Expire native runner continuity archives and quarantine (#17616)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work
> - Native runner sessions keep durable state under
`<instance>/runtime/paperclip-runner/durable-sessions/`
> - When a session starts a fresh provider session, the retired state is
moved into `<session>/continuity-breaks/<epoch>-<uuid>/`; when state
loses authority, it is moved into
`quarantine/<session>.<reason>.<epoch>.<pid>.<uuid>/`
> - Nothing ever removes either, and each can hold a full Codex home of
several gigabytes
> - A sleep-aware sweep already expires failover backup copies in the
same tree
> - This pull request extends that sweep to remove both kinds of
evidence after a retention window, while keeping anything recovery may
still read
> - The benefit is that native runner disk use stops growing without
bound
## Linked Issues or Issue Description
Bug report described in-PR (bug report template).
**What happened?**
On one instance, one day of native runs produced 20 continuity-break
archives totaling 4.8 GB, one session alone holding 4 GB. The quarantine
folder held 12 entries totaling 2.1 GB, the oldest a month old. Neither
is read again by normal operation (continuity-break archives are written
by `archiveContinuityState` and never read), and nothing deletes them.
They were removed by hand to free space and will regrow.
**Expected behavior**
Evidence older than a bounded window is removed automatically, as
failover backup copies already are, without removing anything a live
session or recovery path still needs.
**Steps to reproduce**
1. Run a native Codex session that hits a continuity break (fresh
provider session), or whose state is quarantined (for example
`identity_indeterminate`).
2. Inspect `durable-sessions/<session>/continuity-breaks/` and
`durable-sessions/quarantine/`.
3. Wait any length of time: the entries stay forever.

Reclaim finished isolated task directories with restore points (#17472)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work
> - Agents do task work in execution workspaces on the instance disk
> - A task without a project repository runs in a plain (non-Git) task
directory under `<instance>/isolated-workspaces/<company>/<issue>/`
> - Nothing removes these directories after the work is done, so the
disk fills up
> - The directories can hold the only copy of agent work, so plain
deletion is not safe
> - This pull request saves each finished task directory in an encrypted
restore point, removes it, and restores it when the work reopens. It
also removes orphaned directories after a grace period
> - The benefit is that finished task directories stop using disk, and
no agent work is lost silently
## Linked Issues or Issue Description
**What happened?**
On one instance, `instances/<id>/isolated-workspaces/` held 251 task
directories and 12 GB, and it grew every day. 61 directories belonged to
open workspace rows whose issues closed more than 7 days before (3.9
GB). 12 belonged to issues closed 3 to 7 days before (0.7 GB). 4.0 GB
were directories with no open workspace row (the row was archived or
missing).
The cause has two parts:
1. The terminal workspace reaper archives a workspace only when it
proves delivery through Git (a merged pull request or a merged branch).
A task directory is not a Git checkout, so the Git status inspection
fails and the reaper always skips the row as "undelivered". Git cache
expiration handles only `git_worktree` workspaces.
2. When a person archives such a workspace by hand, artifact cleanup
removes a `local_fs` directory only when `metadata.createdByRuntime` is
true. Task directory rows never set it, so the directory stays and the
row becomes `cleanup_failed`.
**Expected behavior**
Paperclip reclaims the task directories of finished work by itself. It
must not lose files that only exist in those directories.
**Steps to reproduce**
1. Run an agent on an issue without a project repository (for example a
low-trust sandbox task, or an issue with no project), so it works in
`isolated-workspaces/<company>/<issue>/`.
2. Let the agent write files there, then mark the issue `done`.
3. Wait any number of days. The directory and its workspace row stay.
The reaper logs the row as skipped (undelivered).
4. Archive the workspace by hand. The directory still stays.

Migrate standalone nested clones onto the shared project clone (#17407)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work.
> - Each task runs in a git worktree. Extra project repositories sit in
the task under `.paperclip-repositories/`.
> - #17382 made new nested checkouts git worktrees of one shared clone
per project repository. Existing standalone nested clones stayed as full
clones.
> - Long-lived tasks keep those clones for a long time. Many tasks hold
the same large repository, so most of the disk is duplicate `.git` data.
> - #17369 added a locked and verified move of isolated workspaces onto
the shared clone, with a reaper sweep behind a setting.
> - This pull request adds the same kind of locked and verified
conversion for standalone nested clones in open tasks, and runs it from
the same reaper path behind a new setting.
> - The benefit is that the duplicate clones go away without losing any
state or local history, and the disk stops filling.
## Linked Issues or Issue Description
Refs #17382 #17369. Bug report described in-PR (bug report template).
**What happened?**
On one instance, 44 open task worktrees in one project each hold a
standalone nested clone of the same large repository. Together they use
about 25 GB. About 16 GB of that is duplicate `.git` data. Another
project has 33 smaller clones. The clones are removed only when their
tasks expire, and many tasks stay open for a long time. The disk keeps
filling.
**Expected behavior**
Existing standalone nested clones in open tasks become worktrees of the
project's shared clone, with the same state and local history, and the
standalone clones are deleted.
**Steps to reproduce**
1. Prepare a task with a nested project repository before #17382, or
without a shared clone, so that `.paperclip-repositories/<name>` is a
standalone clone.
2. Create the project's shared clone, as #17382 does for new tasks.
3. Observe that the old checkout stays a full clone until the task
expires.

Re-home isolated repository workspaces onto the shared project clone (#17369)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work
> - Each isolated task workspace is a Git worktree on the server disk,
and the terminal workspace reaper and git cache expiration keep that
disk usage bounded
> - For some days, workspace preparation gave each isolated
`git_worktree` workspace its own full clone under
`isolated-repository-sources/`, with the worktree inside it. #16963
removed that creation path, but the existing clones stay, and restoring
an expired workspace still recreates its private clone
> - On one instance, 30 such clones use about 23 GB: 12.1 GB of `.git`
data, 5.2 GB of unused default-branch checkouts and 5.75 GB of real
worktrees. 28 of them back open workspaces, and the disk is nearly full
> - This pull request moves each such open workspace onto the project's
shared managed clone with its exact state, deletes the private clone,
and makes restore use the shared clone
> - The benefit is that disk use drops to one shared clone per project
repository, with no lost work and no change for workspaces that cannot
move safely
## Linked Issues or Issue Description
Refs #16963. Bug report described in-PR (bug report template).
**What happened?**
On one instance, 30 per-issue clones under
`isolated-repository-sources/<companyId>/<issueId>/checkout` use about
23 GB. 28 of them back open workspaces. No process moves these
workspaces to the shared project clone that new workspaces use, and git
cache expiration does not remove a clone while its workspace is open.
Reopening an expired workspace whose recipe has `sourceKind:
"isolated_remote"` clones the full repository again. Separately, a
restore point with a non-default file mode cannot be restored: the
reference read back from jsonb has reordered `modes` keys, so
`loadGitRestorePoint` fails with `restore_point_manifest_mismatch`.
**Expected behavior**
An open workspace with a private clone moves to the shared project clone
with the same branch, HEAD, index, worktree, untracked and ignored
files, and file modes. The private clone is then deleted. Reopening an
expired workspace uses the shared clone when one exists. A restore point
with non-default file modes restores.
**Steps to reproduce**
1. Create an isolated `git_worktree` workspace with
`materializeIsolatedRemoteWorkspaceSource` and record
`isolatedRemoteSource` metadata, as preparation did before #16963.
2. Keep its issue open. The clone stays, because no sweep moves or
removes it.
3. Expire the workspace with a restore point that has a file with mode
`0600`, then reopen it. The private clone is created again, and the
restore fails with `restore_point_manifest_mismatch`.

fix(native): expire settled native workspace sync folders (#17358)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work
> - Native runs sync their workspace with a remote sandbox through a
per-run folder under `<instance>/native-workspace-sync/<run>/`
> - The folder holds a descriptor, a manifest, and workspace and git
seed archives, and a seed can be more than a gigabyte
> - Only a few finalization commit paths delete the folder, so many runs
leave it on disk forever
> - Instance disks fill up with folders that no code will read again
> - This pull request adds a bounded, deadline-driven retention worker
that removes a folder only when no reader can still need it
> - The benefit is that instance disks stop growing with stale sync
folders, and recovery and export paths keep their files
## Linked Issues or Issue Description
**What happened?**
`cleanupNativeWorkspaceSync(runId)` is the only code that deletes
`native-workspace-sync/<run>/`. It runs only when finalization commits
through specific paths. Runs that end in `terminal_failure`, retained
recovery, reconstruction, superseded runs, commits through other paths,
and server crashes leave the folder forever. On one instance, 22 folders
older than 7 days held 6.8 GB. Single seed archives were up to 1.4 GB.
