perf(auth): project only required run context fields (#16380)
Project only the required JSON fields for saved-run policy and direct-parent report authorization. Preserve current reads, JSON types, identity checks, permission decisions and legacy task-key precedence. Validation: 186 affected cases; 17 database transfer-budget cases after the shared startup-timeout correction; full typecheck/build; exact-head full CI, E2E, Superagent and Apex 5/5. fix(server): index workspace source task enumeration (#16342)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Agent startup checks access to every source retained by a workspace. > - Repository admission repeats these checks while it holds a company lock. > - PR #16334 indexed the workspace privacy query. The next source-task query still cast the task primary key to text. > - That second query scanned company history for every workspace and delayed other agent launches. > - This pull request keeps the task column indexed and guards the retained identifiers before conversion. > - The benefit is faster startup with the same source validation and access decisions. ## Linked Issues or Issue Description Refs #16334. **What happened?** Agent launches still spent minutes preparing repositories after the first authorization query fix. The source-task lookup scanned 14,191 task rows for one matching source. **Expected behavior** Source validation should use the task primary key and workspace-binding index. It must still reject missing, malformed, noncanonical, and foreign-company sources. **Steps to reproduce** 1. Seed company task history and a workspace with attached and retained source tasks. 2. Call `assertTaskWorkspaceAccess` and capture its source-task SQL. 3. Run `EXPLAIN (ANALYZE, FORMAT JSON)` on that query. The baseline scans unrelated task history. ## What Changed - Convert retained text identifiers with the existing canonical UUID guard. Keep the indexed task column as a UUID. - Exercise the real source-access service against PostgreSQL. Verify complete source results, malformed and uppercase input behavior, and rows examined by the plan. - Document the second source-validation query and its regression coverage. ## Verification - Red: the new regression failed because the source lookup examined 1,202 rows for two sources. - Green: four focused workspace suites passed, 147 tests total. The final regression also checks malformed and uppercase query inputs. - Live read-only comparison: two warmups, then five samples per variant in alternating order. Median client query time changed from 4.88 ms to 0.35 ms. Complete result rows matched. Shared buffer hits changed from 3,984 to 5. These measurements cover this SQL statement, not total agent startup. - The complete source-access helper also passed for the same retained reader in read-only transactions. Its median changed from 15.75 ms to 10.75 ms; repository admission still repeats other checks. - `pnpm -r typecheck` and `pnpm build` passed locally. The staged Linux build and all seven final regression cases passed on Node 24.20.0. - All 55 current-head checks/statuses passed; two Storybook checks were skipped. Greptile reviewed `6cfb755` at 5/5 with no findings. - The full local test run encountered a tracing-test failure in `native-session-executor.test.ts`. Both that test alone and the complete file passed on rerun (698 tests). The remaining full-suite run is still in progress. ## Risks - This changes SQL planning on an authorization path. The canonical guard preserves the former exact lowercase text match and avoids UUID parse errors. - Company filters, missing-source checks, project checks, and per-source access decisions remain in place. - No schema migration or new index is required. Repeated checks across large repository histories remain a separate source of startup work. ## Model Used - OpenAI Codex, GPT-6 family, with reasoning, shell tools, code execution, and browser verification. The exact model ID and context-window size are not exposed in this session. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub `#NNN` / `github.com/paperclipai/paperclip` URLs) - [x] My branch name describes the change (e.g. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(server): index retained workspace task authorization (#16334)
## Thinking Path > - Paperclip manages AI agents and their work. > - Before an agent starts, repository admission checks access to retained workspace files. > - Admission holds a company provenance lock while it checks each source and reader. > - The retained-task query cast the indexed task ID to text. PostgreSQL could evaluate privacy across company history before it matched one source ID. > - Repeated slow checks kept the lock for hours and blocked other agent launches. > - This change looks up the canonical source UUID through the existing primary key before it checks privacy. > - The query does less work and keeps the same access decisions. ## Linked Issues or Issue Description **What happened?** Nine runs appeared active but had no provider process or log file. Read-only database inspection found a transaction holding the company repository-provenance lock for more than ten hours. Eight other transactions waited for that lock. The owner repeatedly ran workspace authorization queries. The company had about 13,400 tasks and 8,500 workspaces. **Expected behavior** A retained-source check should find the referenced task before it evaluates that task's privacy. Unrelated task history should not multiply the privacy work for every source and reader. **Steps to reproduce** 1. Run the new `workspace-authorization-query.test.ts` against authorization code from `5c7a025032`. 2. The real PostgreSQL fixture has 1,200 unrelated tasks and one retained source. The regression fails with 2,402 recursive privacy traversals, above the bound of 100. The other five access tests pass. 3. Apply this change and run the same test. All six tests pass. Related: Refs #16330 adds workspace timing evidence. This PR fixes a measured SQL plan. It does not change those tracing boundaries. ## What Changed - Compare the UUID task column with a guarded canonical UUID from the retained-source JSON key. - Reuse `canonicalExecutionUuid`. Invalid and noncanonical keys still match nothing and cannot cause a UUID parse error. - Add real PostgreSQL coverage for query work, missing and foreign sources, malformed and uppercase IDs, both agent and sponsor grants, and grant revocation. - Add a reproducible baseline comparison and document its scope in `doc/DATABASE.md`. ## Verification - Red: the unchanged query fails the new work-bound regression. Five access cases pass. - Green: 101 tests pass across the new query suite, workspace binding, and the production privacy review suite. - Full `pnpm -r typecheck` and `pnpm build`: pass. Dependencies use the repository's pinned pnpm 9.15.4. - All current-head CI checks pass, including the full server, chat, workspace, serialized, Runner, and eight E2E test lanes. Build, typecheck, canary, and security checks pass. Head: `ad907f6e14c2d773fa8c20692e5ccc10215c9297`. - Greptile: 5/5 on that head, with no actionable findings or unresolved review threads. The branch is mergeable. - The local full `pnpm test:run` was started, then stopped after a concurrent disposable-database check hit the macOS shared-memory limit. This is not counted as a local full-suite pass. The benchmark passed when rerun alone; the complete suite passed in CI. - `git diff --check`: pass. The branch has no lockfile or workflow changes. Synthetic SQL comparison on PostgreSQL 18.1, with 13,429 tasks and one retained source: | Query | Median | Five measured samples | Recursive privacy traversals | | --- | --- | --- | --- | | Baseline `5c7a025032` | 42.57 ms | 42.57, 47.71, 44.51, 41.29, 41.44 ms | 26,860 | | Fixed | 2.37 ms | 2.76, 2.35, 2.37, 2.11, 3.33 ms | 4 | Both versions return identical complete rows. The benchmark alternates variants after two warmup rounds. It loads the baseline authorization module with current dependencies; the UUID helper is unchanged. The measured gain is about 18x for this SQL fixture. The final committed benchmark also passed a second isolated run: 55.44 ms baseline and 3.26 ms fixed, with identical complete rows (about 17x). Two read-only queries on the affected database also returned identical complete rows. One changed from 129 ms to 7 ms; a workspace with 49 retained sources changed from 576 ms to 11 ms. These are single paired measurements, not endpoint or startup benchmarks. Reproduce: ```sh pnpm exec vitest run server/src/__tests__/workspace-authorization-query.test.ts server/src/__tests__/task-workspace-binding.test.ts server/src/__tests__/privacy-production-review.test.ts pnpm --filter @paperclipai/server exec tsx ../scripts/benchmark-workspace-authorization.ts --baseline-ref=5c7a025032 pnpm -r typecheck pnpm test:run pnpm build ``` ## Risks - A direct UUID cast could broaden or break access for malformed keys. The existing canonical guard and regression cases preserve the former text-match behavior. - Planner choices can differ across PostgreSQL versions and data sets. The regression bounds real privacy work rather than elapsed time or one exact plan shape. - Admission still checks every retained source and reader under its existing lock. This removes a measured query cost; it does not claim a bound for the full admission process. - No schema migration, permission change, lock removal, or live deployment is included. Recovery of the affected runs remains unverified until rollout. ## Model Used OpenAI GPT-6 through Codex, with tool use and code execution. The exact served model variant and context-window size are not exposed to this task. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge Co-authored-by: Paperclip <noreply@paperclip.ing> |

perf(recovery): use indexed execution identity lookups (#16291)
## Thinking Path > - Paperclip manages AI agents and their execution. > - Recovery must keep old execution ownership visible before new work starts. > - Ownership reads filter large run contexts through a combined text expression. > - Recovery and status delivery also cast indexed UUID columns to text. > - These reads can scan history before finding the requested execution. > - This pull request preserves identity and ownership rules while using existing indexes. > - The benefit is less database work during recovery and task polling. ## Linked Issues or Issue Description Refs #14406. Related community report: #15275. This is an independent implementation. It does not use that pull request's code or commits. It covers the reported execution joins and the additional ownership query hotspot. **What happened?** Accumulated staging query statistics showed 11,782 ownership reads at 51 ms each. A paired recovery-action read averaged 22 ms. Both queried large run JSON. Text casts also prevented indexed UUID lookups in recovery and status delivery. **What did you expect to happen?** Recovery must find the same execution evidence through existing indexes. Malformed identifiers must match nothing without a cast error. Native issue bindings must retain precedence. Missing termination evidence must continue to block new work. **Steps to reproduce** Run the disposable benchmark below. It loads the original service modules from the baseline revision. It compares their exact ownership, blocker action and status-delivery SQL with the current modules on 1,400 synthetic runs, 350 historical recovery actions and 192 KiB contexts. ## What Changed - Convert saved text to UUID only after checking its canonical lowercase form. - Keep indexed run and task UUID columns unchanged in execution joins. - Split native and legacy issue predicates so existing indexes can filter ownership candidates. - Preserve company scope, native precedence, process and lease holds, recovery eligibility and delivery receipts. - Add real PostgreSQL identity and ownership regressions, a reproducible benchmark and database documentation. ## Verification - Local service SQL benchmark: ownership 78.30 ms to 1.14 ms, with the same two complete rows. Blocker action read 76.94 ms to 22.55 ms, with the same complete row. These are synthetic SQL timings, excluding process probes, provider calls and HTTP. - Status delivery returned the same 100 rows. Timing was neutral on the small-task fixture: 7.85 ms before and 8.30 ms after. No speedup is claimed for that case. - 231 local tests passed across six server suites. They cover malformed identifiers, canonical spelling, company scope, native precedence, retained processes, workspace restore, native replacement, conversations and delivery. - `pnpm -r typecheck` and `pnpm build` passed. - `git diff --check` passed. - All current-head CI and security checks passed, including the full general and serialized suites, browser shards, Runner verification and build. Greptile reviewed the exact commit at 5/5 with no actionable findings. - The older full local sweep in the companion worktree was stopped after final-commit complete CI passed. It is not claimed as a completed local pass. The 231 focused tests above passed locally on this branch. ```sh pnpm --filter @paperclipai/server exec vitest run src/services/conversation-continuation.test.ts src/services/legacy-execution-recovery.test.ts src/__tests__/legacy-workspace-restore-recovery.test.ts src/__tests__/chat-completion-delivery.test.ts src/__tests__/agent-conversations.test.ts src/services/native-runtime/native-safe-replacement.test.ts pnpm --filter @paperclipai/server exec tsx ../scripts/benchmark-recovery-queries.ts --baseline-ref=1e731520bb ``` ## Risks - PostgreSQL accepts more UUID spellings than the old text joins. The explicit guard preserves the old lowercase spelling requirement. - Query plans depend on the data distribution. Small task sets can show neutral status-delivery timing. The benchmark is not a production latency claim. - Recovery ownership checks remain conservative. Process, lease, workspace and no-replay rules are unchanged. - No migration, new index, cache, cleanup change or lock removal is included. ## Model Used OpenAI GPT-6 through Codex, with reasoning, repository inspection, shell tools and local code execution. The runtime does not expose a more specific backend model ID or context-window size. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` / `Refs #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub `#NNN` / `github.com/paperclipai/paperclip` URLs) - [x] My branch name describes the change (e.g. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge Co-authored-by: Paperclip <noreply@paperclip.ing> |

perf(runs): bound history and reduce repeated context reads (#16286)
## Thinking Path > - Paperclip helps operators manage AI agents and inspect their work. > - Run history supplies recent execution records to the board and API clients. > - The list repeats eight reads of a large stored JSON context. > - A caller can also omit the limit and read the complete history. > - This pull request expands context fields once and bounds every list read. > - The benefit is lower database cost and bounded redaction work. ## Linked Issues or Issue Description Refs #958. Related community reports: #13962 and #10631. This is an independent implementation. It does not use their commits or code. It covers the history bounds reported in both. Process memory monitoring from #10631 is outside this change. **What happened?** The run-history query repeatedly extracts fields from large context JSON. Requests without a limit also load every historical run before authorization and redaction. Accumulated staging query statistics showed 271 ms for summary history and another 58 ms for its redaction lookup. **What did you expect to happen?** Normal reads must use a bounded recent history. Context projection must preserve the existing values and privacy behavior with less repeated database work. **Steps to reproduce** Run the disposable benchmark below against the baseline revision. It creates 1,400 synthetic runs with 192 KiB contexts. It compares the exact service SQL and every returned column for both summary and full history. ## What Changed - Expand context fields with one lateral record projection. Preserve non-object legacy contexts and the first-class issue binding. - Enforce a 200-row default and a 1,000-row maximum in the route and service. - Apply the default in the shared UI client, including both agent detail implementations. - Preserve response arrays, authorization, result projection and secret redaction. - Fetch older linked runs by ID in both agent pages. Check company and agent scope, navigation races and visible retry errors. - Update OpenAPI, data-path documentation and capability maps. - Add real PostgreSQL and HTTP regressions plus a reproducible benchmark. ## Verification - Local benchmark: summary history 37.72 ms to 19.34 ms; full history 37.84 ms to 19.01 ms. All 200 complete positional rows match in each comparison. These are synthetic local SQL timings, excluding HTTP and redaction. - History, route, privacy and redaction suites: 160 server tests passed across six files. Twenty-two UI API, selection, run-panel and log-visibility tests passed. Both agent-page variants render an older linked run with an empty history page on desktop and mobile. - `pnpm -r typecheck` and `pnpm build` passed. - Map validation and `git diff --check` passed. - All current-head CI and security checks passed, including the full general and serialized suites, browser shards, Runner verification and build. Greptile reviewed the exact commit at 5/5 with no remaining findings. - The full local sweep began before the final compatibility fixes. It was stopped after the final commits passed complete CI. The focused local suites listed above passed on the final code. Before interruption, the broader local sweep passed 31,743 tests across the general server, UI and several package groups, with no reported failures. The full local command is not claimed as a completed pass. ```sh pnpm --filter @paperclipai/server exec vitest run src/services/heartbeat/run-state.test.ts src/__tests__/heartbeat-list.test.ts src/__tests__/agent-live-run-routes.test.ts src/__tests__/run-secret-redaction.test.ts src/__tests__/heartbeat-run-privacy-routes.test.ts pnpm --filter @paperclipai/ui exec vitest run src/api/heartbeats.test.ts pnpm --filter @paperclipai/server exec tsx ../scripts/benchmark-run-history.ts --baseline-ref=1e731520bb ``` ## Risks - Clients that relied on an unbounded array now receive 200 rows by default. Explicit limits allow up to 1,000. This change does not add pagination. - Legacy context conversion must stay identical. Real database regressions cover null, array, scalar, nested values and native issue precedence. - No schema migration or persistent cache is introduced. Redaction and access checks remain active. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat(skills): select and validate tracked GitHub branches (#16288)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Skills can track a branch in an authorized GitHub repository. > - Sources previously offered only a default-branch repair action. > - People need to select a listed branch or enter a branch that GitHub has not listed. > - The server must validate the selected ref with the caller's authorized connection. > - This pull request connects the approved branch picker to production APIs. > - Installed skills remain usable while the source changes its tracked ref. ## Linked Issues or Issue Description **Subsystem affected** Skills UI, shared API contracts, GitHub source services, and agent API discovery. **Problem or motivation** The default-branch repair action does not let people choose another branch. The settings service also validates the old ref when a caller supplies a new ref other than HEAD. A missing tracked branch can prevent connection repair even when the selected account has repository access. **Proposed solution** Load a bounded branch list with the authorized connection. Mark the default branch. Search listed branches or accept a typed ref. Validate the selected ref before saving. Keep the chosen value after a load error, invalid ref, or concurrent update. Save the selected connection and branch together during connection repair. **Alternatives considered** A default-branch button does not support a named branch. A text field alone does not help people find the repository default or available branches. **Roadmap alignment** This improves the existing Skills source manager. It does not add a new skill import system. **Additional context** Refs #16066 and #16256. This is the production implementation of the approved branch-selection Storybook journeys. ## What Changed - Add an authorized branch-list endpoint and shared response/query types. Register it in agent API discovery. - Validate the requested ref, including the returned commit SHA. Preserve source leases, revision checks, project ownership, skill identities, selections, and installed versions. - Add the searchable branch picker to Sources and connection repair. Allow typed refs during branch discovery and after discovery fails. - Keep save errors in the dialog. Retain the selected branch through a concurrent source update. - Use the production components and API client in Storybook. Add keyboard, touch, loading, retry, invalid-ref, connection-repair, and concurrent-update browser journeys. - Update product documentation and the feature/access maps. ## Verification - Red/green: two new database regressions fail against the previous service and pass against the implementation. - Linux database/service suite: 85 tests passed. This includes source visibility, human/agent authorization, selected connections, immutable versions, and invalid refs. - Rebased branch and review fixes: 94 focused UI, route, branch-validation, and fixture tests passed. Two conflict-message regressions and the stale-retry fixture regression fail before the fix and pass after it. - Storybook build passed. All 26 focused browser journeys passed. - Repository typecheck and build passed. Final UI typecheck passed after the review fixes. - The full local Vitest run was interrupted when the checkout and its dependencies disappeared. It reported missing working-directory/Postgres files and worker startup errors. Its two timed-out tests pass after the checkout was restored. The complete CI suite passed on the final head, `cf5d4c8f0a`: [CI run](https://github.com/paperclipai/paperclip/actions/runs/38571068332). One unchanged workspace timestamp test required a single rerun. Its release-minus-one-millisecond value can equal the original confirmation time. The rerun passed. - Live acceptance passed on implementation head `5dd935bf14` in an isolated macOS arm64 instance with Node 24.21.0 and an authorized private GitHub repository. The UI loaded the actual default branch, saved branch and selected connection together, and preserved the installed skill/version IDs after reload. An invalid typed ref retained the draft and showed the provider error. A valid typed HEAD ref then saved successfully. The owned runtime and database were stopped after the test. Focused unit, Linux database, and browser suites passed again after the error-handling review fixes. - Greptile reviewed final head `cf5d4c8f0a` at 5/5. Both review threads are resolved; the fresh review has no remaining findings. - Token gates and map/catalog checks passed. - Review entry points: `Skills / Project repository skills / 03 Branch selection components` and `04 Branch selection journeys`. Run `pnpm storybook` to inspect them. - Browser command: `pnpm exec playwright test --config tests/storybook-visual/playwright.config.ts tests/storybook-visual/skill-source-branch-selection.spec.ts tests/storybook-visual/project-repository-skills.spec.ts`. - Manual check: open an independent GitHub source, choose a new branch, select the default or type a ref, save, and reload. Try an invalid ref and confirm the selection remains in the dialog. For a project-bound source, change its ref in project settings. ## Risks - GitHub discovery is bounded to 100 listed branches. The default branch is always included. Typed refs remain available. - A source can change while the dialog is open. The API rejects a stale revision and the UI keeps the draft for retry. - A ref change schedules the existing refresh pipeline. Installed versions remain available until a successful refresh imports new content. - No database migration or credential storage change is required. Existing HEAD requests remain supported. ## Model Used OpenAI Codex, GPT-6 family. The serving model's exact identifier and context-window size are not exposed in this session. Used reasoning, repository tools, code execution, and browser tools. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

