perf(workspaces): reuse verified seeds across task branches (#18159)
## Thinking Path > - Paperclip manages AI agents and their workspaces. > - Remote runs stage a recoverable copy of the selected host workspace. > - New tasks use separate workspace IDs and Git branches. > - The verified seed cache currently treats those identities as different content. > - This causes repeated clones and seed verification when task files and Git commits are identical. > - This pull request shares immutable seed content within a company and applies each task's branch to a private archive. > - It also removes credential broker calls for two local Git snapshot commands. ## Linked Issues or Issue Description **What happened?** New remote tasks rebuild the same Git seed under different workspace IDs and branches. In a measured staging run, preparation took 29.7 seconds. Git clone took 6.1 seconds and optional seed publication took 7.8 seconds. Publication overlapped the 4.4-second transfer, so those values cannot be added. Local `diff-files` and `write-tree` commands also request GitHub credentials. **What did you expect?** Reuse a verified seed when filesystem contents, Git HEAD, origin, and nested repository layout match. Preserve each task's branch, recovery archive, ignored files, and copyback behavior. Keep local snapshot plumbing independent of GitHub credential capture. **Steps to reproduce** 1. Configure a remote native environment and a Git project workspace. 2. Create two tasks from the same source commit with different task branches and workspace IDs. 3. Inspect the workspace preparation spans. Both tasks currently clone and publish the same seed content. **Paperclip version and deployment mode** Reproduced on Core `25f1070fbdabd96b26cdf199e624a77905f3ca37`, with a managed remote sandbox and native Runner. The local comparison used a public repository at a fixed commit with roughly 13,000 entries. Refs #17886, #16398, #16399, #17357. The Git launcher extension builds on Jamie Buchanan's work in #17886. The other PRs establish the seed verification, recovery, and eviction contracts preserved here. A search found no open PR for sharing these verified seeds across task branches. ## What Changed - Use a company-scoped cache bucket for native host-current preparation. Keep the existing bucket and company storage limits and eviction rules. - Remove branch names from the shared generation identity. Keep file contents, Git HEAD, origin, and nested layout in that identity. Keep the default workspace-scoped identity unchanged for other callers. - Store a detached Git archive in the shared cache. Copy it and append the selected branch metadata before upload and private per-run persistence. Existing durable-seed replay can read the private archive without the new cache option. - Forward the scope through the execution target and both command-runtime paths. - Treat `diff-files` and `write-tree` as local Git commands. Network commands, unknown commands, and managed commit identity keep their existing credential path. - Test new workspace IDs, named and detached branches, nested repositories, dirty and ignored files, symlinks, recovery, corrupt caches, refused publication, and copyback. ## Verification - Current head `6087bac274d50804d1b332646e43f3b8d41d798f`: 53 checks passed, two optional checks skipped, Greptile 5/5, no unresolved review threads. Linux CI passed. - Adapter-utils TypeScript 7.0.2 typecheck passed. - Server package typecheck passed, including its Runner and plugin build prerequisites. - 140 seed-cache, seed-reuse, and sandbox-runtime tests passed after rebasing. - 44 Git launcher and command-runtime tests passed after rebasing. - 30 native workspace preparation, warm history, and retention-configuration tests passed. All 56 retention tests also passed (5.72 seconds) after repairing missing library aliases inside the installed macOS Postgres package. That local dependency repair changed no repository source. The earlier startup timeouts occurred before test assertions. - The new seed reuse regression failed before the change because the second branch cloned again. It passes through the execution target and both command-runtime paths after the change. - Clean local preparation comparison: two alternating measured pairs, with an existing verified company seed and new task branches. Baseline: 19.63 and 9.85 seconds. Shared cache: 5.18 and 4.80 seconds. Median: 14.74 to 4.99 seconds. Each baseline cloned and published; each shared-cache run skipped both. Branch and file checks passed. The complete comparison loop took 58 seconds. - The comparison used real Git, archives, snapshot workers, and local file transport. It used no model calls. It does not establish a complete staging response time. The first generation still pays the cold preparation cost. ## Risks - A shared cache hit requires an identical generation that is still present. The company bucket retains the existing 16-generation/1 GiB bucket limit; busy companies may miss more often. - The branch binding appends entries to a private tar archive. Tests cover the host platform; Linux CI must also pass before merge. - A cache miss, corruption, or capacity refusal must retain the private recovery path. Existing tests exercise those cases. - Git plumbing can still encounter repository-specific filters or missing objects. This extends the existing local-command policy by two commands; it does not grant network credentials to them. - The latest measured real staging reply took 77.8 seconds. This change targets a bounded part of that path and does not claim the under-15-second response goal is met. ## Model Used OpenAI Codex, GPT-6 family, with reasoning and repository tools. The session does not expose the exact model revision or context window size. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes: #` / `Closes #` / `Refs #` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub `#NNN` / `github.com/paperclipai/paperclip` URLs) - [x] My branch name describes the change (e.g. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(server): schedule native environment lease settlement (#17801)
<!-- entire-trail-link-start --> https://entire.com/gh/paperclipai/-/trails/24/changes/paperclip/24 <!-- entire-trail-link-end --> ## Thinking Path > - Paperclip manages AI agents and the resources used by their work. > - Native run completion has several independent settlement duties. > - The recurring run reaper repeated environment-release discovery for completed native history. > - Existing lease rows already record releases that still need work. > - This pull request wakes the existing release owners from committed changes and schedules only unfinished release debt. > - Completed history becomes quiet while stop evidence, workspace preservation, and retention policy keep their existing owners. ## Linked Issues or Issue Description Refs: #17793, #17717. **What problem does this solve?** Periodic native finalization replay calls environment release even when no lease needs work. This adds recurring database traffic to an idle instance. **What is the proposed solution?** Register one scoped worker on the existing delivery coordinator. Discover work from native finalizations and existing environment leases. Wake it from native, lease, and settings transactions. Keep the release owner's saved pending-cleanup deadlines. Keep retries only while a concrete lease still needs settlement. **What alternatives have you considered?** A slower unconditional scan still queries idle history. A new job table duplicates existing lease truth. Replacing the compound callback would also change runtime-service and agent-status duties; those remain separate slices. This is slice 58. Parent #17793 has merged. This publication targets master and preserves that landed prerequisite. Fresh current-head checks and review remain required. ## What Changed - Keep ordinary company-only finalization hints out of environment settlement. Prove zero candidate SQL after quiet and preserve real lease delivery. - Reuse the existing durable destroy claim for run-owned cleanup, excluding concurrent attempts and fencing late receipts while preserving cleanup recovery. - Scope lease cleanup notifications to their company/run so settlement does not rediscover the entire backlog after each release. - Read only `nativeWorkspaceSync` and `workspaceExportRetry` JSON fields when discovering environment cleanup. Preserve saved run data and existing release decisions. - Reuse the environment runtime's release predicate for discovery. Add no table or independent timer. - Wake from existing finalization, projection, lifecycle, recovery, lease, and settings transaction boundaries. Simple lease acquisition now uses a transaction too. - Preserve recorded retention policy, pending-cleanup deadlines, original lease/provider ownership, and current release guards. - Re-read durable lease state after a release. A logged or swallowed per-lease failure does not discharge the obligation. - Delegate only periodic environment release. Preserve default live/manual behavior, runtime-service release, and agent-status callbacks. - Add an owner/producer/lifecycle audit and real database tests. ## Verification Accepted production source: `9596fa022b57feea026c4728c80bdc36037b804f`. Publication head: `fb252c8b0e52ce355e7d98db2e392e4831f99c61`. The actual parent squash is adopted by a normal merge with the complete accepted child tree unchanged. Only audit text follows. - **4,172 distinct cases in 64 complete server files pass**, plus **20 selected chat cases** (4,192 selected total). The main batch reports 3,440 passes and 49 skips. Both complete Stop/read files then pass 51 + 6 cases on separate fresh databases through their supported override. Their eight pure cases are counted once; skipped cases are never counted as passes. Separate process recovery passes 410; review response passes 273. The other 1,794 chat cases were not run locally. - **Quiet producer proof:** the controlled unscoped baseline fails with three candidate SELECTs after three routine company-only hints. The scoped case performs zero, releases a real eligible committed-run lease, and returns to quiet. The same test hash spans red and green. - **Static gates pass:** database build; server typecheck/build; module boundaries; migration order; current Copilot profile identity. Packages equal the accepted parent byte for byte. - **Fresh fixtures:** 39 prepared PostgreSQL 17 databases plus fresh helper-owned databases. The schema has all 412 journal entries through index/tag 0413_tired_kronos. All 65 original test hashes restore exactly; the indirect Stop fixture is also hashed. No assertion or timeout changes. - **Preserved records:** original 49 skips and their completed coverage remain documented. Parent handoff timeout and prior chat-idle failure records remain in their owning audits. This does not claim full repository, full chat, live provider, or deployed sleep acceptance. - [Current integration and native lease audit](https://github.com/paperclipai/paperclip/blob/fb252c8b0e52ce355e7d98db2e392e4831f99c61/doc/plans/2026-10-26-native-environment-settlement-sleep.md#current-master-integration-and-native-lease-quiet-proof-2026-10-29). Fresh CI, security, and exact-head Greptile 5/5 must pass before merge. <details><summary>Earlier revision verification and failure history</summary> Receiver failure fairness: a controlled 1,100 ms batch reproduced a 30-second delay for healthy due receivers. The worker now supplies its existing per-item deadline through `nextRunAtOnError`. All 20 receiver lifecycle tests pass on the owner and combined tip `31c12f1d68ff4a51e06fc2be2abf2c2aee9f9d3a`; server production typechecking passes on the owner. The failed receiver retains its own backoff, and settled receivers return to zero recurring SQL. The five-second assertion budget is unchanged. See [the owning audit](https://github.com/paperclipai/paperclip/blob/6f3a0b8de149fb5620f15909473eb7c4455b9824/doc/plans/2026-10-25-chat-receiver-discovery-sleep-audit.md#healthy-receiver-progress-after-a-slow-failed-batch). Current-head CI and review remain required. Approved delegated Test-tab calls now evaluate caller and target policies in the existing claim transaction. Real HTTP regressions first showed a missing caller charge and shared-limit self-rejection. All 78 connection-management cases and 92 gateway cases now pass on the owning branch, along with server production typechecking. All 78 connection-management cases also pass