**Expected behavior**
A run's sync folder is removed after a retention window, once the run
and its finalization are settled and no recovery or export path can
still read it. The shared `generations` seed cache stays.
**Steps to reproduce**
1. Run a native agent with a remote sandbox and let the run end in
`terminal_failure` (or crash the server during finalization).
2. Wait more than 7 days.
3. Look in `<instance>/native-workspace-sync/`. The run's folder and its
seed archives are still there.

feat: expire idle open issues' worktrees with restore points (#17271)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work
> - #17248 and #17257 let git cache expiration remove a closed issue
tree's worktree after saving an encrypted restore point
> - Issues that stay open but go untouched for weeks still keep their
worktrees forever, so disks keep filling
> - This pull request expires those idle worktrees the same way, and has
the next run restore its workspace automatically
> - The benefit is bounded disk use for stalled open work, with nothing
lost when work resumes
## Linked Issues or Issue Description
Refs #17248, #17257. Bug report described in-PR (bug report template).
**What happened?**
With restore points enabled, expiration only considers worktrees whose
whole issue tree has been `done` or `cancelled` for a while. A worktree
whose issue stays `todo`, `in_progress`, `blocked` or `in_review` with
no activity for weeks is never removed.
**Expected behavior**
An open issue's worktree that has been idle long enough is saved to a
restore point and removed, and the next run on that issue gets it back
exactly.
**Steps to reproduce**
1. Enable git cache expiration and restore points.
2. Leave an issue open with an isolated worktree and no activity for
weeks.
3. The worktree is never removed.

feat: expire closed git worktrees with unsaved work behind restore points (#17248)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work
> - Git cache expiration removes a closed issue's worktree only when the
remote can reproduce it exactly
> - Most closed worktrees hold unpushed commits or uncommitted files, so
they are kept forever and disks fill up
> - #17238 added restore points (an encrypted save of exactly what the
remote cannot reproduce) and #17241 added their lifecycle
> - This pull request lets expiration remove those worktrees after
saving a restore point, and restores them exactly when the work resumes
> - The benefit is bounded disk use for closed work without losing
anything a user could need, behind a setting that is off by default
## Linked Issues or Issue Description
Refs #17238, #17241. Bug report described in-PR (bug report template).
**What happened?**
With `PAPERCLIP_GIT_CACHE_EXPIRATION_ENABLED=true` and dry run off, one
instance's last 111 expiration checks removed nothing:
| Skip reason | Checks |
|---|---|
| `dirty_or_untracked_files` | 39 |
| `unpushed_managed_checkout` | 32 |
| `live_or_unresolved_consumer` | 21 |
| `unique_ignored_files` | 9 |
| commit not on the remote | 10 |
Without expiration, the terminal workspace reaper archives only merged,
clean worktrees. Closed issues' worktrees therefore accumulate without
bound.
**Expected behavior**
A closed worktree whose only obstacle is unsaved work can be removed
after that work is saved, and restored exactly if the issue is reopened
or work resumes.
**Steps to reproduce**
1. Close an issue whose worktree has an unpushed commit or an
uncommitted file.
2. Enable git cache expiration with dry run off.
3. The worktree is never removed.

feat: track git workspace restore points and apply their retention (#17241)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work
> - Closed issues' git worktrees pile up on disk because they can only
be removed once the remote reproduces them exactly
> - #17238 adds restore points: encrypted saves of the unpushed and
uncommitted parts of a worktree, so the worktree itself can be removed
> - Those saves live in file storage and must be deleted on a schedule,
and promptly when their issue or company is deleted
> - This pull request adds the table that tracks restore points and a
deadline-driven retention worker, with nothing creating restore points
yet
> - The benefit is a reviewable lifecycle foundation before capture is
wired into expiration
## Linked Issues or Issue Description
Refs #17238 (restore point library). Bug report described in-PR (bug
report template).
**What happened?**
Closed issues' worktrees accumulate without bound. For example, one
instance's last 111 git cache expiration checks removed nothing, because
each worktree held unpushed commits or uncommitted files. Restore points
(#17238) will let those worktrees be removed safely. That needs a
durable record of every stored restore point and a retention policy for
deleting them.
**Expected behavior**
- A restore point is kept while its work can still resume.
- It is deleted a fixed time after its issue tree closes.
- It is deleted promptly when its issue or company is deleted.
**Steps to reproduce**
Not applicable on its own: this adds the lifecycle that the capture
integration will use.

fix: expire native session failover backups after their issues close (#16866)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work
> - Native agent sessions that run in a remote sandbox keep a host-side
failover copy of the sandbox's harness state, so a replacement sandbox
can resume the conversation
> - Each session keeps that copy forever, and one copy can reach several
gigabytes
> - On a busy instance these copies fill the volume, and no existing
cleanup touches them
> - Once a session's work is closed, its copy matters only if someone
reopens that work later
> - This pull request expires the copy after the session's issues have
been closed for a configurable window, and makes a reopened issue start
a fresh session
> - The benefit is bounded disk use without breaking active,
recoverable, or leased sessions
## Linked Issues or Issue Description
Bug report described in-PR (bug report template).
**What happened?**
After every remote turn, `checkpointRemoteRunner` writes the sandbox's
runner state and provider session home (for example `codex-home`) to
`durable-sessions/<scope>/failover-backups/current`. Only the same
session's next checkpoint replaces it. No code path deletes a session's
copy when the session ends, its issue closes, or its agent goes away, so
the instance volume fills. On one instance:
- 246 sessions held 17 GB of copies, 84 of them older than a week;
- 24 new sessions added 5 GB in a single day, one copy alone 3.2 GB.
**Expected behavior**
Disk used by failover copies stays bounded. A copy is kept while its
session can still resume (open issue, live run, pending recovery, or
live lease), and expires once the session's issues have been closed for
a while. A reopened issue then starts a fresh native session, instead of
failing with `runner_harness_backup_unavailable` on a replacement
sandbox.
**Steps to reproduce**
1. Run agents with a native runtime in a remote sandbox environment.
2. Let them complete many issues.
3. Watch
`<instance>/runtime/paperclip-runner/durable-sessions/*/failover-backups/current`
grow without bound after the issues close.