perf: remove history scans from task and chat queries (#16278)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Task reads and external chat notices must remain responsive as run history grows. > - The chat notice sweep casts indexed UUID columns to text. > - Run redaction and task provenance filter large JSON contexts with expressions that lack matching indexes. > - These queries scan history and read large stored contexts on common requests. > - This pull request adapts two existing fixes to current master and adds the missing provenance index. > - The benefit is less database work with the same query results and access rules. ## Linked Issues or Issue Description Refs #15927. This change adapts that chat sweep fix to the extracted inbound notice module and retains the contributor credit. Refs #12499. This change adds that missing nested-context index through a current, concurrent migration. It retains the contributor credit. This combined change replaces those older layouts for the measured query paths. It also covers task creation provenance, which those pull requests do not address. **What happened?** The chat notice sweep scans wakeup history. Issue redaction scans run contexts because only one branch of its JSON condition has an index. The task creation-source filter also scans contexts because its native and legacy ID expression lacks an index. **Expected behavior** The queries use indexed lookups and return the same rows. Company access, task origin precedence, secret redaction, and chat notice ordering remain the same. **Steps to reproduce** Run `pnpm --filter @paperclipai/server exec tsx ../scripts/benchmark-slow-queries.ts --baseline-ref=f8af817f8d`. The benchmark creates disposable PostgreSQL data and compares the old query with the current query on the same fixture. ## What Changed - Compare chat UUID columns directly with safely parsed payload IDs. Reject malformed and noncanonical IDs without a cast failure. - Add the nested `paperclipIssue.id` run-context index and the exact native/legacy task-provenance expression index. - Build both indexes concurrently. Register the migration for top-level execution and invalid-index retry repair. - Extend chat payload and migration regression coverage. - Add a repeatable synthetic SQL benchmark and document its scope and command. - Keep the five newest schema snapshots. ## Verification - Focused local checks: 76 selected tests passed in five files. These cover FIFO notices, malformed IDs, conversation state, redaction, provenance, and company boundaries. - Disposable PostgreSQL 18.1 fixture: 335 tasks, 1,400 runs, 13,000 wakeups, 377 actions, and 192 KiB synthetic contexts. - Five warm samples per query, after two warmups. Every returned SQL column matched before and after, compared as positional tuples so duplicate unnamed projections are retained. | Query | Before, median | After, median | Improvement | | --- | ---: | ---: | ---: | | Chat notice candidates | 26.21 ms | 6.43 ms | 4.1× | | Task creation-source list | 159.69 ms | 6.51 ms | 24.5× | | Issue redaction contexts | 131.88 ms | 0.34 ms | 389.1× | The run-history context projection returned the same 200 rows and kept the same index plan and buffer counts. Its timings were noisy (37.30 ms before and 56.78 ms after in the last run; 34.25 ms and 34.14 ms in the previous run). No improvement is claimed for this control. Its repeated JSON projection remains a separate optimization opportunity. The populated plans use the wakeup primary key, the provenance expression index, and a BitmapOr over both redaction indexes. These are local SQL measurements. They do not prove an equivalent change in hosted API latency. - `pnpm -r typecheck` and `pnpm build` passed locally. - The full local `pnpm test:run` was started and then interrupted (exit 130) when the Mac reached its PostgreSQL shared-memory limit. It did not complete and is not reported as passed. The final SQL benchmark passed after its disposable database resources were released. The full general and serialized test suites passed in CI. - All CI checks for final head `193acca6abaa992acad12f4b631bd31dd3234641` passed, including full Vitest coverage, E2E checks, typecheck, build, migration order, and lifecycle boundaries. - Greptile reviewed that exact head at 5/5 with no actionable comments. ## Risks - Both indexes add storage and write cost. Initial builds read stored run contexts and can take time on large histories. - Concurrent index builds avoid holding a write-blocking table lock for the whole build. The existing migration retry path removes invalid partial indexes before retrying. - The chat parser accepts only canonical lowercase UUID text. This preserves the prior text comparison, including rejection of uppercase and malformed values. - Staging has not been migrated or deployed. Local PostgreSQL and synthetic data do not reproduce hosted load or network latency. ## Model Used - OpenAI Codex, based on GPT-6. The exact serving model ID and context window were not exposed in this session. Used reasoning, repository tools, browser inspection, and local code execution. The adapted fixes retain their original contributor credits. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(skills): repair missing branches and show grouped import progress (#16256)
## Thinking Path > - Paperclip lets people manage AI agents and their reusable skills. > - GitHub skill sources must keep their installed content usable during updates. > - A source can track a branch that no longer exists. > - The UI treats that GitHub error as a connection problem, so saving a valid account does not resolve it. > - Project workspaces also show the same repository several times, and long imports give little feedback. > - This pull request adds explicit branch repair, groups repository imports, and shows import progress. > - People can repair the actual problem and see when their import is working. ## Linked Issues or Issue Description Refs #16066 and #14713. This fixes the Sources experience introduced by those changes. Related adapter-source PRs #14340 and #14341 cover runtime mounting, not this source-management flow. No overlapping source-management fix was found. **What happened?** An installed source tracked `main` while its GitHub repository used `master`. GitHub returned HTTP 422. The UI showed a general read error and asked for a new connection after a valid account was saved. The project repository list repeated the same repository/ref for each project. Import had no spinner or explanation of queued work. **Expected behavior** Identify an unavailable branch and offer an explicit repair. Retain the selected connection and installed versions. Show one repository/ref row with its projects. Give immediate feedback and show the queued and active import states. **Steps to reproduce** 1. Install a source with an immutable commit and a saved tracked branch that does not exist. 2. Refresh it, or try to save a valid GitHub connection. 3. Add the same repository/ref to two legacy project workspaces and open Sources. 4. Import that repository and observe the row until installation completes. ## What Changed - Distinguish a missing GitHub revision from access denial and temporary read errors. - Validate both repository identity and the tracked revision when saving a connection. - Offer Use default branch on independent sources and in connection repair. Keep `HEAD` as the default-branch alias after refresh. Preserve skill IDs, versions and selections. - Keep active project refs under project configuration. Reject source-level changes that would alter their tracking. Recheck the ref under the source lock when project attachment races with branch repair. - Group matching repository/ref workspaces. Adopt eligible workspaces and skip pending workspaces. Keep remaining project links inside the existing source card. Allow remaining imports while another workspace is pending. - Show a spinner, busy state and queued/importing text. Keep the saved authorized account selected in connection repair. - Update shared contracts, feature/access maps, database notes and production-component Storybook journeys. ## Verification - Red/green: three local regressions failed on the original code: missing-ref classification, duplicate repository rows, and branch repair instead of another connection prompt. The changed UI/reader tests pass after the fixes. - Live local app with a real authorized GitHub credential: reproduced HTTP 422 for the unavailable branch; used the UI to restore default-branch tracking; confirmed the same connection, skill ID and single immutable version remained. - Live local grouped Paperclip import: one source, two project associations and 52 installed skills. Sources survived reload. No staging data was changed. - All 16 project repository Storybook browser journeys pass on the final head, including keyboard focus recovery after branch repair. These include branch repair, grouped imports, connection selection, recovery, removal and responsive layouts. - Repository typecheck, production build, Storybook build, token gates and 28 map/catalog tests passed. Final UI typecheck and build also passed after grouping remaining project links. - Linux qualification: all 94 focused source, project import, GitHub reader and UI tests pass with supported Node 24. No database tests were skipped. Both review findings failed before their fixes and pass after them. - The full local `pnpm test:run` attempt was stopped after macOS database suites exhausted the host shared-memory limit. The complete Linux CI matrix is the full-suite gate. The complete Linux CI matrix passes for head `f886e3ac073ec1c6f051fd6429496234f5143694`. - Greptile rates head `f886e3ac073ec1c6f051fd6429496234f5143694` 5/5. Both findings are fixed and all review threads are resolved. - Storybook: `skills-project-repository-skills-02-journeys--missing-branch` and `--duplicate-projects`. ## Risks - Default-branch repair changes the tracked branch only after an explicit user action. Existing execution version pins stay intact. - A selected connection now needs access to the tracked revision, not only repository metadata. - Grouping is by repository and ref. Project access and provenance remain separate and are checked by the existing services. - Legacy source errors contain safe text. The repair-action classifier maps known errors and treats other failures as retryable. No credentials or provider response bodies are returned. - No schema migration, workflow change, lockfile change or staging deployment. ## Model Used OpenAI Codex, GPT-6 family. The exact serving model identifier and context-window size are not exposed in this session. Tool-assisted implementation, code execution and browser verification.

Deliver durable resource lifecycle events to plugins without polling (#16203)
## Thinking Path > - Paperclip manages AI agents and their work. > - Plugins keep external resources aligned with Paperclip projects and agents. > - The durable resource journal stores changes, but its plugin interface requires polling. > - Project deletion has no journal entry, so consumers must scan for missing projects. > - This PR delivers committed journal events through a native plugin callback and records deletion. > - Plugins can recover unfinished work without periodic change scans. ## Linked Issues or Issue Description Related: #15343 introduced the durable inbox. #15631 added required agent lifecycle participation. This change keeps both contracts and adds automatic delivery for the resource inbox. **What happened?** Plugins must schedule reads of the durable inbox. A deleted project has no durable deletion event. Consumers must scan saved bindings to detect its removal. **Expected behavior** Core should deliver committed resource events and replay unfinished work. Empty queues should have no polling timer. Project removal should leave a durable event. **Steps to reproduce** 1. Install a plugin that consumes project lifecycle events. 2. Create or update a project. The plugin must call `listLifecycle` to discover it. 3. Delete the project. The journal has no deletion entry. ## What Changed - Add `resourceLifecycle` to the manifest and `onResourceLifecycle` to the SDK. Require `events.subscribe` and a configured, enabled company scope. - Reuse transaction-aware work signals and the delivery coordinator. Wake after commit, on startup and plugin activation, and after configuration changes. - Acknowledge only a matching successful result. Retry unfinished or interrupted work. Retain deferred events without an idle retry timer. - Wake again after successful worker configuration application, and retain failed scans through idle drain (both Apex findings fixed). - Keep ordering per resource and deliver past failed or deferred resources. Keep the manual inbox methods for existing consumers. - Record project deletion in the removal transaction. Extend the journal constraint with a generated migration. ## Verification - Apex follow-up: 129 focused worker, delivery, coordinator, and application tests passed; server typecheck passed. Regression coverage verifies configuration-application races and failed scans across idle drain. - Focused lifecycle, transaction coordinator, manifest, and SDK dispatch suites: 105 tests passed, including single-connection saves, redacted failure diagnostics, wakeups retained during idle drain, and per-event retry deadlines. - Complete SDK suite plus delivery database tests: 128 tests passed. - Shared, database, and SDK typechecks passed. Direct server `tsc --noEmit` passed against rebuilt SDK declarations. - Full local `pnpm test:run` finished with 19,491 passed, 148 skipped, and 6 failed tests across 5 files (plus two suite setup errors). This run overlapped branch updates and is not final-head evidence: failures included missing Cargo, local Git default-branch assumptions, and stale in-process lifecycle modules. Final Apex-fix commit `75d028788` passed all CI gates, including the full test shards, and received Apex 5/5 with no unresolved comments. - `pnpm -r typecheck` and `pnpm build` were attempted. Both stopped because Cargo is unavailable locally. CI supplies the Rust toolchain. - Local installation used the repository's documented lockfile fallback because master has dependencies missing from its lockfile. No dependency changes are included here. ## Risks - Delivery is at least once. Plugins must re-read current state and make external effects idempotent. - Signals are process-local, like the other delivery queues. Startup recovers committed rows. Independent database writers or multiple active server processes require an explicit ownership and wake protocol. - Apply migration `0340_open_warlock.sql` before running code that records project deletion. Earlier deletions cannot be reconstructed. - Automatic delivery selects plugins with company configuration rows. `deferred` waits for a later startup, configuration change, or other work notification. - This does not replace required agent lifecycle participation or establish that external mounts are unused. ## Model Used OpenAI Codex (GPT-6), with tool-assisted code editing, code inspection, and test execution. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [ ] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

Add managed Slack setup with an independent own-app path (#15679)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Slack connects a person to an agent through an installed app and a verified identity. > - Independent installations must remain usable without Paperclip Cloud or manager credentials. > - Approved Cloud deployments can use Slack manager grants to create and install each agent's app. > - Both paths should share credential storage, identity checks, recovery, and the existing runtime. > - This pull request adds gated managed setup and keeps independent app setup under Advanced. > - It also makes ongoing connection settings and personal test messages easier to use. ## Linked Issues or Issue Description **Subsystem affected** Slack setup, connection settings, tenant credential storage, and the Cloud connector handoff. **Problem or motivation** Approved deployments need an installation flow without pasted configuration tokens. Open-source users must retain their independent Slack app flow. A connection manager also needs a simple way to check a bot from Settings. **Proposed solution** Use the managed path when the instance is configured to support it. Choose agent and Connect are the two visible stops. Continue starts authorization or installation. Use your own app remains under Advanced before creation. Save personal manager grants by company, Paperclip user, Slack user, workspace, and manager app. Reuse only verified identities for test messages. Unknown identities must complete a private Slack connection challenge before linking and receiving the test DM. **Alternatives considered** A shared bot would change each agent's Slack identity. Requiring Slack CLI or a hosted service for self-hosted users would remove independent installation. **Roadmap alignment** This maintainer-requested change improves Connected Apps and experimental Agent Chat. It adds provisioning and management controls to the existing Slack runtime. **Additional context** The companion Cloud broker profile is a separate deployment prerequisite. Managed setup remains gated. Existing-app adoption is deferred. ## What Changed - Extract Slack registration, provider requests, completion, customer-owned setup, managed setup, and personal manager grants into focused services. Preserve the compatibility facade and independent removal cleanup. - Add company-scoped manager grants and a registration reference through an additive, idempotent migration after current master. Keep runtime credentials separate from app-registration secrets. - Add authenticated manager authorization, sealed handoff, serialized refresh and revocation, app creation, managed installation, and installer-bound OAuth fallback. - Preserve creation intent, block automatic uncertain recreation, save credentials before downstream checks, and validate app, workspace, bot, scopes, and installer identity. - Add the two-stop production wizard and ordered stories. Keep the own-app, manual, existing-app, and legacy-draft paths. - Simplify Settings. Open Slack configuration targets the saved app. The test-message action has its own row. Remove the old manual-avatar section, channel-message section, and broken permissions link. - Add paginated account discovery and a private connection challenge for unknown accounts. Expired invitations stop waiting and offer a new private invitation. Save send receipts before provider dispatch and preserve confirmed delivery when activity logging fails. - Reinstall the saved managed app on explicit reconnect, replace revoked credentials, and resume completion. Persist reconnect intent and duplicate-request receipts without creating another app. - Update provider browser tests, recovery tests, secret redaction, setup documentation, and the agent prompt. Preserve current master's durable verification scheduling. ## Verification - Full workspace typecheck and repository build passed on `56d389d47a`. The subsequent reconnect retry fix in `288364eada` also passed UI typecheck and UI build. - 114 focused Slack registration cases and 13 production managed-wizard cases passed, including fresh-token reconnect, retry after installation failure, and duplicate reconnect requests. - All nine affected Slack browser cases passed against the production UI and a disposable fixture server. They cover managed setup, automatic setup, own-app selection, refresh, recovery, mobile behavior, and connection settings. - Eight focused real-database test-message cases passed. They cover a private ownership challenge, saved grant reuse, account pagination, revoked and conflicting links, workspace mismatch, disabled DMs, revoked membership, audit failure, ambiguous dispatch, and secret canaries. - UI token gates and the production Storybook build passed. - Greptile reviewed exact head `288364eada5d9c114fad991ff634612639d06672` at 5/5 with no actionable findings or unresolved review threads. - The full repository test suite and current-head CI are running. Their final results will replace this line before merge. - Earlier live feature previews created two bots in the authorized Paperclip Slack workspace and reused one personal manager grant. Local managed Continue created and installed a bot without a configuration token or a separate Add to Slack action. Avatars, welcome DMs, signed callbacks, and direct replies were observed. A Settings test DM also arrived in the signed-in user's Slack account. - Earlier staging thread qualification required manual publication recovery for one bot. Current-head live qualification remains required before enabling the production default. Fixture results do not establish Slack approval behavior in other workspaces. ## Risks - Personal manager tokens can create apps. They stay in scoped vault entries. The manager client secret stays at the broker. Company, actor/session, origin, and app identity checks apply throughout setup. - The additive migration must also work on qualification instances that applied earlier branch migrations. Table, column, index, and constraint creation is idempotent. - Creation and message timeouts can leave uncertain outcomes. Saved request IDs prevent automatic duplicate dispatch. - Unknown Slack identities must receive and complete their private challenge while signed in. Account selection alone does not grant Paperclip permissions. Existing revoked or conflicting links are not overwritten. - A development-only manager transport uses an explicitly configured private credential file for local qualification. Production ignores this transport; no manager credentials are bundled with open source. - Managed rollout requires Slack approval, the companion broker deployment, configured secrets, and final live qualification. Removing a connection does not delete its Slack app. ## Model Used OpenAI Codex, GPT-6 family, with reasoning, code execution, and browser tools. The session does not expose the exact serving model ID or context-window size. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [ ] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [ ] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat(costs): report monthly subscriptions beside API spend (#15634)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Its Costs page reports API charges and subscription token usage. > - Subscription runs do not show the recurring fee paid for the account. > - Several agents can share one paid seat, so a fee per agent would overstate cost. > - This pull request identifies connected subscription accounts and reports each monthly fee once. > - Users can compare API spend and subscription costs, see uncertainty, and enter their actual price. ## Linked Issues or Issue Description Refs #498 and #3406 for related subscription reporting needs. This change does not add subscription budget enforcement or automatic optimization. Related prior approaches: #10544 and #11104 proposed API-equivalent token costs for subscription work. This PR reports recurring account fees separately from usage charges and budgets. A search found no open PR for monthly account fee reporting. **Subsystem affected** Costs, managed AI connections, shared contracts, database schema, and board UI. **Problem or motivation** An organization can pay for subscriptions even when included runs record no additional dollar charge. The Costs page cannot show that monthly commitment or distinguish a shared paid seat from several separate seats. **Proposed solution** Discover account identity from the managed connection selected for a run. Use exact known plans for labeled monthly list-price estimates. Keep ambiguous plans and unconfirmed identities unpriced until the user supplies a price. Sum current monthly fees separately from date-filtered API charges and token usage. **Alternatives considered** A fee per agent double-counts shared accounts. Token-based API price estimates do not measure the recurring subscription fee. Provider invoices would be more exact but are not available through these account credentials. **Roadmap alignment** Extends the shipped Better Budgeting and Personal & Shared AI Accounts capabilities. The feature and UI were reviewed with the maintainer before this PR. ## What Changed - Add company-scoped subscription accounts, connection bindings, and immutable price revisions in replay-safe migration 0322. - Identify OpenAI workspace/seat and Claude organization/account pairs only after provider authentication. Keep provisional records grant-scoped; unchecked ID-token claims cannot combine accounts or grant billing editors. Keep credentials and raw provider identities out of reports. - Attach the selected subscription to new run receipts. Resolve duplicate aliases without rewriting old monetary receipts. - Add cached background discovery with four provider checks and twenty discovery requests at a time. Accepted requests wait for capacity; excess requests receive HTTP 429 and a UI retry action. Preserve saved prices and observations when a provider check fails. Dashboard polls load current prices only; audit revisions stay in the database. - Support owner-controlled monthly or annual prices, fractional-cent precision, separate currency totals, tracking status, and duplicate linking. Preserve both personal owners and shared-account managers when discovery finds the same paid seat. - Show API spend beside monthly subscription commitment, with separate token totals and clear estimate labels. Account details and fee totals follow billing-owner/shared-audience visibility; company-wide token totals remain available to cost readers. - Use consistent amount and estimate badge formatting for agent, user, project, and model rows. - Add real PostgreSQL tests, route authorization tests, UI tests, interactive Storybook fixtures, and operator documentation. ## Verification - Current head `d7b5c78dadf5033a3c447d83434676ac94687e77` passed all 53 checks, with two checks skipped. This includes the full test matrix, browser tests, build, typecheck, migration policy, canary packaging, and security checks. - Greptile Apex reviewed that exact head at 5/5 with no unresolved findings. - Local `pnpm -r typecheck`, `pnpm build`, `pnpm check:token-gates`, migration safety checks, and `git diff --check` passed. - All 238 focused tests passed across accounting, subscription persistence, authorization, UI, migration replay, and snapshot drift. - The expanded local chat suite passed 1,149 tests. Two cases failed because this workspace found an unrelated ancestor skill directory; both passed unchanged in an isolated checkout. The full local Vitest command was not repeated after the rebase because of this environment issue. CI covered the complete test matrix on the final head. - Migration `0322_reflective_kree.sql` follows master's `0321_acoustic_human_fly.sql`. Its snapshot and journal were regenerated. Master's migration and snapshot are unchanged. The subscription SQL retains its original content and hash. - Disposable PostgreSQL upgrade fixtures applied master's added lifecycle and Slack migrations without changing saved subscription prices or cost receipts. The renamed subscription migration was recognized by hash, retained one history row, and a second migration run was a no-op. - Regression tests cover provider capacity, fractional-cent edits, billing visibility after grant revocation, and fixed-price/credit/unknown usage. The new UI billing-label tests fail against the old wording and pass with the fix. - Browser checks passed for desktop and mobile layouts, shared-account totals, annual price edits, unknown prices, and stale provider data. - A live OpenAI account probe returned HTTP 200 and a verified Pro account identity. The generic Pro plan correctly remains unpriced. - Live Claude discovery identified Max 20x and a $200/month estimate. Two real Claude agent runs were attributed to that same account, with two usage receipts, two agents, one monthly fee, and zero additional usage charges. Two OpenAI connections also deduplicated to one account. - Live Codex execution is not verified: both Paperclip's managed hello test and a direct host `codex exec` fail with a workspace-routing authentication error. The current credential passes the usage API probe. This is separate from the successful account-discovery check. - A local performance fixture with 50,000 usage events and 5,001 saved price revisions produced a 1,589-byte report in 11.5 ms median / 12.2 ms maximum over ten warmed runs. PostgreSQL used the subscription/revision index to read one current price row. These are local measurements, not a production latency guarantee. - [Desktop, account details, and mobile screenshots](https://pages.paperclip.ing/pr-15634-subscription-costs-d5d285e2/) show the production Costs page with synthetic Storybook fixtures. - To inspect the UI, run `pnpm storybook` and open **Costs / Subscriptions**. Edits there change fixture data only. ## Risks - Provider plan identifiers can change. Unknown plans remain unpriced. Automatic prices are estimates before tax; discounts and negotiated prices require a user-supplied amount. - Subscription fees describe the current monthly commitment. They do not follow the selected usage date range and do not consume agent budgets or create finance events. - Monthly fees cover only accounts visible to the viewer; company-wide token totals retain their existing scope. - Legacy or unmanaged usage can remain unattributed. Unconfirmed identities require manual prices and may need explicit duplicate linking after credential changes. - Disconnecting a connection does not prove provider billing stopped. Users must end or exclude tracking explicitly. - Migration 0322 adds tables, a nullable cost-event column, and an index. It is replay-safe, but normal migration locks still apply. ## Model Used OpenAI Codex, based on GPT-6. This session did not expose a more specific backend model ID or context-window size. Capabilities used: code editing, shell execution, database tests, and browser verification. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