at combined tip `d25f830db89c1623bff3547bfc68015c1c66e0cf`. The three new cases cover shared charges, separate charges, rollback on denial, duplicate approval, and rejection of a later authorized call. Intermediate counter/identity fixture failures and a reused-database Slack collision are recorded in [the owning audit](https://github.com/paperclipai/paperclip/blob/ae9bff1c06e34702f64a399e58b45a657c133bd1/doc/idle-approved-tool-recovery.md#delegated-test-tab-admission-after-policy-changes). The earlier combined checks below remain evidence for their stated revisions. Current-head CI and review remain required. Inherited voice-cleanup verification: the controlled slow-provider regression and all 13 lifecycle tests passed on its owner and combined tip `ab22d8ed0c09028315607414b83b375e5cc0a60a`. That repair changed only the fixture clock advancement and its audit note. Current head: `6f3a0b8de149fb5620f15909473eb7c4455b9824`. This remains a single-duty PR stacked on #17793. - Integrated pinned master `8548173fc9efdc0fa07644fb92dcc0b6851a95e5` with normal merges. Every branch passed generated-schema checks and its target-branch migration-order gate. Existing SQL is unchanged; the 25 stack migrations follow master’s new migration. - Duty-specific producer coverage, lifecycle tests, and earlier failure records: [2026-10-24-recurring-server-sleep-stack.md](https://github.com/paperclipai/paperclip/blob/7e619453567e078a7d745f28bfe8e5ede571f282/doc/plans/2026-10-24-recurring-server-sleep-stack.md), [2026-10-26-native-environment-settlement-sleep.md](https://github.com/paperclipai/paperclip/blob/7e619453567e078a7d745f28bfe8e5ede571f282/doc/plans/2026-10-26-native-environment-settlement-sleep.md). - Combined tip `51e6cbe67979b55b340ea9f0f434c5b5c682ccd6`: **355 startup/cancellation/recovery/dispatch/preservation tests**, **75 connection-management tests**, and production server typechecking pass. These combined checks do not mean every intermediate PR independently ran the full repository suite. - Real master-to-stack database upgrade passes: **379 unchanged prior migration receipts plus 25 new migrations**, with the gateway responsibility fixture preserved. - Owning-branch checks: 84 runner installation/settlement cases plus runner typechecking and generated TypeScript/Rust profile agreement; 253 GitHub review workflow cases. Stop-attribution and held-worker readiness regressions failed before their fixes. - Failure accounting: the initial combined run passed 349 cases and failed six idle assertions in a reused preservation database containing old cancelled runs. Repeating the combined command with a fresh preservation database passed. Earlier invalid project selection, merge import/type errors, and the interrupted full local suite are not counted as passing checks. - **Latest-head CI and review remain required.** Prior CI findings include GitHub idle observation, route teardown, attention cleanup, touch-picker E2E, workspace health, and voice-cleanup timing; local passes do not erase those failures. No full local repository-suite, deployed sleep, fleet cost, or live Copilot qualification claim is made. </details> ## Risks - Existing lease owners retain destruction claims, provider identity, stop evidence, retention policy, and pending-cleanup deadlines. Incorrect changes here can release a live resource or lose a cleanup obligation. - Logged or swallowed release failures remain concrete debt. Real retries must retain their saved floor across unrelated hints. - In-process signals do not cover independent SQL or other replicas without ingress. - This delegates only periodic environment settlement. Runtime-service and agent-status duties remain separate. Existing Cloud blockers remain; no deployed sleep, database suspension, external alarm coverage, or cost savings is claimed. ## Model Used OpenAI Codex, GPT-6 family, with reasoning, code execution, real PostgreSQL tests, and GitHub tools. The exact runtime model identifier and context-window size are not exposed in this session. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either (a) linked existing issues with `Fixes:` / `Closes:` / `Refs:` OR (b) described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links (only public GitHub URLs) - [x] My branch name describes the change and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [ ] All Paperclip CI gates are green - [ ] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> Co-authored-by: Codex <noreply@openai.com> |

fix(server): schedule cancelled workspace preservation (#17677)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - A cancelled native run may still owe preservation of prepared workspace files. > - The existing recovery receipt and source lease record that obligation. > - The orphan reaper still searches for these cancellations on every pass. > - This PR registers committed cancellations with the shared deadline worker. > - The existing retention owner keeps file pinning and ownership checks. > - Idle and completed history no longer causes this preservation scan. ## Linked Issues or Issue Description Refs #17674 and #17145. Stopped instruction collection is merged into master. It owns file-preservation discovery only. The existing environment cleanup worker continues to own stop-only teardown. **What needs to be improved?** `preserveCancelledNativeWorkspaces` runs from every orphan-reaper pass. It queries even when no cancelled native workspace needs a file-recovery hold. Current foreground Stop can also defer retention after a lock or database failure, so startup-only recovery would be insufficient. **Why is this improvement important?** Empty queries keep idle tenants active. Removing them must not lose user files, weaken Stop ownership, replay cancelled work, or turn a retained allocation into destructive cleanup. **Proposed solution** Register the existing durable obligation from committed run-status, cancellation-acknowledgement and workspace-reference writes. Reconstruct it at startup. Keep retries while actual preservation remains unresolved. Disarm after the existing owner records the hold. Related-PR search and ROADMAP.md review found no duplicate of this scheduling migration. ## What Changed - Add a company/run-scoped preservation worker with 100-row keyset reconstruction and fair batches of five. - Separate pending file debt from immediate coordinator/lease readiness. Retain a 30-second retry for known unfinished preservation and shared failure backoff for errors. - Signal the existing status, acknowledgement, workspace-reference, deletion and settings transactions. Add no table or independent timer. - Keep exact source checks, no-workspace contracts, task/coordinator/run lock order, retention receipt and no-replay recovery card with their owners. - Recheck cancellation acknowledgement, run status and coordinator phase under the retention locks. Preserve the existing foreground preterminal API. - Keep startup/manual recovery; skip only this duty in periodic reaping. Preserve drain/standby and shutdown behavior. - Add concurrent, replay-safe partial index migration 0409 and retain the five newest snapshots. - Add the producer and lifecycle audit in `doc/plans/2026-10-25-cancelled-workspace-preservation-sleep-audit.md`. ## Verification - Current source `21b46a8e4293ca670235117458b984493a181759`: all 1472 cases in 16 complete files pass without skips. The owner passes 84 cases in 14.93 seconds. Fifteen consumer files pass 1388 cases in 133.46 seconds, including all 968 native-session cases and Stop, dispatch, restart, workspace-sync and upgrade-readiness coverage. - Twelve separate fresh PostgreSQL 17 databases migrated through 0409 before setup. The embedded-only lifecycle fixture temporarily used its own external database on this IPC-exhausted host and was restored byte for byte. Assertions and timing limits stayed unchanged. This qualifies external-database behavior; it does not claim an unmodified embedded CI run. - Database build, server typecheck/build, module boundaries and exact-head migration order pass. The complete original runtime/schema patch and unrelated current-parent blobs are preserved. Original concurrent index SQL, all earlier executable history and retained snapshot bytes are unchanged; five snapshots 0405 through 0409 remain. - A populated 0408-to0409 upgrade preserves all 407 prior receipts and 38 companies. Exactly one receipt is appended; replay adds none. The preservation index is valid and ready on fresh and upgraded databases. - Actual parent `82529741418e138d9d623bf13d2fa22c1ff79d36` is merged through a normal ancestry reconciliation. Its complete tree equals the reviewed parent. The entire accepted child tree and all source hashes are preserved. The audit retains earlier failures, qualifications and per-file counts. Published head `b34f0589847f33754ecde9413fd36bf007353d2c` has Greptile 5/5 and all 57 checks passing or skipped. No Ponytail review is present. These checks do not establish deployed host/database suspension or Cloud alarm delivery. ## Risks - Signals cover instrumented single-process writers. Independent SQL writers and additional replicas need integration. - Status signals may inspect a run without relevant file debt once. They do not create recurring work. Discovery and memory still scale with actual candidates. - Missing ownership or stop evidence remains pending. Active retries are intentional while a concrete file obligation is unresolved. - Retry timing is process-local; startup reconstructs durable debt. The worker does not overwrite another native-finalizer deadline. - Admitted database operations may finish after drain begins. Shutdown joins them. Provider teardown remains with the existing cleanup owner. - The partial index adds storage and write cost. Its concurrent migration uses the existing interrupted-index repair path. - Cloud alarm coverage, sleep eligibility and host suspension are unchanged. This proves worker behavior, not fleet savings. ## Model Used OpenAI Codex, GPT-6 family, with reasoning, shell tools, and PostgreSQL tests. The runtime does not expose a more precise model ID or context-window size for this turn. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

feat(server): adopt running remote agents through durable controller checkpoints (#17439)
## Thinking Path > - Paperclip must keep admitted remote work alive while its main server is replaced. > - Runner owns recovery mechanics and exposes opaque checkpoints through #17097. > - The server owns company scope, encryption, Stop, tool authority and execution ownership. > - A successor must prove current ownership before it adopts the original execution. > - Checkpoint bursts must also leave capacity for normal requests and lease renewal. > - This PR persists and adopts that authority through the existing runtime boundaries. ## Linked Issues or Issue Description **What existing behavior does this improve?