fix(workspaces): expire reproducible Git files and restore exact commits (#16457)
## Thinking Path > - Paperclip manages AI agents and their task workspaces. > - Isolated Git worktrees and private repository copies remain on the host after tasks finish. > - These files can fill the disk even when every commit is available upstream. > - Cleanup must retain unique files, local Git state, live work, and recovery data. > - This pull request records and verifies an exact-commit restoration recipe before expiration. > - Normal reopening restores that commit even after upstream advances. > - The benefit is lower host disk use while finished tasks remain available for later work. ## Linked Issues or Issue Description Refs #10285 and #2022. Follows #16433 for skill-cache expiration. Related #11936 provides separate host-local cleanup tooling; this change extends the existing company-scoped lifecycle worker and normal workspace reopening. ROADMAP.md does not specify a competing implementation. ## What Changed - Add opt-in expiration for verified Paperclip-owned Git worktrees after their whole task tree has been done or cancelled for 24 hours. - Preserve active and scheduled runs, previews, pending reopening, unresolved recovery, dirty files, unknown ignored files, and unsupported or unique Git state. - Verify an authenticated fetch in a fresh object store. Save repository identity, exact commit, branch, and ownership before any deletion. - Rename eligible files into recorded managed trash. Resume interrupted cleanup under source and lifecycle locks. - Expire private base clones only after consumer, file, reference, reflog, and object checks pass. Preserve shared project base clones. - Rebuild missing bases and worktrees through normal reopening at the recorded commit. Return an explicit retryable error when repository access fails. - Add independent workspace/base switches, dry-run reports, reclaimed-byte counts, and operational documentation. No table, public API, UI, or recovery-retention change. ## Verification - Real local bare remote plus Postgres: create at A, advance upstream to B, expire the worktree and private base, reopen at A, then make and retain a subsequent commit. - Final lifecycle suite: all 20 tests passed in 46.41 seconds at `d72947a2e45be5d0c912debb03c46b15863b4798`. Review fixes cover second-cycle expiration, newer-branch recovery, normal preparation after restoration, branch adoption, and Git administration path controls. Eleven existing branch reconciliation controls also passed. Covers unique files and Git state, live descendants, scheduled runs, recovery, previews, unauthorized access, upstream failure, concurrent reopening, interrupted deletion, shared bases, and nested private worktrees. - Final guard regressions: 3 affected tests passed. Existing workspace/runtime/preparation/source controls: 328 tests passed in 238.69 seconds. - Full repository typecheck and build passed locally. The full local test attempt did not pass: initial native-session cases hit macOS Postgres shared-memory exhaustion, source changes invalidated two discovery cases, and the checkout disappeared near the end. The final-code retry of the remaining skill and unrelated controls passed all 103 tests. All checks passed on this exact head, including typecheck, general and serialized tests, Runner checks, build, canary dry-run, browser E2E, and security scans. Greptile reviewed the head at 5/5 with all findings resolved. - Fixed a blocking CI policy false positive for `docker-compose-secrets.test.mjs`. The test still rejects GitHub secret expressions, including dot, bracket, and multiline forms. Its full 15-test suite passes. - Map validation and `git diff --check` passed. - Staging dry-run inspection, measured reclamation, and ordinary product acceptance remain pending. No live acceptance is claimed. ## Risks - Git restoration depends on continued upstream availability and credentials. Cleanup skips unverified commits; restoration never substitutes the default branch. - File deletion requires multiple conservative proofs. Unknown or unsupported state is retained and can limit reclamation. - Source and lifecycle locks serialize preparation, reopening, and expiration. Remote verification has a deadline but can delay work on the same source. - Start with both expiration switches disabled. When enabled, dry-run remains the default. Rollback disables further deletion while retaining restoration support. ## Model Used OpenAI GPT-6 through Codex, with reasoning, repository inspection, tool use, and code execution. The exact backend model ID and context-window size are not exposed in this session. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` / `Refs #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub `#NNN` / `github.com/paperclipai/paperclip` URLs) - [x] My branch name describes the change (e.g. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass (focused tests; full local limitation documented above) - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(server): compact finished task worktrees and shorten the reaper cooldown (#16304)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work > - Each task can run in its own isolated Git worktree, and each worktree installs its own dependencies > - The terminal-workspace reaper removes a worktree only when the task tree is finished, the delivery is merged, the files are clean, and a 7-day cooldown has passed > - A recurring task that runs every hour keeps a week of worktrees, and each worktree holds gigabytes of `node_modules`. A finished task with no merged pull request, or with leftover agent files, keeps its worktree forever > - On a busy instance this fills the disk in days, and a larger volume only delays the next failure > - This pull request adds compaction: one hour after a task tree finishes, the reaper removes regenerable directories from the worktree and keeps the workspace, the branch, and all source changes > - The benefit is that finished tasks stop holding gigabytes of disk, and no work is lost because a resumed task regenerates the files when its workspace is provisioned again ## Linked Issues or Issue Description Refs #2022 (retention for workspace cleanup). Related: #11936 and #14608 add external reclaim scripts (a scheduled tool and a disk-guard step). This pull request does the reclaim inside the server's terminal-workspace reaper instead. That way it uses the reaper's lifecycle lock, issue-tree checks, and live-run checks, and needs no extra scheduler. **What existing behavior does this improve?** Disk retention of execution workspaces after their tasks finish. **Current behavior** A finished task keeps its full worktree, including installed dependencies and build output, for at least 7 days. If the delivery is not merged, or the worktree has uncommitted or untracked files, the reaper never removes it. On one instance, an hourly recurring task created about 22 worktrees per day at about 3 GB each (about 2.8 GB of that was `node_modules`). Together with finished tasks that had no merged pull request, they filled a 100 GB volume in about two days. **Proposed behavior** One hour after a task tree becomes terminal, the reaper removes regenerable directories (installed dependencies, build output, tool caches) from the worktree. It keeps the worktree, the branch, the commits, and every tracked, untracked, or other ignored file. When the task resumes, the existing reuse path runs the provision step, which reinstalls the dependencies. Clean, merged worktrees are archived after 1 day instead of 7. **Reason and benefit** Most of a finished worktree's size is regenerable. Compaction removes that part without the risk of deleting work, so it can apply to workspaces that the reaper must keep (no merged pull request, leftover files). The shorter cooldown limits the cost of the source checkouts that stay. **Breaking changes** None. The default archive cooldown changes from 7 days to 1 day. `PAPERCLIP_WORKSPACE_REAPER_COOLDOWN_DAYS` still overrides it. `PAPERCLIP_WORKSPACE_COMPACTION_ENABLED=false` turns compaction off. ## What Changed - New `server/src/services/workspace-compaction.ts`: - Finds directories with a regenerable name (`node_modules`, `dist`, `build`, `coverage`, `storybook-static`, `target`, `.cache`, `.next`, `.nuxt`, `.parcel-cache`, `.svelte-kit`, `.turbo`, `.vite`). - Keeps only the directories that the repository's own `.gitignore` files ignore and that hold no tracked file. A negated pattern (`!build/`), a global excludes file, and `.git/info/exclude` do not count. Each candidate is checked per path, so dependencies below an ignored parent (`vendor/tool/node_modules`) are found. - Searches inside a regenerable-named directory that does not qualify (for example a tracked `build/`), so its ignored dependencies still go. - Never enters `.git` or `.paperclip` (the worktree instance data), and never follows a symlink. - Each Git read has a 60-second deadline and stops when the sweep is aborted. - Moves the directories into `.paperclip-compaction-trash` beside the worktree with a same-filesystem rename, and can restore them. - `sweepTerminalWorkspaces` compacts each terminal workspace once per terminal cycle, after the compaction delay and before the archive cooldown check: - Only isolated linked Git worktrees qualify. A shared workspace, a project's main checkout, or a row whose `.git` is a directory is never compacted. - The move runs inside a transaction that holds the workspace lifecycle lock. The guard checks a fresh row and the same lifecycle generation. It also checks that the issue tree is terminal, that no queued or running run works on the tree or the workspace (by checkout or execution run, or by run context), and that no runtime service runs from the workspace. - The guard runs before the move and again after it. If the second check fails (for example, the task reopened or a run started), the directories move back. Otherwise the trash is deleted. - The worker wakes at the compaction deadline, not only at the archive deadline. - Stale trash from an interrupted compaction or a failed delete is purged by later sweeps. The sweep checks each worktree parent at most every 30 minutes, whether or not anything is left to compact. - New counters `compacted` and `compactionFailed` in the sweep result. The activity log gets an `execution_workspace.regenerable_files_removed` entry with the removed paths. - Config: new `PAPERCLIP_WORKSPACE_COMPACTION_DELAY_HOURS` (default `1`) and `PAPERCLIP_WORKSPACE_COMPACTION_ENABLED`. The default for `PAPERCLIP_WORKSPACE_REAPER_COOLDOWN_DAYS` changes from `7` to `1`. Both new keys are added to the run-failure diagnostics allowlists. - Docs: `doc/DEVELOPING.md` documents the new variables and has a new "Terminal workspace compaction" section. `doc/SPEC-implementation.md` describes compaction. - `execution-workspaces.ts` was already above 1,000 lines. The file-system logic is in the new module. Only the guarded orchestration, which uses the existing lifecycle lock and run predicates, is in the service. ## Verification - `pnpm exec vitest run src/__tests__/workspace-compaction.test.ts src/__tests__/execution-workspace-compaction.test.ts` (in `server/`): 27 passed. `workspace-reaper-cooldown-config.test.ts`: passed. - Unit tests: directory selection (ignored, untracked, regenerable name only, `.env` and local data kept, tracked `coverage` kept, `.paperclip` skipped, symlinks not followed), nested candidates under a source `build/` and under an ignored `vendor/`, a negated `!build/` kept, global and `info/exclude` rules ignored, glob characters in names, abort, main checkout vs linked worktree, move and restore, restore that keeps a recreated directory, and stale-trash purge. - Embedded Postgres tests: - A no-PR, unmerged, dirty workspace is compacted. HEAD, the branch ref, `git status --porcelain --untracked-files=all`, untracked notes, `.env`, local data, and `.paperclip` data stay the same, and the row stays active. - A delivered workspace inside the cooldown is compacted. - The delay is respected, and the worker wakes at the delay. - An active checkout run, a queued run found through its context, an unfinished child issue, and a running runtime service all block compaction. - The task reopens during the move: the files are restored and unchanged. - A run starts during the move: the files are restored. - A shared workspace and a main checkout are never compacted. - Compaction runs once per terminal cycle and again after a later cycle. - Disabled compaction does nothing. - End to end: `realizeExecutionWorkspace` creates a worktree, the sweep compacts it, and a second `realizeExecutionWorkspace` reuses the same worktree. The provision command regenerates `node_modules`, and the untracked notes and the unmerged commit are still present. - Leftover trash is purged when the workspace has nothing left to compact. - Mutation checks: when the post-move guard is disabled, both race tests fail. Without the negation fix or the repository-only source fix, their tests fail. - `pnpm exec vitest run` for `execution-workspaces-service.test.ts`, `terminal-workspace-work.test.ts`, `execution-workspace-reopen.test.ts`, `server-startup-feedback-export.test.ts`, and `workspace-runtime.test.ts`: 335 passed. Two `workspace-runtime.test.ts` cases fail locally with and without this change (`does not diagnose a missing remote branch as a rejected credential`, `rejects explicit main on a master-only remote ...`). They also fail on unmodified `master` on the same machine, so the cause is the local Git environment. - `pnpm typecheck` in `server/`: passed. `pnpm check:module-boundaries`: passed. ## Risks - A repository can keep something that is not regenerable in an ignored `dist`, `build`, `target`, or `.cache` directory. Compaction removes it. The fixed name list, the ignore check, and the tracked-file check limit this. `PAPERCLIP_WORKSPACE_COMPACTION_ENABLED=false` turns compaction off. - A repository without a provision command does not get dependencies back automatically. This is the same state as a new worktree for that repository, where the agent already installs them. - A resumed task pays for a dependency install again. This happens only for tasks that finished more than an hour earlier. - The shorter default cooldown removes clean, merged worktrees after 1 day instead of 7. An operator who wants the old hold can set `PAPERCLIP_WORKSPACE_REAPER_COOLDOWN_DAYS=7`. - Self-hosted instances get the same behavior. There is no schema change. ## Model Used - Claude Opus 5.5 (`claude-opus-5-5`), 1M context, through Claude Code with tool use (shell, file edits, test runs). A separate Claude agent read the reaper code during the diagnosis. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [ ] All Paperclip CI gates are green - [ ] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [ ] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat(dot): complete onboarding and expand governed Runner capabilities (#15414)
## Thinking Path
> - Paperclip manages AI agents, their work, and their permissions.
