fix(adapter-utils): allow sandbox agents to read run diagnostics (#16575)
## Thinking Path > - Paperclip manages agent work and its execution history. > - Sandbox agents use a callback bridge to reach the control plane. > - The API already provides authorized run diagnostics. > - The bridge denied those read routes before the API could check access. > - Health scans could see task activity but could not inspect failed runs. > - This pull request admits exact GET routes on both bridge transports. > - Linked task results also apply the caller's task-read filter. > - Agents can inspect failures through their existing run identity. ## Linked Issues or Issue Description **What happened?** A sandbox health scan received `403 Route not allowed` for run history, run details, events, and task recovery records. The same agent could read task activity and connected provider state. The bridge stopped these diagnostic requests before they reached the API. **Expected behavior** The bridge should admit the existing diagnostic GET routes. The API must still enforce company and task access and redact run content. Execution and recovery writes must stay denied by these rules. **Steps to reproduce** 1. Start an agent in a sandbox with the normal callback bridge. 2. Use its injected API credential to request company run history. 3. Request a run's details or events. 4. Observe the bridge's route denial before the API handles the request. **Paperclip version or commit** Reproduced with the callback route list on master at `9f4a956b906`. **Deployment mode** Authenticated server with a managed sandbox. Both queue and HTTP/2 transports use this route list. Related work: Refs #15854 adds separate cost-read routes to this list. It does not add run diagnostics. Searches found no duplicate run-diagnostic change. ## What Changed - Admit nine existing diagnostic GET paths: company history and live runs; run details, events, logs, workspace operations and task links; task runs and recovery records. - Reject other methods, extra path segments, execution control, recovery resolution, and provider-trace administration. - Filter linked tasks by the caller's task-read predicate in both activity and original-task queries. Keep those results in the run's company. A readable run must not expose private task titles. - Test both route lists and the HTTP/2 request path. Preserve query parameters and controller denial responses. Add a database regression with public and private tasks linked to a readable company run. - Document bounded diagnostic reads, private-run stubs, access checks, and credential handling in the agent API reference. Update both affected run access maps with the sandbox entry points and verification limits. ## Verification - Passed both bridge suites: 139 tests. - Passed the server run-route, activity-route, and secret-redaction suites: 117 tests, including the new task-link filter test. The cold route-import test needed a 30-second timeout on this host. - Passed `pnpm -r typecheck`, `pnpm build`, the adapter-utils typecheck, both generated capability checks, and `node scripts/check-maps.mjs`. - Attempted `pnpm test:run`. The bundled PostgreSQL binary cannot start on this host. The native session suite reported 15 database startup failures; the privacy suite skipped its 15 cases. Stopped that full local attempt after those failures. No full local-suite pass is claimed. The final 16-case privacy suite also skipped locally for the same host limitation; Linux CI ran all 16 cases successfully. - One unchanged queue-response test hit a file-read race during the combined local run. A separate rerun of both complete bridge suites passed all 139 cases. The transient race was not independently isolated; the original failure is retained in this record. - All CI gates pass on head `97c65cec459d3fc2787083d05ae6ec51e3fd7b70`. Linux CI passed all 16 database-backed run privacy cases, including the new public/private task-link regression. These also cover private-run denial, authorized owner/reviewer reads, redacted list stubs, credential diagnostics, and deleted-task handling: [serialized shard 1](https://github.com/paperclipai/paperclip/actions/runs/38925932547/job/117057907621). - Apex reviewed the final head at 5/5. Both findings are addressed and their review threads are resolved. - After deployment, run a new sandbox audit. Confirm it can list and inspect authorized failed runs without a board credential. This has not been deployed or live-tested by this PR. ## Risks - Sandbox agents can reach more diagnostic GET routes. The existing server access checks and redaction still apply. - Linked task results now omit tasks that the caller cannot read. Authorized task links remain visible. - This change does not grant execution control or recover a failed workspace. - Existing bridge sessions may need a new run to load the updated route list. - No schema, credential, UI, workflow, or lockfile change. ## Model Used OpenAI Codex, based on GPT-6, assisted with implementation and verification. The exact serving model ID and context-window limit are not exposed in this session. Capabilities used: code editing, shell execution, and test execution. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` / `Refs #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub `#NNN` / `github.com/paperclipai/paperclip` URLs) - [x] My branch name describes the change (e.g. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(ui): clear consumed messages from the pending queue (#16317)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Task conversations keep follow-up messages pending while an agent works. > - The screen combines optimistic sends, queue snapshots, and run input records. > - A late send response can restore a local queue flag after a run takes the message. > - A stale queue snapshot can then keep the same message in pending. > - This pull request matches the input record to its source queue and clears stale pending flags. > - The benefit is that consumed messages leave pending while unsent messages stay visible. ## Linked Issues or Issue Description **What happened?** A follow-up can remain in the task composer's pending row after a run takes it as input. Local queue state can outlive the send request. The old projection cleared that state for steering, but not for ordinary run-start input. A stale queue read can also retain the consumed entry. **Expected behavior** A message that a started run takes as input appears once in history and leaves pending. Other pending messages remain available. A message assigned to a run that has not started remains pending. **Steps to reproduce** 1. Send a follow-up while a task has a live run. 2. Let a started run record that message as input before or after the send response arrives. 3. Let a queue read still include the consumed message. 4. Observe the message remain pending on the base revision. **Paperclip version or commit** Reproduced against master at `33d24e48ad` with controlled request ordering. **Deployment mode** Source checkout. Browser verification used the production task screen with a simulated native runner and delayed API responses. It did not run a live model or change a deployed instance. Related: [PR #15030](https://github.com/paperclipai/paperclip/pull/15030) addresses acknowledgement matching in the runner console. This change addresses the task-detail composer and does not modify that console. ## What Changed - Clear local pending flags when a started run records the comment as input. - Use live-run input IDs while the run-history query catches up. - Match stale queue entries by their primary or coalesced source wake ID, even when the snapshot targets the previous run or has no target. - Retain coalesced source queue IDs in run context and include receipt IDs in compact task run reads. - Keep unstarted run inputs and authoritative retries pending. Cover send ordering, same-run and successor delivery, queued snapshots, coalesced inputs, and retry consumption. - Add the delivery-race checks to the steering feature map. ## Verification - Before the fix, the first four request-order regressions failed with the consumed message still in pending. Coverage now includes 16 combinations of receipt source, send-response order, and stale snapshot kind. - Focused UI checks: 5 files and 233 tests passed. These cover task detail, queue projection, optimistic comments, queued-message controls, and the task-chat adapter. - `pnpm -r typecheck` passed. - Server receipt checks: 5 files and 139 tests passed with `PAPERCLIP_TEST_POSTGRES_TEMPLATE=0`. These exercise real database reads, coalesced heartbeat input, and polling routes. The default cached-template path timed out during setup on this host; the fresh-cluster path passed without longer timeouts. - Token gates and `node scripts/check-maps.mjs` passed. - Browser: sent a follow-up with a delayed response in the production task screen. The consumed message moved into history. A second unsent follow-up stayed queued. Reload preserved both states. The API and runner were simulated. - `pnpm build` passed. - The full local repository test run was started, then stopped to isolate database setup timeouts. All 55 GitHub CI checks passed on `4ec6820cf1f89880b801fd5f938d72f54591c5e2`, including the full test matrix. One serialized server shard passed on its single rerun after a 15-second route-test timeout; the same 97-test route suite also passed locally. - Greptile reviewed the final head at 5/5. All review threads are resolved. ## Risks - Queue display depends on matching comment IDs, source queue IDs, and a recorded start time. Rows without start evidence stay pending. Newer queues remain visible until their own input receipt arrives. - Run context gains additive receipt metadata. No schema migration is required. Dispatch order, stored queue state, company access, and steering authority stay unchanged. - Browser evidence covers controlled response ordering. It does not establish deployment or live-provider behavior. ## Model Used - OpenAI Codex, GPT-6, with reasoning, tool use, and code execution. The exact serving model ID and context-window limit are not exposed in this session. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub `#NNN` / `github.com/paperclipai/paperclip` URLs) - [x] My branch name describes the change (e.g. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix: show credential access errors in task chat (#15741)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Agents use AI connections to run tasks for a responsible user. > - A connection can deny access when its owner has not shared it with that user. > - The task conversation hides this cause behind a collapsed failure marker. > - People need to see which connection blocked the agent and how to fix it. > - This pull request shows an expanded access error in the task conversation. > - The error names the agent and connection, and links to the agent's AI settings. ## Linked Issues or Issue Description **What happened?** A task could fail because its responsible user could not use the agent's AI connection. The user saw a temporary error toast and a collapsed task failure. The task did not clearly explain the access problem. **Expected behavior** The task should show a visible error that names the agent, the connection, and the person who lacks access. For example: "Codie is configured to use Dotta's API Key, but you don't have access to that credential." It should offer a link to change the AI connection. **Steps to reproduce** 1. Configure an agent with a personal AI connection. 2. Start a task for a user who cannot use that connection. 3. Open the task after the run fails. 4. Check that the access error stays visible and links to AI settings. Refs #15714. That change classifies expected connection-sharing denials. This change makes the same failure clear in task chat. ## What Changed - Keep the connection display name in private error metadata when a sharing check denies access. - Store a private grant reference for the name visibility check. Use one rule for task summaries and full run responses. Show the name to the affected user and the connection sharing audience. Other task readers see a generic label. Strip grant IDs from public run responses. - Show an expanded error card for native and legacy task runs. Use "you" only when the viewer is the responsible user. - Link to AI settings and the failed run. Preserve names on resumed native runs. Hide the old error after a newer successful attempt. - Add full task-page Storybook examples, focused tests, and design guidance. ## Verification - Passed 249 focused tests for task chat, error text, private error metadata, and the real database run summary. These include resumed native runs and viewer access rules. - Passed all UI token gates on the rebased branch. - Checked the production task page in Storybook. Verified the viewer's error, another user's error, mobile layout, and a newer successful attempt. - Passed `pnpm -r typecheck` and `pnpm build` in a clean checkout with Node 24 and the pinned pnpm version. Passed the final server typecheck after the response filter changes. - Passed the real database route regression for the connection owner, affected user, and another task reader. Passed the registered secret redaction tests. - The local route checks needed `--testTimeout 60000` for cold imports. A broader local route run hit cold-import timeouts and an old fixture assertion that is now fixed. The duplicate local `pnpm test:run` aggregate was stopped to free resources. The full suite passed in CI with the normal timeouts. - Passed the full [final-commit CI workflow](https://github.com/paperclipai/paperclip/actions/runs/37996148342), including all server, UI, runner, browser, typecheck, build, and canary packaging gates. All 54 executed checks passed; two Storybook jobs were skipped. Greptile reviewed the final commit at 5/5 with no remaining findings, and every review thread is resolved. - Review the Storybook group `Task / Credential access` for the notice and full task-page examples. ## Risks - Only the allowed connection display name enters the compact run summary. Credential secrets, grant IDs, and arbitrary error details do not enter it. - Existing runs can lack the connection name. They show a clear fallback message. - The notice uses the existing task-run relevance rules. A newer attempt or a completed task hides the old failure. - No schema migration or API permission change is required. ## Model Used OpenAI GPT-6 through Codex, with tool execution and browser verification. The exact serving variant and context-window size are not exposed in this session.