** Remote agents retain the original execution during a bounded main-server outage. **Current behavior** A server restart can lose the controller's local state and connection. An unsafe replacement could repeat a turn or an uncertain mutation. Checkpoint writes in the request pool can also delay ordinary requests during an aligned burst. **Proposed behavior** Restore encrypted control records from Postgres and adopt the original runner under a fenced lease. Recover known tool receipts through current tool authority. Give control checkpoints a shared pool capped at two connections per database owner. Depends on #17097. Successors are #17455 and #17456. Qualification and presentation remain separate review slices. ## What Changed - Add company/run-bound encrypted checkpoint records and migration 0394. Keep the SQL idempotent after renumbering against current master. - Recover startup and expired ownership through native runtime and heartbeat. Preserve the sandbox lease, admitted runner artifact, harness configuration, native session and active turn. - Keep Stop, finalization, preparation ownership and stale-writer fencing transactional. Preserve graceful detach and natural crash takeover. - Recover committed tool receipts through the existing authority. Reauthorize reads and hold uncertain mutations. - Bound startup retention with the existing coordinator and preserve zero idle scans. - Share at most two checkpoint connections per database client. Keep application and liveness capacity separate. Close the checkpoint pool during shutdown; late writes cannot reopen it. - Count SQL across both application and checkpoint clients. Prove request/liveness progress, command recovery and failure after pool shutdown with real Postgres. ## Verification Project creation recovery now uses the existing project activity receipt owner. It retains authenticated input normalization, fingerprint checks and current run authority after the receipt lock. An absent receipt returns no result before mutation. The new lost-HTTP-response and no-effect regression uses real API routes and Postgres. The seven transport cases pass locally. This Mac skips all 20 database cases. On current source `5de803c2cd`, Linux [job 122593415890](https://github.com/paperclipai/paperclip/actions/runs/40620576702/job/122593415890) executes all 20 project-tool cases successfully (9.480 seconds), including the committed-project lost-response regression. Its shard passes 1,627 cases with three unrelated skips. Server typecheck passes. The transport regression initially has two failures; a subsequent incorrect expectation about schema defaults was corrected before the final pass. Ordinary execution adds no checkpoint writes or recurring work. Current candidate `5de803c2cd` includes the project-creation receipt recovery fix and master `2cd747d1b6`. Migration 0394 retains the prior idempotent checkpoint DDL. Every master SQL file and journal entry is preserved. Snapshots 0390–0394, migration checks and server typecheck pass. The ordinary warm-turn regression fails on its second turn before `a219ab51ad`. After correction, three completed warm turns select the correct prior checkpoint and preserve the original session. All 288 provider-wiring cases pass. The control plane, external persistence callback, identity rotation and filesystem are real; the backend and database-load seam are scripted. The 13 warm admission/configuration variants also pass after final master integration. This does not qualify an underlying harness. At current source `5de803c2cd`, Linux [job 122593415907](https://github.com/paperclipai/paperclip/actions/runs/40620576702/job/122593415907) passes all 940 native-session-executor cases (61.431 seconds), including the warm external-checkpoint behavior; the shard passes 2,358 cases with one skip. Current [Runner job 122593415475](https://github.com/paperclipai/paperclip/actions/runs/40620576702/job/122593415475) passes the native recovery lane: 115 passes and five container-only skips, including the encrypted restore guard, fresh preparation (63.189 seconds), blocked claim lock (1.226 seconds) and recovery beyond 101 blocked owners (3.897 seconds). The first lane passes 2,215 cases with one skip. The SQL cost test reports zero idle and streaming SQL for both output volumes; this is component evidence, not a production capacity claim. At prior candidate `1ff7bb44f4`, Linux job 122549307215 passes all 938 native-executor cases, including the three-turn external-checkpoint regression. Job 122549306469 passes the native recovery lane with 115 passes and five container-only skips, including the encrypted-restore session guard, fresh preparation (63.664 seconds), claim-lock contention (3.961 seconds), and 101-owner recovery (3.824 seconds). This Mac skips the real-Postgres suite. The earlier full local executor attempt has 921 passes and 16 failures during embedded-Postgres initialization before assertions. The original fixture collisions and their corrections remain recorded. At earlier candidate `8fbe62b41d`, server shard job 122535673841 has 3,876 passes, one failure and one skip in an unchanged expiry-worker retry/drain timing test. The same server/database tree on qualification source `b64cac6951` passes all 20 expiry cases and all 3,877 shard cases. The single diagnostic retry, job 122541891915, passes all 20 expiry cases and all 3,877 shard cases (one skip). No assertion was weakened. The original failure remains recorded and its exact timing race is not proven. All Actions checks and legacy status passed on `8fbe62b41d`, with completed Greptile 5/5 and no open feedback. The next candidate `1ff7bb44f4` also passed all Actions checks and Greptile 5/5. Its Paperclip Review remained queued before the new master conflict required integration. The new candidate needs fresh exact-head CI and reviews; old checks do not qualify it. Migration generation is checkpoint-only, all master SQL and journal entries remain unchanged, and migration checks, server typecheck and all 13 warm-owner variants pass after integration. The first migration check was blocked by TSX sandbox IPC; its permitted repeat passes. The first warm-test command used an incorrect path and ran no tests; the corrected command supplies the 13-case receipt. All 16 database pool-lifetime/options/teardown cases pass after granting loopback permission; the first batch had two EPERM failures and 14 passes. Earlier semantic-tool/HTTP recovery, adoption, encryption-batch, zero-streaming-write and idle-SQL receipts remain source-attributed in the [qualification record](https://github.com/paperclipai/paperclip/blob/2ff66f57da0da35bac1c19a2366ea4b84d87a986/doc/plans/2026-10-22-hot-upgrade-qualification.md). That record retains earlier assertion, setup and cleanup failures and their corrections. No failed gate is waived. The historical 300-session component campaign passes four after phases: steady read p99 is 107–108 ms at 500 reads/s and 100 writes/s; aligned-burst read p99 is 103–105 ms after the bounded pool, versus 584–689 ms before. This comparison isolates the persistence corrections. It does not measure the final stack's hosted active-agent capacity. The hosted zero-agent API pair leaves SQL and CPU essentially unchanged, but both arms fail absolute latency gates and candidate peak cgroup memory fails its gate. The active-agent/viewer matrix, different-artifact upgrade and rollback remain open. Run `PAPERCLIP_TEST_DATABASE_URL=<owned-disposable-postgres> pnpm --filter @paperclipai/server exec vitest run src/services/native-runtime/native-runner-restart-recovery.integration.test.ts`. Previous head `f2db8a6568` had one failed workspace setup gate: [job 122555672441](https://github.com/paperclipai/paperclip/actions/runs/40608984238/job/122555672441) passes all 4,169 UI tests and 285 CLI cases (one skip), but the company import/export suite reaches its 30-second health deadline during doctor startup. Its output does not reach the server-start step. The CLI, server, database, shared, adapter and plugin trees are identical on qualification source `a866619d7b`, whose [job 122555886663](https://github.com/paperclipai/paperclip/actions/runs/40609057937/job/122555886663) passes that fixture and all 286 CLI cases. The one diagnostic retry, [job 122561057225](https://github.com/paperclipai/paperclip/actions/runs/40608984238/job/122561057225), passes the formerly failing fixture and all 286 CLI cases. All Actions checks and legacy status on `f2db8a6568` pass. Its exact-head Greptile completed at 5/5 with no open feedback. The current integrated head requires fresh checks and a completed Paperclip Review before merge. The original failure remains recorded; its exact timing cause is unproven. A repeated failure requires investigation and repair rather than another retry. All current-head CI, legacy status, exact-head completed Greptile 5/5, resolved feedback and ordinary GitHub merge eligibility remain required before merge. The latest integration preserves master’s published Copilot v70 profiles and every published migration. Checkpoint migration `0394_conscious_whizzer.sql` was generated with `pnpm db:generate` and retains the prior idempotent DDL. The Runner vendor rebuild and replay parity checks pass. Server typecheck and all 13 warm-owner variants pass after that rebuild. The imported report-lock patch is byte-identical to master; its intentional patch-context whitespace is retained, and the feature delta passes whitespace checks. No hosted experiment was run. ## Risks The pool adds up to two active connections per instance, shared across agents. Checkpoint delivery can wait behind that bound; it still requires its commit. Steady component-test Postgres CPU rises by about 1.7 percentage points of a two-CPU allocation. These corrections do not remove the stack's control and renewal writes. The migration and key must survive replacement. Fresh-database tests and local load do not establish different-artifact hosted upgrade or rollback continuity. ## Model Used OpenAI GPT-6 through Codex, with reasoning, repository tools and code execution. The runtime does not expose a more specific model ID or context-window size. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [ ] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [ ] All Paperclip CI gates are green - [ ] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix: stop idle environment cleanup polling (#17145)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Agent environments can leave pending teardown or unverified provider resources. > - Recovery must preserve those resources until ownership and workspace safety allow cleanup. > - Empty maintenance scans keep an idle instance and its database active. > - The existing rows, transaction signals, and scheduler can represent the actual recovery obligation. > - This pull request schedules pending cleanup and historical verification only while work remains. > - An empty or fully verified instance stops these scans without losing cleanup recovery. ## Linked Issues or Issue Description **What happened?** The server scanned pending environment cleanup on its maintenance tick. The run reaper also scanned it even when it recovered no runs or active leases. Historical resource verification scanned every five minutes, including when all history already had valid cleanup proof. **What did you expect?** Writes should wake cleanup. Pending rows, deferred orphan buffers, and unverified history should retain recovery deadlines. When none remain, these workers should make no periodic database or provider calls. **Steps to reproduce** Start a configured instance with no pending leases and fully verified history. Leave it idle. Observe repeated pending-cleanup and historical-verification reads from the maintenance paths. Related: #17106 supplies the preceding login-cleanup migration. #13523 improves lease-reaper query indexes. #16809 addresses reusable-sandbox recovery authority. This PR keeps those authority checks in their existing services. ## What Changed - Register two workers with the existing delivery coordinator and shared scheduler. Remove their unconditional maintenance-tick calls. Run the reaper's inline pending cleanup only after it recovers actual work. - Add commit-aware signals to the audited lease and custom-image writers. Existing transactions notify directly; other writers use one small transaction helper. No tables or migrations are added. - Derive pending cleanup deadlines from the existing row backoff and retry or claim metadata. Retain a historical retry only while an unverified candidate exists. - Register unwritten orphan buffers across runtimes that share the database handle. Buffer registration wakes recovery without a database connection. Load the existing spool at startup and retry failed or capacity-limited loads while needed. - Isolate spool failures per runtime. Attempt all buffers and persisted pending rows, then retain a retry for any failed spool. - Document producer coverage, idle behavior, and remaining blockers. Update the sleep inventory. - Repair the inherited CSS-recovery E2E test: the current build no longer emits task-page CSS. Exercise the actual lazy environment stylesheet, preserving real network failure, recovery, and bounded reload assertions. ## Verification October 24 integration update: merged current master and resolved the runtime/spool conflicts. Preserve serialized ingestion of records appended after startup. Plugin replacement failures now register deferred recovery with an idle hold; concurrent callers share one persistence attempt. The producer audit includes this new writer. - Focused cleanup selection: 270 tests now pass across five suites. The initial run lacked a built plugin SDK and executed no tests; building the SDK fixed setup. The new concurrent-flush assertion then reproduced duplicate rows; a single-flight guard fixed it and all 18 plugin integration tests passed on rerun. - Server typecheck passed. After review fixes, all 211 tests across the cleanup worker, real orphan spool, environment runtime, and plugin integration suites passed. These overlap