> - Paperclip Runner supplies the same admitted tool authority to each
provider.
> - The Dot provider in #15402 needs reliable onboarding and useful
agent capabilities.
> - An idle Dot could not start work, assign a human, read skills, or
produce a workspace artifact.
> - Pairing also relied on a second configuration save before ordinary
admission could work.
> - This pull request adds governed idle admission and shared Runner
tools, and completes pairing atomically.
> - Operators can test Dot with fresh data while keeping normal company,
approval, budget, and run ownership checks.
## Linked Issues or Issue Description
**Subsystem affected**
Paperclip Runner, dedicated Dot MCP access, OAuth onboarding,
experimental settings, and empty worktree startup. This PR builds on
merged provider PR #15402. It reuses the merged MCP gateway from #14846
and assistant connection work from #14933 and #15380.
**Problem or motivation**
An idle Dot could see assignments but could not act on a conversation
request until someone created a task first. Its Runner catalog could not
assign tasks to humans or read pinned skills and workspace files.
First-time OAuth discovery and pairing also needed browser fixes, and a
completed pairing did not persist its binding reference on the agent.
**Proposed solution**
Keep Dot within the existing Runner. Admit a visible agent-authored
intake task for idle requests. Add people, human assignment, cross-task,
skill, and optional sandbox workspace tools through shared authority.
Relay assigned app calls through the configured MCP gateway. Add lease
renewal and follow-up references. Save pairing and its configuration
revision atomically. Show prerequisites and provide a complete copy
prompt.
**Roadmap alignment**
This extends the experimental provider in #15402. It uses the existing
governed gateway, task model, skills, artifact path, and native Runner.
It adds no separate execution subsystem.
## What Changed
- Add a standalone OpenAI Dot agent choice with an independent
experimental opt-in. It works with the general Runner option off.
Require Assistant connections (MCP), authenticated sign-in, and public
HTTPS for pairing.
- Use Dot’s own option for company package import. Allow an unpaired Dot
configuration to save after external billing acknowledgement; task
admission still requires pairing. Prepare the shared dev binary for
Dot-only opt-in.
- Label saved Dot agents as OpenAI Dot. Use prerequisite-check copy in
setup and runtime configuration.
- Route Dot creation directly to pairing after explicit external billing
acknowledgement. Hide local CLI, model, and harness setup for Dot.
Preserve the shared Runner implementation and canonical API type. Other
Runner providers still require their general opt-in.
- Add an empty worktree option with fresh signing keys and no production
data copy.
- Fix public-client OAuth negotiation, discovery compatibility, and
optional separate browser authorization origin.
- Add one-use pairing consent preview, clear copied setup instructions,
and atomic binding persistence and cleanup.
- Add idle request admission with stable request IDs and normal
scheduling, permissions, budgets, and task ownership.
- Add identity and people discovery, human task assignment and
reassignment, and authorized cross-task comments and documents.
- Read assigned skill files from pinned manifests. Relay assigned app
calls through the merged gateway without exposing credentials.
- Add an off-by-default workspace bridge. Constrain paths and writes.
Run commands in a deny-by-default OS sandbox with no network or injected
credentials. Reserve mutations before effects and never blindly repeat
uncertain work.
- Add rolling lease renewal, task pagination, bounded operation limits,
and deduplicated follow-up references without comment bodies in
webhooks.
- Add an off-by-default attachment reading setting. Restrict reads to
files on the current assigned task. Verify size and hash, cache bounded
verified copies per run, paginate text or binary bytes, and recheck live
authority before returning.
- Keep file grants operator-owned. Reject agent self-grants across
configuration routes. Preserve attachment consent in create/import
forms. Close generic API file bypasses while retaining current-run
response snapshots and permitted uploads.
- Keep provider limits explicit. Do not inherit a Dot binding,
attachment permission, or workspace permission when hiring another
agent.
- Include the required Markdown format in cross-task document writes and
validate the API title limit. Verify real creation and revision
persistence.
- Restrict command execution to Linux bubblewrap with descendant
containment. macOS retains workspace file tools and artifact publishing,
while refusing command calls. Explain the platform limit in setup.
- Exclude Paperclip instance state from workspace files, uploads,
artifact publication, and sandbox commands. Protect nested directories
and case variants. Fail closed when the directory protection scan
exceeds 4,096 directories.
- Add static UI compression for slow public tunnels. Document setup, the
complete tool inventory, and qualification limits.
## Verification
- Merge preparation on `00ca2c75b` integrates merged base #15402 and
master `fc6304dfe`. The ancestry commit preserves the reviewed follow-up
source tree. The subsequent security fix excludes instance state from
file tools, uploads, artifact publication, and sandbox commands. It
preserves private task authorization and task monitors. It regenerates
the combined tool catalog, seeded catalog digest, and protocol manifest.
Workspace typecheck, full build, and UI token gates pass. All sixteen
real Dot broker cases and 93 company import cases pass after the review
fixes and creator-attribution test correction. The exported
human-assignment catalog and Unicode page boundaries are also fixed. All
ten catalog tests and nine workspace/skill bridge tests pass. All 35
workspace bridge and authority tests passed after the instance-state
fix, including real macOS commands in that intermediate version. The
subsequent document and descendant-containment fixes pass 44 focused
tests across bridge, authority, and setup UI, with six Linux command
cases skipped on macOS. Real cross-task documents pass the route
validator and persist two revisions. macOS refuses command execution and
does not advertise the tool. Full workspace typecheck and build, changed
server/UI typechecks, and token gates pass again on the final commit.