perf(server): wake delivery queues from transaction-aware work signals (#15625)
## Thinking Path > - Paperclip manages AI-agent work and its delivery to users and agents. > - Five delivery queues scan the database even when empty. > - Each queue already has durable rows; empty polling wastes idle hosting capacity. > - Producers can register intent inside their existing database transaction. > - Central transaction tracking can wake consumers after the outer commit without extra caller wrappers. > - A lost response needs reconciliation against PostgreSQL before an empty queue is safe to leave idle. > - This change uses one scheduler for outstanding work and lets settled, empty queues go quiet. ## Linked Issues or Issue Description Supersedes the closed #15614. Related idle-safety work: #15522 and #15599. **What existing behavior does this improve?** Delivery scheduling for feedback exports, chat completions, connection continuations, question answers, and tool-action receipts. **Current behavior** Feedback scans every five seconds. Four delivery queues scan on the heartbeat interval, normally 30 seconds. Startup and some event paths also scan them. **Proposed behavior** Each producer awaits one intent registration before its queue write. The existing `createDb` transaction boundary tracks nested savepoints and wakes the consumer after outer settlement. Startup scans restore durable work. Pending rows, failures, and unresolved transactions retain retry deadlines. Empty, settled queues have no timer or recurring scan. **Reason and benefit** Normal delivery starts after commit. Central tracking removes caller-specific post-commit plumbing. PostgreSQL transaction status resolves lost responses without new tables or a permanent uncertainty latch. **Breaking changes** No API or schema changes. The notification scope is one DB owner and its dedicated child pools. Direct SQL, separate roots, and other processes require an explicit wake/recovery integration. This path requires PostgreSQL 14+ transaction-information functions; embedded PostgreSQL uses 18. ## What Changed - Add one named-deadline scheduler and app-owned coordinator for five existing queues. - Instrument `createDb().transaction()` centrally, including nested savepoints. Dedicated child connections share their owner's signal scope. - Register work before the five queue insert paths. The first registration obtains the outer XID; unrelated transactions issue no extra SQL. Tool receipt insertion gains a small transaction around its existing insert. - Query `pg_xact_status` only for rejected, tracked transactions. Probe before scanning the queue. Retain the idle hold while PostgreSQL still reports an in-progress transaction or the probe fails. Release it after settlement and reconciliation. - Remove unconditional delivery recovery scans and caller-specific completion post-commit actions. Retain the existing task-scoped completion activity fast path and durable claims. - Coalesce wakes without postponing an earlier deadline. Retry outstanding rows and failures; suppress dispatch during idle drain while allowing transaction and queue reconciliation; suppress both during warm standby. Cancel deadlines and await active delivery sweeps on shutdown. - Serialize feedback flushes. Vote routes return after saving. Uploads have a 30-second deadline and shutdown cancellation; unfinished exports remain recoverable. - Document the writer contract and update the dated sleep inventory. ## Verification - Final head: `a4609956841107ad60c4cb50fe2acb05636b1363`. - Passed: all final-head hosted checks, with 54 successes and two intentional skips. The full test matrix, typecheck, build, canary, and aggregate verification passed in [run 37940948440](https://github.com/paperclipai/paperclip/actions/runs/37940948440). - Passed: Greptile 5/5 on the same head, with a successful check run and zero unresolved review threads. The branch is mergeable. - Passed locally after the final rebase: 50 coordinator, scheduler, and startup tests; server typecheck; server build. - Passed locally before the final import-only rebase: repo-wide typecheck and build; 237 PostgreSQL producer/delivery and database signal tests; feedback, native-question, and idle-safety regression tests. - Real PostgreSQL tests hold transactions open after an injected client response loss, then commit or abort. They verify that an empty scan cannot clear an in-progress transaction. Another test terminates a real backend and verifies recovery without replay. - Coordinator tests cover an hour with no empty-queue timers, pending/error retries, worker replacement, concurrent writes, earliest-deadline preservation, rollback during idle drain, committed work during drain, standby, and shutdown. - Local `pnpm test:run` was started and stopped after embedded PostgreSQL startup failures appeared. It did not finish and is not reported as a pass. Later local database reruns had skipped suites; those skips are not claimed as verification. The earlier PostgreSQL tests did execute and pass, and the final hosted full matrix passed. ## Risks - One XID query is added per transaction that registers delivery work. Nested transactions share that ID. Registration must be awaited before writing; new enqueue paths must follow this contract. - Work signals are local to a DB owner and its dedicated child pools. Independent roots, direct SQL, or other processes are not observed. Startup scans recover already committed rows, but do not fence late transactions from a previous process. Cross-process ownership and database failover require separate work. - A database outage or genuinely unresolved transaction keeps an idle hold until status can be reconciled. No timer clears uncertainty by assumption. - These changes remove five empty polling loops. They do not implement whole-instance sleep, database teardown, or an external waker. The earliest deadline covers only the registered queues. - Waiting tool reviews retain their existing retry cadence until their receipts can be delivered. - Feedback vote responses no longer wait for the remote upload. Sharing consent and the saved vote response are unchanged. - Real hosting-provider sleep and cost savings have not been measured. ## Model Used OpenAI Codex, GPT-6. feat: automate Slack bot app setup and installation (#15413)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Chat connectors give each agent a customer-owned bot and task-backed conversations. > - Manual Slack setup requires app creation and copying durable credentials. > - Operators need a shorter setup that an assisting agent can use safely. > - This pull request creates the app through Slack's Manifest API and installs it through OAuth. > - Durable registration state supports recovery without creating another app. > - A four-screen wizard, automatic avatar upload, and OAuth account linking reduce setup work. > - Connector settings and per-turn tool guidance support daily use after installation. ## Linked Issues or Issue Description **Subsystem affected** Native Slack bot setup, company secret storage, chat connector management, and agent tool guidance. **Problem or motivation** New Slack bots require manual app creation and copying a signing secret and bot token. Interrupted setup can create duplicate apps. The setup and management screens contain unnecessary controls. Agents also need guidance for native questions, files, thread replies, and governed Slack actions. **Proposed solution** Use a temporary app-configuration access token to create a customer-owned app. Save durable secrets in the vault. Bind OAuth to the initiating actor, company, endpoint, registration revision, scopes, and configured origins. Preserve manual and existing-app recovery. Link the installing user's account, send a welcome DM, and advance from saved server evidence. Keep request-URL recovery instructions available if automatic connection detection waits. **Alternatives considered** The Slack CLI adds installation requirements. Socket Mode changes transport. A shared Paperclip-owned app changes app ownership. These alternatives are outside this change. **Roadmap alignment** This extends existing chat connectors and secrets capabilities. Related public work: #14037 and #13954 cover Slack MCP prerequisites and user OAuth. No duplicate bot-registration PR was found. ## What Changed - Share one reviewed manifest builder between automatic registration and manual setup. - Add replay-safe migration 0318 and company-bound registration state with vault references and uncertain-creation recovery. - Add registration, installation, callback, and resume APIs with short-lived, single-use OAuth state. - Save installation credentials before downstream checks and preserve bot identity constraints. - Reduce automatic setup to four screens. Keep advanced app details, manual recovery, and existing-app setup. - Upload the agent avatar with the Paperclip dark background. Link the OAuth installer's account and send setup DMs. - Show agent and connector-owner avatars. Simplify settings, access, and conversation screens. - Discover joined Slack channels and enable them by default. Start a task from a bare mention and admit same-thread follow-ups. - Refresh Slack tool guidance each turn. Add native-form, file, approval, and delivery regressions plus manual model probe definitions and sanitized acceptance records. - Update deployment/database docs, OpenAPI, redaction, removal cleanup, production Storybook stories, and provider browser tests. - Merge current master and move the registration migration after its latest migration without rewriting published commits. The completed Slack success view intentionally has a single centered **Done** action and no **Save & exit**, as explicitly requested by the product owner. `DESIGN.md` records this exception; unfinished setup steps retain the aligned wizard footer. ## Verification - Passed after the master merge: repository typecheck, full build, Storybook build, design-token gates, module-boundary gates, and migration generation. - Passed: all 352 focused Slack deterministic tests and all 14 affected provider browser tests. Browser tests use controlled provider fixtures and a separate throwaway instance. - Passed on current head `c5d01e0e2`: the complete GitHub test matrix (general server, chat, all workspaces, serialized server, and Runner), all eight browser shards, typecheck/release registry, build, canary dry run, security checks, and policy gates. There are 52 passing checks and no pending or failing checks. - Greptile completed on the exact current head with 5/5 and no actionable findings or open review threads. - Local repair verification passed 93 focused tests, including same-app reinstall after revocation and rejection of consent started before revocation, the AgentMail browser journey, and repository typecheck. Local build and Storybook build also passed. The redundant local full-suite rerun was stopped after the complete current-head CI matrix passed. - Real Slack setup and agent replies were exercised in the authorized isolated test drive during the setup iteration. - The ten additional model probes were attempted with legacy `codex_local`, `gpt-5.6-sol`: five passed, two failed, and three were partly verified. Native runtime is not qualified. See `server/src/services/connectors/slack/evals/2026-10-08-acceptance.md` for evidence and limits. - Passing model probes cover native forms, downloaded file bytes, bare mentions with thread replies, explicit posts/reactions, and saved approval denial. - The controlled uncertain-write probe found wrong delivery-check IDs. The canvas fallback attempt used an invented tool name. Search pagination/native search, a private-source denied-tool receipt, and distinct board/webhook origins remain unqualified. Reviewer path: enable Chat connectors, start Slack chat setup, select an agent, enter an app-configuration access token, and approve Slack installation. Send a message to the bot and confirm that setup advances to success. Inspect settings and allowed channels. See `doc/connections/SLACK-AUTOMATIC-SETUP.md` for deployment and recovery. ## Risks - Slack app creation has no provider idempotency guarantee. A timeout after dispatch stays uncertain until the operator checks Slack. - OAuth needs a stable public HTTPS board origin. Webhook ingress may use a separate configured HTTPS origin. Workspace policy can delay installation. - Migration 0318 can replay safely on instances that applied the earlier development migration. - OAuth installation now links the installer to the initiating Paperclip user. Identity checks and company access rules still apply. - Joined channels now enable bot responses by default. Linked-user authorization and per-action approval rules still apply. - Model behavior has the documented delivery-check and canvas fallback failures. A passing CI run does not establish that every model probe passed. - Removing the connection does not delete the customer's Slack app. No new first-party telemetry is added. ## Model Used OpenAI Codex, GPT-6 family, with reasoning, repository tools, code execution, and browser verification. The runtime does not expose a more specific authoring model ID or context-window size. The live bot probes used OpenAI `gpt-5.6-sol` through `codex_local` in legacy mode. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat: add internal agent complaints and suggestions (#15367)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Agents use legacy skills or native runner tools to work on tasks. > - Those agents can encounter friction that does not belong in the task thread. > - A complaint should preserve the raw reaction. A suggestion should describe an improvement. > - This pull request adds attributed local storage and both submission paths. > - Agents can submit feedback once and continue their primary work. ## Linked Issues or Issue Description **Subsystem affected** Server, database, shared contracts, runtime skills, and native runner tools. **Problem or motivation** Agents have no default internal channel for incidental complaints and suggestions. Sending this feedback through task comments adds noise and can alter task workflows. **Proposed solution** Store free-form feedback in the current instance database. Derive agent, run, company, and task attribution from active authority. Provide default legacy skills and provider-neutral native actions. Keep the instructions close to Warp's MIT-licensed originals. **Alternatives considered** Task comments and external Slack delivery add unwanted side effects. Mandatory suggestion fields and short editorial limits would discard useful feedback. This release has no listing API, UI, read tool, automatic triage, or external forwarding. **Roadmap alignment** This is a maintainer-requested addition to the existing runtime skills and runner tool paths. It does not duplicate a listed roadmap milestone. Searches for complaint tooling, suggestion-box, and agent commentary found no overlapping public PR or issue. ## What Changed - Add the company-scoped `agent_commentary` table, shared validation, and idempotent migration `0310`. - Add one transactional service and the agent-only POST route. Validate active authority before writes or replay. Redact known credentials. Commit a content-free audit with each new record. - Add `submit_complaint` and `submit_suggestion` to standard, ask, and planning modes. Keep review, revocation, and completion restrictions. Store replay identity on the commentary row. - Mount `complain` and `suggestion-box` by default for legacy agents. Bundle a dependency-free Node.js stdin helper in the operational skill and allow its POST through the sandbox bridge. - Preserve Warp's complaint voice and suggestion guidance, with attribution and local transport adaptations. Keep source attribution and MIT notices in each skill's LICENSE, outside runtime instructions. - Document custom-runtime HTTP use and database inspection. Add real-database tests and a repeatable live Codex smoke for local and Daytona execution. - Pin the lagging-source migration fixture before the identity-repair migration so later migrations preserve its regression coverage. ## Verification - Personally ran real Codex submissions in all four environments on 2026-10-06. Local runs passed at 20:35 UTC. Daytona native passed at 20:31 UTC; Daytona legacy passed at 20:33 UTC. Each stored exactly two rows with company, agent, run, and task attribution, wrote the continuation marker, exited zero, created no task comments, and left task status unchanged. Each recorded two content-free activity entries. - Daytona used production provider hooks, real remote execution and file transfer, the legacy queue callback bridge, and native private WebSocket ingress. The current Linux runner was built from `abf47b595`, staged, and verified against controller contracts. Both sandboxes were confirmed deleted. This is a focused feedback transport smoke; it does not claim full Runner E2E catalog or browser qualification. - The immutable base image and Linux binary digest are recorded in [the verification documentation](https://github.com/paperclipai/paperclip/blob/codex/agent-commentary/doc/agent-commentary.md#verification). The smoke script can save content-free JSON evidence. No credentials or feedback bodies are in these reports. | Environment | Runner | Complaint row | Suggestion row | | --- | --- | --- | --- | | local | legacy Codex | `59413a00-1de2-4bb1-bcc6-9c4b54c64aa6` | `3db2364d-3e15-4f47-846f-875d3902999d` | | local | native Codex | `5da22b5f-41df-4de5-8ba0-d9345ab01267` | `2d5abe17-dd41-403c-a5ee-4729f2d58921` | | daytona | legacy Codex | `27c9d0aa-8477-409f-9da0-e8ffa48dee50` | `209681c9-d1e9-4ce1-999e-48fa07692389` | | daytona | native Codex | `6eb001bb-4bcf-43f7-8717-f662f53dc7c3` | `77c383d8-a997-49e5-a33e-25c70e15c0b2` | - Run the local check with `node cli/node_modules/tsx/dist/cli.mjs server/scripts/verify-agent-commentary-live.ts`. The documentation gives the Daytona invocation. Both use disposable instance databases and normal Codex provider usage. - Repository `pnpm -r typecheck` and `pnpm build` passed after the test extension. The build includes runner generation, contracts, and replay checks. The smoke scripts also passed a separate TypeScript check. The lagging-source migration regression passed. All equivalent current-head Vitest CI shards passed. The local monolithic `pnpm test:run` invocation was stopped after CI supplied that coverage; it did not complete locally. - Focused tests cover company isolation, spoofing, revoked credentials, stale ownership, post-finish rejection, concurrent replay, conflicting keys, atomic rollback, and deletion through existing services. Boundary tests cover empty text, Unicode, text beyond 8,000 characters, and the 524,288-character ceiling without truncation. Mounting tests cover Codex, Claude, and sandbox staging. Helper tests cover standalone Node execution, stdin, invalid UTF-8, redirects, HTTP failure, and its deadline. Privacy and bridge tests cover successful and rejected requests. - Instructions were compared with Warp's originals. MIT notices and source credits live only in LICENSE files. Native tools preserve truthful disclosure when asked, without routine announcements. - [Full CI](https://github.com/paperclipai/paperclip/actions/runs/37508559190) and Greptile 5/5 passed on the earlier feature commit `5209c3501`. The later head found the migration-fixture assumption fixed in this update. On `8a4965164`, all 55 check contexts passed after one browser shard rerun. Its initial reviewer signoff failure also passed an isolated local browser run (1 test). Greptile scored that head 5/5 and identified one smoke cleanup gap. `6ecbafb0b` fixes failed-acquisition cleanup with four passing tests and a passing smoke-script typecheck. Fresh CI is pending for this final test-only fix. No commentary production code changed during verification. ## Risks - Feedback is internally attributed. It is not anonymous. Existing redaction removes known credentials, but agents must still omit sensitive content. Normal provider transcripts can include their submitted arguments. - Default skill availability changes for existing legacy agents. Runtime policy filtering still applies. The helper uses the existing Node.js runtime with no extra dependencies; custom runtimes can call the HTTP endpoint. - Feedback is removed with its run, agent, or company. Task deletion clears only the issue pointer. Normal database backups include the table. - The migration is additive and has no backfill. Writes serialize on the active run for replay consistency. No server suggestion quota is imposed. ## Model Used OpenAI `gpt-6-astra` through Codex, with `xhigh` reasoning effort and a reported 258,400-token context window. Capabilities used: repository inspection, code execution, and live runtime verification. No subagents were used. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [ ] All Paperclip CI gates are green - [ ] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

Add plugin lifecycle delivery and an initial resource baseline (#15343)
## Thinking Path > - Paperclip manages agents and projects for work. > - Their lifecycle changes already commit to a durable journal. > - Plugins need to read these records and track completed work. > - Existing resources need a one-time baseline before delivery is enabled. > - Worker crashes must leave unfinished records available for retry. > - Each plugin needs its own progress and company access checks. > - This PR adds a pull inbox through the existing plugin SDK and job system. ## Linked Issues or Issue Description **Problem or motivation** Plugins cannot consume the durable resource lifecycle journal. In-process notifications can disappear during a restart and cannot record successful completion. Resource plugins need retries, company boundaries, and ordered transitions. **Proposed solution** Add `ctx.events.listLifecycle(companyId, limit?, afterId?)` and `ctx.events.acknowledgeLifecycle(companyId, eventId)` under `events.subscribe`. Seed a one-time baseline from current resource state. Deliver creation first, then the remaining transitions in ID order. Store acknowledgments for each plugin. Use existing plugin jobs to poll configured companies. **Alternatives considered** A global sequence cursor can skip lower IDs that commit later. Fire-and-forget subscriptions cannot record completion. A new dispatcher is unnecessary because plugin jobs support polling. Consumers serialize polling and use provider idempotency keys. **Roadmap alignment** This extends the existing plugin system and builds on #15280 and #15306. Searches found no duplicate resource inbox work. Related #13306 exposes decision events on the in-process bus. This PR includes the initial journal baseline. Provider provisioning remains separate work. ## What Changed - Add company-scoped lifecycle reads and acknowledgments to the SDK and worker RPC host. - Gate both methods by capability, invocation or proactive company scope, plugin readiness, and company enablement. - Seed hired agents and all projects once. Preserve paused/terminated agent state and archived project state. Keep pending hires behind approval. - Preserve existing history and deliver backfilled creation before partial transition histories. - Deliver project archive events from #15371 through the SDK. Seed archive intents for archived projects and update intents for active projects with a partial archive history. - Store acknowledgments per plugin and reject acknowledgments that skip earlier resource events. - Page past failed resources while retaining their pending records. Reset the page cursor each sweep to include late commits. - Add acknowledgment storage, an index for resource ordering, tests, and authoring guidance. - Preserve native identity definitions and sequence progress in JavaScript backups. Repair journal ID generators lost by older backups before seeding the baseline, without changing existing IDs. ## Verification - `pnpm -r typecheck` passed after the final origin/master rebase. - `pnpm build` passed before the final metadata rebase. The final CI build also passed. - All 46 focused lifecycle, SDK harness/RPC, migration snapshot, and legacy restore checks passed again with migration 0309. - Checks cover retries, per-plugin progress, resource order, capability/company boundaries, baseline idempotency, approval gates, archive delivery, restored projects with partial histories, and atomic migration rollback. - Full CI passed on final commit `0e674b87fc`. One unrelated Cursor fixture hit a 10-second timeout; it passed locally in under one second, and the failed server shard passed on retry. - Greptile scored the final commit 5/5 with no unresolved review threads. - The branch is rebased onto origin/master and is conflict-free. - Earlier full local runs were stopped as scope changed. CI ran the complete repository suite. - `git diff --check` and a local secret/PII scan passed. ## Risks - Apply migration `0309_loving_the_hood.sql` before starting the new server. It creates acknowledgment storage and an index, then seeds the baseline in the same transaction. Agent/project writes wait for the migration to commit. Keep these writes quiesced through the migration and activation of the new capture-capable server; do not resume an older runtime that lacks capture after the baseline. - The baseline records current desired state, not historical transitions. It includes archived projects and terminated-agent cleanup intents. It runs once with the delivery migration; no later or runtime journal backfill is planned. - Delivery is at least once. Concurrent reads can repeat an event. Consumers must serialize polling, use stable company/event idempotency keys, and acknowledge successful operations only. - Reset `afterId` at the start of every polling sweep. It is a page cursor, not a persisted high-water mark. - Deleting a plugin removes its acknowledgment records. A new installation may replay existing journal events. - Records contain identity and action. Consumers must load current authorized data before acting. Cleanup and retention policy belong to the provider plugin. - Provider calls, VM/volume provisioning, and journal retention are outside this PR. ## Model Used OpenAI Codex, based on GPT-6, with reasoning, repository inspection, code execution, and tool use. The exact deployment model ID and context window are not exposed in this session.