the earlier focused selection. The rate-limit test initially expected a write after twenty idle minutes to wait; corrected it to assert that subsequent writes cannot accelerate the five-minute cadence. - Review fixes preserve retries for unreadable spool directories/records, keep historical provider checks off the startup wait while joining them at shutdown, and restore their independent five-minute minimum spacing. The complete [CI matrix](https://github.com/paperclipai/paperclip/actions/runs/40108905033) passed on final commit `79ae1589c3c7b924db4bedb337d0c7ed3d95020b`, including all E2E shards, server/workspace tests, runner checks, typecheck, build/public-install verification, and security checks. - CI found a stale E2E asset matcher: `issue-detail-*.css` is no longer emitted. Both corrected browser tests passed against a fresh production UI build and disposable local instance. Fresh Greptile review is 5/5 on that same final commit, with all review threads resolved. Previous implementation verification: - `pnpm -r typecheck` and `pnpm build` passed. - New PostgreSQL worker suite: 12 tests passed. Covers quiet configured state, verified history, writes, outer commit and rollback, retry deadlines, restart, drain, deferred orphan buffers, spool failure, pagination, provider uncertainty, shutdown, and the idle run-reaper path. - Worker and environment runtime suites after review fix: 183 tests passed. A new assertion reproduced buffer starvation before the fix. Updated transaction fault injection and isolated simulated-instance database handles. Server typecheck also passed after the fix. - Run-recovery suites: 58 tests passed. Pending-cleanup suite: 38 tests passed after updating the logging fixture to seed real orphan recovery; an idle reaper no longer invokes cleanup. - Stop and workspace-recovery integration selection: 268 tests passed; two live-provider tests skipped by their environment gate. This overlaps the worker suite and is not an additional unique-test count. - Started the full local `pnpm test:run`, then stopped that older duplicate run after CI found the fixture mismatch. The corrected 38-test suite passed locally. The full sharded [CI matrix](https://github.com/paperclipai/paperclip/actions/runs/39678174479) passed on final commit `fc0ff3c4554ca4190a8b0b81ec06ef7065b8ad2c`, including build, typecheck, runner, server, workspace, and E2E checks. This is not a claim that the local full run completed. ## Risks - Missing a future producer signal could delay discovery until restart. The producer audit is documented in `doc/idle-environment-cleanup.md`. Independent SQL writers and another server process are outside the existing process-local notification contract. - Historical candidates blocked by ownership or provider uncertainty keep a five-minute retry until they can be verified. Provider destruction, claim fencing, Stop retention, and workspace safety remain controlled by their existing services. - This does not remove orphan-active discovery or legacy shutdown settlement from run recovery. Active custom-image expiry is also still periodic. External wake coverage does not change. - Local tests prove these workers become quiet and recover. They do not establish deployed instance suspension or fleet cost savings. ## Model Used OpenAI Codex (GPT-6), with code execution and reasoning. The exact serving model ID and context size were not exposed. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(native): expire settled native workspace sync folders (#17358)
## Thinking Path
> - Paperclip is the open source app people use to manage AI agents for
work
> - Native runs sync their workspace with a remote sandbox through a
per-run folder under `<instance>/native-workspace-sync/<run>/`
> - The folder holds a descriptor, a manifest, and workspace and git
seed archives, and a seed can be more than a gigabyte
> - Only a few finalization commit paths delete the folder, so many runs
leave it on disk forever
> - Instance disks fill up with folders that no code will read again
> - This pull request adds a bounded, deadline-driven retention worker
that removes a folder only when no reader can still need it
> - The benefit is that instance disks stop growing with stale sync
folders, and recovery and export paths keep their files
## Linked Issues or Issue Description
**What happened?**
`cleanupNativeWorkspaceSync(runId)` is the only code that deletes
`native-workspace-sync/<run>/`. It runs only when finalization commits
through specific paths. Runs that end in `terminal_failure`, retained
recovery, reconstruction, superseded runs, commits through other paths,
and server crashes leave the folder forever. On one instance, 22 folders
older than 7 days held 6.8 GB. Single seed archives were up to 1.4 GB.
**Expected behavior**
A run's sync folder is removed after a retention window, once the run
and its finalization are settled and no recovery or export path can
still read it. The shared `generations` seed cache stays.
**Steps to reproduce**
1. Run a native agent with a remote sandbox and let the run end in
`terminal_failure` (or crash the server during finalization).
2. Wait more than 7 days.
3. Look in `<instance>/native-workspace-sync/`. The run's folder and its
seed archives are still there.

Connect native Runner admission to plugin-owned workspaces (#16978)
## Thinking Path > - Paperclip manages work for AI agents. > - A plugin can own an execution environment and its files. > - #17029 supplies the task driver and bounded setup verification. > - Heartbeat still prepares workspace files on Core and expects a shell transport. > - This PR gives the selected plugin ownership of workspace preparation and native task execution. > - Core keeps admission, tool authority, and recovery checks. ## Linked Issues or Issue Description **Subsystem affected** Heartbeat workspace admission and native Runner execution. **Problem or motivation** A task-only plugin cannot run through Core filesystem staging or shell execution. Native admission and recovery must use the same lease and workspace ownership. **Proposed solution** Use the task driver from #17029. Resolve workspace and project identities without Core file operations. Connect native dispatch and restart recovery to that driver. **Alternatives considered** Keep workspace admission and dispatch in one change. A workspace change alone would leave dispatch on the previous transport. An execution change alone would leave Core staging files for the wrong host. ## What Changed - Enable plugin environment selection for native workspace sessions. - Resolve workspace metadata and authorized project references without Core checkout, copy, or provision operations. - Preserve agent-default and primary workspace policies. Use the pinned workspace provider for plugin-backed project storage. Reject unsupported Core service commands and cross-owner reuse. - Connect native execution to the prepared task driver. Keep assigned MCP authority on Core. - Save exact checkpoint identity, transfer selected account refreshes, and require termination proof before replacement or cleanup. - Complete managed plugin workspaces through their storage provider. Use the same check after a restart. Keep branch validation and leave task-owned files on the plugin. - Include default instruction content in runtime synchronization when no instruction directory exists. - Defer new-agent Copilot verification until the saved-agent lifecycle can acquire the agent-owned computer. ## Verification - Rebased onto `origin/master` at `898144f4b3`. Master advanced once during verification. Both manual conflicts joined import blocks: one in `native-session-executor.ts`, and one in `heartbeat/runtime-execution.ts`. The seven patches retain their logic. The first rebased head passed repository typecheck, build, all 862 focused execution/finalizer cases, and all CI gates. The latest head `93e5a72892` passes server typecheck and all 880 focused execution, finalization, and execution-control notification tests. All 54 CI/review checks pass, with two expected skips. Greptile ran automatically and scored this head 5/5 with no unresolved findings. No new review or Apex request was made for these import-only resolutions. - The successful CI workflow initially left three stale job-check reports. Targeted policy and summary reruns cleared the reports. No source change or test fix was needed. - Repository typecheck and build pass: `pnpm -r typecheck` and `pnpm build`. - Focused native execution and restart tests pass: 795 cases. The account and harness suites pass: 159 cases. Workspace admission passes: 48 cases. The SDK task lifecycle, workspace API, runtime-hook, and instruction checks also pass. - The heartbeat integration case uses the merged workspace provider contract and reaches native dispatch with no project files on Core. The new-agent case confirms that creation leaves the agent in `preparing` until lifecycle verification. - Map validation and the Copilot source-identity check pass. No Runner implementation or source-identity bump is in this PR. - The first rebased workspace run found two stale path assertions and a recovery guard that did not recognize task-owned targets. These are fixed. The storage integration fixture also needed its persisted source binding; the production authorization check stays in place. - Two prior review findings required rejection of Core service startup and cross-owner workspace reuse. The existing admission fixtures now check both failures. The installed-account authentication finding was fixed in merged #17029. - Tests reuse the current fixtures. No new provider test matrix or live Runner process is added for these fixes. - The prior head `2db273ec12` passed CI on its first attempt and reached standard Greptile 5/5. Apex scored 4/5 and found local-folder checks during plugin completion and recovery. - The completion fix reproduces both failures. It passes all 110 cases in the runtime execution, workspace finalizer, and workspace provider integration suites. Server typecheck and map checks pass. CI passed on `62d8335b4e` on its first attempt, and standard Greptile scored 5/5. The next Apex review scored 4/5. It found that a failed plugin inspection could abort restart recovery. - The restart fix records a failed workspace receipt and uses the current run retry policy. A regression first reproduced the aborted pass. It now checks retry state, retained results, and completion of another workspace in the same pass. All 68 finalizer cases and server typecheck pass. CI passed on `7d4016323b` on its first attempt. Standard Greptile and Apex both scored 5/5. Apex left one P2 about lost failure codes. - The diagnostic fix keeps the known branch and owner mismatch codes in receipts and run recovery state. It gives repair guidance for those codes and keeps unknown plugin errors generic. All 96 affected finalizer cases and server typecheck pass. Before the rebase, required CI passed on `c2fa61c6c8` on its first attempt. Standard Greptile and Apex both scored 5/5 on that head, with no unresolved findings. The new head retains these reviewed patches. - The earlier Superagent scan on `c2fa61c6c8` was inconclusive after a pinned merge-base checkout failed or timed out. The current scan on `93e5a72892` passes. - The exact rebased head passes all 48 workspace cases and server typecheck. The first local test launch could not bind PostgreSQL inside the sandbox. The authorized local-server run passed. - The prior head reached standard Greptile 5/5. Its first CI run hit an unchanged Runner cleanup timeout and an external build-runner shutdown. Both jobs passed on the single retry. The timeout cause is not established. - A local regression check found that a retained Core workspace could also enter a plugin task without file transfer. Core now rejects this move before provider work. The existing ledger test covers both directions and confirms that the source files stay intact. - The first active standard review scored 4/5. It found that a fresh plugin retry could enter Core Git preparation. This mode now uses the existing unsupported-storage error before workspace resolution or acquisition. Both unsupported-mode cases pass, and server typecheck passes. - No live Cloud or provider validation was run. ## Risks - The prerequisite #17029 is merged. This PR targets master. - Native plugin tasks support per-turn workspace sessions. Core service commands and fresh retries that import retained files remain unsupported. A workspace storage plugin can use the modes and strategies it declares. - Core-managed credentials support Codex and direct Claude accounts. Other managed credential routes fail closed. Other harnesses can use an installed account. - A provider must preserve its prepared configuration and report process termination correctly. Uncertain termination keeps the task pending cleanup. - Cloud deployment and live provider validation remain separate. ## Model Used OpenAI Codex, GPT-6. The exact model ID and context window are not exposed in this session. Tool use includes code editing, local tests, and the GitHub CLI. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have described the issue in-PR following the relevant issue template - [x] I have not referenced internal/instance-local Paperclip issues or links - [x] My branch name describes the change and contains no internal issue details - [x] I have run focused tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix: derive startup warmth from per-layer reuse evidence (#16908)
## Thinking Path > - Paperclip helps people manage AI agents and inspect their work. > - Agent startup can reuse a lease, workspace, Runner, process, or session. > - A session ID can remain the same when other resources are new. > - The old cold/warm label did not show these separate decisions. > - This pull request records closed reuse receipts and derives labels from them. > - Reports now show partial reuse and missing evidence. ## Linked Issues or Issue Description Refs #11685. That issue tracks a specific ACPX fingerprint repair. This change records reuse evidence across startup resources. It does not repeat that repair. **What existing behavior does this improve?** Startup labels in the operator trace and Product E2E reports. **Current behavior** A cached runtime or a continuous session can suggest a warm startup even when workspace staging or provider launch work occurs. **Proposed behavior** Record each layer's reuse decision and a closed reason. Record observed provider launch counts. Use `warm`, `cold`, `partial_reuse`, or `unknown` from those receipts. Keep old runs unknown when they have no receipts. ## What Changed - Add local run-log receipts for the lease, workspace, Runner, provider process, and provider session. - Count physical ACPX launches, including respawns. Preserve the reason for a new process. - Reuse native workspace adoption and session lifecycle evidence. Keep native and bridged remote provider-process reuse and launch counts unknown where physical evidence is absent. - Show the per-run summary in retained results and the dashboard. Keep missing legacy values explicit. - Set the legacy trace boolean only for fully evidenced cold or warm startup. Keep the operator OTLP gate. Add no first-party Telemetry. - Test full reuse, workspace invalidation, two direct provider launches with session continuity, and report generation. - Start the final diagnostic write without waiting for persistence. Keep lease cleanup independent of a stalled event sink. - Keep remote provider evidence unknown after runtime setup fails or the host relay starts twice. - Align a stale Pi support-test expectation with current master profile 28 and its suite fingerprint. Keep the qualification rules unchanged. ## Verification - Passed: all 319 runtime, startup-timing, reuse-summary, and native workspace-history tests. Disposable local Git tests used the native Git binary. - Passed on the current commit: all 2,768 Runner E2E support tests across 128 files. This includes report and history tests for generated HTML and normalized JSON. - Passed: `pnpm --filter @paperclipai/adapter-utils typecheck`. - Passed on `df60f8dbdbfcb6d80c84cd3bf563f8d58b2f9f03`: all PR CI gates, including repository typecheck and build, all test shards, and browser tests. Both automated reviews are 5/5. GitHub reports 55 successful checks, one neutral review, and two skipped Storybook checks. - The first server shard run failed because an unchanged workspace-runtime fixture did not accept health connections within 10 seconds. Its isolated local test and the single failed-jobs rerun both pass. This establishes recovery; the cause of the first timeout remains unknown. - Passed in the hosted source run on this exact commit: recursive typecheck, token gates, the large Runner E2E typecheck, Runner E2E unit tests, and build. The retained `source.txt` matches this PR head. - The extra unsharded `pnpm test:run` reached its 60-minute limit (exit 124). It has no complete verdict. The broad workflow therefore reports failure. No assertion-failure marker appears in the retained partial log. Full-suite acceptance uses the passing canonical PR CI partitions. A read-only inventory check found no gaps across 1,023 general server files, 161 serialized suites, and 20 workspace projects. The separate chat/native Runner lanes cover the excluded server files. No tests or timeouts were weakened. The local environment has 4 GiB of memory. Use CI for the large Runner E2E typecheck. - The initial report tests failed because the harness could not resolve package imports from the repository root. Relative source imports fixed that failure. - The first broad local run had timeouts from the environment Git bridge. Native Git resolves the ancestry timeout and all runtime tests pass. The added report fixture lacked its required screenshot; the corrected report tests pass. A stale master assertion expected Pi profile 27, while the generated profile is 28. Updated its expectation and exact suite fingerprint; all 78 targeted support tests pass. The clean full support run passes all 2,768 tests. - The three review regression cases failed before repair. They showed remote counts of zero and two, and a completed run that waited for the final diagnostic sink. They now pass. The stalled-sink case keeps persistence pending while the run returns, both bridge stops run once, and the staging lock map becomes empty. - Hosted evidence for this commit: [source verification](https://github.com/paperclipai/paperclip/actions/runs/39335475416), [retained command logs and status table](https://github.com/paperclipai/paperclip/actions/runs/39335475416/artifacts/12228829282). All listed commands exited zero except the incomplete unsharded test command described above. - The physical-launch test drives the executor's spawn callback twice. The native workspace test uses real Git repositories and verifies reuse and invalidation. These are deterministic tests, not a paid provider qualification campaign. ## Risks - Consumers must handle `partial_reuse` and `unknown`. Partial evidence no longer produces a legacy cold/warm boolean. - Native and remote bridged provider process evidence is still unavailable on some paths. The report shows unknown values for those paths. - Receipt emission is best effort. Missing receipts reduce confidence in a label and must not change execution or settlement. - No schema migration, first-party Telemetry event, or endpoint default changes are included. ## Model Used OpenAI Codex, based on GPT-6, used reasoning, repository tools, and code execution. The exact provider model ID and context window are not exposed to this session. The existing implementation checkpoint was preserved from the earlier agent run. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> Co-authored-by: devinfoley <139239+devinfoley@users.noreply.github.com> |

fix(observability): detail workspace and connector preparation (#16454)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The server prepares a repository, sandbox workspace, and connector access before an agent can reply. > - Existing traces measure large preparation phases but leave important work inside those phases unclear. > - Repository source materialization and Browser Use discovery can do more work than their callers suggest. > - New detail must preserve access checks, run ownership, and the existing work order. > - This pull request adds fixed OpenTelemetry spans inside those operations. > - Operators can use one deployed trace to select the next performance fix. ## Linked Issues or Issue Description Refs: #16419, #16425, #16428. **What existing behavior does this improve?** Startup traces for server workspace preparation, native sandbox synchronization, and connector assignment resolution. **Current behavior** Workspace and connector aggregate spans can take many seconds. The trace does not separate private source cloning, seed reuse, archive work, progress persistence, or each connector resolver. Browser Use resource selection builds the full authorized tool catalog. The configuration and native backend can each resolve connector assignments. **Proposed behavior** Show the awaited work as fixed child spans. Separate discovery queue wait from catalog construction. Preserve the initiating run context when another run releases a scheduler slot. Add no new lifecycle event writes for workspace detail callbacks. **Reason and benefit** Operators need evidence about the hosted critical path before another performance change. These spans distinguish filesystem work, provider transfer, authorization, transaction entry, locks, and reporting overhead. **Breaking changes** None. Authorization, query order, transaction ownership, synchronization, existing progress events, and task results retain their contracts. The change adds opt-in Observability spans under the existing OTLP endpoint gate. ## What Changed - Trace private source directory setup, Git credentials, clone, requested ref, source identity, and checkout publication. - Trace sandbox source capture, seed cache/replay, shallow clone and archive, overlay copy/archive, verification, upload, warm stamps, and descriptor persistence. - Separate existing awaited progress reporting from useful workspace work. Keep new detail callbacks trace-only. - Trace each connector resolver and Browser Use catalog/grant work. Split discovery queueing, descriptor sources, and policy evaluation. - Trace Slack authority, credential reads, catalog synchronization, transaction entry/settlement, and advisory locks. - Update the real filesystem staging trace expectations and the Honeycomb investigation guide. - Add a real scheduler regression for a queued job released by another run. Assert run ownership, parent spans, and exactly one completed queue span. ## Verification - Passed: server and adapter-utils TypeScript checks (`pnpm --filter @paperclipai/server exec tsc --noEmit` and `pnpm --filter @paperclipai/adapter-utils exec tsc --noEmit`). - Passed: 252 checks across 9 focused files. These cover real filesystem staging, native workspace synchronization, trace ownership, endpoint gating, and workspace preparation. - Passed after review: 26 trace-context, tracing-failure, and discovery-scheduler checks across 3 files (these overlap the first run). The new queued-discovery regression fails when context binding is removed and passes after restoration. An initial submillisecond timestamp assertion was replaced with explicit span-completion order to avoid SDK clock precision assumptions. - Passed on implementation commit `0e68968a4bd61001893d833f281f12bb110edbe1`: `pnpm -r typecheck` and `pnpm build`. The later commit updates only an engine test expectation. - The first CI workspace lane found an old engine trace-tree expectation. It expected the earlier span set. The updated assertion now checks the new detail spans, their parents, and single completion. Its targeted executor check passes. - The full test suite, build, release registry, and end-to-end gates pass in CI on final head `40e37d89ef679109d60a96bb5731a0616efeaa43`: 55 passing checks and 2 optional Storybook skips. The full suite was not duplicated locally after the focused run. - Greptile reviewed the final head at 5/5. No unresolved review threads remain. - After deployment, filter Honeycomb by the hashed run ID and verify `service.version`. Inspect `heartbeat.prepare.workspace`, `runtime_selection.workspace_sync`, and the connector assignment parents. The guide in `doc/observability.md` explains each new family and the nested intervals. - No hosted run has used this new instrumentation yet. Local checks cannot establish hosted latency improvement. ## Risks - Tracing adds spans when an operator configures an OTLP endpoint. Detail remains capped at 16 spans per phase per execution attempt. - Parent and child durations overlap. The documentation explains how to avoid counting them twice. - A discovery job can start in another run's scheduler continuation. The bound callback preserves the initiating async context. - New spans export fixed names and the existing hashed run ID. They add no paths, repository URLs, connector resource IDs, credentials, tool schemas, or exception text. ## Model Used OpenAI Codex, GPT-6 family, with reasoning, tool use, and code execution. Trace execution preparation and durable response persistence (#16419)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The server prepares an execution environment before it starts an agent. > - Operators need to distinguish preparation, provider wait, and response persistence. > - Existing preparation phases start separate traces, and the native session trace ends before the final response is saved. > - This pull request adds an execution-attempt trace and detailed spans at the existing work boundaries. > - The benefit is a measurable startup and settlement path without changing execution policy. ## Linked Issues or Issue Description **What existing behavior does this improve?