Fix unavailable workspace branches with an inline repair and retry (#15726)
## Thinking Path > - Paperclip manages AI agents and their work. > - Isolated workspaces must resolve a starting Git ref before an agent starts. > - A task can explicitly select a branch that the repository does not have. > - The current recovery notice calls this a missing secret and offers no branch repair. > - This pull request explains the branch failure and adds a task-scoped repair action. > - Operators can correct the branch and request a guarded retry from the task thread. ## Linked Issues or Issue Description Related: Refs #11892 added unresolved-ref recovery. Refs #15719 added bounded failure diagnostics. This change uses that recovery path and adds its operator repair UI. **What happened?** A task that selects `main` in a repository with only `master` stops before the adapter starts. The task shows a missing-secret message and a generic retry. Repeating the run cannot fix the stored branch setting. **Expected behavior** Explain that the starting ref could not be resolved. Offer a verified repository default, or let the operator enter a branch. Save only the task's starting branch and retry its recorded owner through the existing admission gates. **Steps to reproduce** 1. Create an isolated-workspace task in a repository with `master` and no `main`. 2. Set the task's base ref to `main` and assign an agent. 3. Wait for the configuration failure. 4. Use the inline branch repair and confirm the agent completes in a worktree based on `master`. ## What Changed - Replace the missing-secret diagnosis for unresolved workspace refs. Keep uncertain fetch/access failures described as uncertain. - Read the remote's advertised default branch with the existing Git credentials and a bounded timeout. Do not guess or silently change the branch. - Add an atomic branch repair to the existing recovery resolution endpoint. Check company access, board runtime permission, incident identity, current owner, task/project state, dependencies, interactions, approvals, budget, and active execution before requesting a retry. - Preserve the effective inherited workspace setup when saving the task branch override, and attach one repair notice per failed run even when the incident is reused. - Bind the shared repair card to the exact recovery notice and failed run in both task-thread renderers. Validate branch syntax and prevent duplicate submissions. - Add Storybook examples, regression tests, and a documented local acceptance fixture with a real Git repository and process adapter. ## Verification - Red/green regressions cover the repair endpoint and preservation of inherited agent setup. The regression failed before each fix and passed afterward. - Focused integration suite: 162 tests passed; task-thread/card suite: 230 passed. After review refinements, all 13 repair-route tests, 10 card tests, 77 recovery-action tests, and the repeated-failure heartbeat regression passed locally. - Real browser acceptance passed for suggested-branch and custom-entry repairs. Invalid syntax left the task blocked. Both valid repairs ran the authenticated worker in a real isolated worktree and reached Done; reload preserved the result. - Repeated failures reused the recovery incident and retained an actionable notice on the latest run. The inherited-setup journey verified the provisioned file, agent branch template, worktree parent directory, and actual Git commit before completing. [Before/after screenshots](https://github.com/paperclipai/paperclip/pull/15726#issuecomment-6088734666). - Full local typecheck and build passed; server typecheck passed again after review fixes. Token gates passed. - The monolithic local Vitest run was stopped after resource-contention timeouts and stale assertions. Targeted regressions were rerun; the full CI matrix passed on final revision `26c543ff490bec29ddc77a49ee532c7f84fb96dc`. One signoff E2E worker-cancellation failure passed on a rerun without code changes. The two opt-in Storybook workflow jobs were skipped; the Storybook journey was checked manually. - Repeat the live journey with `tests/e2e/workspace-base-ref/README.md`. Storybook examples use simulated callbacks and are not the live acceptance proof. ## Risks - Default-branch discovery can add up to 10 seconds to an unresolved-ref failure. Lookup failure leaves manual entry available. - A valid branch name can still be absent or inaccessible. The retried workspace preparation remains authoritative and can block again with new evidence. - Retry remains subject to normal admission gates. The repair changes only the task override; it does not alter project or agent defaults. - No database migration or new dependency. ## Model Used OpenAI GPT-6 through Codex, with tool execution, repository analysis, and browser testing. The exact serving variant and context-window size are not exposed in this session. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(tasks): surface Codex ChatGPT model rejection (#15299)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Native Runner runs report provider errors and can also save a structured failure result. > - Codex rejects a model that the user's ChatGPT account cannot use. > - Master now diagnoses this rejection, but the task's compact run data omits its message. The thread can still call it a generic run failure. > - Users need the account restriction and a clear step to repair the model selection. > - This pull request shows the existing diagnosis as “Model unavailable” on the task. ## Linked Issues or Issue Description **What happened?** Codex returns HTTP 400 with `invalid_request_error` and the message `The 'gpt-6.1-sol' model is not supported when using Codex with a ChatGPT account.` Master now stores an actionable diagnosis for this rejection. The task thread still labels it “Run failed” and does not receive its error text in compact run data. **Expected behavior** Show the account restriction on the task and in the run error. Tell the user to choose a supported model or clear the task's model override before retrying. **Steps to reproduce** 1. Use a Native Runner Codex agent signed in with a ChatGPT account. 2. Select a model that produces the rejection above and start a task. 3. Let the runner save its generic failed result. Inspect the task's failure marker and recovery notice. **Additional context** Refs: #15304. That merged PR diagnoses the provider failure and preserves worker and review recovery rules. This PR adds its task-facing message and guidance without changing that diagnosis or those rules. Refs: #13134. That PR improves model discovery for ChatGPT accounts. This PR exposes the rejection when a configured model still fails at execution time. ## What Changed - Return a bounded model rejection message in compact issue-run data. - Show “Model unavailable” and model-change guidance in the task thread and recovery notice. - Add database and UI regression tests, including both the original rejection text and master's fixed diagnosis. Document the new failure message. ## Verification - Focused merged-branch validation: 279 tests passed across activity service, native provider failure observation and PostgreSQL integration, TaskChatThread, and ExecutionBlockerNotice. - `pnpm -r typecheck`, `pnpm build`, and `pnpm check:token-gates` passed on the merged source tree. - Greptile reviewed conflict-resolution commit `1db39c4e636a92e2e76ba224b71c6f1e2f556c81` at 5/5 with no findings or inline comments. - All 55 check runs completed without failure on that commit. The two optional Storybook jobs were skipped. The legacy Snyk status passed. The branch has no merge conflicts. - UI regression assertion: the task's failure marker says “Model unavailable” and retains the account restriction. It no longer says that this failure happened after a final response. ## Risks - Provider recognition and recovery are owned by the existing master implementation. This PR exposes only bounded error text for failed runs with `native_provider_model_rejected`. - Historical runs with the generic `adapter_failed` code are not reclassified. No stored run is rewritten. - Existing retry and reconciliation gates remain in place. No schema migration or model configuration change is required. ## Model Used OpenAI Codex, based on GPT-6, with reasoning, code execution, and browser inspection. The exact deployment model ID and context window are not exposed in this session. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge Co-Authored-By: Paperclip <noreply@paperclip.ing> |

Retry pooled execution projection reads after disconnects (#15300)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Task run lists show current execution and recovery state. > - Their execution projection reads runs, finalizations, pending interactions, and recovery records. > - A temporary database disconnect in one lookup makes the run list fail. > - This pull request uses the existing bounded retry policy for these read-only lookups. > - It keeps transaction reads, authorization, and liveness writes outside the retry scope. ## Linked Issues or Issue Description Refs #15248. This extends the same bounded SELECT retry policy to the execution projection used by task run lists. A wrapped `CONNECTION_CLOSED` error from the pending-interaction SELECT makes `GET /issues/:id/runs` fail. These lookups are safe to repeat on the pooled database connection. The shared projection helper also serves transaction callers, so retries must remain an explicit opt-in. ## What Changed - Opt the activity run list into per-query projection retries. Keep the default path single-attempt for transaction callers. - Rebuild only the failed SELECT. Use the existing three-attempt limit and 50/100 ms delays. - Keep completed reads, route authorization, and liveness backfill writes outside the retry callbacks. - Test each query, exhaustion, exact error preservation, non-transient errors, empty results, transaction defaults, run-list backfill behavior, and denied route access. - Document the pooled-read boundary. ## Verification - Frozen install passed with Node 24.21.0 and pnpm 9.15.4. - 92 focused tests passed across execution projection, activity service/routes, prior service-read retries, and the shared retry policy. - Independent review passed 56 projection, retry-policy, and route authorization tests with no blocking findings. - `git diff --check` and the staged diff and PR-text secret/PII scan passed. - Full workspace `pnpm -r typecheck` and `pnpm build` passed. - Greptile scored exact head `78783e84a5` 5/5 with no findings or open review threads. - Initial CI had one Runner test timeout: `stops and closes a timed-out consumer even when the caller requested a warm session` exceeded 5 seconds. Its fixture uses a 1 ms session timeout. The Runner package is unchanged from the base. The focused case passed locally (1 passed, 138 skipped). One unchanged-head rerun of that job passed all 1,219 Runner tests and the additional native-runtime integration test. All other CI lanes passed on the initial run. - Full Linux CI passed on exact head `78783e84a5`: 53 successful checks, two intentional Storybook skips, and no pending checks. It provides aggregate test coverage. A full local aggregate was not launched. The same host's prior aggregate exposed three known macOS immutable-cache rename failures in unchanged company-skills code, documented in #15298. ## Risks - An affected lookup can take up to two additional connection attempts plus 150 ms of delay. Persistent failures still return the final error. - The opt-in is only used by the pooled activity read path. perf: reveal task content sooner and parallelize issue reads (#14727)