Capture project archive and restore lifecycle events (#15371)
## Thinking Path > - Paperclip manages projects and their repositories. > - Resource changes commit to a durable lifecycle journal. > - Project archive changes currently leave no journal record. > - Consumers need to observe archive and restore transitions. > - The record must commit with the project change. > - This PR adds project archive capture before plugin delivery in #15343. ## Linked Issues or Issue Description **Problem or motivation** Archiving a project does not record a lifecycle event. Restoring an archived project also emits no event when it is the only change. Consumers cannot observe these transitions through the journal. **Proposed solution** Record `archive` when an active project becomes archived. Record `update` when an archived project is restored. Keep both writes in the existing project transaction and row lock. Repeated status requests emit no new status record. **Alternatives considered** An in-process notification can disappear on restart. A separate archive service would duplicate the existing mutation path. Use the existing journal and project transaction. **Roadmap alignment** This extends lifecycle capture from #15280 and #15306. It should merge before the delivery PR #15343. The roadmap and related PR search showed no duplicate archive lifecycle capture. ## What Changed - Allow project `archive` records in the journal constraint and TypeScript type. - Capture archive and restore transitions under the existing project row lock. - Emit `update` then `archive` for an edit combined with archive. - Preserve repository records and roll back the project change if capture fails. - Add migration `0307_cool_naoko.sql`, tests, and database documentation. ## Verification - `pnpm -r typecheck` passed after the final master rebase. - `pnpm build` passed before the final master rebase; the final CI build also passed. - 20 targeted lifecycle, migration snapshot, and legacy restore tests passed on the current migration. - Tests cover concurrent archives, repeated archive/restore requests, repository retention, combined edits, atomic rollback, and upgrades from older JavaScript backups without the action constraint. - All 53 applicable CI checks passed on final commit `1021953035`; the two Storybook checks were skipped as expected. - Greptile scored the final commit 5/5 with no unresolved review threads. - `git diff --check` and a local secret/PII scan passed. - Prior CI found a missing-constraint restore failure; the migration now handles it. A separate runtime readiness timeout passed locally. The current full CI run passes both paths. ## Risks - Older JavaScript restores may omit the action check. The migration tolerates its absence and installs the complete check. - Apply the constraint migration before running the new capture code. It takes a short table lock and validates existing journal rows; it changes no existing records. - This PR captures future transitions only. The one-time baseline and plugin consumption remain in #15343, which must be rebased after this PR merges. - Archive records authorize no provider cleanup. Provider behavior and volume retention remain separate work. - An edit combined with archive emits two ordered records in one transaction. ## Model Used OpenAI Codex, based on GPT-6, with reasoning, repository inspection, code execution, and tool use. The exact deployment model ID and context window are not exposed in this session. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(server): leave unclaimed warm Cloud databases idle (#15314)
## Thinking Path > - Paperclip manages work performed by AI agents. > - Managed deployments prepare empty applications before an owner claims them. > - Those applications start database pollers even though no company can have work. > - Health probes also query SQL, so idle databases cannot remain suspended. > - This pull request adds an explicit standby marker for empty, unclaimed Cloud apps. > - The existing signed, durable claim resumes normal processing without restarting the app. ## Linked Issues or Issue Description **What happened?** An empty, unclaimed warm application runs recurring chat, email, plugin, heartbeat, cleanup, and reconciliation queries. Its health route also opens the database. This prevents idle database compute from suspending. **Expected behavior** An explicitly marked unclaimed application should keep its HTTP process and sandbox provider plugins ready while leaving the database idle. A successful signed claim should resume normal API behavior and background processing. Claimed and self-hosted instances should keep their current behavior. **Steps to reproduce** Start an empty Cloud-managed application and leave it unclaimed. Observe database activity while repeatedly requesting `/api/health`. Before this change, periodic queries continue without company data. Related: #15153 reduces allocation during chat polling. This change suppresses polling only for explicitly marked, empty, unclaimed Cloud apps. ## What Changed - Add `PAPERCLIP_CLOUD_WARM_STANDBY=1`. Check company emptiness once after restoring the persisted Cloud runtime identity. Missing Cloud configuration, existing data, or a persisted claim leaves normal processing active. - Gate recurring database pollers with an in-memory predicate. Keep startup preparation and sandbox provider plugin loading intact. - Serve unclaimed health probes without session or database reads and report `warmStandby: true`. Serve standby pages/assets directly from the UI router, bypassing session, bearer, tenant, and dynamic handlers. Refuse API requests and all WebSocket upgrades before authentication can query SQL or seed company data. - Exit standby after the existing signed identity assertion commits. Normal timers resume at their next tick; a restart restores the claim even with stale provider variables. - Document the marker, readiness semantics, rollout checks, and rollback. ## Verification - `pnpm -r typecheck` passed. A final server typecheck also passed after adding tests. - `pnpm build` passed. - Focused standby, signed claim, restart, health, static/Vite routing, hostname, HMR, and live-events suites: 72 passed after the review fixes. Includes real HTTP upgrade admission before/after claim. - `pnpm test:run` was attempted locally; both superseded runs were stopped after encountering checkout/platform failures. A clean-checkout rerun eliminated ancestor skill-directory lookup failures. The company-skills/runtime-cache families encounter macOS read-only-directory rename failures (`EACCES`); all three company-skills failures reproduce on unmodified base `bf14f803d5`. The initial full run also reported one native runner API test failure; an isolated comparison on both revisions was blocked by local embedded PostgreSQL startup failures. The full [Linux CI run](https://github.com/paperclipai/paperclip/actions/runs/37423263993) passed on final commit `5016c415ea`, including all server and workspace test shards, browser suites, typecheck, build, and release canary. This is not a claim that the full local suite passed. - Isolated full server with local PostgreSQL: after startup and connection expiry, 70 health probes, 70 page requests carrying valid synthetic tenant credentials, and 70 rejected WebSocket upgrades over 70 seconds observed zero app database connections. The signed claim completed in 62 ms and normal polling resumed (475 database transactions over 12 seconds). Restart with stale provider variables restored the durable claim. The latency is local-only, not a provider wake measurement. - Apex review: **5/5** on `5016c415ea`, both earlier threads resolved, no open recommendations. - No live-provider test or production deployment was performed. An actual database suspension/resume canary remains required before enabling the control-plane switch. ## Risks - Standby health reports HTTP readiness rather than current database connectivity. The signed claim still requires a durable database write; claimed health checks retain the SQL probe and 503 failure behavior. - Pollers resume at their usual intervals. A suspended database may add claim latency. Validate the real provider before enabling the marker. - Startup preparation and sandbox plugins remain loaded. New plugins or background loops must respect the same standby contract. - The marker is off by default. Remove it or set it to `0` and restart to roll back. No schema migration or claimed-workspace inactivity policy changes. ## Model Used OpenAI Codex, based on GPT-6. The exact serving snapshot and configured context-window size are not exposed in this session. Assistance included source review, TypeScript changes, command execution, and PostgreSQL tests. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [ ] I have run tests locally and they pass — targeted tests pass; full local suite limitations are documented above, and full Linux CI is green - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

Capture project and repository update lifecycle events (#15306)
## Thinking Path > - Existing lifecycle capture records agent transitions and project creation. > - Project and repository edits need matching project update records. > - The record must commit with the mutation so failed writes cannot lose a hook. > - Creation with repositories is one creation, and repository replacement is one update. > - Archive-only changes preserve project state without creating a hook. > - Plugin consumption and provider behavior are separate work. ## Linked Issues or Issue Description **Problem or motivation** Project edits and repository/workspace changes lack durable lifecycle records. A future resource plugin needs those changes captured alongside the existing project creation hook. Archive-only changes must produce no hook. **Proposed solution** Allow project `update` records in the existing lifecycle journal. Record project and workspace mutations in their database transaction while holding the project row lock. Suppress intermediate workspace hooks during project creation and aggregate repository replacement. **Alternatives considered** Route-only hooks miss shared service callers. Recording after commit can lose an event. Emitting a hook for each child mutation exposes intermediate repository state. **Roadmap alignment** This completes project lifecycle capture begun in #15280. Plugin delivery, VM/volume provisioning, and backfill remain separate. Searches found no duplicate project lifecycle work; related #13306 concerns decision events on the in-process plugin bus. ## What Changed - Record project edits and workspace additions, updates, and removals as project `update` events. - Commit each event atomically with its mutation under the project row lock. - Keep project creation with repositories to one creation event and repository replacement to one aggregate update. - Ignore archive-only changes and retain workspace records. - Extend the journal action constraint and document project update capture. ## Verification - `pnpm -r typecheck` passed on the narrowed scope. - 57 tests passed across six lifecycle, project, repository, and chat-project suites. - Seven managed-sandbox workspace route tests and the CLI lagging-worktree migration regression passed (65 targeted tests total). - Full GitHub CI passed on `8ba6f97f22`; all required gates are green. - Greptile scored the final project-only commit 5/5 with zero unresolved review threads. - The branch is current with `master` and has no merge conflicts. - `git diff --check` and a local secret/PII scan passed. ## Risks - Apply migration `0300_chunky_chamber.sql` before running the new server. It permits project update actions and tolerates older JavaScript worktree backups that omitted the prior CHECK constraint. - Event-write failure intentionally rolls back the project or repository mutation. - Records contain identity and action; future consumers must load current authorized project/workspace data. - Plugin consumption, provider calls, volume cleanup, and backfill are outside this PR. ## Model Used OpenAI Codex, based on GPT-6, with reasoning, repository inspection, code execution, and tool use. The exact deployment model ID and context window are not exposed in this session.

Retry pooled execution projection reads after disconnects (#15300)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Task run lists show current execution and recovery state. > - Their execution projection reads runs, finalizations, pending interactions, and recovery records. > - A temporary database disconnect in one lookup makes the run list fail. > - This pull request uses the existing bounded retry policy for these read-only lookups. > - It keeps transaction reads, authorization, and liveness writes outside the retry scope. ## Linked Issues or Issue Description Refs #15248. This extends the same bounded SELECT retry policy to the execution projection used by task run lists. A wrapped `CONNECTION_CLOSED` error from the pending-interaction SELECT makes `GET /issues/:id/runs` fail. These lookups are safe to repeat on the pooled database connection. The shared projection helper also serves transaction callers, so retries must remain an explicit opt-in. ## What Changed - Opt the activity run list into per-query projection retries. Keep the default path single-attempt for transaction callers. - Rebuild only the failed SELECT. Use the existing three-attempt limit and 50/100 ms delays. - Keep completed reads, route authorization, and liveness backfill writes outside the retry callbacks. - Test each query, exhaustion, exact error preservation, non-transient errors, empty results, transaction defaults, run-list backfill behavior, and denied route access. - Document the pooled-read boundary. ## Verification - Frozen install passed with Node 24.21.0 and pnpm 9.15.4. - 92 focused tests passed across execution projection, activity service/routes, prior service-read retries, and the shared retry policy. - Independent review passed 56 projection, retry-policy, and route authorization tests with no blocking findings. - `git diff --check` and the staged diff and PR-text secret/PII scan passed. - Full workspace `pnpm -r typecheck` and `pnpm build` passed. - Greptile scored exact head `78783e84a5` 5/5 with no findings or open review threads. - Initial CI had one Runner test timeout: `stops and closes a timed-out consumer even when the caller requested a warm session` exceeded 5 seconds. Its fixture uses a 1 ms session timeout. The Runner package is unchanged from the base. The focused case passed locally (1 passed, 138 skipped). One unchanged-head rerun of that job passed all 1,219 Runner tests and the additional native-runtime integration test. All other CI lanes passed on the initial run. - Full Linux CI passed on exact head `78783e84a5`: 53 successful checks, two intentional Storybook skips, and no pending checks. It provides aggregate test coverage. A full local aggregate was not launched. The same host's prior aggregate exposed three known macOS immutable-cache rename failures in unchanged company-skills code, documented in #15298. ## Risks - An affected lookup can take up to two additional connection attempts plus 150 ms of delay. Persistent failures still return the final error. - The opt-in is only used by the pooled activity read path. No transaction, mutation, full request, or provider action is replayed. - No schema or response-shape changes. ## Model Used OpenAI GPT-6 through Codex, with reasoning, repository editing, code execution, and independent agent review. The exact deployment model ID and context window are not exposed in this session. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` / `Refs #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub references) - [x] My branch name describes the change and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass (focused suites; aggregate coverage is described above) - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge Co-authored-by: Paperclip <noreply@paperclip.ing> |

Add project and agent resource lifecycle hooks (#15280)
## Thinking Path > - Paperclip manages agents and projects for work. > - Plugins need reliable lifecycle hooks for these resources. > - In-process notifications can disappear during a restart. > - A lifecycle record must commit with the resource change. > - This pull request adds a generic lifecycle journal without provider calls. > - A later plugin delivery layer can use these records without losing lifecycle changes. ## Linked Issues or Issue Description **Problem or motivation** Resource provisioning needs durable hooks for agent hiring, pause, resume, termination, and project creation. Hooks must cover shared service callers, budget actions, and approval paths. Capture should work for all plugins and deployment modes. **Proposed solution** Record content-free events in the resource transaction. Deduplicate creation and unchanged status. Preserve each pause/resume cycle. Commit approval, activation, and creation together. Commit termination and API-key revocation together. **Alternatives considered** Event subscriptions alone cannot survive process failure. Cloud-only capture would exclude other plugins. Provider calls inside tenant transactions would couple resource creation to external services. **Roadmap alignment** This is lifecycle infrastructure for the existing plugin system. It adds no provider, adapter, UI, or plugin read API. Repository mutations and backfill remain separate work. Searches found no duplicate lifecycle-journal PR. ## What Changed - Add a company-scoped lifecycle journal and an additive migration. - Record hired-agent and project creation from shared services. - Record agent pause, resume, and termination, including generic updates and budget actions. - Lock agent state changes to suppress concurrent duplicate hooks. - Make hire approval, rejection, and termination transactions atomic with their lifecycle records. - Document capture, ordering, future per-plugin acknowledgments, and migration scope. ## Verification - Full workspace typecheck: `pnpm -r typecheck` passed. - Production build: `pnpm build` passed. - Focused agent, project, approval, budget, and built-in regressions: 102 tests passed across 9 suites. - Final lifecycle journal check: 14 tests passed. It covers repeated/concurrent transitions, rollback, key revocation, self-hosted capture, and company boundaries. - Review regression: 32 lifecycle and approval tests passed, including rejected-hire rollback and retry; server typecheck passed after the fix. - The initial local `pnpm test:run` overlapped the rejection fix and reported the new rollback regression against the earlier service code. A fresh lifecycle run passed all 14 tests. Fresh full local shards were stopped once the complete CI test matrix passed on the final commit. - `git diff --check` and a local secret/PII scan passed. - Greptile: 5/5 on `3ee3903f8e1a171ea3ba2bea9caa2b5766a3f807`, with the review thread resolved. - [Complete CI passed](https://github.com/paperclipai/paperclip/actions/runs/37374227222) on `3ee3903f8e1a171ea3ba2bea9caa2b5766a3f807`: general server/chat/workspace tests, serialized server suites, runner checks, build, typecheck, canary, and all end-to-end shards. The requester waived CI during the Actions outage, but the workflow subsequently completed successfully. ## Risks - The migration creates an empty table. It does not scan or backfill existing resources. - Apply the normal database migration before running this server version. Event-write failure intentionally rolls back the resource change. - Pending hires cannot bypass approval through pause or resume. - Capture works on all deployments. Plugin delivery, retention, retries, and provider actions remain separate work. No plugin can read this journal through a new API in this PR. - Future delivery must enforce company scope, track acknowledgments per plugin, and preserve resource order. A global sequence cursor can skip uncommitted transactions. - A termination hook does not authorize deleting persistent volumes. ## Model Used OpenAI Codex, based on GPT-6, with reasoning, repository inspection, code execution, and tool use. The exact deployment model ID and context window are not exposed in this session.