** Operator-configured OpenTelemetry tracing for agent preparation, startup, and durable response storage. **Subsystem affected** Server orchestration, native Runner startup, and the Honeycomb run link. **Current behavior** Preparation phases start independent roots. Workspace lock waits, authorization groups, runtime asset work, provider-pack fallback, and the gap after provider completion are hard to attribute. **Proposed behavior** Use a server-owned async context for each execution attempt. Parent nested work to that attempt. Link the separately sampled native session because its ingress and queue history can begin earlier. Record transaction entry, lock waits, grouped authorization, asset preparation, artifact fallback, copyback, and response commit. **Reason and benefit** Operators can identify expensive work from recorded boundaries instead of inferring the cause from elapsed time. Nested and concurrent durations remain visible and must not be added together. **Breaking changes** No API or execution-policy change. New Observability span names and closed count attributes are documented. The existing local run-performance schema also records the additional provider-pack and harness measurements. Refs: #16178, #16205, #16330. ## What Changed - Add `task.execution_attempt` with same-run async ownership, independent root sampling, and native-session links. - Measure workspace transaction entry and settlement, advisory and row waits, source scans, reader groups, notifications, and writes. - Measure runtime selection and each concurrent instructions, skills, and MCP branch. Separate manifest, cache, materialization, and verification work. - Measure provider-pack discovery, verified reuse or upload, final verification, and remote harness state checks. - Measure workspace settlement, accounting, liveness, response authorization, comment commit, and publication enqueue. - Preserve the silent endpoint-off path, including when another library has registered a tracer. Bound repeated detail spans to 16 per name per attempt. - Extend the Honeycomb run link and document the actual coverage and remaining gaps. ## Verification - After resolving the conflict with retained-reader batching on `b98cdaea531c8447637cd4dcc19c61b3f5f41844`, all 61 targeted query, authorization, workspace-preparation and trace-boundary tests passed. The server typecheck passed. Reader tests still bound query count, avoid loading retained run payloads and enforce fresh project grants on every publication attempt. - Before that base integration, the tracing/exporter group passed 855 tests with 2 optional-SDK skips across 10 files and no inherited OTLP endpoint. It covers real PostgreSQL waits/rollback, durable response commit, assembled heartbeat preparation, concurrent parentage, sampling and tracer failure isolation. Native workspace/history tests passed 23 cases. These results remain supporting evidence for the unchanged tracing paths. - Full workspace typecheck and build passed during implementation. Full sharded CI, release validation, E2E and Apex 5/5 passed on prior head `8cebad80f3856dbcff6f3a6d5d34880ff77a20f2`. Fresh CI, security and Apex review are required on the current head before merge. - `pnpm check:token-gates` passed. No styles changed. - Earlier CI runs exposed exact-source-expression assertions changed by wrappers, missing run hashes on transaction-boundary spans, and sampling fixtures without an enabled endpoint. The fixes preserve the calls, add the declared hash and span cap, and enable tracing explicitly in the sampling fixtures. Focused repairs passed; the full prior-head CI passed after those repairs. Earlier failed run: https://github.com/paperclipai/paperclip/actions/runs/38729131366. - The full local `pnpm test:run` was stopped after the base advanced during that process. Its mixed-version results are not final-head evidence. A full local-suite pass is not claimed. - The old-head Superagent scan stalled at 35%. The current head has a fresh scan; no security pass is inferred from the old pending result. - No deployed Honeycomb acceptance is claimed by this code change. ## Risks - Enabled tracing creates more spans. Repeated detail spans are bounded, and inventories use group spans. - The attempt and native session remain linked traces. Historical queue time can precede the attempt, and nested intervals overlap. - A committed comment proves durable server storage. Publication enqueue and realtime dispatch do not prove external delivery or browser paint. - New custom attributes use only the existing run hash and validated file/byte counts. No SQL, paths, permissions, content, or exception text is added. ## Model Used OpenAI GPT-6 through Codex. The serving model ID and context window size are not exposed in this session. The agent used reasoning, tools, code editing, and code execution. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [ ] All Paperclip CI gates are green - [ ] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(workspaces): restore rebased sandbox history against its starting snapshot (#15268)
## Thinking Path > - Paperclip manages agents and preserves their work across runs. > - Sandbox execution restores Git history and files to the host workspace. > - An agent can rebase or amend its branch before it finishes. > - Restore currently treats the original and rewritten tips as concurrent work. > - That merge can conflict even when the host has not changed. > - This change uses the starting Git snapshot to accept rewritten history safely. ## Linked Issues or Issue Description **What happened?** A successful sandbox turn can end with `workspace_restore_failed` after the agent rebases and pushes its branch. The restore step merges the original host tip with the rewritten sandbox tip. This can recreate conflicts that the agent already resolved. **Expected behavior** Accept the rewritten history when the host still has the recorded starting branch and commit. Preserve concurrent host work through the existing merge and recovery paths. **Steps to reproduce** 1. Start a sandbox from a feature branch. 2. Rebase that branch onto an upstream commit that changes the same file. Resolve the conflict in the sandbox. 3. Restore the sandbox while the host remains on the original commit. 4. The old implementation attempts a conflicting Git merge and fails the run after the agent finishes. **Paperclip version or commit** Reproduced on `cab4263dc9` with a real Git rebase fixture. **Deployment mode** Self-hosted server with sandbox execution. Related work: #15005 records restore failure stages. #11638 preserves unrelated imported history with a graft. #10601 handles bundle prerequisites. Those changes do not distinguish a rebase from a concurrent host edit. ## What Changed - Pass the run's starting Git branch and commit into sandbox history integration. - Adopt a related rewritten tip when the host still matches that snapshot. Keep the expected-old-value ref update and bounded retry. - Verify the branch attachment inside a prepared Git transaction while Git holds its ref locks. Abort if a checkout changed the branch. - Check host and sandbox Git identity before warm reuse, including nested repositories. Restage when their tips or branches differ. - Reject host branch changes and unrelated imports after a concurrent host commit. - Retain the existing unrelated-history graft for an unchanged host and the conservative behavior for callers without a snapshot. - Export a full bundle for an intentional reset to an ancestor so restore receives the actual sandbox tip. - Add real Git and sandbox restore regressions. Document the restore contract. ## Verification - Eight Git sync, sandbox restore, and native workspace suites pass: 255 tests. - The new checkout-race and warm-reuse regressions failed before the fixes. Real Git hooks verify that prepared transactions prevent a concurrent HEAD change. - `pnpm -r typecheck` passed after rebasing onto `984f092ddf` and applying the Apex findings. - `pnpm build` passed on `f5132603d6`. - The earlier `pnpm test:run` attempt reported three `company-skills-service.test.ts` failures on macOS (`EACCES` renaming a read-only staging directory). The same failures reproduced on unchanged master. The broader run was stopped after confirming that baseline failure; it was not a full-suite pass. Those source and test files are unchanged in the current base. - [Apex review](https://github.com/paperclipai/paperclip/pull/15268#issuecomment-6002549219): 5/5 on `f5132603d6`, requested with `@greptileai apex review`. All three historical findings are addressed and all review threads are resolved. - All CI gates passed on `f5132603d6` (53 successful checks, two skipped). The signoff-policy browser fixture initially timed out waiting for a local process-agent run; its one retry passed without code changes. [CI run](https://github.com/paperclipai/paperclip/actions/runs/37387511152) ## Risks - A recorded starting snapshot now authorizes replacement of related rewritten history. A stale or changed host tip retains the concurrent-history path. Ref writes still compare the expected old commit. - Branch changes and unrelated rewrites after host advancement require recovery instead of replacing host work. - An intentional reset to an ancestor uses a full bundle. Large histories can increase transfer time in that case. - The existing directory merge rules remain in force. The fix does not resolve an earlier failed restore or replay its external actions. ## Model Used OpenAI GPT-6 via Codex, with reasoning, repository analysis, code editing, and local test execution. The exact deployment model ID and context window were not exposed in this session. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass — 255 affected tests; the broader-suite baseline failure is documented above - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(runtime): stream workspace Git snapshots through disk manifests (#14253)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Managed runs copy a selected workspace to an execution environment and restore its changes. > - Git snapshots select the files for that copy and for later recovery. > - A fixed output limit stops large generated trees before the run can start. > - Increasing the limit still keeps the complete filename lists in memory. > - This pull request stores those lists and merge baselines in disk manifests. > - Large snapshots can now complete with bounded filename buffers and explicit failure handling. ## Linked Issues or Issue Description Refs #14194. This is the streaming follow-up to the merged 32 MiB limit fix. Related: #13619 and #11621 cover workspace scan admission and demand. This change keeps the shared scheduler and changes the snapshot data path. ## What Changed - Stream changed, untracked, deleted, and ignored paths through the shared scheduler and the standalone adapter path. - Use SQLite manifests for file selection, duplicate removal, ignored-path lookup, baseline capture, and merge lookup. - Set a configurable 30-minute snapshot deadline. Keep the existing interactive scan deadlines. - Wait for each child process and pending sink write before removing temporary storage after failure or cancellation. - Use NUL archive lists and bounded deletion batches. Preserve unusual names, explicit selection, nested repositories, and source root checks. - Store manifest references in native recovery format v2. Check their location and digest before recovery reads. Keep v1 descriptors readable. - Remove temporary manifests at lifecycle completion. Use fixed-size temporary copy names for long basenames. - Admit each manifest with a SQLite page allowance based on current disk capacity. Keep a configurable free-space reserve and fail explicitly when either limit is reached. - Preserve a host file that replaces a directory deleted by the sandbox, and continue the rest of the restore. ## Verification - Current head `5ab622ec43cd16d35429d79dedee6a5d8e3d2df2` has 54 successful checks/statuses and two skipped Storybook jobs. No checks failed or remain pending. - [CI passed](https://github.com/paperclipai/paperclip/actions/runs/36318966368): typecheck, build, all test shards, E2E, Rust checks, and the aggregate verify job. - [Greptile is 5/5](https://github.com/paperclipai/paperclip/pull/14253#issuecomment-5855670338) on the current head. All four review threads are resolved. Security checks passed. - 229 focused tests passed across Git sync, runtime staging, merge, manifest integrity, native recovery, and the scheduler (214 adapter/runtime tests and 15 scheduler tests). - A real 40,000-file fixture produces 43,428,890 filename bytes. The original standalone and scheduled scans fail. The new test passes all four filename paths, complete staging, exclusion of late files, unusual names, and deletion replay. - Recovery tests reject changed bytes, symlinks, and paths outside the controller state directory. Adapter-utils typecheck passed. - A test executor returned buffered output and caused two retry integration failures. The fixture now uses the shared streaming scheduler. All 13 tests passed with `corepack pnpm exec vitest run server/src/__tests__/heartbeat-project-repositories.test.ts`. The same CI shard now passes. - Ran `pnpm -r typecheck`, `pnpm test:run`, and `pnpm build` locally. Each full local command hit SIGKILL/exit 137 in the 4 GiB container. These local commands did not pass. The current-head CI gates above provide the full verification. - A real-Git disk-capacity regression confirms a typed failure and removal of the incomplete manifest. Repeated writer attempts cannot exceed the permitted page count. - Follow-up real Daytona and separate staging qualification passed with the related archive validator (#14315) and exact-owner finalization fix (#14314). Three successive turns copied back all 60,000 files with 39,828,890 filename bytes and five unusual names. Independent host inventories verified every file and the pinned Git HEAD. Native, provider, session, and process identities stayed fixed; no retry remained. The task reached Done, and its browser-downloaded final proof matched exactly. The reusable regression is #14316, including an assertion of the effective environment idle policy. ## Risks - SQLite manifests use disk space. Each receives one quarter of the available capacity above the host reserve at creation. The reserve defaults to 256 MiB and has a 64 MiB configuration minimum. Disk capacity, filesystem quotas, per-path limits, Git resource use, and execution deadlines remain limits. - Each path and sink chunk has a 64 KiB limit. SQLite connections use a 1 MiB page cache. Invalid or incomplete records fail explicitly. - Restore transport keeps fixed and configured archive exclusions. A remotely created Git-ignored file can be transferred, but the host merge excludes it through the manifest. - Provider archive buffers, Git and tar memory, repository metadata, legacy v1 arrays, and the separate referenced-source resolver retain their own limits. Existing provider safety validators still buffer textual tar listings: Daytona allows 32 MiB and Kubernetes allows 64 MiB. These separate transport limits can stop a sufficiently large restore before merge. This change does not claim bounded total process memory or unlimited transport size. - New descriptors use v2. Existing v1 recovery remains supported; a downgrade cannot read v2 descriptors. ## Model Used OpenAI GPT-6 through Codex. The exact deployment ID and context limit are not exposed in this run. The agent used code editing, terminal execution, tests, and GitHub tools. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(runner): reconnect Daytona sessions after controller restart (#13691)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - The native runner can execute a task inside a Daytona sandbox. > - The sandbox can keep running when the Paperclip controller restarts. > - Recovery treated sandbox process IDs as local process IDs and selected the wrong recovery path. > - Live verification also found races between startup, shutdown, and queued task cleanup. > - This pull request verifies the existing remote owner and orders those transitions. > - Users can continue the same task and provider session after a controller restart. ## Linked Issues or Issue Description **What happened?** The Daytona `recover-controller` cases failed with `runner_state_identity_mismatch`. Remote process IDs can be absent on the controller or collide with unrelated local processes. Recovery then looked for remote state in the local runner directory. Later turns could also start before the previous executor released its sandbox resources. **Expected behavior** Reconnect to the original sandbox and authenticated runner. Preserve the task, provider session, and queued comments. Reject a replacement sandbox or mismatched identity. Do not start another provider during reattachment. **Steps to reproduce** Run the `everyday-workflows` `recover-controller` case for `runner-codex` or `runner-acpx-claude` in Daytona. The browser creates a Python tool, requests a revision, restarts the controller during execution, and queues another revision. It then downloads and tests the final ZIP. Related: #13682 is the preceding operational fix. #13291 addresses legacy sandbox conversation recovery, a different execution path. #13666 includes broader run-capacity work; this change guards cleanup of an existing native task executor. ## What Changed - Add remote runner recovery without interpreting sandbox PIDs on the controller. - Verify the original provider lease, remote workspace, durable state, process marker, and authenticated PRP authority before adoption. - Compare the process marker with live Linux boot identity and start ticks to reject PID reuse. Read virtual proc files through the guaranteed Node runtime; unavailable proof blocks adoption without blocking a fresh launch. - Make the E2E supervisor own the actual server process so forced restart cannot leave a late database closer behind. - Scope the chat delivery lease test to its own fixture instead of draining other tests’ pending deliveries. - Preserve provider-attempt counts and recorded evidence during reattachment. - Serialize an idle-session checkpoint with admission of the next native turn. - Wait for an in-progress startup to acknowledge restart detachment. Fail after a bounded deadline if it cannot. - Keep a queued comment waiting until the previous native task executor releases its resources. Allow unrelated tasks to continue. - Update the Daytona image's resolved lock digest to match current dependency manifests. - Add classifier, ownership, process, startup, checkpoint, and queued-admission regression tests. Document recovery behavior. ## Verification - 415 focused tests passed across native execution, restart recovery, workspace synchronization, queued admission, and real-process restart tests. The final Node-based fingerprint change passed all 375 native-session tests. - Runner harness unit tests: 394 passed. Chat integration shard 2: 335 passed after fixture isolation. - The exact fingerprint command succeeded twice in a disposable Daytona sandbox and returned the same identity; the sandbox was deleted. - 11 real-process restart integration tests passed, including absent and colliding remote PIDs. - Repository typecheck and final build passed. Broad local checks found machine-dependent database startup and timing failures; focused retries passed. The final-revision PR pipeline is green. One unrelated browser shard hit a five-second blank-page timeout on the first run and passed its targeted retry. - Final-revision local headed browser E2E: `everyday-workflows.runner-acpx-claude.daytona.recover-controller` passed on attempt 1 in 4.7 minutes, **40/40 checks**. Manual browser inspection confirmed Done, all three ZIPs, and delivery of the queued follow-up. All three runs succeeded using the same provider session. The harness downloaded and independently tested the final artifact. - Final-revision Daytona campaign: https://github.com/paperclipai/paperclip/actions/runs/35463999611 — **Codex passed first attempt (4.8 minutes); ACPX Claude passed first attempt (6.1 minutes)**. Campaign aggregation/publication is finishing; both test jobs succeeded. - Greptile reviewed `beb08d8493b3286f5bb988dead369ff8c96a395d`: **5/5**, no open findings. - Staging browser verification is pending selection of a disposable staging instance and removal of a Chrome extension UI block. ## Risks - Recovery now depends on the original sandbox remaining available. A replacement or mismatched identity still blocks adoption. - Shutdown waits up to 30 seconds for a native startup to reach a safe detach point. An unfinished startup returns a clear failure instead of a false detach receipt. - Queued native work on the same task waits for cleanup. Unrelated tasks remain eligible. - The image digest update rebuilds the Daytona runtime image. No database migration or public API change is included. ## Model Used OpenAI Codex, GPT-6, with repository inspection, code execution, and browser tools. The runtime does not expose the exact deployed model ID or context-window size. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix: provision all project repositories for local and sandbox tasks (#13442)
## Thinking Path > - Paperclip is the open source app people use to manage AI agents for work. > - Projects can now attach several source repositories. > - Task preparation still treated these sources as alternative workspaces. > - Sandbox sync preserved Git history only for the selected repository. > - A task needs every attached repository to complete work across the project. > - This pull request prepares all distinct project repositories and preserves their separate Git histories through sandbox restore. ## Linked Issues or Issue Description **What happened?** A user reported that a project with two repositories received only the first repository in Daytona. Repository-only project rows also reached the agent with null local paths. Managed checkouts with matching repository names could resolve to the same directory. **Expected behavior** Local and sandbox tasks receive every distinct repository attached to their project. Repository-only sources work without preconfigured local folders. Each repository keeps its own Git history and working files. **Steps to reproduce** 1. Create a project with two repository sources and no local folder paths. 2. Assign a task to the project and run it in Daytona. 3. Inspect the task workspace and the repository paths exposed to the agent. 