fix(interactions): derive chat recipients and validate explicit users (#14742)
## Thinking Path > - Paperclip helps people manage AI agents and their work. > - Agents use saved questions to get human input and continue the same task. > - The standard question example recently told models to copy a user ID. > - A model can omit an identity prefix and create a question its intended recipient cannot answer. > - Agent Chat already knows the conversation owner, so the server can supply that identity. > - This pull request removes the blanket instruction and validates explicit recipients before saving. > - Ordinary questions stay simple, and explicit addressing remains available for decisions that need a particular person. ## Linked Issues or Issue Description Refs #14707, #14188. Related: #14238 handles legacy email recipients; this change prevents invalid recipients in new cards and retains exact ID matching. **What happened?** A model copied a Cloud user ID without its prefix into `addresseeUserId`. Creation succeeded. The intended user's answer then failed the exact recipient check. **Expected behavior** Ordinary chat questions use the saved conversation owner. A task may optionally name a specific recipient. The API rejects an unknown or unauthorized recipient before it creates a card. **Steps to reproduce** Create a chat question for a user whose ID is `paperclip-id:example`. Supply `example` as the addressee. Before this change, creation accepts the invalid recipient and the owner cannot answer. With this change, creation returns 422. Omitting the field saves the full owner ID and allows that owner to answer. ## What Changed - Remove `addresseeUserId` from standard question examples and remove the blanket requester-ID instruction. - Derive the recipient of ordinary chat questions from the persisted conversation owner. Reject conflicting explicit user IDs. - Keep explicit task recipients optional. Validate supplied user IDs with the existing board mutation policy, including company, viewer, and Cloud restrictions. - Preserve explicit agent routing, connector intents, confirmations, exact recipient checks, idempotent retries, and no-login local-board authority in local-trusted mode. - Update the blocker grader to accept an omitted recipient and verify the actual requester answered. - Add database and HTTP tests for prefixed identities, denied recipients, concurrent retries, saved answers, and response delivery. ## Verification - Database interaction service suite: 90 tests passed, including implicit local-board creation/answering and authenticated/Cloud denial. - Interaction HTTP route suite: 84 tests passed. - Affected interaction/native/connector/documentation suites: 231 tests passed across six files after valid-user fixtures were updated. - Resolver and interaction unit suites: 29 tests passed. - Product E2E unit/calibration suite: 793 tests passed; Product E2E typecheck and blocker catalog discovery passed. - Generated API-reference and capability contract checks passed. - `pnpm -r typecheck` and `pnpm build` passed. - Full local `pnpm test:run` did not finish green: its initial general-server pass had 14,416 passing assertions, one unrelated native-resume assertion failure on macOS, and three teardowns from an intermediate fixture cleanup fixed above. Separate broad local groups also encountered timeout/live-port failures under host load. Local UI (7,026), CLI (502), shared (817), and skills-catalog (20) tests passed; the complete final-head CI matrix is the broad verification gate. - After two CI cold-start readiness timeouts, a separate test-only commit gives the first exposure lifecycle fixture the existing normal 30-second readiness budget. Its real HTTP, ordering, and cleanup assertions remain intact; the targeted case and final Linux CI shard passed. Production deadlines are unchanged. - A separate OpenCode fixture failed twice on GitHub-hosted Ubuntu because its cached Node executable was group-writable; the same case passed on AWS runners. The fixture now qualifies its own Linux copy with mode `0500` and the actual copy digest. Host files and production security checks are unchanged. The focused macOS case passed; the new Linux-copy branch also passed on the final AWS-hosted Linux runner (1,125 passing Runner tests, 3 skipped). The final run was not on a GitHub-hosted runner. - Final-head [CI run 36762078176](https://github.com/paperclipai/paperclip/actions/runs/36762078176) passed for `116b968b24fa0a8c5724a7bf96e73a8dda5f0425`: 54 successful checks and two conditional Storybook skips, with no pending or failed checks. The 27 general/serialized test jobs reported 28,635 passing tests. Typecheck, build, Runner, browser E2E, and Canary gates passed. Greptile reviewed that exact head at 5/5; both review threads are resolved, with no open follow-ups. - No live provider replay is claimed by this PR. ## Risks - New explicitly addressed cards reject users who cannot mutate the issue, including viewers, inactive members, and invalid IDs. Callers that supplied invalid recipients must correct their request. - Existing addressed cards are not rewritten. Existing authorization checks remain strict. - Chat inference applies only to questions without an agent addressee. Connector intents and governed confirmations retain their own recipient paths. - No schema change or migration is required. ## Model Used OpenAI Codex, GPT-6 (exact serving variant and context window are not exposed in this environment). Used reasoning, tool use, code editing, and test execution. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat: add native in-app announcements with persistent dismissal (#13403)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Self-hosted boards need a way to show occasional product announcements. > - An app release should not be required to publish or withdraw a card. > - Native card controls keep publishing consistent; the hero can use a static image or isolated HTML/CSS animation. > - This pull request renders a validated JSON feed with native components. > - It stores dismissals per account on each instance, so a closed card stays closed across companies and browsers. > - Named staging feeds let authors test content before production publication. ## Linked Issues or Issue Description **Subsystem affected** Board application shell, announcement delivery, and user preferences. **Problem or motivation** Operators need a small, optional announcement card. Users need reliable dismissal state. Authors need to test remote content without changing the production feed. **Proposed solution** Add one non-modal AnnouncementWell. Fetch validated JSON and content-addressed media through the instance server. Keep card controls native, with optional sandboxed HTML/CSS animation in the hero. Use stable announcement IDs for dismissal, an explicit empty manifest and quiet 404 handling. Provide a staged publishing helper and isolated test-drive guide. **Alternatives considered** Hosting the entire card as a page would move navigation and dismissal into remote content. This change limits HTML to a scriptless, isolated visual hero and keeps controls native. Browser-only storage would lose dismissals across browsers, so the instance stores account preferences. **Roadmap alignment** ROADMAP.md has no overlapping announcement feature. A GitHub title search found no related announcement pull requests. This work implements a maintainer-requested feature. ## What Changed - Add shared feed types, strict validation of every object, supported routes, expiration and version checks. - Add a board-only current-feed API, constrained media proxy, and idempotent dismissal API. Store the first dismissal and its company audit entry in one transaction. - Cache upstream data for one hour. Use conditional requests, request deduplication, response limits, public destination checks, and a three-second deadline. Treat a remote 404 as an empty feed with a fifteen-minute retry cooldown. - Keep announcement visibility stable when focus moves to browser chrome or another app pane; only tab visibility starts a return check. - Add a responsive native announcement card. Respect onboarding, dialogs and toast placement. Sync pending dismissals across tabs and retry after reconnect or return. - Add idempotent migrations for dismissals and validated publication IDs, design-guide examples, static and animated Storybook examples, and focused tests. The publication registry supports offline retries without accepting caller-invented IDs. - Add HTML/CSS animated heroes with static posters, automatic playback, reduced-motion handling, strict DOMPurify validation, an empty iframe sandbox and CSP that blocks scripts/network resources. - Add validated staging publication, content-addressed assets, an empty production manifest, preview fixtures, and authoring/operator documentation. ## Verification - The preceding implementation passed 98 targeted shared/server/publisher/route/OpenAPI/UI tests and 127 tests including the master rebase. The playback-control removal passes all 21 announcement UI tests, covering the rendered sandbox, fallback, reduced motion, dismissal and slow/stale state lookups. The preceding shared/server tests cover HTML validation and response sandbox headers. - The playback-control removal passes UI typecheck, production UI build, Storybook build and token gates locally. Browser verification confirms the animated card has only its dismiss button and two links, with no page errors. The full canonical CI matrix passed on current head `00e416431edb610861599d50490270bbd0f3c6b6`: 32 successful checks and two optional Storybook deployment checks skipped. This run needed no retries. Greptile reviewed this same head at 5/5 with no outstanding findings. - The local canonical general-server run passed 12,063 tests before reporting embedded-PostgreSQL startup failures in an unrelated fixture. All 31 tests in that fixture passed across isolated retries. The UI group passed 6,219 tests and other workspace groups passed 3,201; two CLI database-startup failures also passed individually. Serialized server suites were verified by the full CI matrix rather than repeating them locally. No source changes were needed for these environment failures. - The real S3/CloudFront staging manifest and both media asset headers were verified. Production remains empty/unpublished. The guide distinguishes the preview host's disabled edge cache from production cache requirements. - In the isolated test-drive, the animation visibly moves without playback controls. A 390×844 