fix(build): typecheck server/src/__tests__ and fix every type error (#18739)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work > - The server has about 1,100 test and helper files in `server/src/__tests__` > - `server/tsconfig.json` excludes that directory, Vitest does not check types, and no script runs the tsconfig in that directory > - So a test can call a function with the wrong arguments and still pass, and no tool reports it > - This gap hid 2,168 real type errors, and some of them hid tests that did not test what they claim > - This pull request fixes all of these errors and adds the directory to the server layers from paperclipai/paperclip#18737 > - The benefit is that a type error in a server test now fails the typecheck, with no baseline and no backlog ## Linked Issues or Issue Description Refs paperclipai/paperclip#18737, which is merged and added the server layers. Refs paperclipai/paperclip#18738, which is merged and checks the test projects outside `pnpm -r`, so it is not a duplicate. Refs paperclipai/paperclip#18137, which records that this directory has no check. **What happened?** No tool checked the types of 1,074 of the 1,101 files in `server/src/__tests__`. I searched `package.json`, the workflows, and all tsconfig files. 27 files are in the program of another tsconfig, and these 27 have 0 errors. 11 of the 27 are in `helpers/maintenance/tsconfig.json`. No script ran that project when I measured this. paperclipai/paperclip#18738 now runs it. **Expected behavior** The server typecheck checks these files, and a type error fails the check. **Steps to reproduce** 1. On the base commit, run `tsc -p server/src/__tests__/tsconfig.json --noEmit`. It reports 6,536 errors and needs 12.3 GiB. 2. Add a type error to any file in `server/src/__tests__`. 3. Run `pnpm --filter @paperclipai/server typecheck`. It passes. **Paperclip version or commit** I measured the error breakdown below on commit `8dfd632452`, with TypeScript 7.0.2. The branch now includes master up to paperclipai/paperclip#18865. **Deployment mode** Not applicable. This issue applies to development and CI. No production source file in the server changes. ### Error breakdown Each row adds one change to the row above. | Step | Total errors | Change | Cause | | --- | --- | --- | --- | | Config as committed | 6,536 | | | | Add `src/types/*.d.ts` | 4,447 | -2,089 | Config. The Express request types were missing. | | Set `rootDir` to the repository root | 2,436 | -2,011 | Config. | | Set `allowImportingTsExtensions` | 2,181 | -255 | Config. Vitest accepts `.ts` imports. | | Add `ES2024.Promise` to `lib` | 2,138 | -43 | Config. Node 24 has `Promise.withResolvers`. | | Set `allowJs` for `.mjs` imports | 2,148 | +10 | Config. It removes 8 `TS7016` errors and shows new real errors. | | Set `declaration` to false | 2,142 | -6 | Config. Tests emit nothing. | | Count only files in `server/src` | 2,058 | -84 | Other packages: 53 Daytona, 29 Runner test, 2 UI. | So 4,478 of the 6,536 errors (69%) came from config or scope, and 2,058 are real type errors in 314 files. The 29 Runner test errors are also real, which gives 2,087 errors. Tests that master added after this measurement had 81 more errors, so this pull request fixes 2,168 errors. This table classifies the first 2,058 errors. | Kind of real error | Errors | | --- | --- | | Wrong argument or assignment type | 1,023 | | Stale or partial fixture objects | 525 | | Property that the type does not have | 317 | | Missing narrowing of null or unknown | 101 | | Implicit any | 60 | | Missing name or module | 16 | | Other | 16 | ### What the type errors hid Most errors were stale fixtures and loose mocks. These errors hid real test problems, and this pull request fixes them: - **A test that never ran.** `instrumentation.test.ts` required `sdk-trace-base`, which is not installed. So 3 span tests were skipped. They now run and pass. - **Assertions that could not fail.** - `issue-thread-interactions-service` used a company ID as an issue ID. - `status-card-evaluation-work` compared `[]` with `[]` in a rollback check. - `slack-conversation-lifecycle` read `item.issueId`, which does not exist. - `email-channels` used a permission key that does not exist. - `heartbeat-project-env` imported `LOW_TRUST_REVIEW_PRESET`, which is not exported. The value was undefined. - **Postgres processes that did not stop.** 11 test files called `stop` on the test database helper. That method does not exist, and the helper method is `cleanup`. - **Arguments that the service ignored.** - `methodKey` is now `connectionMethodKey` in the Daytona, Unikraft, 1Password, and Railway tests. - 108 calls passed `"owner-user"` to a parameter that expects an options object. - 9 chat wizard fixtures passed `managementContext` as `source`, so they ran `existing_app` and not `manifest`. - 2 tests passed a `{ userId }` actor that the function ignores. - Inserts into `environments` passed a `companyId` column that the table does not have. - **Problems in tests that master added during this work.