4. Observe that the original implementation supplies only the selected checkout. Related change: #13010 added multiple repository selection. The open repository-catalog proposals #11234 and #11228 cover a different data model. This fix uses the existing project workspaces. ## What Changed - Materialize each additional distinct repository as an editable checkout inside the task root. Seed configured local sources with their current working files and retain task edits across runs. - Pass materialized repository paths to local agents and native sandbox task prompts. Apply existing run-scoped Git credentials to each remote clone. - Preserve each repository's Git history, dirty files, and restore baseline during sandbox staging and durable recovery. Apply each repository's ignore rules and the operator's workspace exclusions. - Keep same-name managed repositories in separate directories. Report additional clone failures before the task starts. - Add task-level, checkout, sandbox round-trip, environment-hint, and recovery-descriptor regression coverage. Document checkout and restore behavior. ## Verification - Red: the original implementation fails the sandbox test because the second repository has no Git directory. It also fails the same-name checkout test and both real-database task tests because repository hints have no local path. - Green: focused tests pass for one and two repository-only sources, local source edits, clone failures, per-repository credentials, separate Git histories, ignored files, and recovery from remote or durable seed state. - Live Daytona smoke passed with two disposable repositories through the production provider sync functions. Both repositories arrived with Git history. Commits from both restored locally. Ignored files stayed excluded. The disposable sandbox was deleted. - Passed on final commit `93ab76763`: `pnpm -r typecheck` and `pnpm build`. - Final focused coverage: 254 assertions across the six changed test areas passed across the serial run and an isolated rerun of the existing process-kill timing test. The live Daytona smoke also passed. - The local `pnpm test:run` overlapped source edits and retained stale transformed code. Its first phase reported 12,240 passed assertions, nine failed assertions, three hook failures, and one worker error; later phases did not run locally. This run is not claimed as green. Fresh focused tests verify the changes, and every general/workspace and serialized-server CI shard passes on the final commit. - Final CI is green on `93ab76763`: all test shards, all three browser shards, typecheck, build, runner verification, canary dry run, and security checks. The initial unrelated chat-delivery browser timing failure passed in the final CI run. Optional Storybook visual checks were skipped. - Greptile is 5/5 on the final commit with no unresolved review threads. Its checkout-race finding was reproduced with a failing test, fixed, and rechecked. ## Risks - Additional repositories need disk space and clone time. Access failure for an attached repository stops preparation. - Additional checkouts live under `.paperclip-repositories/` and keep independent histories. Changes stay in those task copies; they do not overwrite configured source folders. - Detached or reconfigured repository copies are retained under `.paperclip-runtime/detached-repositories/`. Sandbox recovery retains per-repository merge baselines. - No database migration, UI contract change, or new credential delegation is required. Referenced projects retain their separate read-only behavior. ## Model Used OpenAI Codex, based on GPT-6, with repository inspection, code execution, and tool use. The runtime does not expose a more specific model deployment ID or context-window size. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge --------- Co-authored-by: Paperclip <noreply@paperclip.ing> |

fix(runner): persist warm Daytona workspaces across turns (#12904)
## Thinking Path > - Daytona preserves a stopped sandbox filesystem, but deleting or replacing a sandbox removes its only remote copy. > - Warm reuse therefore improves latency but cannot be Paperclip's durability boundary. > - The host execution workspace must remain authoritative after every successful turn, while same-run recovery must avoid overwriting unexported remote work. > - Result proposal, workspace export/merge, and terminal completion need a durable, replayable ordering so a crash never starts a duplicate provider turn. > - A paid browser acceptance suite must exercise both legacy Codex and Runner Codex for three real turns on one continuously warm Daytona sandbox. ## Linked Issues or Issue Description Refs #12901. Runner Codex did not previously export successful Daytona workspace changes back to the authoritative host workspace. That made warm reuse depend on Daytona's remote filesystem and left deleted/replacement sandboxes without a reliable reconstruction path. The existing paid fixture also lacked a focused three-turn continuity case for both Codex adapters. ## What Changed - Persist versioned, atomic native workspace-sync descriptors and durable seeds in `PAPERCLIP_HOME`, without credentials or a database migration. - Classify fresh, warm, replacement, and same-run-recovery workspace preparation explicitly; ambiguous lease/root/digest evidence fails closed. - Finalize native workspace export/merge after semantic result proposal and before run completion, with idempotent replay that never submits a second provider turn. - Surface legacy Codex workspace restoration failures instead of masking them, while preserving an earlier provider error when both fail. - Keep healthy reusable Daytona leases warm for legacy and native adapters, stamp finalized workspace generations, and retain existing cleanup behavior for per-turn or unhealthy leases. - Preserve Runner Codex's provider process/session across warm turns, including bounded post-terminal tail draining and exact authority rotation. - Add the exact paid `daytona-warm-continuity` matrix: - `legacy-codex × daytona × warm-three-turn` - `runner-codex × daytona × warm-three-turn` - Drive all three turns through the browser, verify ordered file continuity and stable lease/workspace/runtime identities, capture per-turn timings, and delete the sandbox immediately after assertions. - Document `pnpm test:e2e:runner -- --suite daytona-warm-continuity`; no package script was added. ## Verification - `pnpm typecheck` — passed, including migration safety (no migration added) - Focused server/runner Vitest coverage — 144 passed - `pnpm test:e2e:runner:unit` — 114 passed - `pnpm test:e2e:runner:typecheck` — passed - `pnpm --filter @paperclipai/paperclip-runner test:codex` — 66 passed, 1 helper ignored - `native-session-executor.test.ts` — 139 passed, including safe fail-closed cleanup after remote runner identity capture failure - Paid local browser acceptance, exact post-rebase Linux/amd64 runner binary: - Runner Codex — passed in 1.7m; 3 runs; lease outcomes `created, resumed, resumed`; 10/10 matchers; cleanup passed - Legacy Codex — passed in 2.7m; 3 runs; lease outcomes `created, resumed, resumed`; 10/10 matchers; cleanup passed - [Protected paid GitHub Actions campaign](https://github.com/paperclipai/paperclip/actions/runs/34026735033) against `7da42a91b95fa7fb2df126668ef7e37afb3b2b9d` — passed 2/2: - Runner Codex — 3 runs; lease outcomes `created, resumed, resumed`; evidence and cleanup passed - Legacy Codex — 3 runs; lease outcomes `created, resumed, resumed`; evidence and cleanup passed - Merge/enforcement, S3 history, and Pages publication jobs passed - Paid result artifacts were scanned for both provider credentials; neither secret was present. - Current PR checks — 31 passed, 1 expected Storybook skip; Greptile 5/5; Superagent security scan passed - `git diff --check origin/master...HEAD` — passed - Confirmed no `package.json`, lockfile, migration, or SQL changes. ## Risks - Workspace synchronization now sits on the terminal-success path, so a remote export failure deliberately prevents false success. Retryable state retains its lease/seed; loss of the only unexported remote copy fails closed. - Warm provider reuse has strict identity and quiescence checks. Mismatched or ambiguous evidence blocks reuse rather than risking concurrent provider work. - The paid suite incurs Daytona and Codex cost only in the existing protected scheduled/manual workflow and explicitly destroys its sandbox after each cell. ## Model Used OpenAI Codex with GPT-5 agentic reasoning, repository inspection, real browser E2E execution, Rust/TypeScript test execution, and GitHub Actions diagnostics. ## Checklist - [x] I have included a thinking path that traces from project context to this change - [x] I have specified the model used (with version and capability details) - [x] I have checked ROADMAP.md and confirmed this PR does not duplicate planned core work - [x] I have searched GitHub for duplicate or related PRs and linked them above - [x] I have either linked an existing issue or described the issue in-PR - [x] I have not referenced internal/instance-local Paperclip issues or links - [x] My branch name contains no internal ticket id - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have documented the dedicated suite invocation without adding a package script - [x] I have considered and documented risks above - [x] All Paperclip CI gates are green on the current revision - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups on the current revision - [x] I will address all reviewer comments before requesting merge |

fix(runner): persist warm Daytona workspaces (#12901)
## Thinking Path > - Paperclip manages AI agent work and the execution state for each task. > - Remote agents run in sandbox environments such as Daytona. > - Daytona keeps files while a sandbox is stopped, but deletion removes those files. > - Runner Codex did not copy successful remote workspace changes back to the host workspace. > - A warm sandbox could therefore hide data loss until Daytona replaced or deleted the sandbox. > - This pull request makes the host workspace durable after every successful turn and keeps verified reusable sandboxes warm. > - The benefit is reliable multi-turn work across warm reuse, restart, stop, and sandbox replacement. ## Linked Issues or Issue Description **What happened?** A successful native Codex turn in Daytona could leave workspace changes only in the remote sandbox. A later warm turn appeared to work because it reused that filesystem. A replacement sandbox could start from stale host data and lose the successful changes. **Expected behavior** Paperclip must merge each successful remote turn into the authoritative host workspace before it completes the run. A verified warm lease may reuse its remote files. A replacement lease must reconstruct the exact durable workspace seed. **Steps to reproduce** 1. Run Codex in a reusable Daytona environment. 2. Write a file during one successful turn. 3. Replace the Daytona sandbox before the next turn. 4. Observe that the next turn can start without the prior file on the unpatched code. Related remote workspace foundation: #10070. ## What Changed - Added explicit `host_current`, `durable_seed`, and `adopt_remote` workspace preparation modes. - Added atomic, versioned native workspace descriptors and seed archives under `PAPERCLIP_HOME`. - Added real native sandbox export and three-way host merge before terminal result completion. - Added workspace-only recovery after a proposed result. Recovery does not submit another provider turn or consume the provider retry budget. - Added fail-closed handling when a sandbox with unexported changes is gone. - Kept healthy reusable Daytona sandboxes started for legacy Codex and Runner Codex. - Kept the Runner Codex process and provider session across verified warm turns. - Added the paid `daytona-warm-continuity` browser suite. It contains exactly the legacy Codex and Runner Codex cells. Each cell performs three measured turns. - Documented `pnpm test:e2e:runner -- --suite daytona-warm-continuity`. No package script was added. - Added no database migration. The metadata format is backward compatible and idempotent. ## Verification - `pnpm typecheck` - `pnpm test:e2e:runner:unit` — 114 passed - Native workspace, finalizer, session, and environment tests — 232 passed - Daytona provider tests — 150 passed - Workspace staging and merge tests — 98 passed - Runner transport tests — 63 passed - Legacy Codex restore tests — 5 passed - Rust format and compile checks pass through root typecheck - The paid Daytona suite was not run locally because the required Daytona, OpenAI, and immutable image credentials are not present. ## Risks - The main risk is an incorrect workspace identity or merge after a crash. Durable descriptors bind the run, workspace, lease, provider lease, local root, remote root, and baseline digest. Ambiguous evidence fails closed. - The host merge may conflict with concurrent host edits. The existing three-way merge and exclusion rules handle this case and surface failures. - A deleted sandbox cannot recover unexported bytes. Paperclip now blocks with `workspace_sync_out_unrecoverable` instead of reporting success or rerunning the provider. - There is no database migration. Descriptor writes and recovery are atomic and idempotent. ## Model Used OpenAI Codex with GPT-5. The run used agentic reasoning, repository inspection, code execution, test execution, Git, and GitHub CLI tools. `docs/...`, `fix/...`) and contains no internal Paperclip ticket id or instance-derived details - [x] I have run tests locally and they pass - [x] I have added or updated tests where applicable - [x] I have updated relevant documentation to reflect my changes - [x] I have considered and documented any risks above - [x] All Paperclip CI gates are green - [x] Greptile is 5/5 with no open P2s, recommendations, or follow-ups - [x] I will address all Greptile and reviewer comments before requesting merge |