browser viewport keeps the card above navigation. Reduced motion makes no animation request. Both themes render correctly and browser page errors are empty. Browser fault injection verified that scripts cannot execute and CSS cannot make network requests; a missing animation leaves its poster and controls. - Refresh leaves the animated card visible. Closing it persists after reload and the API returns null. Earlier live checks verified dismissal across browsers, company-relative CTA navigation, modal deferral/restoration, and new-ID eligibility after restarting the same database. - The deployed empty feed and a real remote 404 return HTTP 200 with null from the board API, with a usable dashboard and no announcement popup or browser warnings. - Authoring documentation covers staging, animated HTML constraints, test-drive, withdrawal, ID reuse and cache-refresh steps. ## Risks - Animation supports self-contained visual HTML/CSS and inline SVG, without JavaScript or external resources. A static image is required. Older builds that do not recognize the optional animation field quietly hide that unsupported feed. - The default feed makes an outbound request from an instance when a board is used. Operators can disable it. Requests contain no account IDs, company data, cookies or interaction events. - Feed publication and withdrawal can take about 65 minutes to reach returning users because of CDN and instance caches. Expiration also removes visible cards locally. - Dismissals follow an account within one instance. No-login instances share the existing local-board identity. Separate installations do not share state. - Both tables are additive. A unique key prevents duplicate dismissals; the transaction prevents duplicate first-dismissal audit entries. The publication registry retains only validated IDs. AGENTS.md and the implementation spec document the required exception to company scope for these instance-level records. - Publication was limited to separate public staging prefixes on the existing preview host. Production remains empty/unpublished. No AWS policies or infrastructure were changed. ## Model Used OpenAI GPT-6 through Codex. The exact runtime model ID and context-window size are not exposed in this session. Capabilities used: reasoning, code editing, shell execution, tests, browser interaction, and tool use. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat: add experimental native chat connectors (#13038)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - People also ask agents for work in their existing chat tools. > - Each external conversation needs one task and a current authorized source. > - Retries, Stop, and provider failures must not duplicate work or expose private data. > - The first chat PR establishes the opt-in provider and data contracts. > - This PR adds experimental channel integration and its durable control plane. > - Users can request work from connected channels and inspect delivery in Paperclip. ## Linked Issues or Issue Description Refs #13100 and #13092. This is the second of exactly two chat PRs. Foundation #13100 is merged and changed 143 files. Runner prerequisite #13092 is also merged. This PR changes 400 files against master, below the 500-file review limit. It contains no wireframe images or HTML galleries. ## What Changed - Add native Slack, GitHub, Microsoft Teams, Telegram, and Discord chat connections. Keep chat disabled unless the operator enables experimental chat connectors. Preserve the production GitHub tool connection and its normal setup path. - Bind each provider bot identity to one immutable Paperclip agent. Bind each admitted external conversation to one task. Paperclip owns tasks, runs, permissions, and audit records. - Add durable admission, per-conversation queues, questions, task controls, progress, final replies, images, files, and delivery receipts. Board comments remain internal unless explicitly sent to the channel. - Check current identity, provider reach, resource access, credentials, runtime generation, and exact source before provider effects. Keep private responses private. Never send raw reasoning, private logs, credentials, or tool arguments. - Hold uncertain sends for explicit audited resolution. Make Board Send-to-channel atomic and idempotent. Keep reconnect and setup credentials in Paperclip secret storage. - Preserve current native-runner authority across retries, lost acknowledgements, and recovery. Keep immutable input and completion contracts separate from newer user input. Receipt reconciliation cannot launch a provider. - Reconcile chat close/new ordering and provider-effect lock order. Audit resource access changes in the same transaction. Submit only the selected resource from each UI toggle so stale pages cannot undo unrelated access changes. - Drain Codex stdout before certifying process exit. Bound the drain with the existing shutdown grace. Preserve observed terminal authority without treating an undrained process as successful or reusable. - Incorporate master `018ca5da` with its ACP Stop, mobile task layout, runner packaging, and official lock changes. Preserve dedicated chat-answer continuations in both directions when ordinary queued comments are adopted after Stop. - Fence late adapter readiness behind an earlier Stop for the same run. Preserve verified cleanup for registered adapters. Handle single Stop, agent pause, duplicate Stops, and failure release without creating a false cancellation receipt. - Incorporate master's `6dd48cad4` wake-queue extraction. Preserve exact failed-chat retry authorization and lineage, retired question-source suppression, and the block on generic recovery that would discard the admitted source. Fresh deferred input retains its separate promotion path. - Incorporate master `2a05b5ed3` and its queue-admission extraction, simplified transaction ports, and separate runner CI job. Preserve exact durable receipts, actor separation, and dedicated-answer isolation through the new module. A failed receipt insert rolls back the accompanying deferred-wake merge. ## Verification Current head: `afe19299d06253cb628eb398e91d1200ea9f412a`, incorporating master `2a05b5ed3457ea33efd6895520447d1d97fe98d8`. The conflicts are resolved. This successor fixes two test-harness boundaries exposed by CI: per-case route-module preparation and actual durable-save completion before intentional runner termination. Production code and all existing test/turn deadlines are unchanged. [Exact-head Greptile review](https://github.com/paperclipai/paperclip/pull/13038#issuecomment-5587250594) is **5/5**, completed September 10 at 13:20:55 UTC, with no actionable findings or open review threads. [Fresh exact-head CI](https://github.com/paperclipai/paperclip/actions/runs/34481724341) passes **all 24 jobs**, including Build and both required aggregates. Normal exact-head guarded merge was attempted and rejected by the remaining branch approval policy: CODEOWNER review is required and no human approval is present. Normal **squash auto-merge is enabled** as of September 10 at 13:36:26 UTC. Requested CODEOWNERS have been notified; no approval bypass or self-approval was used. Earlier-head results below remain historical evidence, not qualification of this successor. - Final exact-head Linux evidence: 995/995 chat integration cases; 36/36 agent-skills routes; 35/35 runner live-session cases, including real process kill/resume; 1948 runner Vitest cases with three existing benchmark/platform guards; 870/870 API-authority cases; and 104 browser cases with four existing optional skips. Rust, conformance/replay, full repository build, typecheck, canary, all server/workspace shards, and both required aggregates pass with normal CI concurrency. Earlier failed attempts remain recorded below. - Latest test-only qualification: 141/141 route/permissions/authentication cases pass in separate cold forks, with plain server types and independent review clear. The real-runner suite passes 35/35, with plain runner types and independent review clear. A controlled premature-save acknowledgement fails as expected; matching ownership/effect/process evidence, rejected saves, real turn outcome, test abort, and pre-kill liveness are covered. No local reproduction of the original CI scheduling failure is claimed. The preceding [CI run](https://github.com/paperclipai/paperclip/actions/runs/34479680858) passes 21/24 jobs, including all 995 Linux chat cases and browser aggregate (104 passed, four existing optional skips); only Build, the skills serialized shard, and the required verification aggregate fail. Its exact-head Greptile review was 5/5. Both failed job logs are retained. - Final fixture qualification: all eight focused Discord cases and all 995 chat integration cases pass. The exact modal statement/PID is observed before taking the real connection lock; the test then proves its actual blocking relationship before mutation. Original SQL execution, provider behavior, negative assertions, and 1s/15s timeouts remain unchanged. Independent review is clear and test/production hashes remain frozen. The preceding [CI attempt](https://github.com/paperclipai/paperclip/actions/runs/34477184777) passed 22 jobs, including Build/runner, typecheck, canary, all other test shards, and browser aggregate (104 passed, four existing optional skips); the two fixture failures and failed verification aggregate remain recorded, not relabeled as a pass. - Current queue-module composition: 308/308 recovery/batching/queue/Stop tests; 995/995 full chat integration; 89/89 module tests, including real PostgreSQL receipt-insert rollback; 24/24 workflow/module-boundary tests; plain server and UI types. All four actual local process/ACP browser paths pass in 1.4 minutes. Fresh databases, no skips or retries, stable reviewed source hashes. The initial boundary failure is retained; its no-op service wrapper was removed without changing recovery context or weakening the check. An exploratory standalone test-directory typecheck fails because its new upstream transformation config is not a standalone typechecking project; standard CI/build does not invoke it, and no configuration was weakened to suppress those diagnostics. - The preceding head `e02a63d462ce5d47433b0aeb632bb6fd20aab1ba` passed [all 24 CI jobs](https://github.com/paperclipai/paperclip/actions/runs/34436462958) and exact-head Greptile review at 5/5. Required CODEOWNER review prevented its normal merge before master advanced again. - Final extracted-module composition: 307/307 recovery, batching, queue and Stop-control