** - `sandbox-creation-operations` read `database.connectionString` when an external test database was set. In that mode `database` is undefined, so the fixture would stop with a TypeError. It now uses the external URL. - `idle-completed-history` set a Dot operation to `dispatched`. That is a Muse status, and the Dot type does not have it. The fixture now uses `admitted`, which is a real in-flight Dot status. ### Possible product problems, not changed These may be real problems in production code or types. I did not change them, because this pull request does not change production behavior: - `decisions-service` `service.create` does not validate the lenient `cancel_issue_tree` input. - `createConnection` ignores `input.connectionPurpose`. - The `createConnection` route schema default stores `{}` for `transportConfig`. - `prepareManagedAiRuntime` accepted the invalid value `mode: "connection"`. - `createBinding` accepts invalid `projectionClass` strings outside class 3. - `ensureManagedProjectWorkspace` forwards an untyped `repoRef` by spread. - `routineVariableSchema.label` is optional, but `RoutineVariable.label` is required. - `ToolRunContext.projectId` may be too strict. - `withdrawInteraction` reads `issue.status`, which its type omits. - `issueService.list` and `reconcileNativeFinalizations` omit fields that they return at runtime. - `createGitHubExternalObjectProvider` handles `tokenProvider: null`, but its type forbids this value. ## What Changed - Fixed the 2,168 type errors. The diff changes 322 test and helper files. - Corrected `server/src/__tests__/tsconfig.json`. Editors and the typecheck now read the same options and report the same errors. - Added three `test-tree` layers to `server/scripts/typecheck-layers.mjs`. They read the server layers as declarations, and any error fails them. A hash of the path selects the shard, so a new file does not move other files. - Added `server/scripts/typecheck-stubs/daytona-sdk.d.ts`. Server tests reach Daytona plugin source, and the root install does not have `@daytonaio/sdk`. - Changed two imports in `ui/src/lib/issue-execution-policy.ts` to use `.js` extensions, because server tests import this file. - Made `declarationsConfig` and `--declarations-only` skip the `test-tree` layers, because these layers emit nothing. Other projects read only the source layers. Added a test for this. - Updated `doc/DEVELOPING.md`. ## Verification Run these commands: ```sh pnpm --filter @paperclipai/server typecheck pnpm exec vitest run server/scripts/typecheck-layers.test.mjs ``` Results on macOS (arm64), Node 24, 16 cores. Each check ran after the merge of paperclipai/paperclip#18738 unless the row says otherwise: | Check | Commit | Result | | --- | --- | --- | | Server typecheck, `PAPERCLIP_TYPECHECK_LOW_MEMORY=1`, all 7 layers | `6e45a08573` | Exit 0, 0 errors, 62 seconds, peak 3.52 GiB | | `node scripts/typecheck-test-projects.mjs --low-memory` | `a3306bd13e` | Exit 0, 0 errors, 42 seconds, peak 3.25 GiB | | The same script with `--reuse-declarations` | `1b878aabc0` | Exit 0, 0 errors | | `typecheck-layers.test.mjs` and `live-recovery-work.test.ts` | `01db5634e4` | 90 passed. These include real compiler runs for a pass, a type error, and an invalid tsconfig. | | `tsconfig.declarations.json` after a full server typecheck | `0fb1e4fb0a` | It references only `below`, `cycle`, and `above`. No generated config names a `tsconfig.layers.json` file. | | Owned runtime test in `idle-completed-history` | `e8f2f448ac` | Passed, with the fix that master later replaced | | `idle-incoming-wake`, `plugin-idle-manager`, and the changed `chat-channels` test | `6e45a08573` | 30 passed | | Runner `native-execution.test.ts` | `eab4dcc1f4` | 114 passed | | The 19 server test files that changed since `eab4dcc1f4`, and `typecheck-layers.test.mjs` | `259737b700` | 4,275 of 4,277 passed. The 2 failures are in `chat-channels` and are in the list of 7 below. | The peak is the largest single process, from `/usr/bin/time -l`. Peaks for the server typecheck were between 3.42 GiB and 3.56 GiB across 8 runs. Peaks for the test projects were 3.25 GiB and 3.37 GiB across 2 runs. I did not measure a cgroup. **Runtime check of the fixes.** Types do not prove that a test still works. So I ran all 309 changed server test files, 11,929 tests, before the rebase onto paperclipai/paperclip#18737: | Result | Tests | Detail | | --- | --- | --- | | Passed | 11,913 | Includes the 2 tests and the 54 `dot-runner` tests that passed in a later run, as described below. | | Failed | 7 | The same 7 tests also fail on the commit before the fixes. | | Skipped | 9 | These tests have their own skip conditions: `sentry` 5, and 1 each in `bundled-plugin-registration`, `customer-success-cloud`, `onepassword-connection`, and `workspace-runtime-https-live-exercise`. | The 7 tests that fail with and without this change, on my machine: - 3 tests in `chat-channels` and `email-channels` stop with `ENOENT` on a `SKILL.md` file. The path is in the parent checkout, above the git worktree that I used, so I expect that the worktree is the cause. I did not prove this. - `workspace-instance-cleanup` compares `/private/var/...` with `/var/...