Retry transient failures in dashboard reads (#14873)
## Thinking Path > - Paperclip shows company activity in the dashboard. > - The dashboard reads company, task, approval, and cost data. > - A pooled database connection can close during one of these reads. > - The driver must reject ambiguous statements because writes may have committed. > - These four dashboard queries are known to be read-only. > - This change retries only the failed read and preserves completed work. ## Linked Issues or Issue Description Refs #14773, which correctly removed automatic replay of ambiguous database statements. Searched existing database and dashboard PRs. Related #8780 changes pool recycling and logging; #13925 adds dashboard consistency coverage. Neither provides these per-query retries. **What happened?** A dashboard request returns a server error when its company lookup, task count, approval count, or monthly spend query loses its database connection. Drizzle wraps the driver's connection error in `cause`. **Expected behavior** A transient connection failure gets a bounded retry of the specific read. Completed reads and budget processing are not replayed. Persistent outages and non-connection errors still fail the request. **Steps to reproduce** Inject a typed `CONNECTION_CLOSED` error into one of these reads. Then allow the next query to succeed. Before this change, the dashboard request fails immediately. ## What Changed - Apply independent retries to the company lookup, task counts, pending approval count, and monthly spend query. Each callback rebuilds its own query with the same company scope. - Extract the existing authentication retry helper as `retryIdempotentDatabaseOperation`. Preserve authentication behavior and its existing exports. - Retain the existing limit of three total attempts with 50 ms and 100 ms pauses. Match typed connection codes through the error cause chain. - Test later-read failures, unchanged query parameters, retry exhaustion, missing companies, and errors that must not retry. Document the boundary. ## Verification - Final focused dashboard, authentication, and real database wire suites: 38 tests passed. Six initial recovery regressions failed before the implementation. - `pnpm -r typecheck`: passed on the final source. - Independent review: no actionable findings. The reviewer separately passed all 38 focused tests and checked the code allowlist, attempt bounds, pauses, and final error identity. - `pnpm test:run`: the general-server group completed with 14,738 tests passed, 13 failed, and 87 skipped. All 13 failures match the previously reproduced clean-base macOS skill-cache failures. The two test files and their implementations are unchanged from that baseline. The runner exited after this group, so the remaining local workspace and serialized groups did not run. All corresponding Linux CI groups passed on this commit. - `pnpm build`: passed on the final source. - Full CI: 53 successful checks and 2 skips on `6a113529c0`. Greptile: 5/5 on that commit, with no review threads or remaining findings. - Merge compatibility with master `f2e0f19630`, including #14866: no conflicts. The five reviewed files are unchanged in the resulting merge tree. ## Risks A persistent outage adds at most two retries per covered query. Each connection attempt retains the configured driver timeout. The change does not repair the underlying network or database failure. Agent counts, run-activity queries, and the budget workflow stay outside these retry boundaries. General database statements and disconnected transactions are not replayed. There is no schema or authorization change. ## Model Used OpenAI GPT-6 through Codex, with reasoning, repository inspection, code editing, and test execution. The runtime does not expose a more specific serving model identifier or context-window size. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` / `Refs #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub `#NNN` / `github.com/paperclipai/paperclip` URLs) - [x] My branch name describes the change and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass (38 focused tests; the full local run has the baseline limitation documented above) - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge Co-authored-by: Paperclip <noreply@paperclip.ing> |

Stop replaying ambiguous database disconnects (#14773)
## Thinking Path > - Paperclip stores agent work and control state in PostgreSQL. > - Its database client must not repeat a mutation after an uncertain result. > - The global retry wrapper treated `write CONNECTION_CLOSED` as proof that PostgreSQL never received a statement. > - postgres.js also uses that message when the connection closes after statement delivery. > - This pull request removes that global replay and tests the actual driver over a local wire connection. > - Callers retain control of retries when they can prove the complete operation is idempotent. ## Linked Issues or Issue Description Follow-up to #13417. Preserve the transaction disconnect handling from #13643 and the explicit actor synchronization retries introduced in #12773. Searched open and closed issues and PRs for database retries, disconnects, and `CONNECTION_CLOSED`. The open circuit-breaker proposal #11142 addresses outage queue growth; it does not establish whether an already-sent statement can be replayed. **What happened?** The database wrapper replayed an arbitrary statement up to three times after `write CONNECTION_CLOSED`. The driver adds `write ` to connection-close errors even after the peer receives the statement. A local protocol peer receives the same submitted INSERT three times when it drops each response. A committed write could therefore execute more than once. **Expected behavior** An ambiguous statement result must fail without automatic replay. A subsequent operation must be able to reconnect. **Steps to reproduce** Run the new wire regression against the parent commit. The six Simple Query cases and the parameterized Drizzle case receive three executions instead of one. The named prepared-client case was already safe and stays covered. The peer reads the entire statement and then closes the connection. This demonstrates repeated delivery with the real driver; it does not claim that a historical incident duplicated a committed write. **Paperclip version or commit** Reproduced on source commit `018993140f` with the patched postgres.js 3.4.9 dependency. **Deployment mode** Built from source with a local PostgreSQL protocol peer. No live provider or customer database is used. ## What Changed - Pass the original postgres.js client to Drizzle and remove the global statement replay wrapper. - Add eight wire regressions: six Simple Query cases for INSERT, side-effect-capable SELECT, and a data-changing CTE, plus parameterized Drizzle and named prepared-client cases. The extended peer processes Parse, Describe, Bind, and Execute, verifies bound parameters, and drops the response only after Execute. Each case checks one delivery and recovery on a fresh query. - Document ambiguous outcomes and the retry compatibility tradeoff. Keep explicit idempotent actor-sync retries and disconnected-transaction handling unchanged. ## Verification - Before the fix: the six Simple Query cases and the parameterized Drizzle case failed with three executions instead of one. The named prepared-client case was already safe. All eight wire cases pass on this branch. - Final focused client, pool teardown, configuration, and actor-sync retry checks: 28 tests passed. `pnpm --filter @paperclipai/db typecheck` also passed after the test-only follow-up. - First implementation head, `pnpm exec vitest run --project @paperclipai/db`: all 158 tests passed across 45 files, including real PostgreSQL transaction/reserved-connection recovery. The local embedded dependency's symlinks were hydrated before this run. - `pnpm -r typecheck`: passed. - `pnpm build`: passed. - The complete local `pnpm test:run` did not finish; no complete local suite pass is claimed. All CI test, typecheck, and build gates passed on the first implementation head `11f8b22d90`. Final-head CI is pending after the test-only follow-up. - `git diff --check`: passed. Reviewed the diff for secrets, personal data, generated output, and run artifacts. ## Risks Some transient statement failures that the global wrapper previously replayed now reach the caller. Operation owners must retry only when they have an idempotency guarantee or a durable receipt that prevents duplicate effects. A connection error is not proof that a write failed to commit. There is no SQL-text retry heuristic, new suppression, schema change, or migration. This change prevents unsafe replay; it does not prevent network disconnects. ## Model Used OpenAI Codex / GPT-6, with reasoning, repository inspection, code execution, and local protocol tests. The exact backend model ID and context-window size are not exposed in this session. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [ ] All Paperclip CI gates are green - [ ] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge Final verification (September30): every final-head CI check passed at `3004c5bda39c985c3557547ec45e33870ce5d010`. feat(agents): persist agent files across tasks without revision history (#14420)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - An agent needs personal files across tasks and sessions. > - AGENTS.md is one file in that directory. Supporting files need the same persistence. > - The Instructions Editor and agent runs must share one current directory. > - Concurrent runs should apply only the files they change. The last sync of the same file wins. > - This pull request uses existing file transport and removes temporary copies after sync. > - Old instruction-only sessions keep their restore contract. New saves do not create revision history. ## Linked Issues or Issue Description Refs #14325. This replaces its revision-oriented design with persistent agent files. Keep #14325 unmerged. Transport prerequisite #14416 merged first at `d172197117a14b80a1eb2d2835a0e7cce2679656`. This PR now targets master and remains below 100 changed files. Related work: #4513 and #8798 cover instruction tooling. This change handles run synchronization, cross-task personal files, browser editing, and old-session restoration. ## What Changed - Keep one current directory per company and agent. Point AGENT_HOME at a temporary working copy for each active run. Keep task files and provider HOME separate. - Restore text, binary files, and nested folders through workspace transport. Exclude remote agent files from task Git snapshots with a self-ignoring file inside the reserved runtime directory; never write through repository-controlled Git metadata. - Collect after the provider and child processes have stopped. Keep resumable conversation state. - Apply changed and deleted files under the agent lock. The last sync wins for the same file. Unrelated concurrent changes survive. - Remove temporary copies after successful sync, rejected sync, and staging failure. Register ownership before copying so restart recovery can remove interrupted preparation. Retry transient synchronization up to three times. Preserve the original remote lease reference until deletion succeeds; restart cleanup never acquires a replacement sandbox. Do not create captured directories or a conflict-review queue for new runs. - Keep browser editing, stale-draft protection, and streaming binary downloads. Keep the instruction entry and text editor limited to 1 MiB. - Keep historical agent-folder sync failures on their affected runs instead of repeating them above current saved instructions. Preserve legacy candidate review and current browser-save errors. Avoid duplicate quota warnings while retaining separate sync failures when they describe a different problem. - Require target-scoped caller grants for peer instruction access, while preserving self edits, responsible-user checks, and protected-change consent. - Treat full storage as a nonblocking run warning, never an agent pause or run-admission failure. Restore already-over-quota saved folders so ordinary agent cleanup can recover; warn on each run until cleanup. The run detail view shows the warning. - Allow 256 MiB per file, 2 GiB per directory, and 100,000 entries. Hash large files as streams. Check editor-save quotas with metadata instead of hashing unrelated files. - Preserve old native inputs, instruction-only copies, paths, digests, and pending legacy candidates. Adopt old revision heads once. New writes do not append history rows. - Add idempotent migration 0287 and verify upgrades from the preview tables and receipts. - Add nine interactive stories under **Agents / Persistent files**, including automatic incoming edits, stale browser drafts, and storage-limit diagnostics. ## Verification - Merge candidate: `4f5390107ec6ffd80a76d1d2e85530e66f21d079`, after merging current master and the landed transport prerequisite. Integration required no manual conflict resolution; the feature remains 99 changed files. Full workspace typecheck, production build, token gates, and 715 focused tests passed on this merge candidate. Fresh Greptile review is 5/5 with no unresolved findings. All 55 checks passed, with four conditional skips, including the build, typecheck, browser E2E, and canary dry run. A single retry recovered four jobs interrupted by runner shutdowns; no source changes were required. - Historical-warning UI fix: all 6,834 UI tests across 640 files passed, including regression coverage for three old failures, legacy preserved edits, and warnings scoped to the affected run. Full workspace typecheck, production build, Storybook build, and token gates passed. Browser-verified Storybook playtests passed for Historical Failures After Successful Save, Storage Limit, and Full Storage Run Warning. - Review follow-ups at `4e20c9fb2`: all 18 focused tests passed, including external Git directories, linked worktrees, symlinks, hardlinks, and distinct I/O failures alongside storage warnings. Server and UI typechecks, token gates, and the production build passed. - Storage warning regressions at `0724f3012`: all 33 directory tests and all five heartbeat-list tests passed, with no skips in their successful runs. They cover repeated runs while full, an already-over-quota saved folder, cleanup, warnings retained after unrelated save failures, and bounded warnings in large result JSON. Server typecheck passed after the final warning fixes. - Full workspace typecheck, production build, and token gates passed during this follow-up. Product E2E harness: 631 tests passed across 52 files; harness typecheck passed. Earlier native session/context and directory/legacy collection suites passed 537 tests; Runner unit/transport suites passed 329 tests. - **Real E2E at `0724f3012` (before this follow-up):** legacy local Codex and native Daytona Codex each passed six tasks, one server restart, seven independent assertions, and cleanup verification. Both prove browser-to-agent edits, agent-to-browser edits, nested/binary restoration, per-file last-sync-wins, a successful run after an oversized save rejection, and cleanup clearing the warning. - Native local Codex also passed the six-task quota flow before the final warning-retention fixes. That pass began at `918d1ed02` while the bounded-result warning fix was being edited, so it is not claimed as exact-final-head evidence. Its final-head rerun failed during embedded PostgreSQL bootstrap before any provider run: the macOS host had 87,365 of 87,381 SysV semaphores occupied. No unrelated services or kernel limits were changed. - The final-source report intentionally records **2/3 cells passed**, preserving the blocked native-local attempt: `tests/runner-e2e/results/agent-files-quota-final-20260928-report/`. Earlier failed attempts and provenance notes remain under `tests/runner-e2e/results/agent-files-quota-final-20260928-input/` and the original campaign directories. - Daytona used immutable image `ghcr.io/paperclipai/paperclip-daytona-runner@sha256:5643f0d801417cae3581833a1a3bc6715b325e028602738d2652c44cac5dc6bf` and its exact Linux runner binary. Controller source is `0724f3012`; image source is recorded separately. - Legacy-session compatibility and all three ACP Stop/resume browser regressions passed on the prior validated feature head `169fab46d5af21caa2269b4c1b29b69c933a6951`. They assert the same provider session is retained and interrupted writes are not replayed. Migration upgrade tests also passed earlier. - Nine interactive stories are under **Agents / Persistent files**, including **Full Storage Run Warning**. Its playtest and visual browser inspection passed; the warning states that runs continue and the editor remains available. - Prior-head checks on `4e20c9fb2`: 55 passed, two conditional jobs skipped, no failures or pending checks. All eight browser E2E shards and their aggregate passed. Fresh Greptile review is 5/5 with no findings; all review threads are resolved, the security scan passed, and GitHub reports no merge conflicts. - The broad local follow-up test run was interrupted after host semaphore exhaustion affected isolated PostgreSQL instances. It also encountered the existing macOS long-path fixture failure and two timeout failures. This is not a claim that the full local suite passed. Logs are retained; focused storage/warning tests passed. ## Risks - A later sync can overwrite an earlier edit to the same file, including a saved browser edit. There is no text merge or retained version. This is the intended last-sync-wins policy. - A save that exceeds a storage limit is rejected and its temporary copy is discarded. The run itself continues normally, and later runs restore the last saved files with a warning until cleanup. Transient sync failures get bounded retries. An I/O failure partway through a sync can leave some files updated; a failed receipt does not claim whole-folder success. - Larger folders increase copy time, network traffic, and temporary disk usage. Active runs still need working copies. Terminal runs do not accumulate archives. Operators must provision disk for agents and configured concurrency; these limits are not company-wide quotas. - A restored old native session remains instruction-only until a fresh session starts. Its original conflict fence and existing pending candidates remain compatible. - Provider processes close at the collection boundary. Conversation resume remains available, but warm process reuse is lost. - Backups must include the instance filesystem and database. External bundles keep their existing behavior until explicitly moved to managed storage. ## Model Used OpenAI Codex, GPT-6 family. The session does not expose a more specific model ID or context-window size. Reasoning, code execution, and browser tools assisted this change. Real provider E2E uses `gpt-5.6-sol`. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Fry (Paperclip) <noreply@paperclip.ing> |

fix(runner): stream and page large API responses within capture budgets (#14301)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work.
> - Agents use governed API tools to inspect task evidence.
> - Large API results become saved assets with short previews.
> - Reading an asset through the same tool used to create another asset,
so the agent could not reach the rest of the evidence.
> - The 10 MiB response cap also blocked useful large results. Removing
all bounds allowed excessive disk use.
> - This pull request streams responses up to 1 GiB and makes saved text
readable in bounded pages. It adds durable run budgets and capture
admission limits.
> - Agents can inspect complete evidence while tool results, memory use,
and capture work stay bounded.
## Linked Issues or Issue Description
**What happened?**
A large response became an asset. Reading that asset returned another
asset and the same preview. Responses above 10 MiB failed before the
agent could read any page.
**Expected behavior**
The agent can fetch a large response and read its saved text to EOF.
Each page stays bounded. New snapshots have a generous finite limit and
a durable run budget. Existing larger assets remain readable through
byte ranges.
**Steps to reproduce**
1. Call a GET operation that returns more than 10 MiB of text or JSON.
2. Before the fix, the tool returns `api_transport_failure`.
3. With this change, responses up to 1 GiB become streamed snapshots
with artifact references.
4. Read `GET /api/assets/{assetId}/content` with `responseText:
{offsetBytes: 0, limitBytes: 8192}`. Follow `nextOffsetBytes` until
null.
Related work: #14186 added the API fallback tools. #14218 bounded API
discovery.
## What Changed
- Add authenticated UTF-8 text windows to `call_api`, with byte offsets
and total size. Keep each page at or below 24 KiB.
- Stream new responses above 24 KiB through private temporary files into
company-owned assets. Bound each capture to 1 GiB of decoded bytes.
Reject oversized declared lengths before reading and count streamed
bytes before writing.
- Reserve capture budget in the run record before spilling. Allow 4 GiB
per run. Settle successful captures to their actual size. Failed or
interrupted captures retain their full 1 GiB reservation. Run restarts
do not reset the budget.
- Enforce a 20 GiB company snapshot quota with database reservations.
Count legacy snapshots and unfinished storage work across runs and
processes. Asset deletion frees quota.
- Limit large captures to two per company and four per server process.
Hold slots through storage upload and temporary-file cleanup. Use a
10-minute download deadline and 30-second connection/idle-read timeouts.
- Return explicit size, budget, busy, and timeout errors. Preserve
unknown outcomes for mutations whose response cannot be captured.
- Read saved assets through authenticated storage ranges, with at most
two extra bytes for UTF-8 and EOF handling. Unpaged reads return the
existing asset and digest with a bounded preview. Reads create no copies
and do not consume capture budget.
- Keep existing assets above 1 GiB readable in pages. Use safe integer
offsets and PostgreSQL `bigint` asset sizes.
- Stream large S3 uploads through ordered multipart requests. Abort
failed uploads and remove partial local files.
- Revalidate run authority during downloads. Keep company authorization,
GET-only text paging, redirect denial, and mutation replay receipts.
- Document the separate 10 MiB upload limits. This PR does not raise
memory-buffered attachment ingestion limits. Future large video uploads
need streamed ingestion and storage quotas.
## Verification
- Full workspace `pnpm -r typecheck` and `pnpm build` pass after
rebasing on master.
- Focused API and response tests: 1,761 pass. Cover declared and chunked
oversize responses, incorrect Content-Length, exact-limit success,
active-stream deadline, cancellation, cleanup, concurrency admission,
and mutation outcome handling.
- Real HTTP integration: 28 tests pass, including runnerd → PRP →
authority → HTTP, a 12 MiB snapshot, final-page/EOF reads, cross-company
denial, a persisted 3 GiB sparse asset, and large mutation receipt
replay.
- The HTTP suite verifies durable run-budget accounting, simultaneous
runs competing for company quota, legacy snapshot accounting, deletion
refunds, failed-storage reservations, cleaned-failure refunds,
metadata-rollback cleanup refunds, preservation after a lost commit
acknowledgement, and small/saved reads after capture-budget exhaustion.
- A standalone proof streams exactly 1 GiB through the production
capture helper, verifies the final bytes, and removes its temporary
file. It uses repeated 256 KiB chunks and records a peak process RSS of
191 MiB.
- Earlier storage verification covers exact S3 multipart boundaries,
cleanup/abort failures, and a 17 MiB transfer through the real AWS SDK
to a local HTTP S3 endpoint. No cloud S3 qualification was run for this
follow-up.
- The local full test run was interrupted for the company-quota changes.
A later targeted run hit exhausted macOS shared-memory slots before
tests started; two unattached PostgreSQL segments with dead owners were
reclaimed before retrying. All 55 current-head checks pass at
`aebb80ceeeee77d5a56b67bfffd835f2f846878c`, including the full CI test
suite, typecheck, build, browser suites, security scan, and Greptile
(5/5). There are no unresolved review threads. The combined rebased test
catalog also passes (48 tests).
- Earlier paging acceptance passed Daytona and separate staging at
`7739879e9`. Those runs predate the streaming and budget changes.
## Risks
- The 1 GiB response cap and 10-minute active-download deadline are
intentional product limits. Larger live results must use endpoint
pagination or a direct file workflow. Existing larger assets remain
readable through bounded ranges.
- A durable 20 GiB company snapshot quota counts stored runner-api
assets and active/orphan reservations across runs and processes. The
operator can set PAPERCLIP_RUNNER_API_COMPANY_CAPTURE_MAX_BYTES to a
finite value of at least 1 GiB. Deleting snapshots frees capacity;
possible orphan storage must be reconciled before releasing its
reservation.
- A failed capture uses its full reservation. A new large capture needs
a full 1 GiB available, even if it later completes at a smaller size.
Small reads and existing asset pages remain available.
- Concurrency limits apply per server process. The run byte budget is
shared through the database.
- The `integer` to `bigint` migration rewrites asset metadata and takes
an exclusive table lock. File bytes stay in storage.
- A live endpoint is fetched once before returning its snapshot.
Continue reading the saved artifact for stable pages. Mutations may
commit before any size or transport error; inspect state before
retrying.
- Attachment uploads and native file handoffs still default to 10 MiB.
Raising buffered ingestion paths to GiB sizes is separate work.
## Model Used
OpenAI Codex, based on GPT-6, with code execution and repository tools.
The runtime does not expose an exact serving model variant or
context-window size. The earlier paging work also used browser testing
and subagents.