tests; 995/995 full chat integration; 49/49 module tests including eight PostgreSQL adapter cases; and 19/19 issue-update tests. Plain server types pass. All four actual local process/ACP browser paths pass in 1.3 minutes. Fresh databases, no skips or retries in these cohorts, frozen source hashes, and independent review clear. - The preceding head `3e4e1c1c` passes [all PR CI jobs](https://github.com/paperclipai/paperclip/actions/runs/34415826820), including Build and required `ci / verify` and `ci / e2e`. Both the original Rust failure and the previously load-sensitive lineage fixture pass with unchanged Linux concurrency. Master advanced afterward and required this reconciliation. - Final master composition: 448/448 focused UI tests, 186/186 adapter tests, 24/24 queue/control tests, and 11/11 packaging tests. Plain UI, server, shared, and adapter types pass. Token gates and diff checks pass. Independent server and UI reviews are clear. - Stop-registration regression: both real-service cases fail against exact `a95` source and pass with the fix. The full corrected recovery/control suite passes 265/265. Duplicate-owner and failed-Stop controls also pass. Plain server types pass. The readiness barrier prevents provider startup without adding an acknowledgment to an already terminal run. - Final qualification strengthens terminal-field equality and repeats both affected cases successfully on a fresh database. All four actual local process/ACP browser paths pass again in 1.3 minutes, without skips or retries. The final screenshot shows Cancelled, a paused subtree, retained input, and no error toast. - Two new actual-service regressions fail before the merge fix. They prove that queued-comment adoption could consume a dedicated chat answer or add unrelated input to that answer. The fixed four-case cohort passes, including ordinary upstream continuation and adapter Stop controls. Full recovery passes 257/257. All four actual local process/ACP Stop browser flows pass in 1.4 minutes, without skips or retries, on a fresh database. - The unchanged runner artifact was qualified with 171/171 transport tests, 870/870 API-authority tests, conformance 1/1, and replay 11/11. Six controlled reader tests prove the exit/drain repair. Its local serial Rust workspace passed 546 top-level cases plus two invoked helpers; the later passing Linux CI supplies default-concurrency evidence. - Prior exact-source full chat integration passes 995/995. Settings regressions cover concurrent stale pages, 501 destinations, pending state, rejected updates, and explicit retry. These deterministic tests do not prove live provider behavior. - Retained failed attempts and their causes are in the [qualification log](https://github.com/paperclipai/paperclip/blob/afe19299d06253cb628eb398e91d1200ea9f412a/doc/plans/chat-adapters/2026-09-08-chat-queue-and-webhook-repair.md). The first merge adapter run timed out while macOS slept for 290 seconds. Its unchanged repeat passed with a temporary sleep guard. No assertion, deadline, or CI gate was weakened. Review commands include `pnpm --filter @paperclipai/server exec vitest run src/__tests__/heartbeat-process-recovery.test.ts src/__tests__/issue-queued-comments-routes.test.ts` and `pnpm exec playwright test --config tests/e2e/playwright.config.ts tests/e2e/acp-stop-continuation.spec.ts`. Database suites require fresh disposable databases. See the [browser runbook](https://github.com/paperclipai/paperclip/blob/afe19299d06253cb628eb398e91d1200ea9f412a/doc/plans/chat-adapters/2026-09-04-chat-adapters-browser-e2e-runbook.md) for provider setup and separate live acceptance steps. ## Risks - This remains experimental. Deterministic tests and bounded live evidence do not establish every provider feature, tenant, permission layout, or media shape. Teams work-tenant qualification is still open. - Failed and uncertain provider effects remain visible and can require operator action. A transport receipt does not prove recipient visibility. - Native controller and runner artifacts must remain compatible. Preserve lease ownership, terminal authority, source binding, and quarantine during future changes. - Access and audit rows commit together, but activity notifications remain best-effort. This is not a new durable event outbox. - The PR operation does not deploy a live server, replace its runner, or change provider permissions. Remaining live qualification is documented in the [temporary handoff](https://github.com/paperclipai/paperclip/blob/afe19299d06253cb628eb398e91d1200ea9f412a/doc/plans/chat-adapters/2026-09-08-open-qualification-followups.md). ## Model Used OpenAI Codex assisted with implementation, tool execution, testing, and review. feat(apps): improve gateway and workspace connection UX (#12340)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - App connections must work in both the operator UI and agent tool gateway. > - The first stack layer adds secure remote connections. > - Operators still need clear setup, test, and recovery states. > - This pull request adds the gateway behavior and the workspace connection experience. > - The benefit is a connection flow that is easier to understand and recover. ## Linked Issues or Issue Description Refs #11965 This is stack 2 of 11. It depends on stack 1 and replaces another reviewable part of #11965. ## What Changed - Improve remote tool gateway connection behavior. - Add clearer app setup, test, and recovery states. - Add focused server and UI tests for the new paths. - Keep the diff isolated from later identity and catalog work. - Stabilize DNS-pinned remote HTTP protocol fixtures and the managed-runtime public-origin fixture for this independently tested layer. ## Verification - `pnpm -r typecheck` - `pnpm --filter @paperclipai/server exec vitest run src/__tests__/tool-access-service.test.ts` (150 passed) - `pnpm test:run` - `pnpm check:token-gates` - `pnpm build` ## Risks - Gateway errors now surface through new user-facing states. - A stale connection can require a new setup attempt. - The change does not add a database migration. - The injected HTTP transport and public URL are test-only fixtures; production DNS pinning and runtime behavior are unchanged. > I checked `ROADMAP.md`. This stack continues the existing app connection work from #11965 and does not duplicate another planned item. ## Model Used OpenAI Codex, GPT-5. The runtime model ID and context window were not exposed. The model used reasoning, tool use, and code execution. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` / `Refs #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links - [x] My branch name describes the change and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat(server): add a configurable cooldown to the terminal workspace reaper (#11642)
## Thinking Path > - Paperclip is an open source app that manages AI agents for work. > - The server manages execution workspaces and their worktrees. > - The terminal workspace reaper removes a workspace when its issue tree reaches a terminal state. > - Immediate removal prevents a person from reopening recently completed work. > - This pull request adds a configurable cooldown before the reaper archives the workspace. > - The cooldown keeps recent work available and keeps immediate cleanup available with value `0`. ## Linked Issues or Issue Description Refs: #7790 **Problem** The reaper archives an execution workspace and deletes its worktree as soon as the issue tree becomes terminal. A person cannot reopen recent work without extra effort. **Expected behavior** The reaper should keep a recently completed workspace during a configurable cooldown window. It should archive older work and support immediate cleanup when the value is `0`. **Proposed solution** Read the cooldown from `PAPERCLIP_WORKSPACE_REAPER_COOLDOWN_DAYS`. Use a seven-day default. Use the latest terminal timestamp in the source issue tree as the cooldown anchor. ## What Changed - Add `PAPERCLIP_WORKSPACE_REAPER_COOLDOWN_DAYS` with a seven-day default. - Treat `0` as no cooldown and use the default for negative or non-numeric values. - Use the latest `completedAt` or `cancelledAt` value in the source issue tree. - Use `updatedAt` when a terminal timestamp is null. - Skip candidates inside the cooldown and report them in `skippedCooldown`. - Recheck the cutoff during the guarded archive operation. - Document the environment variable and add focused tests. ## Verification - Run `npx vitest run server/src/__tests__/execution-workspaces-service.test.ts`. - Confirm that the test run passes 66 tests. - Confirm that the tests cover a recent tree, an old tree, value `0`, and a null terminal timestamp. - Confirm that the changed files pass `tsc --noEmit`. ## Risks The default changes terminal workspace cleanup from immediate removal to a seven-day delay. A value of `0` preserves immediate cleanup. The guarded archive check limits race risk during concurrent lifecycle changes. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. Feature PRs that overlap with planned core work may need to be redirected — check the roadmap. ## Model Used OpenAI Codex, GPT-5, tool use and code execution. Add secrets provider vaults and remote import (#5429)
## Thinking Path > - Paperclip orchestrates AI-agent companies and needs secrets handling to work across local development, hosted operators, and governed agent execution. > - The affected subsystem is the company-scoped secrets control plane: database schema, server services/routes, CLI workflows, and the Secrets settings UI. > - The gap was that secrets were local-only and operators could not manage provider vaults or import existing remote references without exposing plaintext. > - This branch adds provider vault configuration plus an AWS Secrets Manager remote-import path while preserving company boundaries, binding context, and audit trails. > - I kept the PR to a single branch PR, removed unrelated lockfile/package drift, rebased the full branch onto the current `public-gh/master`, and addressed fresh Greptile findings. > - The benefit is a reviewable implementation of provider-backed secrets with focused tests covering provider selection, import conflicts, deleted secret reuse, rotation guards, and AWS signing behavior. ## What Changed - Added provider vault support for company secrets, including provider config storage, default vault handling, health checks, binding usage, access events, and remote import preview/commit. - Added an AWS Secrets Manager provider using SigV4 request signing, bounded request timeouts, namespace