`. This is a macOS symlink difference. - 2 tests in `git-reproducible-managed-checkouts` get `unknown_base_git_files` and expect `unpushed_managed_checkout`. I did not find the cause. - 1 more test in `chat-channels`, `materializes direct external-chat finals once`, gets `undefined`. I did not find the cause. CI is the check for these 7 tests. `ci / verify` passed on `eab4dcc1f4`. Failures during this work: - My fix to `agent-runtime-connector-access` changed an invalid permission key in the setup, but not in the assertion. The runtime check found this. I corrected the assertion, and the file passes. - `heartbeat-plugin-environment` failed one wait in the full run. It passed three times alone, so I think that load caused the failure. It can fail again under load. - `dot-runner` skipped all 54 tests in the full run because `cargo` was not on my `PATH`. It then passed 54 of 54 with the toolchain on the `PATH`. - My first `lib` value removed the default DOM types, and the error count went up by 375. I added the DOM libraries. - My Daytona stub with bare `any` left 48 errors, because generic helpers then inferred `unknown`. I added shapes that return promises. - One fix to `agent-secrets-routes` used `class_3_static_lease`, and the test failed. That class allows only specific paths. I reverted to `unclassified`. - `ci / General tests (server (8/12))` failed on `259737b700` because of the flaky port in `idle-completed-history`. paperclipai/paperclip#18853 fixed this test on master, so this pull request keeps that fix. **Audit of the diff.** I counted these patterns in added and removed lines, to find fixes that only hide an error: | Pattern | Added | Removed | | --- | --- | --- | | `@ts-ignore` | 0 | 0 | | `@ts-expect-error` | 0 | 1 | | `.skip` | 0 | 0 | | `as any` | 9 | 9 | | `: any` | 11 | 2 | | `as never` | 8 | 2 | | `as unknown as` | 35 | 4 | | `Promise<unknown>` | 16 | 5 | | `expect(` | 128 | 113 | No hunk removes more `expect(` calls than it adds. Three removals of test content were intentional, and I checked each one: - `muse-control` removed `signalToken`. Line 1012 already asserts that it is absent. - `merged-pr-confirmation-sweep` removed legacy aliases. Other tests cover them. - `heartbeat-workspace-branch-containment` removed a `finalize` branch that no test row can reach. Some partial fixtures stay unchecked through `as unknown as` and `Promise<unknown>`, mostly in `issue-agent-mutation-ownership-routes` and `issue-comment-reopen-routes`. **Accuracy of the check.** One program over the tree and the three shards reported the same errors at the same positions. Memory, as the peak of the largest process on one thread, was 3.93 GiB for one program and 2.43 GiB for the largest shard. I measured these two values before the fixes. Not run or not proven: - I did not run the full `pnpm test:run`, or a root `pnpm build`. I expect CI to run the full suites. - I did not run the 4 GiB container check, or the full `scripts/typecheck-low-memory.mjs`. The peaks above come from macOS, so they are not a Linux cgroup measurement. - I did not run the UI typecheck after the merges. - `workspace-runtime-https-live-exercise` is skipped, so its `cleanup` fix did not run. ## Risks - **A large diff in test files.** 328 files change. A pull request that edits the same tests can get merge conflicts. New tests on master can also add type errors before this merges. Any such error fails this check and needs a fix here. - **A higher cost for changes to source types.** A change to a type can add errors in test files that the author did not touch. The author must then fix them. This is the purpose of the check, but it is new work. - **Changed test behavior.** Some tests now run paths that they did not run before, such as the 9 chat wizard fixtures and the 3 span tests. They pass here, but they can be more sensitive to timing or to the environment. - **The Daytona stub can go stale.** The stub is written by hand. If the plugin uses a new SDK member, the typecheck reports an error until someone updates the stub. - **The release path.** `release-verify.yml` and `scripts/release.sh` run `pnpm -r typecheck`, so they now run this check. - **The tsconfig change.** The test transform reads `server/src/__tests__/tsconfig.json`. The options that I changed are for type checks, and the runs above passed. - **A gap that remains.** Tsconfigs in `packages/paperclip-runner` and in most sandbox provider plugins exclude `*.test.ts`. This check does not read most of those test files, so they can still drift. That work is separate from this pull request. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. fix(server): schedule tool health from committed changes and deadlines (#17554)
## Thinking Path > - Paperclip manages AI-agent work and its connected tools. > - Idle hosted instances need their database and network activity to stop. > - The maintenance tick queries tool connections even when no health check is due. > - Existing connection rows already contain eligibility and the last health observation. > - This pull request reconstructs health deadlines and refreshes them after committed changes. > - The shared coordinator preserves retries, drain, and shutdown without another private timer. ## Linked Issues or Issue Description **What happened?** The aggregate maintenance tick scans connection health every 30 seconds. Empty instances and connections with fresh health observations still cause SQL activity. **Expected behavior** No eligible connection means no recurring health SQL. Eligible connections retain the existing 15-minute proactive check. Configuration changes and health observations update the schedule after commit. **Steps to reproduce** Start a server with heartbeat scheduling enabled and no tool connections. Let startup finish and observe two maintenance ticks. The old code repeats the health inventory query. The new startup regression verifies that those ticks do not invoke the health inventory. **Paperclip version or commit** This branch includes merged parent #17518 and master `96727b3cfefb61f85ffe1fbc29a9b6dd6837efe8`. The 47 changed paths belong to the single tool-connection health duty. No database file differs from master. Related: #14638 covers runtime-auth