feat(chat): add initial Slack communication guidance and connection menus (#13760)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Chat connectors let people use the same tasks and agent tools from external conversations. > - Agents need communication guidance that fits the conversation medium. > - That guidance belongs in the original task context, without repeated instructions on each turn. > - Connection owners also need clear settings and a consistent way to remove a connection. > - This pull request adds initial Slack guidance, optional connection instructions, and chat connection menus. > - The benefit is clearer Slack replies with the existing Paperclip workflow and permissions. ## Linked Issues or Issue Description **What existing behavior does this improve?** Agent replies in Slack and chat connection management in the Apps catalog. **Current behavior** Slack tasks do not carry a saved communication profile. The catalog shows a separate Manage button and does not offer removal on every chat connection row. **Proposed behavior** Save Slack guidance when a new conversation creates a task. Restore that original guidance when a model session is rebuilt. Do not append it to ordinary follow-ups. Expose optional additional instructions in Slack Settings. Put Manage and Remove connection in a three-dot menu for all chat providers. Keep Finish setup visible for drafts. **Reason and benefit** Small answers fit in Slack. Substantial deliverables use ordinary document or artifact tools with a useful Slack summary. Connection settings apply to new tasks and cannot change permissions. Users can remove both active and unfinished chat connections from the catalog. **Breaking changes** Two additive database columns store endpoint preferences and the initial conversation snapshot. Existing endpoints default to empty preferences. Existing conversations keep their original behavior. Non-Slack guidance is unchanged. Related public context: https://github.com/paperclipai/paperclip/pull/13741 improves native chat recovery. This change adds communication context to those existing execution paths. A search found no duplicate communication-guidance PR. ## What Changed - Add a provider-guidance registry, enabled for Slack first. - Persist optional endpoint communication instructions and capture an immutable snapshot when a conversation creates a task. - Resolve guidance from the verified company-scoped connection. Restore it for fresh native and legacy sessions without per-turn reminders, extra model calls, or extra context queries. - Add the Slack Settings field, validation, audit coverage, and Storybook save/error states. - Add Manage and Remove connection menus for all seven chat providers. Keep the draft setup button. Require removal confirmation and allow retry after failure. - Add regression coverage, an active/draft menu story, and connector documentation. ## Verification All CI checks are green for |

chore(db): keep only the newest 5 drizzle snapshots and stop shipping them (#13687)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work > - `@paperclipai/db` owns the Drizzle schema and the migration history > - Drizzle writes a full copy of the schema as a snapshot for each generated migration. Each snapshot is now about 1.3 MB. > - The `meta/` folder is about 103 MB. That is about half of each checkout and each worktree. The build also copies it into `dist`, so the published `@paperclipai/db` package is 112.8 MB unpacked. > - `drizzle-kit generate` reads only the newest snapshot. The runtime migrator reads only the `.sql` files and `_journal.json`. > - This pull request keeps the newest 5 snapshots and removes snapshots from `dist`. > - The benefit is a checkout that is about 100 MB smaller, and a published package that is about 1.5 MB instead of 113 MB. ## Linked Issues or Issue Description Refs #11240, #11254, #12333 (earlier snapshot work: diff collapse, binary diffs, drift repair) **What existing behavior does this improve?** The size of the Drizzle migration snapshots in the repository and in the published `@paperclipai/db` package. **Subsystem affected** `packages/db`: migrations and the build. **Current behavior** `packages/db/src/migrations/meta/` holds 141 snapshots (102.8 MB). The size grows faster than the number of migrations, because each snapshot is a full copy of the schema. `build` runs `cp -r src/migrations dist/migrations`. `@paperclipai/db@2026.916.0` contains 147 snapshot files. It is 112.8 MB unpacked and 5.3 MB as a tarball. **Proposed behavior** Keep the newest 5 snapshots. `generate` deletes older snapshots after it runs. `dist` gets only `*.sql` and `meta/_journal.json`. **Reason and benefit** - In drizzle-kit 0.31.10, `generate` sorts `meta/*` and diffs against the last snapshot only (`bin.cjs`, `preparePrevSnapshot`). The [generate docs](https://orm.drizzle.team/docs/drizzle-kit-generate) also say it compares against "the most recent" snapshot. - Gaps in the snapshot history already work. 138 of the 280 migrations never had a snapshot, because they were written by hand before `doc/DATABASE.md` required `generate`. - We keep 5 snapshots instead of 1. This lets a developer undo the latest generated migration, and it keeps the `prevId` chain for recent branches. - Git keeps the history cheaply. The 631 snapshot versions use only 2.2 MB of the pack, because git stores each version as a delta of the previous one. The cost is in the checked-out files, not the clone download. Therefore this change does not use git-lfs and does not rewrite history. Old snapshots stay available with `git show <rev>:<path>`. ## What Changed - `packages/db/package.json`: a new `prune:snapshots` script keeps the newest 5 `*_snapshot.json` files. It is `ls | sort -r | tail -n +6 | xargs rm -f`, which works with the BSD tools on macOS and the GNU tools on Linux. `generate` runs this script after `drizzle-kit generate`. - `packages/db/package.json`: `build` copies only `src/migrations/*.sql` and `meta/_journal.json` into `dist/migrations`. - Deleted 137 older snapshots. `0277`–`0281` remain. - `chat-identity-migration-reconciliation.test.ts`: removed the walk over snapshots `0254`–`0268`. Those files do not change after merge, and the walk would fail after pruning. The journal-order assertions in the same test remain. `migration-snapshot-drift.test.ts` still makes sure that the newest snapshot matches the schema. - `doc/DATABASE.md`: documented the retention rule. - The snapshots were already marked `linguist-generated=true -diff -merge` by `packages/db/.gitattributes` (#11240). No change there. `git check-attr` confirms it. ## Verification - `pnpm --filter @paperclipai/db exec vitest run`: 43 files, 160 tests pass. - `pnpm --filter @paperclipai/db build`: `dist/migrations` contains 280 `.sql` files and `meta/_journal.json`. It is 1.5 MB, compared with about 105 MB before. - `prune:snapshots` was run on macOS (BSD) and in `debian:stable-slim` (GNU findutils 4.10). With 7 fixture snapshots, it keeps the newest 5. When 5 or fewer are present, it deletes nothing and exits 0 on both. ## Risks - Low risk. Runtime migration does not read snapshots. The only commands that read older snapshots are `drizzle-kit check` and `drizzle-kit drop`. No script or CI job calls them, and they still have the newest 5 snapshots. - A branch that is open now can still add its own snapshot. If the branch conflicts, the rule is the same as today: renumber the migration and run `generate` again. - When we upgrade to drizzle-kit v1 (folder per migration), check whether its new cross-branch "commutativity" checks need a longer snapshot history. ## Model Used - Claude Opus 5 (`claude-opus-5`) in Claude Code, with tool use (shell, file edits, web fetch). `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [ ] All Paperclip CI gates are green - [ ] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge 🤖 Generated with [Claude Code](https://claude.com/claude-code) --------- Co-authored-by: Claude Opus 5 <noreply@anthropic.com> |