## Thinking Path > - Paperclip helps people manage AI agents and their work. > - A task page must show saved replies quickly so a person can read the work. > - The title could appear while the conversation waited for unrelated metadata and transcripts. > - Thread requests also waited for enriched task details, while the server read several independent fields in sequence. > - This change shows saved content as soon as it is ready, starts thread reads earlier, and runs independent server reads together. > - Native event history takes priority over legacy log fallback, and mentioned tasks load on intent. > - Content-free timing spans make the remaining server delays visible without recording task content. ## Linked Issues or Issue Description **What happened?** Task titles and properties appeared quickly, but saved conversation content stayed hidden for several more seconds while metadata and run transcripts loaded. **Expected behavior** Saved replies and the task description should be readable without waiting for supporting history. Returning to a cached task should show content within a frame or two. **Steps to reproduce** 1. Open a task with saved comments and completed runs. 2. Delay the task activity and runs responses by five seconds in the browser. 3. Observe whether saved content remains hidden until those responses finish. 4. Navigate away and return to the task to check cached navigation. **Paperclip version or commit** The change was developed from `1b48e73e0` and rebased onto `44736c9c7`. **Deployment mode** Built from source, tested in an authenticated staging deployment and with local response replay. Related: #14667 overlaps the transcript reveal behavior and adds separate retry UX. This PR also changes navigation prefetch, parent metadata gates, native log fallback, server read scheduling, and timing spans. #12647 proposes a separate SQL predicate optimization in the runs service. #13597 and #13095 are earlier loading fixes. ## What Changed - Start activity and runs when the task page mounts, alongside task details and comments, using the route reference for shared query keys. Hover/focus prefetch does not start full history reads. - Reveal saved comments and descriptions while metadata and transcripts load. Preserve strict waits for linked-comment navigation and tasks with only runtime content. - For settled native runs, fetch legacy logs only when event history is empty or fails. Preserve live-log subscriptions for queued and running native runs. Fetch mentioned-task details on hover or focus. - Run independent issue-detail enrichment and run metadata reads in parallel while preserving recovery dependencies. - Add `Server-Timing` phases and opt-in OpenTelemetry spans, plus regression tests and observability documentation. ## Verification - **313 tests passed** across the initial seven focused component, cache, timing, and scroll suites. After review fixes, **313 tests passed** across five task-page, cache, prefetch, and live-transcript suites (`pnpm exec vitest run` with `--maxWorkers=1`; these sets overlap). - `pnpm -r typecheck` and `pnpm build` passed locally before the final UI-only review fixes. UI typecheck/build and `pnpm check:token-gates` passed after those fixes. The final commit also passes full typecheck and build in CI. - The full local Vitest run was attempted. Several unrelated embedded PostgreSQL fixtures failed to start, and parallel test workers hit timeouts. Focused reruns passed. A later local full-suite rerun was stopped after the complete CI suite passed; it is not claimed as a local full-suite pass. - Final commit `d1e147145`: **54 checks passed, 2 skipped**, including all server/workspace test shards, all eight browser E2E shards, full build/typecheck, Runner checks, release registry, and canary clean-install verification. [CI run](https://github.com/paperclipai/paperclip/actions/runs/36734642034). Greptile **5/5** after two reviews; both findings fixed and all review threads resolved. No merge conflicts. - Live browser tests on an existing task with two saved replies: median full reload to visible content fell from **1.92 s** (3 samples) to **1.40 s** (5 samples). Cached return fell from **421 ms** (1 sample) to **29 ms** (3 samples). These are observed samples, not a performance guarantee. - With activity and runs delayed by five seconds, saved content appeared in **1.38 s** on desktop and **1.33 s** on mobile. The inspected comment did not move when metadata arrived. Verified history expansion, task properties, pending-input navigation, dashboard return, and mobile layout. - A separate local replay with fixed responses reduced visible-content time from **5.12 s** to **2.15 s**. This isolates frontend behavior and is not a live-server benchmark. ## Risks Progressive history can change the thread after first paint. Existing anchor behavior is retained and covered by tests and delayed-response browser checks. Query aliases must stay aligned for invalidation. Parallel reads can increase short bursts of database work; dependent recovery operations remain ordered. Full reloads still depend on network and task-detail latency. No schema or authorization change. OpenTelemetry remains disabled without an operator endpoint. The added spans use a closed set of phase names and carry no task IDs, task content, or exception text. I checked `ROADMAP.md`; this is a performance fix within the existing task page. ## Model Used OpenAI GPT-6 in Codex. The runtime does not expose a more specific model ID or context-window size. The agent used reasoning, code editing, terminal tools, and Chrome performance profiling. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix: use persisted state for lifecycle continuation and retry budgets (#13888)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Its control plane decides when a task can continue, wait, stop, or complete. > - Legacy continuation could change when an agent changed its wording without changing task state. > - Shared attempt counts also let repair and infrastructure retries affect each other's limits. > - This pull request uses persisted state and separate, bounded allowances for these decisions. > - If automatic repair stops, the task explains what happened and offers a guarded retry. > - Paired tests and real-provider evaluations verify that Stop, approvals, ownership, and spending limits remain authoritative. ## Linked Issues or Issue Description Related work: Refs #13761, Refs #11126, Refs #13610. These cover obsolete continuation dispatch and retry storms. Open and closed issues and PRs were searched for related lifecycle, continuation, and retry work. **What happened?** Legacy continuation depended on English wording and progress heuristics. Repair, failure retry, and productive continuation could consume shared counts. When bounded repair stopped, the task showed a technical recovery message without a clear next action. **Expected behavior** Persisted disposition and owned execution paths determine the next action. Missing disposition prompts bounded agent repair. Explicit work mode determines planning mode. Narrative changes and raw activity counts cannot replenish allowances. An exhausted repair shows a readable notice. An explicit retry checks current controls and preserves the assigned agent. **Steps to reproduce** Run `pnpm test:lifecycle-baseline`. The paired probes keep structured state constant while varying completion, planning, blocker, and progress prose. Run the explicit `lifecycle-baseline` and `continuation-accounting` Product E2E suites for real-provider coverage. In Storybook, open **Design previews / Recovery notice** to inspect the production component's normal, pending, acknowledged, unavailable, failure, and mobile states. ## What Changed - Hide the image attachment button, icon, and drop/paste hint in answer composers. Image paste and drop support remains available. - Merge current master and retain both browser regression sets. Use a production-stamped service worker in the offline recovery browser fixture. - Share one state-based legacy continuation decision across immediate, delayed, and recovered dispatch. Bind bounded repairs to their source run and episode. - Remove title and description wording from work-mode authority. Agents can still write requested plans in execution mode. - Persist separate failure-retry and productive-continuation counters. Disposition repair and resource waits cannot consume or reset those allowances. - Validate delayed repair identity, then recheck current gates before provider dispatch. Fence native startup cancellation. - Show **Agent needs attention**, a plain-language explanation, **Retry agent**, and expandable details in both task interfaces. Report request progress, acknowledgement, and errors inline. - Store typed recovery notice metadata. Recognize older active notices only through exact stored action and run IDs. Notice text never grants retry authority. - Use the existing recovery-action endpoint for retry. Recheck current action, status, owner, agent availability, dependencies, active runs, pending questions and confirmations, approvals, pause controls, and budget. Duplicate requests do not wake twice. - Add component, page, route, database, contract, and Storybook coverage. Keep the scenario inventory and executable evals here. Historical reports and snapshots live in the [commit-pinned paperclip-evals archive](https://github.com/paperclipai/paperclip-evals/blob/ce3e5afcd4a1184650f586a2b5b8be5874c66c8b/experiments/2026-09-lifecycle-authority/README.md). - Preserve unsaved project fields while the same project URL changes to its canonical alias. Do not reuse data across projects or companies. This separate fix addresses the repeated repository-editor browser failure without changing the browser test. - Keep the development service worker from intercepting Vite module reloads. Update the connection-intent browser fixture to record progress and completion through the agent API. ## Verification Merge preparation on September 25, commit `c1e8e4b7ddd9fbc4913ed55ce21b8e12906c2f97`: - Merged master `bd2030932` and resolved the browser test-list conflict by keeping both sets of regressions. - Deterministic lifecycle baseline: 1,090/1,090 assertions passed; no failures, skips, or missing selected evidence. Unit 423, runner 184, database integration 397, grading 86. - Browser support: 17/17 passed. The offline recovery test first failed with an unstamped development worker, then passed with the production stamp. Its assertions are unchanged. - Focused interaction UI and offline fallback tests: 19/19 passed. Verified the custom-answer composer in Storybook: no attachment controls or hint; entering an answer enables Next. - Recursive typecheck, production build, token gates, and diff checks passed. The worktree is clean. No new real-provider campaign was run. - Current CI and review: [Current PR CI passed](https://github.com/paperclipai/paperclip/actions/runs/36166011243): 55 successful checks and two optional Storybook skips. Greptile scored this exact commit 5/5. Hiding the question attachment controls is an intentional UI change; paste/drop remains available. Earlier recovery UI verification, commit `21be0fec0e90e86b6d662b8ee4831847cd041cdb`: - Recursive typecheck, production build, token gates, and diff checks passed. - Focused UI coverage: 338 tests passed across six suites (336 before the interaction guard, with the two affected suites rerun at 149 passed after it). Covers both task interfaces, the real page mutation, pending/error acknowledgement, stale state, and unavailable controls. - Recovery database integration: 352 tests passed before the interaction guard. The complete recovery-action and mutation-route suites passed 181 tests after it. The two new pending question/confirmation regressions failed before the fix and passed afterward, including resolved-interaction controls. Shared validator suite: 31 passed. E2E catalog suites: 34 passed. - Browser inspection passed for light/dark themes, mobile layout, expandable details, pending retry, acknowledgement, failure, and disabled retry. Storybook renders the production component; its request is simulated. - The broad local run hit two chat callback-order wait failures and was stopped after all CI unit/database/runner shards passed. Both local failures passed when rerun without the competing full-suite process. - CI exposed a repeated project-repository draft-loss race during canonical redirects. A new unit regression failed before the fix; all nine project-page tests now pass, including controls for other projects and companies. Both unchanged repository browser tests passed against a fresh local server. UI typecheck, production UI build, and token gates passed after this fix. - [Earlier PR CI passed](https://github.com/paperclipai/paperclip/actions/runs/36072486798) on `21be0fec0e90e86b6d662b8ee4831847cd041cdb`: 55 successful checks, two optional Storybook skips, and no failed or pending checks. The repository browser shard passed with the production fix. Greptile is 5/5 on this exact commit with no unresolved review threads. The PR is mergeable. Historical, source-qualified lifecycle evidence: - Lifecycle baseline: 1,074 assertions. Native session coverage: 447 tests. Product E2E support: 515 tests. Browser support: 11 tests. Full earlier verification is retained in the archive. - [Real-provider campaign: 8/8 passed, zero retries](https://d1p6rlowie26tp.cloudfront.net/runner-e2e/campaigns/gha-35881382080-1/index.html), source `e88d210417280140b44a36449027290adcb1aeaa`. Evidence and cleanup checks passed. This includes deliberately exhausted repair cases that correctly remain blocked; it does not mean every task finished Done. This campaign predates the recovery UI change. - Archive migration verified all 16 original JSON files byte-for-byte and all 24 checksum entries. App tests do not need private archive access. [Archive PR #27](https://github.com/paperclipai/paperclip-evals/pull/27) is merged. ## Risks - Agents that omit durable disposition receive at most two repair attempts by default. Prose-only completion exposes missing state rather than silently changing scheduling. - A retry is an explicit board action. The server rechecks current controls. A successful response confirms the task returned to To do; it does not claim that the provider has already started. - Existing notice metadata remains valid. Only older active notices with matching structured evidence receive the new UI. Historical notices without that evidence keep their existing rendering. No schema migration is required. - Old run records require conservative retry accounting. Tests cover old counters, alternating retry lanes, restarts, and exhausted repairs. - Historical snapshots require private `paperclip-evals` access. The app index retains public campaign links. Live campaigns qualify specific sources and scenarios; no new real-provider campaign has run for the recovery UI commit. > This fixes existing lifecycle and recovery behavior and does not duplicate planned core work. ## Model Used OpenAI GPT-6 through Codex assisted implementation, reasoning, code execution, and review. The exact serving model ID and context window are not exposed in this task. Historical real-provider evaluations used Codex model `gpt-5.6-sol`, separately from the implementation assistant. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` / `Refs #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub `#NNN` / `github.com/paperclipai/paperclip` URLs) - [x] My branch name describes the change and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat: create company skills from runner tasks (#13538)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The Runner gives agents tools to change company resources. > - Users need agents to save reusable skills during a task. > - A saved skill needs a visible result that users can inspect and edit. > - This pull request adds `create_skill` and a task feed card linked to Skill Studio. > - Users can open the saved skill from the task and edit the same resource. ## Linked Issues or Issue Description **Subsystem affected** Runner tools, company skill storage, task feed, and Skill Studio. **Problem or motivation** The Runner has no dedicated tool to create a company skill. A user cannot follow a creation result from the task feed to the saved skill. **Proposed solution** Add a company-scoped `create_skill` tool. Save the skill with the existing company policy. Add one creation card to the task. Open a named sidebar tab from that card. Let the user open the same skill in Skill Studio. **Alternatives considered** An agent can write a local file, but that file is not a company skill. A second document copy in the task would become stale after a Studio edit. The sidebar therefore reads the saved skill directly. **Roadmap alignment** This extends the shipped Skills Manager, Skill Studio, and Skills Store milestone. The maintainer requested and approved this scope. Search found no duplicate `create_skill` PR or issue. Related UI validation work: #8715. This PR does not change that validation display. ## What Changed - Add the real Runner tool, its contract, and its mock implementation. - Validate the complete SKILL.md and derive company, task, agent, and run identity from authentication. - Apply the existing company skill policy. Do not assign the skill to an agent. - Make keyed retries return one skill and one creation event. Reject conflicting retries. - Make concurrent file creation safe. Never replace an existing published skill during creation. - Add a creation card, a named sidebar tab, and an Open in Skill Studio action. - Show saved Studio edits when the user returns to the task. - Add storage, policy, mode, retry, UI, and Product E2E tests. Document the tool. - Fix deleted-name reuse, onboarding panel persistence, immediate feed refresh, and mock validation parity from review. - Serialize Studio file edits and renames with skill deletion and recreation. Reject stale editor requests before they can change a replacement skill. - Generate the standalone mock parser and validator from the production contract. Use portable UUIDs so the browser scenario bundle builds. ## Verification - All latest-head PR checks pass on `145dd76a5`, including all server shards, browser E2E, Runner verification, build, typecheck, and release dry run. Greptile: 5/5 with no open findings. An interrupted CI runner was retried successfully. - `pnpm -r typecheck`: passed. - `pnpm build`: passed. - `pnpm check:token-gates`: passed. - Review regressions: 73 storage tests, 6 real API tests, 63 UI tests, and 61 semantic runtime tests passed. Parser synchronization passed. - CI exposed existing fire-and-forget Sentry test races. Reproduced the resumption race locally, then synchronized the related sweep and finalizer assertions on the actual report; all 27 tests across the three affected files pass. - Runner scenario browser build and strict content-security-policy check: passed. - Runner suite: 2,012 tests passed; 10 skipped. - `pnpm test:run`: the general-server batch had 12,416 passes and two failures. The old tool-count assertion was fixed; all 16 authority tests then passed. The chat webhook test had a socket error; it passed four isolated reruns. - Both workspace test groups passed. The isolated route suites completed. Two socket failures in the initial route batches passed on individual reruns; all remaining 61 files passed. - Product E2E `create-skill-studio`: passed with local Codex and local ACPX Claude. - Manual browser test: submit a task, observe the real tool call and creation card, open the sidebar, edit in Studio, save, and return. The task reached Done. The saved second revision and sidebar tab survived a server restart. - The new companion headless Runner Eval passed. Companion coverage PR: https://github.com/paperclipai/paperclip-evals/pull/23. Daytona was not run because no immutable runner image was configured. ## Risks - Database writes and local file writes cannot share one transaction. Recovery accepts only an exact file-for-file retry after a database rollback. Conflicting files remain untouched. - The sidebar displays the current skill. The feed card remains the historical creation receipt. - No database migration, dependency, or workflow change is included. - Remote Daytona behavior still needs a run with a configured immutable image. ## Model Used OpenAI GPT-6 (`gpt-6-astra`) handled design, integration, review, and browser verification. OpenAI `gpt-5.6-luna` assisted with bounded implementation and eval work. Both used code execution and tool access. The host did not expose the context window size. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat: add experimental persistent agent chat (#13284)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Conversations must use the same tasks, controls, and execution history. > - Users need an ongoing chat with an agent without managing task properties. > - Agents should clarify and plan work, then hand execution to assigned project tasks. > - This pull request combines the reviewed Agent Chat stack for one squash merge. > - The benefit is persistent conversation with normal task governance and shared UI. ## Linked Issues or Issue Description **Subsystem affected** Task lifecycle, agent runtime tools, shared task UI, and browser/paid runner tests. **Problem or motivation** Users need one persistent conversation with each agent. A separate chat store or renderer would duplicate task behavior and bypass existing controls. **Proposed solution** Use a task-backed chat per company, user, and agent. Reuse the task composer and transcript. Clarify and plan in chat, then create assigned project tasks with the relevant plan. Keep Agent Chat behind its own disabled-by-default experimental setting. **Roadmap alignment** This implements the task-backed direction in [CEO Chat](https://github.com/paperclipai/paperclip/blob/master/ROADMAP.md#-ceo-chat). Related proposals: #2504 and #9693. Related request: #7981. The maintainer requested one squash merge of the complete stack. Consolidates the reviewed runtime [#13281](https://github.com/paperclipai/paperclip/pull/13281), backend [#13282](https://github.com/paperclipai/paperclip/pull/13282), and UI [#13283](https://github.com/paperclipai/paperclip/pull/13283) layers with this PR's E2E coverage. All four layers passed CI and received Greptile 5/5 before consolidation. This PR targets master and includes the complete feature. ## What Changed - Add personal canonical chat tasks with ordinary company visibility, immutable identity, idempotent first sends, and an idle waiting state. - Process `/new` in queue order. Preserve history, release a chat pause, and fence old provider context and delayed writes. - Keep chat lifecycle rules across recovery, finalization, assignment, task lists, and rollups. - Support research and plan revision in chat. Hand plans to ordinary assigned project tasks before execution starts. Reject new chat subtasks. - Add repository-aware project creation and discovery tools, including multiple repository IDs and GitHub URLs, authorization, idempotency, and durable project-created cards. - Reuse task UI components for chat, with starred/recent agent navigation and a separate `enableAgentChat` experimental flag. - Add deterministic browser tests and 24 paid chat cells across four Codex/Claude profiles, with validated reports and screenshots. - Integrate current master recovery, controller lease, queued-message, and task UI changes. Gate chat interruption and deferred promotion on ownership/feature policy. Guarantee lease renewal and active controls are stopped even if teardown fails. - Preserve master's migration 0273 and generate chat migration 0274 with idempotent replay for development databases. ## Verification - Prior exact heads of all four PRs passed Linux CI, including build, typecheck, general/serialized tests, and browser E2E. Each had Greptile 5/5 and no unresolved findings. - Integrated local verification passed: full repository typecheck and production build, Storybook build, token gates, 340 focused UI tests, all 20 deterministic chat browser tests, two migration replay tests, 88 focused chat/queue/native/controller tests, and provider/session regressions including real lease expiry. These include the three lifecycle regressions for the final admission/teardown fixes; server typecheck also passes. Current head `1268eda16cc2af892055917e7292f068820be135` has Greptile 5/5 with no unresolved findings and passing security scans. All final-head CI gates passed: build, full Runner verification, typecheck/release registry, canary, all general/serialized test shards, and all browser E2E shards ([CI run](https://github.com/paperclipai/paperclip/actions/runs/34696739927)). Local PostgreSQL startup contention required serialized retries; skipped fixtures do not count as passing coverage. - The earlier paid campaign passed all 24 chat cells and retained 32 screenshots: [report](https://d1p6rlowie26tp.cloudfront.net/runner-e2e/campaigns/gha-34648511170-1/index.html?report=agent-chat#suite-agent-chat). It tested `abacbdfd2f660709ec37312cdb758284c8399d04`; it is prior evidence, not a paid run of this integrated head. - Manual check: enable Agent Chat in Experimental settings, open an agent, clarify and revise a plan, then hand off to an assigned project task. Stop a reply, send `/new`, and verify fresh context with retained history. Disable the setting and verify agent shortcuts/new chat turns are blocked. ## Risks - Queue/session integration can affect retries and delayed writes. Tests cover ownership, cancellation, reset boundaries, idle recovery, and ordinary task behavior. - Migration 0274 adds conversation fields and constraints. Replay is idempotent and preserves existing development chat history. - This combines the previously reviewed stack at the maintainer's request. Agent Chat remains off by default and is separate from Conference Room. ## Model Used OpenAI Codex, GPT-6 Astra (`gpt-6-astra`), with reasoning, code execution, browser tools, and parallel review. The exact context-window size is not exposed in this session. Codex and Claude also ran as test subjects in the linked paid campaign.

## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The issue detail page shows a live agent run and accepts follow-up instructions. > - A follow-up must stay in a stable queue until the user sends, reorders, or removes it. > - Native runners can receive a steering event in the active run. > - Legacy runners must interrupt the active run and start a follow-up run. > - The current UI moved comments between the queue and the transcript and could show duplicate text or ambiguous chronology. > - This pull request makes the queue projection durable, keeps each message in one clear place, and labels when queued input was actually steered or delivered. > - The benefit is predictable steering with stable ordering, no duplicate messages, and visible causal timing. ## Linked Issues or Issue Description Refs #11374. Refs #12591. **What happened?** During an active run, a new follow-up could first appear as a transcript bubble and then move into the steering queue. After a steer or remove action, it could appear again. Progress text could also repeat the final response text. Once consumed, a queued bubble displayed only its original submission time even though it moved to its later causal slot, and a native run split by steering looked like two unrelated runs. **Expected behavior** An active-run follow-up must appear in the queue immediately. A native steer must move it once into the active run. A legacy interrupt must move it once into the follow-up run. A removed item must stay removed. Progress text that is identical to the final response must appear once. Consumed follow-ups must show both queue and steer/delivery times, and post-steer native segments must identify themselves as continuations of the same run. **Steps to reproduce** 1. Start a long-running task. 2. Send two or more follow-up messages while the agent is active. 3. Reorder the messages and remove one message. 4. Send the first queued message as steering. 5. Observe the queue and transcript during and after both runs. **Paperclip version or commit** The problem reproduced on commit `da1e40302`. **Deployment mode** Local development with the embedded database. ## What Changed - Project queued comments into the steering well for native and legacy live runners. - Send native steering to the active run and use interrupt-and-follow-up for legacy runners. - Keep optimistic queue order stable across refreshes and roll back failed actions. - Remove discarded comments from the transcript cache and keep them removed when the queue becomes empty. - Collapse only the final progress occurrence matching the durable response, including across steered transcript segments. - Show `Queued … · Steered …` for same-run input and `Queued … · Delivered …` for successor-run input at their causal positions. - Label settled and live post-steer segments `Continued after steering` and time them from the steer boundary. - Add regression tests for queue display, steering, fallback interrupt, reorder, remove, rollback, duplicate text, causal timestamps, and live/settled continuation headers. ## Verification - Ran the final focused steering/chronology UI suite with 233 passing tests. - Ran the activity-service regression suite with 5 passing tests. - Ran the broader queue-focused UI suite with 298 passing tests before the final chronology refinement. - Ran `pnpm -r typecheck` successfully. - Ran `pnpm build` successfully. - Ran `pnpm check:token-gates` successfully. - Tested native steering in a real browser with a 90-second baseline wait and a three-second steering correction. - Confirmed that the old final response did not appear before the steered response. - Tested three queued messages in a real browser. - Confirmed that reorder changed delivery order and that the removed message was never sent or shown again. - Tested a legacy runner in a real browser. - Confirmed that it used the interrupt fallback and showed the follow-up once. - Reloaded a saved mixed-steer/successor-run thread and confirmed the causal timestamps and continuation header render in the correct positions. - The complete macOS suite reaches five unrelated platform assertions in workspace-runtime tests. Two compare `/var` with `/private/var`. Three require Linux `/proc` listener data. GitHub Actions provides the authoritative Linux run. ## Risks - Low risk. The change is limited to issue-chat queue projection and transcript presentation. - The server run-history API adds only a read-only `contextIssueId` projection; the database schema does not change. - Optimistic actions restore the prior UI state when a request fails. ## Model Used - OpenAI Codex with GPT-5, extended reasoning, browser automation, shell tools, and code execution. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat(runner): add Codex-native application integration (#12591)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The runner package is useful only when the application can start, observe, and recover a native Codex run safely. > - Existing direct adapters must keep their current execution and finalization paths. > - The application boundary therefore needs additive persistence, authorization, coordination, and recovery behind an explicit experimental adapter. > - This pull request adds that Codex-only boundary without activating generalized providers, remote environments, or the later task/SDK surfaces. ## Linked Issues or Issue Description **Subsystem affected** Shared contracts, database persistence, adapter utilities, server native-runtime services, and the experimental Paperclip Runner adapter. **Problem or motivation** The already-landed runner package has a qualified Codex path, but the application needs durable native-run state, guarded runtime selection, authenticated coordination, tool security, finalization, and recovery before the experimental adapter can be exercised safely. **Proposed solution** Add a Codex-only `paperclip_runner` application path behind the existing default-off native-runner setting. Bind native state and coordination to company/run identity, preserve persisted-run recovery, and leave every direct adapter on its existing legacy execution path. **Alternatives considered** The earlier stack boundary introduced a generalized executor and remote-environment lifecycle here. That made this PR depend on implementations in higher PRs and changed reusable sandbox behavior globally. Those pieces are now deferred together to #12592. **Roadmap alignment** ROADMAP.md does not list a conflicting native-runner integration project. This change adds the application boundary for the existing Runner architecture. ## What Changed - Added native run/result/finalization/provider-trace persistence, shared validators, and idempotent migration/replay coverage. - Added guarded Codex-only runtime selection, authenticated PRP coordination, recovery, finalization, and interaction services. - Added run/company-bound tool-gateway authorization, credential redaction, SSRF protections, and replay-safe behavior. - Added the explicit `paperclip_runner` adapter behind the default-off rollout setting. - Preserved legacy answered-question wake projection and direct-adapter execution/finalization paths. - Hardened cancellation so only owned in-memory child processes are signaled; persisted recycled PIDs/process groups are never trusted. - Retained the narrow Claude ACPX isolated-context security follow-up discovered after #12590. - Deferred the generalized executor, provider ingress, remote lifecycle, SDK/lab/eval work, release-process changes, and lockfile. ## Verification - Changed-file delta against `master`: 133 files. - GitHub Actions is the authoritative verification environment for this PR. - Full CI, security, and Greptile review will run on this lowest unmerged stack PR. - Local tests/build/typecheck were not run because this checkout is resource constrained. - Static diff/reference checks pass, and `pnpm-lock.yaml` is unchanged. ## Risks - This touches central heartbeat and agent-route code, so legacy compatibility is the primary risk. - Runtime selection remains Codex-only and explicit; direct Codex, Claude, OpenCode, process, HTTP, and plugin adapters remain on their existing paths. - Fresh native starts fail closed while the rollout flag is off; persisted native records remain readable and recoverable. - Cancellation, company/run binding, tool calls, status decisions, and completion writes are guarded or replay-safe. > For core feature work, check [ROADMAP.md](ROADMAP.md) first and discuss it in #dev before opening the PR. Feature PRs that overlap with planned core work may need to be redirected. ## Model Used OpenAI Codex, GPT-5.6, with repository tools, code execution, and parallel agent review. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either linked existing issues or described the issue in-PR following the relevant issue template - [x] I have not referenced internal or instance-local Paperclip issues or links - [x] My branch name describes the change and contains no internal Paperclip ticket id - [ ] I have run tests locally and they pass — GitHub Actions is authoritative for this resource-constrained checkout - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented risks above - [ ] All Paperclip CI and security gates are green - [ ] Greptile is 5/5 with no open actionable findings - [x] I will address all Greptile and reviewer comments before merge ## Stack - Position: 3 of 5 overall; lowest of 3 currently unmerged - Base: `master` - Previous: [#12590](https://github.com/paperclipai/paperclip/pull/12590), qualified Claude ACPX runtime — merged - Next: [#12592](https://github.com/paperclipai/paperclip/pull/12592), generalized Codex executor, task experience, and developer SDKs --------- Co-authored-by: Dev Agent <dev@paperclip.ing> |

feat(runner): project native runs into task threads (#12321)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The experimental Paperclip Runner can execute a guarded Codex run and persist provider-neutral events. > - The task page still reads direct-adapter transcripts and cannot present those native events. > - Structured runner questions must also use the existing task interaction experience. > - Runtime selection must use the persisted run mode, not an adapter name or a current feature flag. > - This pull request projects native events and questions into the existing task thread. > - Direct adapters keep their existing transcript, composer, interaction, and finalization paths. > - The benefit is a complete native Codex task thread without a behavior change for existing adapters. ## Linked Issues or Issue Description Refs #12202. This pull request replaces that stale implementation on current `master`. **What happened?** The server persists native runner events and structured input requests. The task page only consumes direct-adapter transcripts. A native run therefore cannot present a complete transcript, usage, or question flow through the normal task experience. **Expected behavior** Native runs project persisted provider-neutral events into the existing task thread. Native structured questions use the existing interaction card. Direct adapters retain their current behavior. **Steps to reproduce** 1. Enable the experimental runner. 2. Start a native Codex run that emits progress, usage, a structured question, and a final reply. 