exclusions. #15448, #15325, and #11910 concern MCP failure classification. This PR preserves those provider policies and does not replace their work. ## What Changed - Keep the GitHub error-projection unit fixture at the health-write boundary and verify the real transaction path in the PostgreSQL health-worker suite. - Add a health schedule owned by tool access. Read lean eligibility fields and saved observation timestamps. - Register health work with the existing coordinator. Refresh only dirty connection/application/company scopes using bounded inventory pages, check due connections in fair company batches, continue concrete due backlog after one second, and retain failures with backoff. - Notify before supported eligibility and observation writes in their owning transactions. Cover API/gallery setup, OAuth, catalog/gateway observations, email, voice, access removal, deletion, and settings. - Commit connection creation with grant, binding, and runtime-slot SQL before its wake. Keep provider calls outside the new transactions. - Keep provider-to-transport mapping in the chat catalog. SDK-only chat changes do not wake health work. - Replace aggregate health scans, retain the public manual sweep, and document the producer audit and remaining sleep limits. - Keep metadata-only example and Smoke Lab installs scoped. Lock and re-read application type before publishing a real eligibility change. - Keep failed inventory reads on their own retry deadline while healthy due batches continue. - Apply fixture migrations before using external disposable databases in all six producer suites. ## Verification Published head: `8c1d293d1ae2b7db753ab20f5a2a2edec1fb0a62`. Fresh CI and reviews are required for this exact head. - **623 distinct targeted cases pass.** The final four complete health, fair-batching, GitHub health recovery, and startup suites pass 80 cases after the retry fix. Five complete producer suites pass 543 cases: tool access 469, access 18, email 45, GitHub events four, and Smoke Lab seven. The earlier 26 health cases are part of this total, not additional cases. - The six producer suites first passed against separate, initially empty PostgreSQL 17 databases at `acbf262843`. They apply their own migrations. The subsequent repair changes only the health worker and its regression; its complete final consumer suites pass on that integrated parent. Server typecheck and build pass with the final repair. - **Installer amplification:** five real installs with 205 unrelated connections reproduced 1,035 example rows and 1,045 Smoke Lab rows. Repeated metadata installs now load only changed fixture connections. The same cases restore an excluded application through each installer and require all 205 unrelated IDs to re-enter the schedule. - **Concurrent eligibility:** a real PostgreSQL lock-wait case requires the installer to notify after a concurrent type change. A mutation that retains the lock but uses the old lookup fails the settled-hint assertion; original source was restored byte for byte. - **Retry isolation:** the failing baseline read one unavailable company three times while another company's 60 due checks drained. Final tests require one initial read, at least 30 seconds between failed reads, prompt healthy progress, eventual recovery, and SQL quiet after settlement. - Real-service producer coverage includes AgentMail activation/pause, GitHub installation changes, and member access removal. Lifecycle coverage includes outer commit/rollback, startup reconstruction, drain/resume, failure, and shutdown. - Failure history and exact evidence scope: [health acceptance](https://github.com/paperclipai/paperclip/blob/8c1d293d1ae2b7db753ab20f5a2a2edec1fb0a62/doc/idle-tool-connection-health.md#acceptance-follow-up-after-the-plugin-parent-merged-october-27), [producer audit](https://github.com/paperclipai/paperclip/blob/8c1d293d1ae2b7db753ab20f5a2a2edec1fb0a62/doc/plans/2026-10-24-tool-connection-health-sleep-audit.md). Prior remote failures and earlier 706-case evidence remain historical. Startup tests emitted listener-count warnings; all assertions passed. No full local repository-suite, deployed sleep, fleet savings, or live provider qualification claim is made. ## Risks - Supported live writers must use the transaction signals. Independent SQL writers and other replicas need their own wake integration. - Configured eligible connections still have a real proactive health obligation. This does not prove Cloud alarm coverage or host/database suspension. - Existing manual probes and catalog operations can overlap. This migration does not introduce a credential-version CAS or change provider failure policy. - Voice remains eligible under the previous health policy. Its generic probe can still report an unsupported transport; changing that behavior is separate work. - No database migration, new table, workflow, or lockfile change. This PR includes its merged parent and current inspected master; later stack PRs and all current-head acceptance gates remain separate. ## Model Used OpenAI Codex, GPT-6 family, with repository tools, code execution, and reasoning. fix(github): drain queued pings during active App setup (#17551)
## Thinking Path > - Paperclip connects external work to an agent and its ordinary tasks. > - A dedicated GitHub App must prove signed webhook delivery during setup. > - Cloud queues the original bytes until the tenant can authenticate them. > - An older personal connection can leave a long empty-queue backoff in that tenant. > - Active App setup can then time out before the queued ping is read. > - This change lets active setup request the existing event drain with a short rate limit. > - The same webhook handler still owns signature verification and setup state. ## Linked Issues or Issue Description Refs: #17457, #17513. **What happened?