feat: add experimental persistent agent chat (#13284)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Conversations must use the same tasks, controls, and execution history. > - Users need an ongoing chat with an agent without managing task properties. > - Agents should clarify and plan work, then hand execution to assigned project tasks. > - This pull request combines the reviewed Agent Chat stack for one squash merge. > - The benefit is persistent conversation with normal task governance and shared UI. ## Linked Issues or Issue Description **Subsystem affected** Task lifecycle, agent runtime tools, shared task UI, and browser/paid runner tests. **Problem or motivation** Users need one persistent conversation with each agent. A separate chat store or renderer would duplicate task behavior and bypass existing controls. **Proposed solution** Use a task-backed chat per company, user, and agent. Reuse the task composer and transcript. Clarify and plan in chat, then create assigned project tasks with the relevant plan. Keep Agent Chat behind its own disabled-by-default experimental setting. **Roadmap alignment** This implements the task-backed direction in [CEO Chat](https://github.com/paperclipai/paperclip/blob/master/ROADMAP.md#-ceo-chat). Related proposals: #2504 and #9693. Related request: #7981. The maintainer requested one squash merge of the complete stack. Consolidates the reviewed runtime [#13281](https://github.com/paperclipai/paperclip/pull/13281), backend [#13282](https://github.com/paperclipai/paperclip/pull/13282), and UI [#13283](https://github.com/paperclipai/paperclip/pull/13283) layers with this PR's E2E coverage. All four layers passed CI and received Greptile 5/5 before consolidation. This PR targets master and includes the complete feature. ## What Changed - Add personal canonical chat tasks with ordinary company visibility, immutable identity, idempotent first sends, and an idle waiting state. - Process `/new` in queue order. Preserve history, release a chat pause, and fence old provider context and delayed writes. - Keep chat lifecycle rules across recovery, finalization, assignment, task lists, and rollups. - Support research and plan revision in chat. Hand plans to ordinary assigned project tasks before execution starts. Reject new chat subtasks. - Add repository-aware project creation and discovery tools, including multiple repository IDs and GitHub URLs, authorization, idempotency, and durable project-created cards. - Reuse task UI components for chat, with starred/recent agent navigation and a separate `enableAgentChat` experimental flag. - Add deterministic browser tests and 24 paid chat cells across four Codex/Claude profiles, with validated reports and screenshots. - Integrate current master recovery, controller lease, queued-message, and task UI changes. Gate chat interruption and deferred promotion on ownership/feature policy. Guarantee lease renewal and active controls are stopped even if teardown fails. - Preserve master's migration 0273 and generate chat migration 0274 with idempotent replay for development databases. ## Verification - Prior exact heads of all four PRs passed Linux CI, including build, typecheck, general/serialized tests, and browser E2E. Each had Greptile 5/5 and no unresolved findings. - Integrated local verification passed: full repository typecheck and production build, Storybook build, token gates, 340 focused UI tests, all 20 deterministic chat browser tests, two migration replay tests, 88 focused chat/queue/native/controller tests, and provider/session regressions including real lease expiry. These include the three lifecycle regressions for the final admission/teardown fixes; server typecheck also passes. Current head `1268eda16cc2af892055917e7292f068820be135` has Greptile 5/5 with no unresolved findings and passing security scans. All final-head CI gates passed: build, full Runner verification, typecheck/release registry, canary, all general/serialized test shards, and all browser E2E shards ([CI run](https://github.com/paperclipai/paperclip/actions/runs/34696739927)). Local PostgreSQL startup contention required serialized retries; skipped fixtures do not count as passing coverage. - The earlier paid campaign passed all 24 chat cells and retained 32 screenshots: [report](https://d1p6rlowie26tp.cloudfront.net/runner-e2e/campaigns/gha-34648511170-1/index.html?report=agent-chat#suite-agent-chat). It tested `abacbdfd2f660709ec37312cdb758284c8399d04`; it is prior evidence, not a paid run of this integrated head. - Manual check: enable Agent Chat in Experimental settings, open an agent, clarify and revise a plan, then hand off to an assigned project task. Stop a reply, send `/new`, and verify fresh context with retained history. Disable the setting and verify agent shortcuts/new chat turns are blocked. ## Risks - Queue/session integration can affect retries and delayed writes. Tests cover ownership, cancellation, reset boundaries, idle recovery, and ordinary task behavior. - Migration 0274 adds conversation fields and constraints. Replay is idempotent and preserves existing development chat history. - This combines the previously reviewed stack at the maintainer's request. Agent Chat remains off by default and is separate from Conference Room. ## Model Used OpenAI Codex, GPT-6 Astra (`gpt-6-astra`), with reasoning, code execution, browser tools, and parallel review. The exact context-window size is not exposed in this session. Codex and Claude also ran as test subjects in the linked paid campaign. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix: protect starting runs during overlapping deployments (#13285)
## Thinking Path > - Paperclip controls agent work across service deployments. > - A run can provision a remote sandbox before a process or invocation event exists. > - Each container previously treated its own missing process handle as proof that the run was orphaned. > - Overlapping deployments could therefore fail a run owned by another container. > - This pull request records and renews a controller lease before provisioning. > - A recovery worker must revoke an expired owner before it finalizes the run. ## Linked Issues or Issue Description Merged PR #13272 records startup adapter identity and restores explicit user continuation. This PR adds controller ownership on top of current master. Refs #7997 and #10442 for related replica and ownership problems. Related #13138 addresses silence and detached local processes; this change does not infer death from silence. **What happened?** During an overlapping hosted service deployment, a new container reaped a legacy conversation run that another container was provisioning. The run had no PID or adapter invocation yet. **Expected behavior** A live controller keeps its run. After controller loss, one recovery worker takes cleanup authority and the old controller cannot dispatch further work. **Steps to reproduce** Claim a legacy run in controller A. Start controller B against the same database before A finishes provisioning. Run the startup reaper in B. **Paperclip version or commit** Observed on `663c44cb2b9c28336d38d0b4a6971f4f1964bce6` in a hosted Railway deployment with a Daytona environment. ## What Changed - Add nullable controller boot ID, lease deadline, and execution stage columns. Claim ownership in the queued-to-running update. - Renew ownership independently of run output. Abort and reject dispatch if renewal fails. - Serialize reaper revocation against renewal. Let unfinished recovery claims expire after a restart. - Restrict graceful shutdown to legacy runs owned by the current controller. - Hand ownership back to the existing native coordinator when runtime selection becomes native. - Add twelve database regressions and document the lease contract. Update the task-drain regression to require controller expiry before reaping. ## Verification - `pnpm exec vitest run server/src/services/legacy-controller-lease.test.ts server/src/__tests__/heartbeat-task-drain-admission-release.test.ts`: 14 passed after rebasing onto master (`f12b647ae`). - Queue-interruption regressions in `heartbeat-process-recovery.test.ts`: 2 passed after preserving the new cleanup promotion from #13275. - `pnpm --filter @paperclipai/server exec tsc --noEmit`: passed after rebuilding runner TypeScript outputs for the updated master. Broad local tests are omitted at the maintainer’s request; CI owns broad coverage. - Latest-head CI passed on `f255e8e4d5ab2b24b12638a02434e6aa8a2285c5`: [run 34658248569](https://github.com/paperclipai/paperclip/actions/runs/34658248569). All test shards, browser suites, typecheck, build, canary, and security checks passed. Greptile is 5/5 with no unresolved review threads. ## Risks - Additive, idempotent migration; historical rows retain the previous recovery behavior. - Database unavailability aborts new dispatch rather than permitting an unfenced controller to continue. - Lease expiry is permission to clean up, not evidence that remote inference stopped. Follow-up PRs add persistent cleanup and automatic continuation. - Mixed-version deployment still includes old binaries whose reapers do not understand controller leases. ## Model Used OpenAI GPT-6 through Codex, using reasoning, repository inspection, code execution, and test tools. The precise backend revision and context-window size are not exposed in this session. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat: add experimental native chat connectors (#13038)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - People also ask agents for work in their existing chat tools. > - Each external conversation needs one task and a current authorized source. > - Retries, Stop, and provider failures must not duplicate work or expose private data. > - The first chat PR establishes the opt-in provider and data contracts. > - This PR adds experimental channel integration and its durable control plane. > - Users can request work from connected channels and inspect delivery in Paperclip. ## Linked Issues or Issue Description Refs #13100 and #13092. This is the second of exactly two chat PRs. Foundation #13100 is merged and changed 143 files. Runner prerequisite #13092 is also merged. This PR changes 400 files against master, below the 500-file review limit. It contains no wireframe images or HTML galleries. ## What Changed - Add native Slack, GitHub, Microsoft Teams, Telegram, and Discord chat connections. Keep chat disabled unless the operator enables experimental chat connectors. Preserve the production GitHub tool connection and its normal setup path. - Bind each provider bot identity to one immutable Paperclip agent. Bind each admitted external conversation to one task. Paperclip owns tasks, runs, permissions, and audit records. - Add durable admission, per-conversation queues, questions, task controls, progress, final replies, images, files, and delivery receipts. Board comments remain internal unless explicitly sent to the channel. - Check current identity, provider reach, resource access, credentials, runtime generation, and exact source before provider effects. Keep private responses private. Never send raw reasoning, private logs, credentials, or tool arguments. - Hold uncertain sends for explicit audited resolution. Make Board Send-to-channel atomic and idempotent. Keep reconnect and setup credentials in Paperclip secret storage. - Preserve current native-runner authority across retries, lost acknowledgements, and recovery. Keep immutable input and completion contracts separate from newer user input. Receipt reconciliation cannot launch a provider. - Reconcile chat close/new ordering and provider-effect lock order. Audit resource access changes in the same transaction. Submit only the selected resource from each UI toggle so stale pages cannot undo unrelated access changes. - Drain Codex stdout before certifying process exit. Bound the drain with the existing shutdown grace. Preserve observed terminal authority without treating an undrained process as successful or reusable. - Incorporate master `018ca5da` with its ACP Stop, mobile task layout, runner packaging, and official lock changes. Preserve dedicated chat-answer continuations in both directions when ordinary queued comments are adopted after Stop. - Fence late adapter readiness behind an earlier Stop for the same run. Preserve verified cleanup for registered adapters. Handle single Stop, agent pause, duplicate Stops, and failure release without creating a false cancellation receipt. - Incorporate master's `6dd48cad4` wake-queue extraction. Preserve exact failed-chat retry authorization and lineage, retired question-source suppression, and the block on generic recovery that would discard the admitted source. Fresh deferred input retains its separate promotion path. - Incorporate master `2a05b5ed3` and its queue-admission extraction, simplified transaction ports, and separate runner CI job. Preserve exact durable receipts, actor separation, and dedicated-answer isolation through the new module. A failed receipt insert rolls back the accompanying deferred-wake merge. ## Verification Current head: `afe19299d06253cb628eb398e91d1200ea9f412a`, incorporating master `2a05b5ed3457ea33efd6895520447d1d97fe98d8`. The conflicts are resolved. This successor fixes two test-harness boundaries exposed by CI: per-case route-module preparation and actual durable-save completion before intentional runner termination. Production code and all existing test/turn deadlines are unchanged. [Exact-head Greptile review](https://github.com/paperclipai/paperclip/pull/13038#issuecomment-5587250594) is **5/5**, completed September 10 at 13:20:55 UTC, with no actionable findings or open review threads. [Fresh exact-head CI](https://github.com/paperclipai/paperclip/actions/runs/34481724341) passes **all 24 jobs**, including Build and both required aggregates. Normal exact-head guarded merge was attempted and rejected by the remaining branch approval policy: CODEOWNER review is required and no human approval is present. Normal **squash auto-merge is enabled** as of September 10 at 13:36:26 UTC. Requested CODEOWNERS have been notified; no approval bypass or self-approval was used. Earlier-head results below remain historical evidence, not qualification of this successor. - Final exact-head Linux evidence: 995/995 chat integration cases; 36/36 agent-skills routes; 35/35 runner live-session cases, including real process kill/resume; 1948 runner Vitest cases with three existing benchmark/platform guards; 870/870 API-authority cases; and 104 browser cases with four existing optional skips. Rust, conformance/replay, full repository build, typecheck, canary, all server/workspace shards, and both required aggregates pass with normal CI concurrency. Earlier failed attempts remain recorded below. - Latest test-only qualification: 141/141 route/permissions/authentication cases pass in separate cold forks, with plain server types and independent review clear. The real-runner suite passes 35/35, with plain runner types and independent review clear. A controlled premature-save acknowledgement fails as expected; matching ownership/effect/process evidence, rejected saves, real turn outcome, test abort, and pre-kill liveness are covered. No local reproduction of the original CI scheduling failure is claimed. The preceding [CI run](https://github.com/paperclipai/paperclip/actions/runs/34479680858) passes 21/24 jobs, including all 995 Linux chat cases and browser aggregate (104 passed, four existing optional skips); only Build, the skills serialized shard, and the required verification aggregate fail. Its exact-head Greptile review was 5/5. Both failed job logs are retained. - Final fixture qualification: all eight focused Discord cases and all 995 chat integration cases pass. The exact modal statement/PID is observed before taking the real connection lock; the test then proves its actual blocking relationship before mutation. Original SQL execution, provider behavior, negative assertions, and 1s/15s timeouts remain unchanged. Independent review is clear and test/production hashes remain frozen. The preceding [CI attempt](https://github.com/paperclipai/paperclip/actions/runs/34477184777) passed 22 jobs, including Build/runner, typecheck, canary, all other test shards, and browser aggregate (104 passed, four existing optional skips); the two fixture failures and failed verification aggregate remain recorded, not relabeled as a pass. - Current queue-module composition: 308/308 recovery/batching/queue/Stop tests; 995/995 full chat integration; 89/89 module tests, including real PostgreSQL receipt-insert rollback; 24/24 workflow/module-boundary tests; plain server and UI types. All four actual local process/ACP browser paths pass in 1.4 minutes. Fresh databases, no skips or retries, stable reviewed source hashes. The initial boundary failure is retained; its no-op service wrapper was removed without changing recovery context or weakening the check. An exploratory standalone test-directory typecheck fails because its new upstream transformation config is not a standalone typechecking project; standard CI/build does not invoke it, and no configuration was weakened to suppress those diagnostics. - The preceding head `e02a63d462ce5d47433b0aeb632bb6fd20aab1ba` passed [all 24 CI jobs](https://github.com/paperclipai/paperclip/actions/runs/34436462958) and exact-head Greptile review at 5/5. Required CODEOWNER review prevented its normal merge before master advanced again. - Final extracted-module composition: 307/307 recovery, batching, queue and Stop-control tests; 995/995 full chat integration; 49/49 module tests including eight PostgreSQL adapter cases; and 19/19 issue-update tests. Plain server types pass. All four actual local process/ACP browser paths pass in 1.3 minutes. Fresh databases, no skips or retries in these cohorts, frozen source hashes, and independent review clear. - The preceding head `3e4e1c1c` passes [all PR CI jobs](https://github.com/paperclipai/paperclip/actions/runs/34415826820), including Build and required `ci / verify` and `ci / e2e`. Both the original Rust failure and the previously load-sensitive lineage fixture pass with unchanged Linux concurrency. Master advanced afterward and required this reconciliation. - Final master composition: 448/448 focused UI tests, 186/186 adapter tests, 24/24 queue/control tests, and 11/11 packaging tests. Plain UI, server, shared, and adapter types pass. Token gates and diff checks pass. Independent server and UI reviews are clear. - Stop-registration regression: both real-service cases fail against exact `a95` source and pass with the fix. The full corrected recovery/control suite passes 265/265. Duplicate-owner and failed-Stop controls also pass. Plain server types pass. The readiness barrier prevents provider startup without adding an acknowledgment to an already terminal run. - Final qualification strengthens terminal-field equality and repeats both affected cases successfully on a fresh database. All four actual local process/ACP browser paths pass again in 1.3 minutes, without skips or retries. The final screenshot shows Cancelled, a paused subtree, retained input, and no error toast. - Two new actual-service regressions fail before the merge fix. They prove that queued-comment adoption could consume a dedicated chat answer or add unrelated input to that answer. The fixed four-case cohort passes, including ordinary upstream continuation and adapter Stop controls. Full recovery passes 257/257. All four actual local process/ACP Stop browser flows pass in 1.4 minutes, without skips or retries, on a fresh database. - The unchanged runner artifact was qualified with 171/171 transport tests, 870/870 API-authority tests, conformance 1/1, and replay 11/11. Six controlled reader tests prove the exit/drain repair. Its local serial Rust workspace passed 546 top-level cases plus two invoked helpers; the later passing Linux CI supplies default-concurrency evidence. - Prior exact-source full chat integration passes 995/995. Settings regressions cover concurrent stale pages, 501 destinations, pending state, rejected updates, and explicit retry. These deterministic tests do not prove live provider behavior. - Retained failed attempts and their causes are in the [qualification log](https://github.com/paperclipai/paperclip/blob/afe19299d06253cb628eb398e91d1200ea9f412a/doc/plans/chat-adapters/2026-09-08-chat-queue-and-webhook-repair.md). The first merge adapter run timed out while macOS slept for 290 seconds. Its unchanged repeat passed with a temporary sleep guard. No assertion, deadline, or CI gate was weakened. Review commands include `pnpm --filter @paperclipai/server exec vitest run src/__tests__/heartbeat-process-recovery.test.ts src/__tests__/issue-queued-comments-routes.test.ts` and `pnpm exec playwright test --config tests/e2e/playwright.config.ts tests/e2e/acp-stop-continuation.spec.ts`. Database suites require fresh disposable databases. See the [browser runbook](https://github.com/paperclipai/paperclip/blob/afe19299d06253cb628eb398e91d1200ea9f412a/doc/plans/chat-adapters/2026-09-04-chat-adapters-browser-e2e-runbook.md) for provider setup and separate live acceptance steps. ## Risks - This remains experimental. Deterministic tests and bounded live evidence do not establish every provider feature, tenant, permission layout, or media shape. Teams work-tenant qualification is still open. - Failed and uncertain provider effects remain visible and can require operator action. A transport receipt does not prove recipient visibility. - Native controller and runner artifacts must remain compatible. Preserve lease ownership, terminal authority, source binding, and quarantine during future changes. - Access and audit rows commit together, but activity notifications remain best-effort. This is not a new durable event outbox. - The PR operation does not deploy a live server, replace its runner, or change provider permissions. Remaining live qualification is documented in the [temporary handoff](https://github.com/paperclipai/paperclip/blob/afe19299d06253cb628eb398e91d1200ea9f412a/doc/plans/chat-adapters/2026-09-08-open-qualification-followups.md). ## Model Used OpenAI Codex assisted with implementation, tool execution, testing, and review. The work records `gpt-6-astra` assistance. The environment does not report a context-window size. No private reasoning traces are included. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(db): reap idle pool connections, name the pool, and end it on shutdown (#12956)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The server keeps one postgres.js pool (`packages/db/src/client.ts`, `createDb`) for every query it runs. #10795 made the pool tunable from the environment, but the defaults stayed at the driver defaults: an idle connection never closes, the pool reports itself as `postgres.js`, and no code path ever calls `sql.end()`. > - On a hosted Paperclip deployment the server entered a restart loop (a bundled plugin failure that #12953 describes made every run fail, and the pool saturated). Each generation opened its ten connections, died, and left the backends open on the PostgreSQL side until TCP keepalive reaped them hours later. After about 20 generations the backends exceeded `max_connections`, and every later boot died on its first bootstrap query with `sorry, too many clients already`, before `server.listen()`. The loop could not heal itself. #9555 describes the same shape on a launchd-supervised self-hosted install. > - Three properties of the pool combine to make this possible: idle connections are never reaped, the pool is never ended on any exit path, and an operator cannot even find the leaked backends in `pg_stat_activity` because they carry the generic driver name. > - This pull request gives the pool a 60 second idle timeout and the `paperclip` application name by default, exposes `max_lifetime` and `application_name` through the same `DATABASE_*` environment contract that #10795 introduced, and ends the pool on the orderly SIGINT/SIGTERM path and on the fail-loud startup path. > - The benefit is that a restarting or crash-looping server releases its backends instead of accumulating them, and an operator can see and count Paperclip's connections. ## Linked Issues or Issue Description - Refs #9555 — database connection pool leak causes an infinite restart loop under load. This PR closes the "pool never ends, idle connections never close" part of that report. - Refs #12953 — hosted outage report. The pool exhaustion is the second half of that incident; the first half (a stuck sandbox provider plugin) has its own PR. - Related prior PRs: #9597 and #8780 both propose hard-coded `idle_timeout` / `max_lifetime` values in `createDb`. Both predate #10795 (merged), which made these options environment-driven; this PR builds on the merged shape and adds the shutdown `end()` that neither covers. #4006 and #7481 are closed earlier attempts in the same area. ## What Changed - `packages/db/src/client.ts` - New `resolveDatabaseClientOptions()` applies Paperclip defaults on top of the environment: `idleTimeoutSeconds` defaults to 60 (`DEFAULT_DATABASE_IDLE_TIMEOUT_SECONDS`) and `applicationName` to `paperclip` (`DEFAULT_DATABASE_APPLICATION_NAME`). `createDb` uses it for both the environment path and explicit options. - `DATABASE_IDLE_TIMEOUT_SECONDS` now accepts `0` to restore the driver default (keep idle connections open). Negative or non-integer values still throw. - New environment variables: `DATABASE_MAX_LIFETIME_SECONDS` (positive integer, maps to `max_lifetime`) and `DATABASE_APPLICATION_NAME` (non-empty string, maps to `connection.application_name`). - `postgresJsOptions()` maps the two new options. - `server/src/shutdown.ts` - `finalizeServerShutdown` gains two optional ordered steps: `closeHttpListener` runs first, before the application services stop; `closeDatabase` runs after the application services and before the embedded PostgreSQL stop. A failure in either is logged and does not stop the teardown. Final order: listener → application services → database pool → embedded PostgreSQL → instrumentation → Sentry. - New `closeHttpListenerForShutdown()`: stops accepting requests, closes idle keep-alive sockets, waits up to 5 s for open connections, then closes whatever is left. Requests still in flight are drained while every service is available, and none can reach a route after `sql.end()`, on the signal path and the programmatic path alike (the programmatic path's later `server.close` finds the listener closed and skips). - `server/src/app.ts`: the app shutdown hook (`shutdownAppServices`) now stops the plugin job scheduler, whose tick queries the database, so a programmatic `shutdown()` leaves no timer running against the ended pool. - `server/src/index.ts` - `startServer()` is now a thin wrapper around the boot sequence. When the boot sequence throws after the pool exists, the wrapper ends the pool (and the separate migration pool, when configured) before it rethrows. This covers the `process.exit(1)` path in the main module and the CLI `paperclip run` path alike. - The orderly shutdown passes the same `closeDatabaseClients` to `finalizeServerShutdown`. - `endDatabaseClient` tolerates a client without `$client` (test doubles) and uses a 5 second end timeout. - Docs: `docs/deploy/database.md` gets a "Connection Pool Settings" table with every `DATABASE_*` pool variable, its default and its effect; `doc/DATABASE.md` lists the two new variables. - Tests - `packages/db/src/client-options.test.ts`: parsing of the new variables, `0` for the idle timeout, rejection of malformed values, driver option mapping, and the `resolveDatabaseClientOptions` defaults. - `packages/db/src/client.test.ts` (embedded PostgreSQL): `createDb(url)` reports `application_name = paperclip` for its own backend, and a pool with `idleTimeoutSeconds: 1` has zero backends in `pg_stat_activity` after the timeout. - `server/src/shutdown.test.ts`: the listener closes before the application services, and the database close runs between the application services and the embedded PostgreSQL stop; a failing database close is logged while the teardown still finishes; `closeHttpListenerForShutdown` closes idle sockets and resolves on close, force-closes after the grace period, and is a no-op when the listener was never bound. ## Verification - `pnpm --filter @paperclipai/db typecheck` — passes (`check:migrations` + `tsc --noEmit`). - `cd server && pnpm typecheck` — passes. - `cd packages/db && pnpm exec vitest run src/client-options.test.ts src/client.test.ts src/client-teardown-registry.test.ts` — 9 + 18 + 3 tests pass (the `client.test.ts` cases need embedded PostgreSQL; the new one waits up to 10 s for the idle reap and passed in about 3 s). - `cd server && pnpm exec vitest run src/shutdown.test.ts src/__tests__/server-startup-feedback-export.test.ts src/__tests__/bootstrap-claim-routes.test.ts` — 34 + 11 tests pass. The startup-feedback suite exercises `startServer()` with a mocked `createDb`, which is why `endDatabaseClient` tolerates a client without `$client`. - Manual check for a reviewer: start the server against any PostgreSQL, then run `SELECT application_name, state, count(*) FROM pg_stat_activity GROUP BY 1, 2;`. Paperclip's backends now show `paperclip`. Leave the server idle for more than 60 s and the idle backends disappear. Send SIGTERM and the backends close before the process exits. ## Risks - Behavior change with no environment set: idle pooled connections now close after 60 s. The next query after an idle period pays a reconnect (single-digit milliseconds on a local socket). postgres.js reconnects transparently. Set `DATABASE_IDLE_TIMEOUT_SECONDS=0` to keep the previous behavior. - `application_name` changes from `postgres.js` to `paperclip`. Anything that filtered `pg_stat_activity` on the old name would need an update; nothing in this repo does. - The HTTP listener now closes at the start of the final teardown (after the heartbeat run drain, which still needs the API for running agents). The pool close runs after the application services. A late query from a timer that survived the service shutdown would fail with a driver "connection ended" error instead of running; the known database-backed timer (the plugin job scheduler) is now stopped in the service shutdown. - The listener drain adds at most 5 s to a shutdown while long-lived connections (for example WebSocket clients) are open; after that they are closed forcibly. - `startServer()` is split into a wrapper and the boot sequence. The exported signature and return type are unchanged. - No migration, no schema change. ## Model Used - Claude Fable 5.1 (`claude-fable-5-1`) via Claude Code, extended thinking, tool use (file edits, shell, test runs). fix(runner): recover native sessions across restarts (#12845)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The Paperclip Runner keeps durable run and provider state outside one server process. > - A server restart can leave that runner alive or can interrupt it after a provider checkpoint. > - The old startup path used handoff intent and PID evidence, but it did not reconstruct native ownership. > - That gap could block the issue, create a replacement run, or start duplicate provider work. > - This pull request adds durable same-run recovery for coordinated and uncoordinated restarts. > - The benefit is exact recovery of the run, runner, session, provider, steering, and finalization state. ## Linked Issues or Issue Description Refs #9628. That pull request added earlier local-adapter hot-restart work. This change adds native PRP authority reconstruction and same-run provider resume. Refs #10935. That pull request handles missing hot-restart snapshots. This change also supports hard restarts with no snapshot. Refs #11624. That pull request prevents unsafe retry after an adopted legacy process exits. This change reconciles native terminal evidence before provider recovery. Refs #12070. That pull request improves process liveness checks. This change also binds recovery to a process-start fingerprint and fails closed on ambiguity. **What happened?** The server could record hot-restart intent, but startup did not rebuild native runner ownership. A live runner could not re-register its PRP authority. A dead runner could not resume the exact native and provider session on the same heartbeat run. Generic recovery could then block the issue or create replacement work. **Expected behavior** A live native runner must reconnect with the same PID and logical identities. A dead runner must resume the same durable session and heartbeat run with only a new operating-system PID. A proposed or terminal result must finalize once before any provider turn starts. Ambiguous process or session evidence must stay blocked without a signal or duplicate spawn. **Steps to reproduce** 1. Start a Paperclip Runner heartbeat and wait for an active provider turn. 2. Restart only the Paperclip server, with or without a hot-restart marker. 3. Observe that the old startup path does not reconstruct the native control-plane authority. 4. Kill both the server and runner after a provider checkpoint. 5. Observe that the old path cannot resume the exact native session on the original heartbeat run. **Paperclip version or commit** The defect was reproduced from commit `1991f31fd53e7f7794d5c2e4b93be384ade2b41d`. This branch is rebased onto the current `master`. **Deployment mode** Local development and self-hosted server deployments that use the local Paperclip Runner. ## What Changed - Added correlated hot-restart requests and version-compatible native handoff fields. - Added controller boot identity, process-start identity, controller generation, recovery state, request id, and bounded history to the native finalization ledger. - Added transactional recovery claims for live-runner reattach, dead-runner resume, and incomplete bootstrap. - Added fail-closed ownership takeover rules and process identity validation. - Added live runner adoption to the local runner transport without a duplicate spawn. - Added same-run provider checkpoint resume and legacy retry-row compatibility. - Reconciled proposed and terminal results before runner or provider recovery. - Bound the HTTP and PRP listener before startup recovery and delayed scheduling and generic reapers until classification completes. - Added restart-aware health diagnostics, run-log recovery transitions, durable runner diagnostics, and bounded shutdown finalizer draining. - Moved restart-survivable diagnostics into runner-owned, pre-redacted bounded writes; raw stdout and stderr are never persisted. - Added process-start fencing for controller, runner, and provider PIDs; startup classifies every candidate without an implicit cap. - Added crash-recoverable, contention-safe development restart-request coordination and failed-startup listener cleanup. - Added a credential-free real-process restart suite for eight restart, scale, and identity scenarios. - Documented native restart operation, persistence, diagnostics, and verification. ## Verification - The documented native restart commands passed. They ran eight real-process/database recovery scenarios and the live runner adoption transport test. - Native executor tests passed: 111 tests. - Heartbeat recovery tests passed: 124 tests. - Hot restart, health, and shutdown tests passed: 52 tests. - The broader affected server suite passed: 350 tests. - Focused native recovery and startup tests passed: 49 tests. - Runner transport and control-plane tests passed: 63 tests. - Runner-owned diagnostic tests passed for write-time bounding, credential redaction, private file modes, and raw stream non-persistence. - Development restart coordination tests passed: 11 tests. - Database migration checks and the partial-application/replay regression test passed. - Server, database, and Paperclip Runner typechecks passed. - `git diff --check` passed. - Full Paperclip PR CI passed, including build, canary, all five general server shards, all five serialized server shards, all three browser E2E shards, workspace suites, and release-registry verification. - Greptile completed at 5/5 with no outstanding findings, recommendations, follow-ups, or open review threads. ## Risks - Moderate risk. This changes startup ordering and ownership transfer for active native runs. - The migration adds nullable columns and does not rewrite existing rows. - Recovery fails closed when process or durable session identity is incomplete or contradictory. - The first implementation supports the local Paperclip Runner. Remote targets keep their existing behavior. - The real-process suite covers cleanup and asserts that no runner or provider process survives each test. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. Feature PRs that overlap with planned core work may need to be redirected — check the roadmap first. See `CONTRIBUTING.md`. ## Model Used - OpenAI Codex with GPT-5. The runtime did not expose a more specific model revision or context-window size. Repository editing, shell execution, database tests, and real-process test execution were enabled. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge |

feat(runner): add Codex-native application integration (#12591)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The runner package is useful only when the application can start, observe, and recover a native Codex run safely. > - Existing direct adapters must keep their current execution and finalization paths. > - The application boundary therefore needs additive persistence, authorization, coordination, and recovery behind an explicit experimental adapter. > - This pull request adds that Codex-only boundary without activating generalized providers, remote environments, or the later task/SDK surfaces. ## Linked Issues or Issue Description **Subsystem affected** Shared contracts, database persistence, adapter utilities, server native-runtime services, and the experimental Paperclip Runner adapter. **Problem or motivation** The already-landed runner package has a qualified Codex path, but the application needs durable native-run state, guarded runtime selection, authenticated coordination, tool security, finalization, and recovery before the experimental adapter can be exercised safely. **Proposed solution** Add a Codex-only `paperclip_runner` application path behind the existing default-off native-runner setting. Bind native state and coordination to company/run identity, preserve persisted-run recovery, and leave every direct adapter on its existing legacy execution path. **Alternatives considered** The earlier stack boundary introduced a generalized executor and remote-environment lifecycle here. That made this PR depend on implementations in higher PRs and changed reusable sandbox behavior globally. Those pieces are now deferred together to #12592. **Roadmap alignment** ROADMAP.md does not list a conflicting native-runner integration project. This change adds the application boundary for the existing Runner architecture. ## What Changed - Added native run/result/finalization/provider-trace persistence, shared validators, and idempotent migration/replay coverage. - Added guarded Codex-only runtime selection, authenticated PRP coordination, recovery, finalization, and interaction services. - Added run/company-bound tool-gateway authorization, credential redaction, SSRF protections, and replay-safe behavior. - Added the explicit `paperclip_runner` adapter behind the default-off rollout setting. - Preserved legacy answered-question wake projection and direct-adapter execution/finalization paths. - Hardened cancellation so only owned in-memory child processes are signaled; persisted recycled PIDs/process groups are never trusted. - Retained the narrow Claude ACPX isolated-context security follow-up discovered after #12590. - Deferred the generalized executor, provider ingress, remote lifecycle, SDK/lab/eval work, release-process changes, and lockfile. ## Verification - Changed-file delta against `master`: 133 files. - GitHub Actions is the authoritative verification environment for this PR. - Full CI, security, and Greptile review will run on this lowest unmerged stack PR. - Local tests/build/typecheck were not run because this checkout is resource constrained. - Static diff/reference checks pass, and `pnpm-lock.yaml` is unchanged. ## Risks - This touches central heartbeat and agent-route code, so legacy compatibility is the primary risk. - Runtime selection remains Codex-only and explicit; direct Codex, Claude, OpenCode, process, HTTP, and plugin adapters remain on their existing paths. - Fresh native starts fail closed while the rollout flag is off; persisted native records remain readable and recoverable. - Cancellation, company/run binding, tool calls, status decisions, and completion writes are guarded or replay-safe. > For core feature work, check [ROADMAP.md](ROADMAP.md) first and discuss it in #dev before opening the PR. Feature PRs that overlap with planned core work may need to be redirected. ## Model Used OpenAI Codex, GPT-5.6, with repository tools, code execution, and parallel agent review. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either linked existing issues or described the issue in-PR following the relevant issue template - [x] I have not referenced internal or instance-local Paperclip issues or links - [x] My branch name describes the change and contains no internal Paperclip ticket id - [ ] I have run tests locally and they pass — GitHub Actions is authoritative for this resource-constrained checkout - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented risks above - [ ] All Paperclip CI and security gates are green - [ ] Greptile is 5/5 with no open actionable findings - [x] I will address all Greptile and reviewer comments before merge ## Stack - Position: 3 of 5 overall; lowest of 3 currently unmerged - Base: `master` - Previous: [#12590](https://github.com/paperclipai/paperclip/pull/12590), qualified Claude ACPX runtime — merged - Next: [#12592](https://github.com/paperclipai/paperclip/pull/12592), generalized Codex executor, task experience, and developer SDKs --------- Co-authored-by: Dev Agent <dev@paperclip.ing> |