3. Open the task page. 4. Observe that the direct-adapter transcript path cannot project the native event records. **Paperclip version or commit** `master` at `67f9867bc`. ## What Changed - Add the canonical structured-question validator and shared contract exports. - Materialize native input requests as existing task interactions. - Validate native answers and deliver them through the durable question-response receipt. - Resume the original PRP request with an idempotent `request.resolve` command. - Project native messages, tool activity, cumulative usage, and final replies into the existing transcript model. - Propagate persisted `runtimeMode` to the task page and select native handling only for `runtimeMode: "native"`. - Expire pending interactions through the shared issue service on every terminal transition, including decisions, stalled reviews, tree control, and pipeline retry cleanup. - Queue native run cancellation while a transaction is open and execute it only after the owning transaction commits. - Keep nonterminal and non-runner issue paths on their existing service call shapes and behavior. ## Verification - `pnpm --filter @paperclipai/server typecheck` — passed, including the Rust runner release build and protocol/catalog drift gates. - Focused native-thread and lifecycle suites — 18 files and 481 tests passed during review. - `issue-execution-policy-routes.test.ts` — 19/19 passed after the final transactional-queue expectation update. - `issue-agent-mutation-ownership-routes.test.ts` — 87/87 passed in the final isolated compatibility rerun. - GitHub Actions — policy, build, canary, typecheck/release registry, 5 serialized server shards, 8 general-test shards, 3 browser shards, and both aggregate gates passed on `7793f3193`. - Security — Snyk, Socket Project Report, Socket PR Alerts, and Superagent passed. - Greptile — 5/5 on `7793f3193`; all actionable review threads resolved. - `git diff --check` — passed. - Diff against `master`: 44 files. ## Compatibility Boundary - Native transcript polling only runs when the persisted run reports `runtimeMode: "native"`. - Missing or legacy runtime modes continue through `useLiveRunTranscripts`. - Legacy questions keep the existing optional free-text choice. - Native closed select sets can suppress that legacy fallback. - Terminal cleanup uses the same issue service for native and legacy interactions; only a bound native question schedules a native run cancellation. - Native cancellation happens after transaction commit, so failed or rolled-back writes do not cancel a still-valid run. - The durable delivery service checks the original native request before it considers a continuation run. - This pull request adds no migration, dependency, workflow, manifest, or lockfile change. ## Risks The main risk is routing a direct-adapter task through native handling or changing terminal issue behavior. The implementation selects the native path only from persisted runtime facts, retains the existing nonterminal call shape, and schedules native cancellation only for a validated bound native question after commit. Focused and repository-wide tests cover both paths. Native requests remain bound to the company, issue, run, and agent; answers are validated, durable, and idempotent across reconnects. ## Model Used OpenAI Codex, GPT-5 family. The client does not expose the exact deployment ID or context window. Agentic reasoning, tool use, and code execution were enabled. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` / `Refs #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub `#NNN` / `github.com/paperclipai/paperclip` URLs) - [x] My branch name describes the change and contains no internal Paperclip ticket id or instance-derived details - [x] I have run the affected local tests and they pass - [x] I have added or updated tests where applicable - [x] I have updated the compatibility notes for this change - [x] I have considered and documented risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I addressed all Greptile and reviewer comments before requesting merge |

Skill Studio: three-pane skill IDE with sandboxed test runs (#9241)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The Skills Manager gives operators a reusable skill layer, but iteration still required manual edits, ad hoc prompts, and indirect run inspection. > - Skill authors need a focused workflow for editing skill files, saving representative test inputs, and running those inputs through an agent without exposing harness tasks as normal company work. > - The backend therefore needs durable test inputs, reusable run templates, hidden harness issues, scoped run execution, retention metadata, and read-containment rules around hidden work. > - The frontend needs a three-pane Studio that keeps skill files, saved inputs/templates, and run output/history visible together while preserving the existing design system and token rules. > - This pull request ships that Skill Studio surface end to end: database migrations, shared contracts, server APIs/services, hidden harness execution behavior, UI routes/components, and focused tests. > - The benefit is faster and safer skill iteration, with inspectable outputs and fewer ways for internal harness work to leak into normal task lists, costs, or adjacent read APIs. ## Linked Issues or Issue Description No public GitHub issue exists for this feature. Feature request summary: - Problem: Skill authors need to edit and test company skills in one place instead of switching between the skill detail page, task creation, run output, and manual prompt history. - Proposed solution: Add a Skill Studio workbench with saved inputs, reusable templates, hidden sandboxed test runs, live run status, output inspection, run history, rerun/delete controls, and frontmatter-aware editing. - Expected users: Paperclip operators and agent-company maintainers who create, fork, import, and tune skills. - Related public PRs: Supersedes #9205, which was replaced so the public PR branch name follows contributor policy. - Duplicate search: searched public GitHub issues and PRs for "Skill Studio"; no other active public issue or PR directly covers this feature. ## What Changed - Added database migrations for Skill Studio test inputs, test runs, test run retention, and reusable run templates. - Added shared Skill Studio types, validators, route helpers, frontmatter utilities, and status handling. - Added server services and routes for saved inputs, test runs, templates, reruns, terminal-run deletion, hidden harness issue execution, and run-detail hydration. - Strengthened hidden-issue read containment across issue-adjacent routes and cost rollups used by skill test harness work. - Added the Skill Studio UI with skill file editing, frontmatter editing, saved inputs, templates, run creation/cancel/rerun/delete flows, output rendering, history, route support, and responsive pane behavior. - Added focused backend, shared, and UI tests for the new APIs, routing logic, editor/run behavior, hidden-issue containment, and migration safety. - Rebased onto current `master`, removed the generated lockfile diff from the PR, and verified no workflow files are changed. ## Verification - [x] `pnpm --filter @paperclipai/db check:migrations` - [x] `pnpm check:token-gates` - [x] `pnpm exec vitest run server/src/__tests__/company-skills-service.test.ts server/src/__tests__/company-skills-routes.test.ts server/src/__tests__/company-skill-test-runs-service.test.ts ui/src/lib/skill-studio.test.ts ui/src/pages/SkillStudio.test.tsx` — 5 files, 132 tests passed - [x] Greptile review on the latest PR head - [x] GitHub PR checks on the latest PR head ## Risks - Medium risk because this is a broad feature touching database schema, server orchestration, issue visibility, and a large UI surface. - Hidden harness issue containment is security-sensitive; this PR includes regression coverage for adjacent read paths and cost rollups. - The new migrations are additive and use idempotent guards where applicable, but deployed databases that previously tested draft migration numbers should still be checked carefully. - The UI depends on a new resizable panels package in `ui/package.json`; the lockfile is intentionally left to repository automation. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. Feature PRs that overlap with planned core work may need to be redirected — check the roadmap first. See `CONTRIBUTING.md`. ## Model Used OpenAI Codex, GPT-5 coding agent with shell, git, and GitHub CLI tool use. Earlier feature commits include assistance from other Paperclip coding agents; this PR preparation, rebase, cleanup commit, and PR body were completed by OpenAI Codex in a Paperclip worktree. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> Co-authored-by: Claude Opus 4.8 <noreply@anthropic.com> |

Speed up issue detail payloads (#9125)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work > - Operators spend a lot of time in issue detail pages and agent activity views while supervising work > - Those views were receiving large embedded project, workspace, runtime-service, and heartbeat context payloads > - Large payloads make issue comments and page loads slower, especially on active issues with workspaces and runtime metadata > - This pull request trims the issue detail and activity ledger response shapes to the fields those views need > - The benefit is faster issue detail loading without changing the underlying project, workspace, or run persistence model ## Linked Issues or Issue Description No public GitHub issue was found for this exact problem, so this PR describes the bug inline using the bug report template fields. ### Pre-submission checklist - [x] I have searched existing open and closed issues and this is not a duplicate. - [x] I am on the latest released version of Paperclip (or can reproduce on `master`). - [x] I have confirmed the error originates in Paperclip itself — not in my agent adapter, API provider, or local configuration. ### What happened? Issue detail and related activity responses could include bulky embedded metadata such as project environment values, workspace metadata, stopped runtime services, and heartbeat context snapshots. On active issues with workspaces and long activity history, that makes issue comments and page loads slower than needed. ### Expected behavior Issue detail endpoints should return bounded, UI-oriented embeds that avoid shipping large or sensitive internal blobs when the full object graph is not needed. ### Steps to reproduce 1. Create or open an issue with a project workspace and execution workspace. 2. Ensure the workspace has runtime services and heartbeat runs with context snapshots. 3. Inspect `GET /api/issues/:id` and the issue activity ledger payloads. 4. Observe that the response includes large embedded project/workspace/runtime/run fields unrelated to rendering the issue detail page. ### Paperclip version or commit Reproduced against current `master` lineage before this change. ### Deployment mode Local dev / server API behavior. ### Installation method Built from source (`pnpm dev` / `pnpm build`). ### Agent adapter(s) involved Not adapter-specific (core API payload shape). ### Database mode Not database-related; no migration. ### Access context Board and agent-facing issue detail consumers can both benefit from smaller payloads. ### Node.js version Not version-specific. ### Operating system Not OS-specific. ### Relevant logs or output Not applicable. ### Relevant config (if applicable) Not applicable. ### Additional context Related search: - Searched public GitHub issues for `currentExecutionWorkspace metadata runtimeServices issue detail`; no matching issue found. - Searched public GitHub PRs for `compact currentExecutionWorkspace metadata runtimeServices`; no matching PR found. ### Privacy checklist - [x] I have reviewed all pasted output for PII (usernames, file paths, API keys, tokens, company names) and redacted where necessary. ## What Changed - Added compact response shaping for issue detail project, project workspace, execution workspace, and runtime-service embeds. - Dropped large project `env`, workspace `metadata` / embedded runtime service lists, execution workspace `metadata`, and non-active runtime services from `GET /api/issues/:id` responses. - Removed heartbeat `contextSnapshot` from the activity ledger query result. - Added focused route and activity-service tests covering the compact response shape. ## Verification - `pnpm exec vitest run server/src/__tests__/issues-goal-context-routes.test.ts server/src/__tests__/activity-service.test.ts --no-file-parallelism --maxWorkers=1` - `pnpm --filter @paperclipai/server typecheck` - `git diff --check public/master..HEAD` - Confirmed the branch is based on current `paperclipai/paperclip:master` and contains no `pnpm-lock.yaml` or `.github/workflows` changes. ## Risks Low to medium risk. The persisted data model is unchanged, but consumers relying on the full embedded project/workspace/runtime metadata from `GET /api/issues/:id` will now need to fetch the dedicated resource endpoint instead of depending on the issue detail payload. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. Feature PRs that overlap with planned core work may need to be redirected — check the roadmap first. See `CONTRIBUTING.md`. ## Model Used OpenAI GPT-5 Codex coding agent with repository file access, shell command execution, GitHub connector usage, and local test execution. Context window and exact hosted model variant are not exposed in this runtime. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge |

feat(secrets): add user-specific runtime secrets (#8825)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Agent runs often need provider credentials, API tokens, and other environment-bound secrets. > - Company-level secrets work for shared credentials, but they do not model values that should differ by human operator. > - Without a user-scoped model, a run can dispatch without knowing whether the responsible human has supplied the needed value. > - Paperclip also needs run attribution to make those user-scoped runtime checks deterministic and auditable. > - This pull request adds user-specific secret definitions, per-user values, environment bindings, responsible-user attribution, and runtime resolution gates. > - The benefit is that teams can define the secret once, let each user provide their own value, and block runs before dispatch when required user secrets or active definitions are unavailable. ## Linked Issues or Issue Description Refs #224 Refs #6057 This PR implements user-specific secret support as a core secret-management capability rather than a one-off adapter setting. It is related to existing public work on company secrets UI and runtime secret refs, but is distinct because the value is owned by the responsible user and resolved at run dispatch time. Related PR search before opening found existing secrets work such as #1550, #8256, #8614, #8634, and #8647; none of those add the full user-secret definition/value/runtime gate covered here. ## What Changed - Added user-secret definitions and per-user "My secrets" values, keeping stored values out of access metadata. - Added `user_secret_ref` environment bindings and UI affordances to pick them alongside existing secret refs. - Added responsible-user runtime resolution so user-secret refs resolve against the human responsible for the run. - Added pre-dispatch missing-secret gates so runs fail before adapter dispatch when required user values are absent or definitions are inactive. - Added low-trust allowlist hardening for user-secret runtime access. - Added issue, routine, run, and agent API key responsible-user attribution and fail-closed dispatch behavior when attribution cannot be resolved. - Added denial-copy mapping so responsible-user authorization failures surface as actionable run outcomes instead of opaque setup failures. - Added OpenAPI documentation for the user-secret routes. - Rebases cleanly on current `master`; migrations were renumbered incrementally as `0128_user_specific_secrets`, `0129_agent_api_key_responsible_user`, and `0130_run_responsible_user_invariant` after upstream `0126`/`0127` migrations. - Removed previously committed local design screenshots so the PR contains code/docs/tests only. ## Verification - PASS: PR head `2527febd106bcf3ca264ca0da7fca491084192d6` is based on `paperclipai/paperclip:master`. - PASS: `git diff --check` - PASS: `git diff --name-only public/master...HEAD | rg '^(pnpm-lock\\.yaml|\\.github/workflows/|screenshots/)' || true` produced no files. - PASS: migration journal audit confirmed unique indexes through `130` with tail entries `0126_issue_comment_derived_attribution`, `0127_environment_custom_images_instance_scoped`, `0128_user_specific_secrets`, `0129_agent_api_key_responsible_user`, and `0130_run_responsible_user_invariant`. - PASS: `pnpm --filter @paperclipai/ui typecheck` - PASS: `pnpm --filter @paperclipai/server typecheck` - PASS: `pnpm --filter @paperclipai/server exec vitest run src/__tests__/heartbeat-responsible-user-invariant.test.ts` - PASS: `pnpm --filter @paperclipai/server exec vitest run src/__tests__/heartbeat-active-run-output-watchdog.test.ts src/__tests__/heartbeat-stale-queue-invalidation.test.ts src/__tests__/heartbeat-workspace-finalize-branch.test.ts src/__tests__/issue-monitor-scheduler.test.ts` - PASS: `pnpm --filter @paperclipai/server exec vitest run src/__tests__/heartbeat-comment-wake-batching.test.ts src/__tests__/heartbeat-retry-scheduling.test.ts src/__tests__/heartbeat-accepted-plan-workspace-refresh.test.ts src/__tests__/heartbeat-plugin-environment.test.ts` - PASS: `pnpm --filter @paperclipai/server exec vitest run src/__tests__/low-trust-red-team-routes.test.ts` - PASS: `pnpm --filter @paperclipai/server exec vitest run src/__tests__/secrets-service.test.ts` (55 tests) - PASS: `pnpm vitest run server/src/__tests__/secrets-routes.test.ts server/src/__tests__/secrets-service.test.ts` (89 tests after final Greptile cleanup fixes) - PASS: `pnpm --filter @paperclipai/server exec vitest run src/__tests__/heartbeat-issue-liveness-escalation.test.ts` (17 tests after the final rebase CI fix) - PASS: focused server Vitest batches covering heartbeat recovery, project env, plugin env, routines, low-trust, pipelines, monitors, watchdog, and stale queue paths. - PASS: GitHub checks are green on `2527febd106bcf3ca264ca0da7fca491084192d6`, including Typecheck + Release Registry, Build, General tests, serialized server suites, e2e, Canary Dry Run, verify, security checks, and Greptile Review. - PASS: Greptile Review completed successfully on `2527febd106bcf3ca264ca0da7fca491084192d6` with Confidence Score 5/5, and GraphQL review-thread audit returned zero unresolved non-outdated threads. ## Risks - Runtime behavior now depends on a run having a correct responsible user; missing or incorrect responsibility assignment can block runs before adapter dispatch. - `user_secret_ref` bindings intentionally expose metadata without values, but UI/API callers may need to handle the new binding kind explicitly. - External secret providers and IAM policies are not automatically provisioned by this PR; operators still need to configure provider-side access for non-local vaults. - The PR is broad across db/shared/server/UI/runtime paths, so release validation should include both API and UI secret workflows before merge. - The migration renumbering is intentionally incremental after upstream migrations; the branch migrations use guarded column/table/index/constraint creation so users who tested the older draft numbering should not hit duplicate DDL for the existing objects. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. [codex] Clarify interrupt handoffs and scoped wake semantics (#7855)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The issue thread is the operator surface where comments, assignee changes, pauses, resumes, and wakeups turn human intent into agent execution. > - Interrupting a live run and handing work to another assignee needs clear semantics so the product does not accidentally keep work alive, wake the wrong participant, or hide why an agent stopped. > - Comment-driven wakes also need strict boundaries so closed, blocked, and dependency-driven work only resumes when there is real actionable input. > - This pull request codifies the interrupt handoff contract, implements backend scheduling behavior, and gives the UI clearer handoff/pause language. > - The benefit is a more inspectable and predictable task lifecycle for both operators and agents. ## Linked Issues or Issue Description Paperclip issue: `PAP-10664` / `PAP-10751`. Problem: interrupting or reassigning live agent work could be ambiguous in the UI and backend. Operators needed clearer feedback about whether a handoff wakes an agent, what pause/cancel affects, and when comments should revive execution. The backend also needed stronger tests around comment wake boundaries, retry supersession, and structured agent mention dispatch. Related GitHub PR search found broad workflow-adjacent PRs #5082, #6359, and #4083, but no exact duplicate for this head branch or interrupt-handoff scope. ## What Changed - Added an interrupt handoff semantics document covering destination behavior, wake expectations, and live-run interruption states. - Implemented backend interrupt handoff behavior and comment wake/reopen handling in issue routes/services and heartbeat scheduling. - Hardened structured agent mention dispatch so mentions resolve through the intended dispatch path. - Added UI helpers and components for handoff chips, wake rows, interrupt banners, pause-affects summaries, and composer guidance. - Updated the issue properties assignee picker and issue chat/composer surfaces to make interrupt/reassign behavior clearer. - Added backend, UI utility, component, and Storybook coverage for the new behavior. - Stabilized the new UI component tests with a local `flushSync`-backed act helper matching existing repo practice in this dependency set. - Addressed Greptile feedback by threading historical run `errorCode` through issue-run data and operator-interrupted chat labels. - Addressed Greptile's cancel ordering concern by terminating/deleting in-memory heartbeat processes before cancellation status persistence, with regression coverage for DB update failure. ## Verification - `git diff --check $(git merge-base HEAD origin/master)..HEAD` - `pnpm --filter @paperclipai/ui exec vitest run src/lib/interrupt-handoff.test.ts src/lib/issue-chat-messages.test.ts src/components/IssueProperties.test.tsx src/components/interrupt-handoff/InterruptHandoffViews.test.tsx --no-file-parallelism --maxWorkers=1` — 4 files / 91 tests passed before the Greptile follow-ups. - `pnpm run preflight:workspace-links && pnpm exec vitest run server/src/__tests__/heartbeat-process-recovery.test.ts server/src/__tests__/heartbeat-retry-scheduling.test.ts server/src/__tests__/issue-comment-reopen-routes.test.ts server/src/__tests__/issue-tree-control-service.test.ts server/src/__tests__/issue-update-comment-wakeup-routes.test.ts server/src/__tests__/issues-service.test.ts --no-file-parallelism --maxWorkers=1` — 6 files / 191 tests passed before the Greptile follow-ups. - `pnpm --filter @paperclipai/ui exec vitest run src/lib/issue-chat-messages.test.ts --no-file-parallelism --maxWorkers=1` — 1 file / 24 tests passed after the historical `errorCode` follow-up. - `pnpm exec vitest run server/src/__tests__/activity-service.test.ts server/src/__tests__/activity-routes.test.ts --no-file-parallelism --maxWorkers=1` — 2 files / 11 tests passed after the historical `errorCode` follow-up. - `pnpm exec vitest run server/src/__tests__/heartbeat-process-recovery.test.ts --no-file-parallelism --maxWorkers=1` — 1 file / 52 tests passed after the cancel ordering follow-up. - Greptile is green for head `272647636287d034bab8d981eaf5305865aa0f96`; the old inline P2 is resolved/outdated. - GitHub Actions, Socket, security-review, and Greptile checks are green for head `272647636287d034bab8d981eaf5305865aa0f96`. The external `security/snyk (cryppadotta)` status was still pending at `https://app.snyk.io/org/cryppadotta/pr-checks/85b3e8f4-04e1-4f8e-9362-899c8148c23c` after a bounded wait. ## Risks - Medium: changes touch issue comments, wake scheduling, and live-run interruption semantics, so regressions could affect when agents resume or stay stopped. - Medium: UI copy and state grouping for assignee changes may need reviewer tuning after product review. - Low migration risk: no database schema migration is included. - The branch was created before the latest `origin/master` commits; reviewers should confirm CI merge-base behavior and resolve any merge conflicts if GitHub reports them. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. Add sandbox environment support (#4415)