** Cloud accepted a new App's ping, but the tenant read it only after the setup wait timed out and cleanup archived the draft. An existing personal GitHub connection had left an empty-queue backoff. The poller checked that deadline before it read the new App state. **Expected behavior** An active manager setup request must be able to read the queued ping promptly. It must not bypass signature checks or create another App. **Steps to reproduce** 1. Let a personal GitHub connection build its empty-queue backoff. 2. Start a dedicated App and complete its installation. 3. Return to the waiting setup screen while the signed ping is queued. **Paperclip version or commit** This behavior is present on the base commit of this PR. ## What Changed - Let the authenticated wizard request a queue drain only while its Cloud App still lacks signed-delivery verification. Existing manager, credential, and installation checks run first. - Register a narrow callback to the server-owned GitHub poller. Keep provider handling in the GitHub services. Remove the callback on server close. - Share one in-flight attempt between setup and background requests. Limit setup attempts to one per five seconds, including after errors. - Retain the existing passive backoff, sealed queue, acknowledgement rules, and canonical webhook signature handler. - Add regressions for the old backoff, concurrent requests, failed requests, and wizard signature verification. Update the setup documentation and map. ## Verification - Observed the backoff regression fail against the old service: active setup made no additional Cloud lease request. It passes with this fix. - Three focused event-poller tests pass. They use the real admission/backoff code with stubbed SQL and Cloud boundaries. - All 39 startup tests pass. Server TypeScript, map checks, and diff checks pass. - The Postgres integration suites could not start locally because this host exhausted its semaphore limit. They remain required CI checks. This is not a passing local integration result. - Full current-head CI passes, including the Postgres and chat integration suites. Greptile scored this exact head 5/5 with no unresolved findings. - The additional Paperclip review check ended neutral because its execution did not complete. It did not publish a validated assessment. - A fresh deployed setup attempt remains required before live qualification. ## Risks A waiting setup screen now makes a bounded readiness request to Cloud. The existing connector request timeout still applies. Concurrent calls share the same drain, and failures release it for a later retry. The request stops after persisted verification or when the browser stops advancing setup. No timer, durable queue, fleet setting, or sleep blocker is added or removed. The existing background reconciliation path still has its existing sleep restrictions. Live setup-to-review behavior is not established by these local tests. ## Model Used OpenAI Codex, based on GPT-6. The exact runtime model ID and context-window size are not exposed in this session. Used for code execution and regression analysis. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` / `Refs #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub `#NNN` / `github.com/paperclipai/paperclip` URLs) - [x] My branch name describes the change (e.g. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge Co-authored-by: Paperclip <paperclip@paperclip.ing> |

Reduce encrypted event retries and GitHub run-query transfer (#17251)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Its Cloud connector delivers encrypted GitHub events to an instance. > - One failed inner event currently rejects the whole authenticated batch. > - Healthy events then remain unacknowledged and are downloaded again. > - GitHub response and check reconciliation also reads full run records when it needs only ownership and status. > - This pull request isolates inner failures and narrows those run projections. > - Valid events can finish while failed events remain available for recovery. ## Linked Issues or Issue Description **What happened?** An inner App event encrypted with an unavailable key causes `leaseEvents` to reject the complete batch. No sibling can finish or acknowledge. Repeated retries download the same encrypted payloads. Separately, GitHub response and check reads load prompts, runtime profiles, results, and log excerpts that their callers do not use. **Expected behavior** Authenticate the outer batch and lease before handling individual events. Process valid siblings independently. Retain failed events without acknowledging them. Read only the current run fields needed for response ownership and status checks. **Steps to reproduce** 1. Seal one event for an old instance key and another for the current key. 2. Put both events in a correctly authenticated outer lease. 3. Observe that the old client rejects the whole lease. 