Repair the drizzle snapshot so generate emits no spurious migration (#12333)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work > - Paperclip keeps its state in PostgreSQL, and `packages/db` owns that schema through Drizzle > - `drizzle-kit generate` writes a new migration by diffing `packages/db/src/schema/` against the newest snapshot in `packages/db/src/migrations/meta/`, so the snapshot must describe the schema that the migrations produce > - Snapshot `0228` recorded the new `error_count` column on the wrong table, and snapshot `0229` inherited the error, so the newest snapshot no longer matched the schema > - Because of that, `generate` on `master` folded the drift into any new migration: it emitted an `ADD COLUMN` for a column that migration `0228` already creates, which fails on a fresh database, plus an out-of-scope `DROP COLUMN` > - This pull request moves the column entry to the correct table in both snapshots and adds a test that repeats the diff `generate` performs > - The benefit is that the next person who generates a migration gets only their own change, and CI fails if the snapshot drifts again ## Linked Issues or Issue Description No existing issue. The description below follows `.github/ISSUE_TEMPLATE/bug_report.yml`. **What happened?** `drizzle-kit generate` on `master` emits a wrong migration. The newest snapshot, `packages/db/src/migrations/meta/0229_snapshot.json`, disagrees with the schema in two places. It omits `issue_question_response_deliveries.error_count`, which `0228_nasty_grim_reaper.sql` creates. It also carries `decision_archive_notification_outbox.error_count`, which no migration ever creates and the Drizzle schema never declared. Snapshot `0228` introduced both halves of the error: it added the new `error_count` column to `decision_archive_notification_outbox` instead of the table that the same migration creates. Snapshot `0229` copied it forward. Any new migration therefore starts with two statements that do not belong to it: ```sql ALTER TABLE "issue_question_response_deliveries" ADD COLUMN "error_count" integer DEFAULT 0 NOT NULL; ALTER TABLE "decision_archive_notification_outbox" DROP COLUMN "error_count"; ``` The `ADD COLUMN` fails on a fresh database, because migration `0228` already creates that column. The `DROP COLUMN` targets a column that does not exist on any deployment. **Expected behavior** `drizzle-kit generate` reports "No schema changes, nothing to migrate" on a clean checkout of `master`, and a new migration contains only the author's own schema change. **Steps to reproduce** 1. Check out `master` at commit `bc1a21564`. 2. Run `pnpm install`. 3. Run `pnpm --filter @paperclipai/db generate`. 4. Read the emitted `packages/db/src/migrations/0230_*.sql`. It contains the two statements above, and no schema file was changed. **Paperclip version or commit** `master` at `bc1a21564`. The drift entered in #12307 (snapshot `0228`) and was carried forward by #12291 (snapshot `0229`), which worked around it by building its snapshot by hand. **Deployment mode** Not deployment specific. It affects anyone who generates a migration, and it affects any fresh database that would later run the bad migration. **Database mode** All PostgreSQL modes: embedded, local Docker, and hosted. ## What Changed - Moved the `error_count` column entry from `decision_archive_notification_outbox` to `issue_question_response_deliveries` in `packages/db/src/migrations/meta/0228_snapshot.json` and `packages/db/src/migrations/meta/0229_snapshot.json`. Both files keep their `id` and `prevId`, so the snapshot chain is unchanged. - Added `packages/db/src/migration-snapshot-drift.test.ts`. It reads the newest snapshot named by `_journal.json`, serializes the schema modules with `generateDrizzleJson`, and asserts that `generateMigration` returns no statements. This is the same diff that `generate` performs. - Documented the snapshot rule in `doc/DATABASE.md` under a new "Migration snapshots" section. No migration SQL was added, renumbered, or edited. No schema file changed. The database is correct as it is; only the snapshot was wrong. Why both snapshots and not only the newest one: `0229` is the file that `generate` reads, so repairing it is what fixes the bug. `0228` holds the same error, and `drizzle-kit drop` removes the last migration and its snapshot, which would promote `0228` back to newest and bring the drift back. Repairing both removes that trap. Snapshots are never applied to a database, so neither edit changes any deployment. ## Verification Commands run from the repository root. - `pnpm --filter @paperclipai/db generate` — "No schema changes, nothing to migrate 😴". It writes no SQL file, no snapshot, and no journal entry. `git status` stays clean. Before the fix, the same command wrote `0230_fast_caretaker.sql` with the two spurious statements. - The repaired `0229_snapshot.json` is byte-identical to the snapshot that a real `generate` run produced, except for the `id` and `prevId` that keep the chain intact. - Chain check: the repaired `0228` and `0229` snapshots now differ by exactly the two columns that `0229_drop_company_brand_color_and_attachment_max_bytes.sql` drops, `companies.brand_color` and `companies.attachment_max_bytes`, and by nothing else. - Database check: applied all 229 migrations in order to an embedded PostgreSQL, then compared the live schema with the repaired snapshot. 179 tables and 2687 columns match, with no missing column, no extra column, and no nullability difference. The same comparison against the pre-fix snapshot reports exactly two problems: `column only in snapshot: decision_archive_notification_outbox.error_count` and `column only in database: issue_question_response_deliveries.error_count`. This harness was a scratch script and is not part of the pull request. - `pnpm --filter @paperclipai/db typecheck` — pass. It runs `check:migrations`, which is `check-migration-numbering` and `check-migration-safety`. - `npx vitest run --root packages/db` — 28 files, 102 tests, all pass. This includes the new test. - New test, negative case: with the pre-fix `0229_snapshot.json` restored, `migration-snapshot-drift.test.ts` fails and prints exactly the two spurious statements, plus the instruction to run `generate`. It passes on the repaired snapshot. It takes about 1.2 seconds and needs no database. - `node scripts/check-forbidden-tokens.mjs` and `node scripts/check-no-git-push.mjs` — pass. ## Risks Low risk. A Drizzle snapshot is a build-time record for `drizzle-kit generate`. It is never applied to a database, so this change cannot alter any deployment, and no operator action is needed. Databases that already ran migrations `0228` and `0229` are correct today and stay correct. The proof is a clean `generate`: the command that produced the wrong migration now reports "No schema changes, nothing to migrate" and writes nothing. Two smaller notes: - The new test depends on `drizzle-kit/api`, which is already a dev dependency of `packages/db`. If a future `drizzle-kit` upgrade changes that surface, the test fails loudly at import rather than passing silently. - The test imports every module in `packages/db/src/schema/`, which is the same set that `drizzle.config.ts` points the CLI at. It deduplicates by object identity, because the barrel re-exports the same table objects and `drizzle-kit` rejects a table it sees twice. ## Model Used Claude (Anthropic), Claude Opus, agentic tool use via Claude Code. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge |

feat(runner): add hidden server PRP coordinator (#12176)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The Paperclip Runner needs a narrow server trust boundary before an adapter can start it. > - The package has durable runner transport, but the server does not host or authorize that transport. > - Native persistence exists, but no writer connects PRP events to those records. > - A direct adapter must not enter this path by accident. > - This pull request adds a hidden, run-bound PRP server coordinator. > - The benefit is a recoverable server boundary that remains unavailable to normal execution. ## Linked Issues or Issue Description Refs #11962 Refs #12129 Refs #12169 **Subsystem affected** Cross-cutting. The change affects the runner package and server orchestration. **Problem or motivation** The server cannot authenticate runnerd, commit PRP events before ACK, authorize semantic tools, or enter native finalization from a durable runner result. The application must have this hidden boundary before a guarded adapter can use the runner. **Proposed solution** Add an authenticated PRP WebSocket authority and register it only for one exact persisted native Codex run. Bind each connection and event to the company, issue, agent, run, runner, session, turn, item, and verified runner identity. Commit each event before its cumulative ACK. Project only authorized same-task read tools. Rebuild the accepted result and finalization record from durable result and terminal events. **Alternatives considered** The server could expose a broad runner API key or route semantic calls through existing adapter endpoints. Those options grant too much authority and weaken replay recovery. The server could also add the user-facing adapter in this pull request. That option would mix rollout selection with the transport trust boundary and make legacy compatibility harder to review. **Roadmap alignment** This work supports the shipped enforced-outcomes, governed-tool, and self-healing-run milestones. It does not add a new roadmap surface. ## What Changed - Add the durable PRP server authority with one-use bootstrap tickets, reconnect leases, encrypted frames, bounded state, cumulative ACKs, and idempotent commands. - Add `/api/runner/v1/connect/:runId`. Derive its `ws://` or `wss://` URL from the configured Paperclip API URL. - Register one authority only after the coordinator verifies the complete native Codex run binding. - Commit validated PRP events to `heartbeat_run_events` before ACK. Reject source gaps and conflicting replays. - Rebuild accepted results and finalization records from durable result and terminal events. Enforce finalization owner leases and retry times. - Project five same-task read operations. Recheck run, agent, task, and company authority for each call. - Keep the route hidden. No adapter selects this coordinator, and no code starts runnerd. - Vendor the compiled runner TypeScript runtime into the server package while keeping the workspace package development-only for the server. - Document the package, database writer, run-log payload, and credential exclusions. ## Verification - Run `pnpm --filter @paperclipai/paperclip-runner check:all`. All TypeScript protocol checks and 69 Vitest tests pass, including commit-before-ACK crash recovery. All 43 Rust unit tests and 13 Rust integration tests pass. Conformance and replay parity pass. - Run the focused server WebSocket, coordinator, package-build, and startup-wiring suites. All 26 tests pass, including a clean-checkout reproduction with the runner `dist` directory absent. - Run `pnpm -r typecheck`. - Run `pnpm test:run`. - Run `pnpm build`. - Confirm that the diff contains 19 files. Confirm that it contains no workflow or `pnpm-lock.yaml` change. ## Risks - The server installs the WebSocket route at startup. An unregistered or malformed run path fails closed and creates no native record. - Bootstrap tickets are one use. The private state directory uses mode `0700`, and the state file uses mode `0600`. The file stores derived authentication verifiers and never stores raw tickets or lease tokens. - The journal has explicit frame, command, event-window, and file-size bounds. A bound violation closes the runner connection or rejects the command. - A runner event reaches the database before its ACK. A crash between event commit and ACK causes a byte-equivalent replay, not a second logical effect. - The coordinator accepts only an existing queued or running native Codex row with exact company, task, agent, runner, session, and completion-contract ownership. - Existing direct adapters do not call this service. They keep their current execution, transcript, result, and finalization paths. - The server has no production dependency on the private runner package. Its build copies the compiled runtime into `server/dist`; the workspace link is development-only. This adds no external package and does not change the lockfile. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. feat(runner): add native persistence contracts (#12169)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Agent runs need durable records so Paperclip can explain results and final status changes. > - The current heartbeat tables support direct adapters, but they do not model native runner evidence. > - The runner transport and server coordinator must share a strict finalization contract before they write production data. > - This pull request adds that contract and its additive database boundary. > - It does not select the Paperclip Runner or change any existing adapter execution path. > - The benefit is a reviewable persistence layer that preserves all current behavior and supports later guarded integration. ## Linked Issues or Issue Description Refs #11962 Refs #12129 ## What Changed - Add native run result, finalization, completion, assessment, status decision, and status effect tables. - Add inert native metadata to heartbeat runs and events. Keep `legacy` as the default runtime mode. - Bind each evidence relationship to one company, issue, run, contract, result, assessment, and decision with composite constraints. - Add a strict `paperclip.native_finalization.v1` shared type and validator. - Preserve database functions, triggers, and the unique indexes required by foreign keys in JavaScript backups. - Add migration, backup, mixed-owner denial, validator, and direct-adapter compatibility tests. - Document the new records and their ownership rules. ## Verification - Run `pnpm -r typecheck`. - Run `pnpm build`. - Run `pnpm db:generate`. The schema output and migration safety checks remain current. - Run `PAPERCLIP_PSQL_PATH=/Applications/Postgres.app/Contents/Versions/latest/bin/psql pnpm exec vitest run packages/shared/src/validators/native-finalization.test.ts packages/db/src/client.test.ts packages/db/src/backup-lib.test.ts server/src/__tests__/heartbeat-workspace-busy.test.ts server/src/__tests__/heartbeat-comment-wake-batching.test.ts`. All 52 tests pass. - The full local `pnpm test:run` run completed 4,688 tests. It found 30 existing macOS test-environment failures. A serial rerun with the canonical `/private/tmp` path reduced those failures to six existing listener-diagnostics and skill-browser cases. None of those suites use files in this change. - The full Linux GitHub Actions matrix passes. This includes all general-server, serialized-server, workspace, browser, build, typecheck, canary, and aggregate verification jobs. - Greptile passes at 5/5. Contributor trust, Superagent, Socket, and Snyk pass with no finding from this change. - Storybook visual regression skips by path because this pull request has no UI or Storybook change. - Confirm that the diff contains 25 files. Confirm that it contains no workflow or `pnpm-lock.yaml` changes. ## Risks - The migration adds tables, columns, indexes, a function, a trigger, and ownership constraints. It does not remove or rename existing data. - Composite foreign keys reject mixed-company, mixed-issue, and mixed-run evidence even when each ID exists. - The status-version trigger runs only when an issue status changes. Backup tests confirm that restore retains this trigger and its dependencies. - Native source identifiers are unique when present. fix(security): route paperclipai CLI guidance through safe npx form (CWE-78) (#11400)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work > - Paperclip provides CLI commands and guidance for operators and agents > - The `pnpm paperclipai` script can pass argument values through a shell > - Shell re-parsing can execute command substitutions inside quoted values > - This pull request routes guidance through inert-argv `npx paperclipai` commands and adds regression coverage > - The benefit is safer operator guidance across documentation and runtime hints ## Linked Issues or Issue Description This pull request fixes a command-injection-class defect in Paperclip CLI guidance. **What happened?** The `pnpm paperclipai --flag "$VALUE"` form can re-parse argument values through a shell. A command substitution inside a quoted value can execute on the host. **Expected behavior** Paperclip guidance must pass CLI values as inert argument values. Host-derived values must not appear in copyable commands. **Steps to reproduce** 1. Run a Paperclip guidance command that uses the `pnpm paperclipai` script. 2. Provide a quoted value that contains a command substitution. 3. Observe that the shell can evaluate the substitution before the CLI starts. 4. Compare the result with the `npx paperclipai` form. **Paperclip version or commit** `5670984b75d109950c968542a0111ebb6967f4da` **Deployment mode** All deployment modes that show or use the affected CLI guidance. **Installation method** Built from source and installed CLI guidance. **Agent adapter(s) involved** Not adapter-specific (core bug). **Database mode** Not database-related. **Access context** Both. **Additional context** The earlier merged PR [#11343](https://github.com/paperclipai/paperclip/pull/11343) used the unsafe `pnpm exec paperclipai` form. This fresh PR replaces that guidance with the safe `npx paperclipai` form. ## What Changed - Standardize documentation and runtime hints on `npx paperclipai`. - Remove the broken `pnpm exec paperclipai` guidance. - Use a static `<host>` placeholder in private-hostname guidance. - Add regression tests for unsafe forms, continued lines, static hosts, and offline guidance. ## Verification - `git diff --check origin/master...origin/fix/paperclipai-cli-npx-safe-invocation` passes. - The branch adds `server/src/__tests__/cli-invocation-safety.test.ts` and updates private-hostname tests. - CI must run the new tests, typecheck, lint, and build checks. - Local Vitest execution was not available because this worktree has no installed Vitest binary. ## Risks - The change affects operator and agent documentation text. - The runtime hints now show `<host>` instead of a request-derived host value. - No database schema or migration changes exist. - CI will detect any missed unsafe invocation or type error. ## Model Used OpenAI GPT-5, exact model ID `gpt-5`, with tool use and code-review assistance. The model used repository inspection, Git operations, and PR preparation. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] CI ran the test suites and they pass; local test execution was unavailable in this worktree - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I addressed all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(security): standardize paperclipai CLI guidance on safe npx path (#11343)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Paperclip provides CLI guidance to agents and operators through documentation and runtime messages. > - Content-bearing `pnpm paperclipai` examples send arguments through a shell. > - Shell evaluation can execute command substitutions in untrusted argument content. > - Runtime hostname guidance can also place request-derived content inside a shell command. > - This pull request uses `npx paperclipai` for content-bearing guidance and uses a static hostname placeholder. > - The benefit is safer copy-paste guidance for agents and operators. ## Linked Issues or Issue Description **Issue type** Incorrect information **Where is the issue?** CLI guidance in `doc/CLI.md`, `skills/paperclip/SKILL.md`, documentation, and runtime-generated hints. **What's wrong?** Content-bearing `pnpm paperclipai` commands can pass argument text through `/bin/sh`. Shell command substitution in an argument can execute before the CLI receives the value. **Suggested fix** Use `npx paperclipai` for content-bearing commands. Use a static `<host>` placeholder when runtime guidance displays the allowed-hostname command. ## What Changed - Replace content-bearing `pnpm paperclipai` examples with `npx paperclipai` across the documentation and agent-facing guidance. - Update runtime-generated CLI hints to use a static `<host>` placeholder. - Add safety notes to `doc/CLI.md` and `skills/paperclip/SKILL.md`. - Add scans and regression tests for unsafe invocation and hostile hostname headers. - Keep fixed lifecycle commands and `pnpm --filter @paperclipai/*` build commands unchanged. ## Verification - Run `tsc --noEmit` for the changed server files. - Run `cli-invocation-safety.test.ts`. - Run `private-hostname-guard.test.ts`. - Confirm that hostile hostname headers do not enter shown shell commands. - Confirm that the three commits contain the required Paperclip co-author trailer. ## Risks - This change updates documentation and diagnostic text across many surfaces. - Fixed lifecycle and setup commands remain unchanged. - The tests fail if content-bearing `pnpm paperclipai` guidance returns. - The change does not alter the CLI argument parser. ## Model Used OpenAI Codex, GPT-5, tool use, code execution, and repository review assistance. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

db: env-configurable client options; parallelize attention feed queries (#10795)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work
> - The server stores all state in PostgreSQL through Drizzle and the
postgres.js driver
> - Self-hosted installs run Postgres on localhost, so per-query latency
is near zero; hosted installs often attach Postgres over a network,
sometimes through a transaction-mode pooler
> - The DB client passes no options to the driver, so operators cannot
disable prepared statements or tune the pool without a source edit, and
the deploy docs told them to edit `client.ts`
> - The attention feed also runs its related-data lookups one after
another, so its latency grows as queries × network round trip
> - This pull request adds optional environment configuration for the DB
client and batches the independent attention-feed lookups with
`Promise.all`
> - The benefit is that network-attached deployments get correct pooler
support and a much faster attention feed, while self-hosted behavior
does not change
## Linked Issues or Issue Description
No public issue exists for this; description follows the bug report
template:
**What happened?**
On deployments where PostgreSQL is network-attached (managed providers,
pooled endpoints), the attention feed endpoint is slow:
`attentionService.list()` awaits ~15–20 queries strictly in sequence, so
a 70ms round trip turns into more than one second of pure network wait
per call. Separately, connecting through a transaction-mode pooler
(pgbouncer, Supavisor port 6543, Neon `-pooler` hosts) requires
disabling prepared statements, and the only documented way was to
hand-edit `packages/db/src/client.ts` — which `doc/DATABASE.md` itself
tells operators not to do.
**Expected behavior**
The DB client is configurable from the environment (prepared statements,
pool size, timeouts) with driver defaults when unset, and hot read paths
do not multiply network latency by issuing independent queries
sequentially.
**Steps to reproduce**
1. Run the server with `DATABASE_URL` pointing at a Postgres instance
with ~70ms round-trip latency.
2. Open the attention feed (`GET /companies/:companyId/attention`) and
measure response time — it exceeds one second even with little data.
3. Try to connect through a transaction-mode pooler: there is no
supported configuration to disable prepared statements.
## What Changed
- `packages/db/src/client.ts`: `createDb` accepts a
`DatabaseClientOptions` argument and reads optional env config —
`DATABASE_PREPARED_STATEMENTS`, `DATABASE_POOL_MAX`,
`DATABASE_IDLE_TIMEOUT_SECONDS`, `DATABASE_CONNECT_TIMEOUT_SECONDS`.
When nothing is set, no option is passed to the driver and behavior is
identical to the previous bare `postgres(url)`.
- `packages/db/src/client-options.test.ts` (new): env parsing and
driver-option mapping tests, including malformed-value rejection.
- `server/src/services/attention.ts`: the independent related-data
lookups in each feed section now run under `Promise.all` (issue
summary/image/plan-document maps, decision bundle titles, blocked-issue
maps, the newer-runs scan). Section order, item assembly, and query
shapes are unchanged.
- `doc/DATABASE.md` and `docs/deploy/database.md`: the edit-source
pooling instruction is replaced with the env toggle, plus a short
client-tuning reference.
## Verification
- `pnpm --filter @paperclipai/db exec vitest run
src/client-options.test.ts` — 6 tests pass.
- `pnpm --filter server exec vitest run
src/__tests__/attention-service.test.ts` — 22 tests pass.
- `pnpm --filter server exec vitest run
src/__tests__/decisions-service.test.ts
src/__tests__/decision-training.test.ts` — 45 tests pass; this covers
the call path that runs `attentionService.list()` inside
`db.transaction`, where postgres.js serializes queries on the reserved
connection.
- `tsc` reports no errors in the changed files.
## Risks
- Low risk for self-hosted installs: with no env vars set,
`postgres(url, {})` receives an empty options object, which postgres.js
treats the same as no options — driver defaults throughout.
- The `Promise.all` batches only group queries that had no data
dependency on each other; on the transaction call path the driver still
executes them one at a time on the reserved connection, so transactional
semantics are unchanged.
- Malformed env values now fail fast at startup with a clear message
instead of being silently ignored; this is intentional and only affects
operators who set the new variables.
## Model Used
Claude Fable 5 (`claude-fable-5`), Anthropic — via Claude Code CLI,
extended thinking enabled, tool use (test execution, live latency
measurement against a network-attached Postgres to size the problem).