guardrails, cached runtime credential resolution, and external-reference linking without plaintext reads. - Added Secrets UI surfaces for vault management and remote import, plus CLI/API documentation for setup and operations. - Stabilized routine webhook secret binding paths and SSH environment-driver fixture bindings discovered during verification. - Addressed Greptile and CI findings: no lockfile/package drift, monotonic migration metadata, disabled-vault default races, soft-deleted secret hiding/recreate behavior, remove behavior with disabled vaults, soft-deleted external-reference re-import, non-active rotation guards, managed-secret soft deletion through PATCH, and per-call AWS SDK credential client churn. - Rebased this branch onto `public-gh/master` at `0e1a5828` and force-pushed with lease to keep this as the single PR for the branch. ## Verification - `git fetch public-gh master` - `git rebase public-gh/master` - `git diff --name-only public-gh/master...HEAD | grep '^pnpm-lock\.yaml$' || true` confirmed `pnpm-lock.yaml` is not in the PR diff. - Confirmed migration ordering: master ends at `0081_optimal_dormammu`; this PR adds `0082_dry_vision` and `0083_company_secret_provider_configs`. - Inspected migrations for repeat safety: new tables/indexes use `IF NOT EXISTS`; foreign keys are guarded by `DO $$ ... IF NOT EXISTS`; column additions use `ADD COLUMN IF NOT EXISTS`. - `pnpm -r typecheck` passed before the Greptile follow-up commits. - `pnpm test:run` ran the full stable Vitest path before the Greptile follow-up commits; it completed with 3 timing-related failures under parallel load: `codex-local-execute.test.ts`, `cursor-local-execute.test.ts`, and `environment-service.test.ts`. - `pnpm --filter @paperclipai/server exec vitest run src/__tests__/codex-local-execute.test.ts src/__tests__/cursor-local-execute.test.ts src/__tests__/environment-service.test.ts` passed on targeted rerun (`24/24`). - `pnpm build` passed before the Greptile follow-up commits. Vite reported existing chunk-size/dynamic-import warnings. - After Greptile follow-up commits: `pnpm --filter @paperclipai/server exec vitest run src/__tests__/secrets-service.test.ts` passed (`26/26`). - After Greptile follow-up commits: `pnpm --filter @paperclipai/server exec vitest run src/__tests__/aws-secrets-manager-provider.test.ts src/__tests__/secrets-service.test.ts` passed (`39/39`). - After Greptile follow-up commits: `pnpm --filter @paperclipai/server typecheck` passed. - Captured Storybook screenshots from `ui/storybook-static` for visual review. - Latest PR checks on `5ca3a5cf`: `policy`, serialized server suites 1/4-4/4, `Canary Dry Run`, `e2e`, `security/snyk`, and `Greptile Review` pass; aggregate `verify` is still registering the completed child checks. - Greptile review loop continued through the latest requested pass; all Greptile review threads are resolved and the latest `Greptile Review` check on `5ca3a5cf` passed with 0 comments added. ## Screenshots Before: the provider-vault and remote-import surfaces did not exist on `master`; these are after-state screenshots from the Storybook fixtures. ## Risks - Migration risk: this adds new secret provider tables and extends existing secret rows. The migrations were checked for monotonic ordering and idempotent guards, but reviewers should still inspect upgrade behavior carefully. - Provider risk: AWS support uses direct SigV4 requests. Automated tests cover signing, request timeouts, vault-config selection, namespace guardrails, pending-version archival, sanitized provider errors, and service-level cleanup paths. A real-vault AWS smoke test remains deployment validation for an operator with AWS credentials rather than an unverified merge blocker in this local branch. - UI risk: the Secrets page and import dialog are large new surfaces; screenshots are included above for reviewer inspection. - Verification risk: the full local stable test command hit parallel-load timing failures, although the exact failed files passed when rerun directly. - Operational risk: remote import intentionally avoids plaintext reads; operators must understand that imported external references resolve at runtime and may fail if AWS permissions change. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. Feature PRs that overlap with planned core work may need to be redirected — check the roadmap first. See `CONTRIBUTING.md`. ## Model Used - OpenAI Codex, GPT-5 coding agent with local shell/tool use in the Paperclip worktree. Exact context-window size was not exposed by the runtime. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [ ] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] If this change affects the UI, I have included before/after screenshots - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> Co-authored-by: Claude Sonnet 4.6 <noreply@anthropic.com> |

[codex] Add plugin orchestration host APIs (#4114)
## Thinking Path > - Paperclip orchestrates AI agents for zero-human companies. > - The plugin system is the extension path for optional capabilities that should not require core product changes for every integration. > - Plugins need scoped host APIs for issue orchestration, documents, wakeups, summaries, activity attribution, and isolated database state. > - Without those host APIs, richer plugins either cannot coordinate Paperclip work safely or need privileged core-side special cases. > - This pull request adds the plugin orchestration host surface, scoped route dispatch, a database namespace layer, and a smoke plugin that exercises the contract. > - The benefit is a broader plugin API that remains company-scoped, auditable, and covered by tests. ## What Changed - Added plugin orchestration host APIs for issue creation, document access, wakeups, summaries, plugin-origin activity, and scoped API route dispatch. - Added plugin database namespace tables, schema exports, migration checks, and idempotent replay coverage under migration `0059_plugin_database_namespaces`. - Added shared plugin route/API types and validators used by server and SDK boundaries. - Expanded plugin SDK types, protocol helpers, worker RPC host behavior, and testing utilities for orchestration flows. - Added the `plugin-orchestration-smoke-example` package to exercise scoped routes, restricted database namespaces, issue orchestration, documents, wakeups, summaries, and UI status surfaces. - Kept the new orchestration smoke fixture out of the root pnpm workspace importer so this PR preserves the repository policy of not committing `pnpm-lock.yaml`. - Updated plugin docs and database docs for the new orchestration and database namespace surfaces. - Rebased the branch onto `public-gh/master`, resolved conflicts, and removed `pnpm-lock.yaml` from the final PR diff. ## Verification - `pnpm install --frozen-lockfile` - `pnpm --filter @paperclipai/db typecheck` - `pnpm exec vitest run packages/db/src/client.test.ts` - `pnpm exec vitest run server/src/__tests__/plugin-database.test.ts server/src/__tests__/plugin-orchestration-apis.test.ts server/src/__tests__/plugin-routes-authz.test.ts server/src/__tests__/plugin-scoped-api-routes.test.ts server/src/__tests__/plugin-sdk-orchestration-contract.test.ts` - From `packages/plugins/examples/plugin-orchestration-smoke-example`: `pnpm exec vitest run --config ./vitest.config.ts` - `pnpm --dir packages/plugins/examples/plugin-orchestration-smoke-example run typecheck` - `pnpm --filter @paperclipai/server typecheck` - PR CI on latest head `293fc67c`: `policy`, `verify`, `e2e`, and `security/snyk` all passed. ## Risks - Medium risk: this expands plugin host authority, so route auth, company scoping, and plugin-origin activity attribution need careful review. - Medium risk: database namespace migration behavior must remain idempotent for environments that may have seen earlier branch versions. - Medium risk: the orchestration smoke fixture is intentionally excluded from the root workspace importer to avoid a `pnpm-lock.yaml` PR diff; direct fixture verification remains listed above. - Low operational risk from the PR setup itself: the branch is rebased onto current `master`, the migration is ordered after upstream `0057`/`0058`, and `pnpm-lock.yaml` is not in the final diff. > For core feature work, check [`ROADMAP.md`](ROADMAP.md) first and discuss it in `#dev` before opening the PR. Feature PRs that overlap with planned core work may need to be redirected — check the roadmap first. See `CONTRIBUTING.md`. Roadmap checked: this work aligns with the completed Plugin system milestone and extends the plugin surface rather than duplicating an unrelated planned core feature. ## Model Used - OpenAI Codex, GPT-5-based coding agent in a tool-enabled CLI environment. Exact hosted model build and context-window size are not exposed by the runtime; reasoning/tool use were enabled for repository inspection, editing, testing, git operations, and PR creation. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] If this change affects the UI, I have included before/after screenshots (N/A: no core UI screen change; example plugin UI contract is covered by tests) - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(server): load .env from cwd as fallback when .paperclip/.env is missing
The server only loads environment variables from .paperclip/.env, which is not the standard location users expect. When DATABASE_URL is set in a .env file in the project root (cwd), it is silently ignored, requiring users to manually export the variable. Add a fallback that loads cwd/.env after .paperclip/.env with override:false, so the Paperclip-specific env file always takes precedence but standard .env files in the project root are also picked up. Includes: CLI onboard/doctor JWT secret management, env command for deployment, config path resolution from ancestor directories, dotenv loading on server startup, event payload secret redaction, multi-status issue filtering, and adapter transcript parsing for thinking/user message kinds. Add embedded PGlite support as zero-config database option
Add @electric-sql/pglite so the server can run without an external Postgres instance. When DATABASE_URL is not set, the server auto-creates an embedded PGlite database in ./data/pglite with schema push on startup. - Add createPgliteDb() alongside the existing createDb() - Make DATABASE_URL optional in server config - Update drizzle config to glob schema files - Update migrate script to support both Postgres and PGlite - Add data/ to .gitignore for local PGlite storage Co-Authored-By: Claude Opus 4.6 <noreply@anthropic.com> |