4. With this change, the valid event processes, the failed ID is reported locally, and only completed events acknowledge. No public issue exists. The change does not add a provider integration or duplicate a roadmap feature. ## What Changed - Keep outer authentication, environment checks, and lease binding strict. - Isolate inner decryption and route-binding failures. Return their authenticated IDs only to the local poller and count them as failures. - Leave failed events unacknowledged in the broker. Continue processing and acknowledging healthy and duplicate siblings. - Read only run identity, status, and required request context for GitHub responses. Read only run ID and status for check reconciliation. - Cover stale keys, swapped routes, invalid outer bindings, all-failed batches, large unused run payloads, and cross-company/task refusals. ## Verification - Connector cryptography suite: 47 tests passed. - Final connector suite: 50 tests passed, including cryptography and three real PostgreSQL connection-event tests. These cover acknowledgment isolation, all-failed batches, and the exact safe warning fields. - GitHub workflow regression suite after the master refresh: 307 tests passed, including the large-payload/company/task test (1,084 unrelated tests skipped by the selection). - Server typecheck passed after the final source changes. - `pnpm -r typecheck` and `pnpm build` passed after the latest conflict-free master refresh. - The broad local `pnpm test:run` was stopped when the branch was refreshed; it has no complete passing result. All CI gates passed on the final commit, including general and serialized server suites, runner verification, build, typecheck, and end-to-end tests. Apex is 5/5 with all review comments resolved. The last change removes source comments and expands docs; both edited TypeScript files emit identical JavaScript before and after that change. - A read-only sample compared full run records with the new field sets: response data decreased by about 96%, and check data by over 99%. This is serialized query output, not a claim of realized billing savings or CPU reduction. - An initial database test setup failed because the local dependency install omitted native-library symlinks. The package's standard setup script repaired them. The unchanged test timeout then passed. - Added lines checked for credentials, customer data, private links, and internal issue references. ## Risks Failed inner events remain pending and retry under the broker's existing lease and retention policy. This change does not recover a lost original private key or introduce a dead-letter deletion path. Outer authentication failures still reject the complete batch. Run projections must retain request provenance and task binding fields. Existing predicates, ordering, identity validation, and publication authority remain unchanged. The change has no schema migration and adds no background timer or new provider call. ## Model Used OpenAI GPT-6 through Codex, with reasoning and shell/GitHub CLI tools. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used with version and capability details - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs - [x] I have described the issue in-PR following the bug report template - [x] I have not referenced internal or instance-local Paperclip issues or links - [x] My branch name describes the change and contains no internal ticket ID - [x] Focused local regressions and all CI gates pass - [x] I have added and updated tests - [x] I have updated relevant documentation - [x] I have documented risks - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

test: remove the no-op sequential describe modifier (#15286)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Paperclip runs the server and runner test suites with Vitest. > - Vitest 5 removes the deprecated `describe.sequential` property, so the pending Vitest 5 upgrade fails the type-check and test jobs. > - `describe.sequential` only changes behaviour inside a `describe.concurrent` suite, or when `sequence.concurrent` is on. > - This repository has neither, so the modifier changed nothing at run time. > - The benefit is that the Vitest 5 upgrade can land, and the test files lose a modifier that did no work. ## Linked Issues or Issue Description Refs: #12969 ## What Changed - Replace every `describe.sequential` use with a plain `describe` call. - Drop the `{ concurrent: false }` suite option from the two runner test files. - Add a comment to `server/vitest.config.ts` that records why these suites must run one test at a time. - Leave the package manifests and the lockfile unchanged. ## Why the modifier did nothing The Vitest documentation states that `describe.sequential` is useful to run tests in sequence inside a `describe.concurrent` suite, or with the `--sequence.concurrent` option. `sequence.concurrent` defaults to `false`. This repository satisfies neither condition: - No test file uses `describe.concurrent`, `it.concurrent`, or `test.concurrent`. - `server/vitest.config.ts` sets `sequence.concurrent: false`, with `maxWorkers: 1`, `maxConcurrency: 1`, and `isolate: true`. - `packages/paperclip-runner/vitest.config.ts` sets no `sequence` block, so the `false` default applies. `packages/db` and `cli` already run the same embedded-Postgres suites with a plain `describe`, and those jobs are green. The server package was the only outlier. The modifier did carry one real piece of knowledge: these suites need their tests to run one at a time. The new comment in `server/vitest.config.ts` records that reason next to the setting that enforces it. ## Verification - `git grep` for `describe.sequential` returns nothing outside `node_modules`. - The