## Thinking Path > - Paperclip orchestrates AI agents for zero-human companies. > - The environment/runtime layer decides where agent work executes and how the control plane reaches those runtimes. > - Today Paperclip can run locally and over SSH, but sandboxed execution needs a first-class environment model instead of one-off adapter behavior. > - We also want sandbox providers to be pluggable so the core does not hardcode every provider implementation. > - This branch adds the Sandbox environment path, the provider contract, and a deterministic fake provider plugin. > - That required synchronized changes across shared contracts, plugin SDK surfaces, server runtime orchestration, and the UI environment/workspace flows. > - The result is that sandbox execution becomes a core control-plane capability while keeping provider implementations extensible and testable. ## What Changed - Added sandbox runtime support to the environment execution path, including runtime URL discovery, sandbox execution targeting, orchestration, and heartbeat integration. - Added plugin-provider support for sandbox environments so providers can be supplied via plugins instead of hardcoded server logic. - Added the fake sandbox provider plugin with deterministic behavior suitable for local and automated testing. - Updated shared types, validators, plugin protocol definitions, and SDK helpers to carry sandbox provider and workspace-runtime contracts across package boundaries. - Updated server routes and services so companies can create sandbox environments, select them for work, and execute work through the sandbox runtime path. - Updated the UI environment and workspace surfaces to expose sandbox environment configuration and selection. - Added test coverage for sandbox runtime behavior, provider seams, environment route guards, orchestration, and the fake provider plugin. ## Verification - Ran locally before the final fixture-only scrub: - `pnpm -r typecheck` - `pnpm test:run` - `pnpm build` - Ran locally after the final scrub amend: - `pnpm vitest run server/src/__tests__/runtime-api.test.ts` - Reviewer spot checks: - create a sandbox environment backed by the fake provider plugin - run work through that environment - confirm sandbox provider execution does not inherit host secrets implicitly ## Risks - This touches shared contracts, plugin SDK plumbing, server runtime orchestration, and UI environment/workspace flows, so regressions would likely show up as cross-layer mismatches rather than isolated type errors. - Runtime URL discovery and sandbox callback selection are sensitive to host/bind configuration; if that logic is wrong, sandbox-backed callbacks may fail even when execution succeeds. - The fake provider plugin is intentionally deterministic and test-oriented; future providers may expose capability gaps that this branch does not yet cover. ## Model Used - OpenAI Codex coding agent on a GPT-5-class backend in the Paperclip/Codex harness. Exact backend model ID is not exposed in-session. Tool-assisted workflow with shell execution, file editing, git history inspection, and local test execution. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [ ] If this change affects the UI, I have included before/after screenshots - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] I will address all Greptile and reviewer comments before requesting merge |

[codex] Harden heartbeat scheduling and runtime controls (#4223)
## Thinking Path > - Paperclip orchestrates AI agents through issue checkout, heartbeat runs, routines, and auditable control-plane state > - The runtime path has to recover from lost local processes, transient adapter failures, blocked dependencies, and routine coalescing without stranding work > - The existing branch carried several reliability fixes across heartbeat scheduling, issue runtime controls, routine dispatch, and operator-facing run state > - These changes belong together because they share backend contracts, migrations, and runtime status semantics > - This pull request groups the control-plane/runtime slice so it can merge independently from board UI polish and adapter sandbox work > - The benefit is safer heartbeat recovery, clearer runtime controls, and more predictable recurring execution behavior ## What Changed - Adds bounded heartbeat retry scheduling, scheduled retry state, and Codex transient failure recovery handling. - Tightens heartbeat process recovery, blocker wake behavior, issue comment wake handling, routine dispatch coalescing, and activity/dashboard bounds. - Adds runtime-control MCP tools and Paperclip skill docs for issue workspace runtime management. - Adds migrations `0061_lively_thor_girl.sql` and `0062_routine_run_dispatch_fingerprint.sql`. - Surfaces retry state in run ledger/agent UI and keeps related shared types synchronized. ## Verification - `pnpm exec vitest run server/src/__tests__/heartbeat-retry-scheduling.test.ts server/src/__tests__/heartbeat-process-recovery.test.ts server/src/__tests__/routines-service.test.ts` - `pnpm exec vitest run src/tools.test.ts` from `packages/mcp-server` ## Risks - Medium risk: this touches heartbeat recovery and routine dispatch, which are central execution paths. - Migration order matters if split branches land out of order: merge this PR before branches that assume the new runtime/routine fields. - Runtime retry behavior should be watched in CI and in local operator smoke tests because it changes how transient failures are resumed. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. Feature PRs that overlap with planned core work may need to be redirected — check the roadmap first. [codex] Add run liveness continuations (#4083)
## Thinking Path > - Paperclip orchestrates AI agents for zero-human companies. > - Heartbeat runs are the control-plane record of each agent execution window. > - Long-running local agents can exhaust context or stop while still holding useful next-step state. > - Operators need that stop reason, next action, and continuation path to be durable and visible. > - This pull request adds run liveness metadata, continuation summaries, and UI surfaces for issue run ledgers. > - The benefit is that interrupted or long-running work can resume with clearer context instead of losing the agent's last useful handoff. ## What Changed - Added heartbeat-run liveness fields, continuation attempt tracking, and an idempotent `0058` migration. - Added server services and tests for run liveness, continuation summaries, stop metadata, and activity backfill. - Wired local and HTTP adapters to surface continuation/liveness context through shared adapter utilities. - Added shared constants, validators, and heartbeat types for liveness continuation state. - Added issue-detail UI surfaces for continuation handoffs and the run ledger, with component tests. - Updated agent runtime docs, heartbeat protocol docs, prompt guidance, onboarding assets, and skills instructions to explain continuation behavior. - Addressed Greptile feedback by scoping document evidence by run, excluding system continuation-summary documents from liveness evidence, importing shared liveness types, surfacing hidden ledger run counts, documenting bounded retry behavior, and moving run-ledger liveness backfill off the request path. ## Verification - `pnpm exec vitest run packages/adapter-utils/src/server-utils.test.ts server/src/__tests__/run-continuations.test.ts server/src/__tests__/run-liveness.test.ts server/src/__tests__/activity-service.test.ts server/src/__tests__/documents-service.test.ts server/src/__tests__/issue-continuation-summary.test.ts server/src/services/heartbeat-stop-metadata.test.ts ui/src/components/IssueRunLedger.test.tsx ui/src/components/IssueContinuationHandoff.test.tsx ui/src/components/IssueDocumentsSection.test.tsx` - `pnpm --filter @paperclipai/db build` - `pnpm exec vitest run server/src/__tests__/activity-service.test.ts ui/src/components/IssueRunLedger.test.tsx` - `pnpm --filter @paperclipai/ui typecheck` - `pnpm --filter @paperclipai/server typecheck` - `pnpm exec vitest run server/src/__tests__/activity-service.test.ts server/src/__tests__/run-continuations.test.ts ui/src/components/IssueRunLedger.test.tsx` - `pnpm exec vitest run server/src/__tests__/heartbeat-process-recovery.test.ts -t "treats a plan document update"` - `pnpm exec vitest run server/src/__tests__/activity-service.test.ts server/src/__tests__/heartbeat-process-recovery.test.ts -t "activity service|treats a plan document update"` - Remote PR checks on head `e53b1a1d`: `verify`, `e2e`, `policy`, and Snyk all passed. - Confirmed `public-gh/master` is an ancestor of this branch after fetching `public-gh master`. - Confirmed `pnpm-lock.yaml` is not included in the branch diff. - Confirmed migration `0058_wealthy_starbolt.sql` is ordered after `0057` and uses `IF NOT EXISTS` guards for repeat application. - Greptile inline review threads are resolved. ## Risks - Medium risk: this touches heartbeat execution, liveness recovery, activity rendering, issue routes, shared contracts, docs, and UI. - Migration risk is mitigated by additive columns/indexes and idempotent guards. - Run-ledger liveness backfill is now asynchronous, so the first ledger response can briefly show historical missing liveness until the background backfill completes. - UI screenshot coverage is not included in this packaging pass; validation is currently through focused component tests. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. [codex] Harden execution reliability and heartbeat tooling (#3679)
## Thinking Path > - Paperclip orchestrates AI agents for zero-human companies > - Reliable execution depends on heartbeat routing, issue lifecycle semantics, telemetry, and a fast enough local verification loop to keep regressions visible > - The remaining commits on this branch were mostly server/runtime correctness fixes plus test and documentation follow-ups in that area > - Those changes are logically separate from the UI-focused issue-detail and workspace/navigation branches even when they touch overlapping issue APIs > - This pull request groups the execution reliability, heartbeat, telemetry, and tooling changes into one standalone branch > - The benefit is a focused review of the control-plane correctness work, including the follow-up fix that restored the implicit comment-reopen helpers after branch splitting ## What Changed - Hardened issue/heartbeat execution behavior, including self-review stage skipping, deferred mention wakes during active execution, stranded execution recovery, active-run scoping, assignee resolution, and blocked-to-todo wake resumption - Reduced noisy polling/logging overhead by trimming issue run payloads, compacting persisted run logs, silencing high-volume request logs, and capping heartbeat-run queries in dashboard/inbox surfaces - Expanded telemetry and status semantics with adapter/model fields on task completion plus clearer status guidance in docs/onboarding material - Updated test infrastructure and verification defaults with faster route-test module isolation, cheaper default `pnpm test`, e2e isolation from local state, and repo verification follow-ups - Included docs/release housekeeping from the branch and added a small follow-up commit restoring the implicit comment-reopen helpers that were dropped during branch reconstruction ## Verification - `pnpm vitest run server/src/__tests__/issue-comment-reopen-routes.test.ts server/src/__tests__/issue-telemetry-routes.test.ts` - `pnpm vitest run server/src/__tests__/http-log-policy.test.ts server/src/__tests__/heartbeat-run-log.test.ts server/src/__tests__/health.test.ts` - `server/src/__tests__/activity-service.test.ts`, `server/src/__tests__/heartbeat-comment-wake-batching.test.ts`, and `server/src/__tests__/heartbeat-process-recovery.test.ts` were attempted on this host but the embedded Postgres harness reported init-script/data-dir problems and skipped or failed to start, so they are noted as environment-limited ## Risks - Medium: this branch changes core issue/heartbeat routing and reopen/wakeup behavior, so regressions would affect agent execution flow rather than isolated UI polish - Because it also updates verification infrastructure, reviewers should pay attention to whether the new tests are asserting the right failure modes and not just reshaping harness behavior ## Model Used - OpenAI Codex coding agent (GPT-5-class runtime in Codex CLI; exact deployed model ID is not exposed in this environment), reasoning enabled, tool use and local code execution enabled ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [ ] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [ ] If this change affects the UI, I have included before/after screenshots - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

Support issue identifiers (PAP-39) in URLs and prefer them throughout
Backend: - Add router.param middleware in issues, activity, and agents routes to resolve identifiers (e.g. PAP-39) to UUIDs before handlers run - Simplify GET /issues/:id now that param middleware handles resolution - Include identifier in getAncestors response and issuesForRun query - Add identifier field to IssueAncestor shared type Frontend: - Update all issue navigation links across 15+ files to use issue.identifier ?? issue.id instead of bare UUIDs - Add URL redirect in IssueDetail: navigating via UUID automatically replaces the URL with the human-readable identifier - Fix childIssues filter to use issue.id (UUID) instead of URL param so it works correctly with identifier-based URLs - Add issueUrl() utility in lib/utils.ts Co-Authored-By: Claude Opus 4.6 <noreply@anthropic.com> |