author ran the changed server test files under the installed Vitest 4, and the results match the results without this change. - Two very large embedded-Postgres test files exceeded the author's local memory limit, so the CI test jobs cover those two. - The two changed runner test files have pre-existing local failures caused by a missing Rust toolchain and a missing global `pnpm` binary. The failures are identical with and without this change. - The author type-checked the changed files and found no new error. - CI must pass the typecheck, build, server test, and runner verify jobs. ## Risks - Low risk. Suite execution stays serial, because the Vitest config enforces it. - The change adds no dependency and changes no package manifest or lockfile. - A future change that turns `sequence.concurrent` on would break these suites. The new config comment warns against it. ## Model Used - Claude Sonnet 5 — code edits and local verification. - OpenAI Codex, GPT-5 — the earlier revision of this branch. ## Test plan - [x] Every CI check reaches a terminal green state. fix: preserve GitHub sign-in and show connected repository access (#12993)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - GitHub connections give agents an account with selected repository access. > - Fresh local instances enroll with production Paperclip Cloud. > - Enrollment could finish while the GitHub OAuth profile remained disabled. > - Setup then switched to a personal access token form without explanation. > - This change preserves sign-in intent and shows the connected account and repositories. ## Linked Issues or Issue Description Related: #12907, #12943, #12947. Existing open GitHub connection work was checked. No duplicate was found. **What happened?** After Cloud enrollment, a fresh test-drive asked for a GitHub key. Production did not advertise the managed GitHub profile. Staging did. The permissions page also omitted the authenticated username and repository names. **Expected behavior** Continue with GitHub OAuth when available. Explain unavailable sign-in and allow retry otherwise. Show the GitHub username and complete accessible repository list. **Steps to reproduce** Start a fresh test-drive. Choose GitHub and complete instance enrollment while the Cloud GitHub profile is disabled. Open an existing GitHub connection's permissions page. ## What Changed - Preserve managed sign-in intent when the gallery omits its profile. - Refresh the selected gallery entry on retry without resetting the audience. - Fetch all pages of GitHub installations and repositories. - Store only repository IDs, full names, and installation IDs in grant metadata. - Show the GitHub username, repository list, management link, and refresh action. - Discard the repository snapshot after newer installation lifecycle events. Preserve snapshots verified after delayed events. - Lock and re-read grant metadata when applying installation events or saving refreshed access. Patch only webhook fields for other events. Reject snapshots if access changed during the external fetch, using unique access revisions even when timestamps collide. - Show repository installation recovery for managed OAuth even when the app also offers an advanced PAT method. - Update tests and the GitHub connection runbook. No SQL migration is required. ## Verification - Local typecheck, build, and token gates passed. All latest-head CI gates passed, including the complete test matrix and browser suites. Greptile is 5/5 with no unresolved findings. - All 382 focused setup, permissions, metadata, service, and webhook tests passed across final runs. One socket-hang-up test passed on rerun with the full service suite. Final service, metadata, and webhook checks passed all 230 tests. - The broad local suite was stopped after failures. Seven workspace-runtime exposure and control-conflict failures reproduce on base commit `54a99d884`. The broad run also overlapped local iteration; final focused tests and clean-checkout CI are tracked separately. - Browser: a fresh production-backed instance completed enrollment, retried after profile enablement, reached GitHub consent, recovered from a missing installation, and completed OAuth. - Browser: the permissions page showed the authenticated username and the selected private test repository. A real `get_me` call returned the same account. Reading the selected repository passed; reading an unselected private repository failed with 404. - Browser: a second fresh instance completed enrollment and OAuth without a PAT form or unavailable state. Its username and repository list survived reload and refresh. A real get_me call on the final code returned the displayed account. ## Risks - Repository names are now stored in company-scoped grant metadata and shown with that credential. They are display data, not authorization data. - Large selections require more GitHub API calls. A failed later page rejects the refresh rather than reporting a partial list. - Older grants and webhook-invalidated snapshots require Refresh access to load the list. - Cloud profile enablement is separate deployment configuration. This PR does not change OAuth scopes or GitHub App permissions. ## Model Used OpenAI GPT-6 (`gpt-6-astra`) via Codex. Reasoning, code execution, and browser tools were used. The exact context window size was not exposed. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat(connections): add durable GitHub identities and webhooks (#12843)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work > - Agents need source control access for repository work > - A shared token cannot preserve the responsible person's identity or an agent's dedicated identity > - GitHub App tokens also need durable refresh, repository access checks, and webhook delivery > - Paperclip already has managed connections, encrypted grants, run secret leases, and merge-confirmation behavior > - This pull request extends those systems with GitHub identities instead of adding a parallel credential system > - The benefit is durable GitHub access with explicit identity, repository, runtime, and webhook boundaries ## Linked Issues or Issue Description No public GitHub issue describes this connection change. This description follows the feature request template. **Subsystem affected** Connected Apps, connection grants, secret resolution, native Git runtime setup, webhook processing, and the Apps UI. **Problem or motivation** Users need to connect GitHub once and let agents use the correct GitHub identity. A run should use a dedicated agent account when one exists. Otherwise, it should use the responsible person's account. The connection must survive token expiry, repository access changes, and temporary instance downtime. **Proposed solution** Add user-owned and agent-owned GitHub grants to the existing connection model. Resolve one identity for MCP, Git, `gh`, health checks, and webhook bindings. Store provider tokens in the existing encrypted secret system. Refresh expiring token pairs under the existing lease and compare-and-swap path. Register signed Cloud webhook bindings and process normalized pull request and installation events through a durable local inbox. **Alternatives considered** An organization-wide GitHub token would lose person and agent attribution. Environment variables alone would bypass the managed connection and grant model. A new GitHub-only credential store would duplicate the existing secret and access systems. GitHub App installation tokens and private-key custody remain outside this first version. **Roadmap alignment** This change implements the Connected Apps direction. It also extends the shipped MCP Tool Gateway, per-agent secret access, and action-attribution systems. It does not add a repository catalog. The open repository catalog work in [#11234](https://github.com/paperclipai/paperclip/pull/11234) is related and complementary. ## What Changed - Added agent-owned connection grants and a per-agent credential policy with company and subject constraints. - Added a managed GitHub App method while keeping the personal access token method as an advanced fallback. - Added durable access-token and refresh-token handling with proactive rotation and one automatic recovery after a provider `401`. - Added GitHub identity and installation summaries without storing repository-name lists. - Added signed Cloud webhook binding, event lease, acknowledgement, local idempotency, pull request merge processing, and installation access handling. - Added one identity resolver for MCP, native Git, `gh`, checkout, health checks, and webhook bindings. - Added a class-3 run projection for `GH_TOKEN`, `GITHUB_TOKEN`, a `github.com`-only credential helper, SSH-to-HTTPS rewrite, and GitHub noreply commit attribution. - Added personal and dedicated-agent setup choices plus identity, repository, continuity, and webhook status in the Apps UI. - Added schema migrations, tests, and connection documentation. ## Verification - The current head is fully green in GitHub CI, including build, typecheck, all serialized/general server shards, all browser shards, policy, canary dry run, review, and security checks. - Live staging proof completed with a non-expiring GitHub App user token, selected-repository installation, repository add/remove refresh, managed MCP, native `gh`, HTTPS clone/push/delete, GitHub noreply commit attribution, signed merged-PR webhook acceptance, durable Cloud-to-instance delivery, and installation-access event processing. Temporary branches and temporary repository access were removed afterward. - `pnpm check:token-gates` passed. - `pnpm -r typecheck` passed before and after the rebase onto `origin/master`. - `pnpm build` passed. - The focused connector suite passed 285 tests after the rebase. - The full stable suite passed 5,790 tests and failed 22 tests across 8 general server files. The failures reproduced as shared-runner environment issues. They included `/tmp` versus `/private/tmp`, closed database connections, and invalid high ephemeral ports. The focused connection tests pass in isolation. ## Risks - Migrations add agent grant subjects and a durable connection-event inbox. Migration numbering and safety checks pass. - A raw GitHub user token enters the agent process for Git and `gh`. Per-tool Ask-first controls cannot limit those shell operations. The UI warns users about this boundary. - GitHub App user tokens can be non-expiring. Paperclip performs a continuity check every 30 days, but provider revocation still requires a reconnect. - The webhook path accepts only signed and bounded payloads. It stores a minimal normalized record and no raw provider payload. - GitHub repository permissions remain authoritative. Removed access can make a cached repository count temporarily stale, but runtime access fails immediately. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. Feature PRs that overlap with planned core work may need to be redirected — check the roadmap first.
